HHL1 and SOQ1 synergistically regulate nonphotochemical quenching in Arabidopsis.

Nonphotochemical quenching (NPQ) is an important photoprotective mechanism that quickly dissipates excess light energy as heat. NPQ can be induced in a few seconds to several hours; most studies of this process have focused on the rapid induction of NPQ. Recently, a new, slowly induced form of NPQ, called qH, was found during the discovery of the quenching inhibitor suppressor of quenching 1 (SOQ1). However, the specific mechanism of qH remains unclear. Here, we found that hypersensitive to high light 1 (HHL1)-a damage repair factor of photosystem II-interacts with SOQ1. The enhanced NPQ pheno

The legacy of the paleotropical flora belt: extreme continental vicariance and island refugia in Woodwardioid ferns.

The distribution of vegetation across the Northern Hemisphere has been profoundly shaped by the climatic and geological history of the Cenozoic. An ancient paleotropical vegetation belt, once spanning the Northern Hemisphere, is hypothesized to have facilitated biotic exchange across regions during the early Cenozoic, before its eventual fragmentation and near-complete disappearance. We investigate the evolutionary history of this pattern using the fern subfamily Woodwardioideae (Blechnaceae)-a striking example of disjunction across the Northern Hemisphere. By integrating phylogenetic relation

Endogenous Plant Nitrous Oxide Formation: Evidence, Mechanisms and Ecosystem Implications.

Nitrous oxide (N2O) is a potent greenhouse gas and a major ozone-depleting substance of the nitrogen cycle. While global N2O budgets focus on microbial soil sources, evidence suggests that living plants can also contribute to N2O emissions. However, the origin of plant-associated N2O fluxes is contested: measured emissions may arise from endogenous plant metabolism or merely from transport of soil-derived N2O. In this review, we clarify these pathways and synthesize current findings from laboratory and field studies. Experimental evidence from 15N-tracer and axenic-culture studies supports N2O

Reconstituted ferredoxin-MEP pathway of Apicomplexa in Escherichiacoli as an in situ screening platform for inhibitors and essential enzyme mutations.

The apicoplast, an essential plastid-like organelle of apicomplexan parasites, including Plasmodium spp. and Toxoplasma gondii, harbors unique metabolic pathways absent in the host. Within the apicoplast, the ferredoxin redox system consists of plant-type ferredoxin-NADP+ reductase (ptFNR) and its redox partner, plant-type ferredoxin (ptFd). It donates electrons to the last two enzymes in the essential methylerythritol phosphate (MEP) pathway of isoprenoid biosynthesis. To establish an easy-to-handle platform for screening for enzyme inhibitors or functional mutations of the Plasmodium falcipa

Incipient speciation, high genetic diversity, and ecological divergence in the alligator bark juniper suggest complex demographic changes during the Pleistocene.

The most recent glacial cycles of the Pleistocene affected the distribution, population sizes, and levels of genetic structure of temperate-forest species in the main Mexican mountain systems. Our objective was to investigate the effects these cycles had on the genetic structure and distribution of a dominant species of the "mexical" vegetation across North and Central America. We studied the genetic diversity of Juniperus deppeana, a conifer distributed from the Southwestern United States to the highlands of Central America. We combined information of one plastid marker and two nuclear marker

Iron deficiency and the loss of chloroplast iron-sulfur cluster assembly trigger distinct transcriptome changes in Arabidopsis rosettes.

Regulation of mRNA abundance revealed a genetic program for plant leaf acclimation to iron (Fe) limitation. The transcript for SUFB, a key component of the plastid iron-sulfur (Fe-S) assembly pathway is down-regulated early after Fe deficiency, and prior to down-regulation of mRNAs encoding abundant chloroplast Fe containing proteins, which should economize the use of Fe. What controls this system is unclear. We utilized RNA-seq. aimed to identify differentially expressed transcripts that are co-regulated with SUFB after Fe deficiency in leaves. To distinguish if lack of Fe or lack of Fe-S cof

The Tomato SlVIPP1 Gene Is Required for Plant Survival Through the Proper Development of Chloroplast Thylakoid Membrane.

Since membranes play essential roles in all living beings, all cells have developed mechanisms for efficient and fast repair of membrane damage. In Escherichia coli, the Phage shock stress A (PspA) protein is involved in the maintenance of the integrity of its inner membrane in response to the damage produced by exposure to stress conditions. A role in thylakoid membrane maintenance and reorganization has been proposed for Vesicle Inducing Protein in Plastid 1 (VIPP1), the putative PspA ortholog in Arabidopsis thaliana. While some membranes of plant cells have been extensively studied, the bio

Recent advancements in the mechanism of nitric oxide signaling associated with hydrogen sulfide and melatonin crosstalk during ethylene-induced fruit ripening in plants.

The current review focuses on the significant role of nitric oxide (NO) in modulating ethylene-induced fruit ripening responses in plants. In this context, hydrogen sulfide (H2S) and melatonin mediated crosstalk mechanisms have been discussed with recent updates. Physiological and biochemical events associated with climacteric fruit ripening involves a plethora of effects mediated by these biomolecules. In the last few years of progress in fruit ripening physiology, the involvement of hydrogen sulfide in relation to NO remains as a nascent field of research. The importance of nitric oxide as a

Concurrent isotope-assisted metabolic flux analysis and transcriptome profiling reveal responses of poplar cells to altered nitrogen and carbon supply.

Reduced nitrogen is indispensable to plants. However, its limited availability in soil combined with the energetic and environmental impacts of nitrogen fertilizers motivates research into molecular mechanisms toward improving plant nitrogen use efficiency (NUE). We performed a systems-level investigation of this problem by employing multiple 'omics methodologies on cell suspensions of hybrid poplar (Populus tremula × Populus alba). Acclimation and growth of the cell suspensions in four nutrient regimes ranging from abundant to deficient supplies of carbon and nitrogen revealed that cell growt

The Transcript Profile of a Traditional Chinese Medicine, Atractylodes lancea, Revealing Its Sesquiterpenoid Biosynthesis of the Major Active Components.

Atractylodes lancea (Thunb.) DC., named "Cangzhu" in China, which belongs to the Asteraceae family. In some countries of Southeast Asia (China, Thailand, Korea, Japan etc.) its rhizome, commonly called rhizoma atractylodis, is used to treat many diseases as it contains a variety of sesquiterpenoids and other components of medicinal importance. Despite its medicinal value, the information of the sesquiterpenoid biosynthesis is largely unknown. In this study, we investigated the transcriptome analysis of different tissues of non-model plant A. lancea by using short read sequencing technology (Il

The AtRNC1-AtWTF1 protein complex is essential for chloroplast group Ⅱ intron splicing, ribosome biogenesis, and embryo development in Arabidopsis.

The splicing of group Ⅱ introns in chloroplasts is essential for photosynthesis and plant development and relies on a series of nucleus-encoded RNA-binding proteins. Here, we demonstrate that two Arabidopsis proteins, ribonuclease Ⅲ-domain protein AtRNC1 and the Plant organelle RNA recognition (PORR) protein AtWTF1, are essential for chloroplast function. Null mutants of AtRNC1 or AtWTF1 are embryo lethal. We rescued the null mutant by expressing wild-type AtRNC1 under the control of the seed-specific ABSCISIC ACID-INSENSITIVE3 (ABI3) promoter. We also created atrnc1 knockdown plants using art

Organelle genome evolution in the early-diverging brown algal lineage, Ishigeales.

The order Ishigeales is an early-diverging lineage of brown algae that exhibits remarkable morphological diversity ranging from simple filamentous forms to robust terete and foliose thalli, which may reflect complex evolutionary histories in their organelle genomes. However, limited organellar genomic data for the Ishigeales, presently confined to Ishige okamurae, have hindered a comprehensive understanding of organelle genome dynamics in that order. To address this, we de novo assembled the complete plastomes and mitogenomes of the four Ishigeales species: Pilinia rimosa, Petroderma maculifor

Losing genes, gaining edits: how relaxed selection and inverted repeat expansion shape RNA editing in Schizaeaceae plastomes.

RNA editing is a post-transcriptional pyrimidine exchange process that alters plastid and mitochondrial transcripts in nearly all land plants. Although confined to organelles, it is directed by nuclear-encoded PLS-type pentatricopeptide repeat (PPR) proteins, each typically recognizing a specific RNA target. While many editing sites are functionally neutral, edits at cryptic start and internal stop codons have been implicated in modulating organellar gene expression. Ferns-and some lycophytes-are unique among vascular plants in exhibiting both C-to-U and U-to-C editing, making them valuable fo

Selective regime shifts and intracellular gene transfer in the organellar genomes of the mycoheterotrophic orchid Galeola nudifolia Lour. (Orchidaceae).

The transition to mycoheterotrophy has occurred repeatedly in Orchidaceae and is expected to impose contrasting evolutionary signatures on the plastome and mitogenome. However, quantitative comparisons between these two organellar compartments remain scarce, particularly within the Vanilloideae. Here, we report the first paired plastome and mitogenome of Galeola nudifolia Lour., a fully mycoheterotrophic orchid in the tribe Vanilleae (Vanilloideae), and integrate these data with published organellar genomes across photosynthetic and mycoheterotrophic Orchidaceae. The 852,490 bp mitogenome (24

Quaternary Climate Oscillations Shape Genetic Diversity and Spatial Structure of Viola hybanthoides (Violaceae) Endemic to Danxia Landscape.

Viola hybanthoides is a narrowly endemic species restricted to two isolated danxia landscapes (Pingshi and Mount Danxiashan) in Southeast China, serving as an ideal model for studying endemism in fragmented habitats. Using ddRAD-seq and shallow genome sequencing, we genotyped 156 individuals from 13 populations of the species to explore its genetic patterns and evolutionary processes. Results showed extremely low within-population genetic diversity (H E  = 0.058 ± 0.028), probably driven by limited pollen and seed dispersal ranges, recurrent founder events, and persistent genetic drift exacerb

Phylogenomic conflict and reticulate evolution during radiative diversification of the genus Rheum.

BACKGROUND AND AIMS: The evolutionary mechanisms that underpin the remarkable morphological diversity observed in rapidly radiating plant lineages within mountainous ecosystems continue to captivate the attention of evolutionary biology. The genus Rheum (rhubarb), is an alpine genus renowned for its striking variation in growth forms and specialized bracts in the Qinghai-Tibet Plateau and adjacent regions, thus presenting an exceptional system to address this inquiry. METHODS: We employed a phylogenomic approach, integrating nuclear gene and plastid gene information derived from transcriptome

Genome duplication and regulatory innovation underpin contrasting life-history strategies in cryptic Cassytha filiformis lineages.

BACKGROUND AND AIMS: Parasitic plants have evolved extreme adaptations, but the origins of these innovations remain poorly understood. Cassytha filiformis is a leafless stem hemiparasite representing an ancient angiosperm lineage with pantropical distribution. Plastome studies revealed cryptic lineages in South China and Southeast Asia, but the nuclear genomic basis remains unclear. METHODS: We combined comparative transcriptomics, phylogenomics, and common-garden phenotypic assays to investigate genome dynamics and cryptic divergence. We quantified transcriptomic divergence via orthologous g

A new and widespread group of fish apicomplexan parasites.

Apicomplexans are obligate intracellular parasites that have evolved from a free-living, phototrophic ancestor. They have been reported from marine environmental samples in high numbers,1 with several clades of apicomplexan-related lineages (ARLs) having been described from environmental sequencing data (16S rRNA gene metabarcoding).2 The most notable of these are the corallicolids (previously ARL-V), which possess chlorophyll-biosynthesis genes in their relic chloroplast (apicoplast) and are geographically widespread and abundant symbionts of anthozoans.3 Corallicolids are related to the Eime

Preferential phosphatidylglycerol synthesis via phosphorus supply through rRNA degradation in the cyanobacterium, Synechocystis sp. PCC 6803, under phosphate-starved conditions.

Photosynthetic organisms often encounter phosphorus (P) limitation in natural habitats. When faced with P limitation, seed plants degrade nucleic acids and extra-plastid phospholipids to remobilize P, thereby enhancing their internal-P utilization efficiency. Although prokaryotic and eukaryotic photosynthetic organisms decrease the content of phosphatidylglycerol (PG) under P-limited conditions, it remains unclear whether PG is degraded for P remobilization. Moreover, information is limited on internal-P remobilization in photosynthetic microbes. This study investigates internal-P remobilizati
