FFixR: a machine learning framework for accurate somatic mutation calling from FFPE RNA-seq data in cancer.

MOTIVATION: Formalin-fixed paraffin-embedded (FFPE) tissues are widely used in clinical and research settings, yet their use for detecting somatic mutations from RNA sequencing (RNA-seq) is hindered by artefactual mutations introduced by cytosine deamination and strand-specific damage. Existing FFPE noise-filtering tools are tailored to DNA sequencing (DNA-seq) and rely on strand bias, rendering them unsuitable for RNA-seq. Here, we present FFixR, a machine learning-based framework that filters FFPE-induced artefacts from RNA-seq data without requiring matched-normal samples. RESULTS: Trained

PINTology: A short history of the lncRNA LINC-PINT in different diseases.

LINC-PINT is a p53-induced long intergenic noncoding transcript that plays a crucial role in many diseases, especially cancer. This long noncoding RNA (lncRNA) gene produces in total 102 (LNCipedia) alternatively spliced variants (LINC-PINT:1 to LINC-PINT:102). The functions of known variants include RNA transcripts, host transcripts for circular RNA (circRNA) generation and as sources for the translation of short peptides. In most human tumors, LINC-PINT is down-regulated where it serves as a tumor suppressor. However, the diversity of its functions in other maladies signifies its general cli

mRNA therapeutics for inflammatory bone diseases: opportunity and challenge.

Inflammatory bone diseases remain significant clinical challenges because of persistent inflammation and impaired bone remodeling. Conventional treatments, including non-steroidal anti-inflammatory drugs, biologics, and surgical procedures, primarily relieve symptoms but seldom restore osteoimmune homeostasis or regenerate damaged tissues. Recently, messenger RNA (mRNA) therapeutics have emerged as a transformative modality. They can encode virtually any protein, ranging from anti-inflammatory cytokines to osteogenic growth factors, thereby offering broad target applicability and design flexib

Emerging roles of circular RNAs in retinal diseases.

Retinal disorders are a group of ocular diseases whose onset is associated with a number of aberrant molecular and cellular processes or physical damages that affect retinal structure and function resulting in neural and vascular degeneration in the retina. Current research has primarily focused on delaying retinal disease with minimal success in preventing or reversing neuronal degeneration. In this review, we explore a relatively new field of research involving circular RNAs, whose potential roles as biomarkers and mediators of retinal disease pathogenesis have only just emerged. While knowl

DENV-4 infection suppresses transcription of DNA repair genes.

The molecular mechanisms behind Dengue virus-dependent host pathogenesis, especially genome instability, remain largely unclear. This RNA virus causes a debilitating disease during active infection and presents future risks of postdengue syndromes, leukemia, and DNA damage in the blood cells of infected patients, with the underlying mechanisms unknown. In this study, we show that DENV-4 infection induces significant DNA damage and suppresses the transcription of genes involved in DNA repair and select mutagenic translesion synthesis (TLS) polymerases, indicating that DENV-4-dependent pathobiol

Cellular and molecular biology of HCV infection and hepatitis.

HCV (hepatitis C virus) infects nearly 3% of the population worldwide and has emerged as a major causative agent of liver disease, resulting in acute and chronic infections that can lead to fibrosis, cirrhosis and hepatocellular carcinoma. Hepatitis C represents the leading cause of liver transplantation in the United States and Europe. A positive-strand RNA virus of the Flaviviridae family, HCV contains a single-stranded RNA genome of approx. 9600 nucleotides. The genome RNA serves as both mRNA for translation of viral proteins and the template for RNA replication. Cis-acting RNA elements wit

NADPH protects the post-stroke brain by activating the m6A demethylase FTO.

N6-methyladenosine (m6A) is the most pronounced epitranscriptomic modification of RNAs. Fat mass and obesity-associated (FTO) demethylates m6A-modified RNAs. Stroke reduces cerebral FTO expression, leading to increased abundance of m6A hypermethylated RNAs. FTO overexpression with a viral vector demethylates m6A-modified RNAs and improves post-stroke functional recovery. As NADPH activates FTO, we evaluated its therapeutic potential in a rodent stroke model. Adult and aged mice of both sexes were subjected to transient middle cerebral artery occlusion or photothrombotic ischemia, followed by i

Integrated biomarker landscape for the early detection and management of calcific aortic valve disease.

BACKGROUND: Calcific aortic valve disease (CAVD) is the predominant valvular pathology in older adults, advancing from aortic sclerosis to life-threatening stenosis. Without effective medical therapies, intervention mainly relies on timely valve replacement, although silent myocardial and valvular damage may progress before symptoms arise. Early, non-invasive detection of disease activity is a crucial unmet need. AIMS: To review circulating and mechanistic biomarkers reflecting the core pathogenic pathways of CAVD and asses their potential for early detection and patient-specific risk stratif

Oxidative stress-driven m5C methylation by NSUN5 confers cisplatin resistance in lung adenocarcinoma through promoting glycolysis.

Platinum-based chemotherapy is the standard first-line treatment for advanced lung adenocarcinoma (LUAD). However, cisplatin resistance often leads to therapeutic failure, which subsequently results in cancer recurrence and metastasis. Here, we identify NSUN5 as a key driver of cisplatin resistance in response to oxidative stress. Cisplatin-induced reactive oxygen species (ROS) not only elevate NSUN5 expression through Nrf2-dependent transcriptional activation, but also enhance its methyltransferase activity by potentiating Cys359 for RNA capture. NSUN5 overexpression is clinically correlated

Formation of 8-nitroguanosine in cellular RNA as a biomarker of exposure to reactive nitrogen species.

Reactive nitrogen species, such as peroxynitrite, nitrogen oxides and nitryl chloride, have been implicated as a cause of diverse pathophysiological conditions, including inflammation, neurodegenerative and cardiovascular diseases and cancer. We previously reported that 8-nitroguanine is formed by reactions of guanine or calf-thymus DNA with peroxynitrite in vitro. In the present study, we have studied the formation of 8-nitroguanosine and 8-oxo-7,8-dihydroguanosine in reactions of calf-liver RNA with various reactive nitrogen species. 8-Nitroguanosine in RNA was found to be much more stable t

MTUS2-AS1 suppression promotes DDX5 protein degradation to enhance the sensitivity of PARP inhibitors in BRCA-wild triple negative breast cancer.

Triple-negative breast cancer (TNBC) primarily relies on traditional adjuvant chemotherapy and radiotherapy, which have significant side effects and are prone to drug resistance. Poly ADP-ribose polymerase inhibitor (PARPi) has been approved for TNBC patients with BRCA mutation, but some BRCA wild-type patients with homologous recombination deficiencies are also sensitive to PARPi. Therefore, it is important to identify potential molecules that influence PARPi sensitivity in BRCA wild-type TNBC and to explore their specific mechanisms. Through CRISPR-cas9 loss-of-function screening, the lncRNA

Non-coding RNAs: emerging players in cardiomyocyte proliferation and cardiac regeneration.

Soon after birth, the regenerative capacity of the mammalian heart is lost, cardiomyocytes withdraw from the cell cycle and demonstrate a minimal proliferation rate. Despite improved treatment and reperfusion strategies, the uncompensated cardiomyocyte loss during injury and disease results in cardiac remodeling and subsequent heart failure. The promising field of regenerative medicine aims to restore both the structure and function of damaged tissue through modulation of cellular processes and regulatory mechanisms involved in cardiac cell cycle arrest to boost cardiomyocyte proliferation. Case study: Targeted RNA-sequencing of aged formalin-fixed paraffin-embedded samples for understanding chemical mode of action.

Formalin-fixed paraffin-embedded (FFPE) samples are the only remaining biological archive for many toxicological and clinical studies, yet their use in genomics has been limited due to nucleic acid damage from formalin fixation. Older FFPE samples with highly degraded RNA pose a particularly difficult technical challenge. Probe-based targeted sequencing technologies show promise in addressing this issue but have not been directly compared to standard whole-genome RNA-Sequencing (RNA-Seq) methods. In this study, we evaluated dose-dependent transcriptional changes from paired frozen (FROZ) and F

A comparative analysis to study editing of small noncoding BC200- and Alu transcripts in brain of prion-inoculated rhesus monkeys (M. Mulatta).

Small retroelements (short interspersed elements, abbreviated SINEs) are abundant in vertebrate genomes. Using RNA isolated from rhesus monkey cerebellum and buffy coat, reverse-transcription polymerase chain reaction (RT PCR) was applied to clone cDNA of BC200 and Alu RNAs. Transcripts containing Alu-SINE sequences may be subjected to extensive RNA editing by ADAR (adenosine deaminases that act on RNA) deamination. Abundance of Alu transcripts was determined with real-time RT PCR and was significantly higher than BC200 (brain cytoplasmic) in cerebellum. BC200 transcripts were absent from buff

Early and late HIV-1 RNA level and its association with other markers and disease progression in long-term AIDS-free homosexual men.

OBJECTIVE: To study the association between virological markers and clinical progression in individuals with long-term AIDS-free HIV infection. DESIGN: Seventy-seven HIV-infected participants in the Amsterdam cohort study who remained AIDS-free for at least 8 years were prospectively followed during that time and during a subsequent period in which 15 developed AIDS. METHODS: Serum HIV-1 RNA levels were evaluated at 1 and 8 years after study entry. Progression to AIDS following the 8 AIDS-free years was studied using Kaplan-Meier estimates and Cox proportional hazard analysis. RESULTS: HIV-

Circular RNAs: emerging regulators of oxaliplatin response and resistance in cancer therapy.

Oxaliplatin is a platinum-based chemotherapeutic agent that is commonly used in the treatment of colorectal cancer and other types of cancers. Despite its widespread use, the efficacy of oxaliplatin is frequently undermined by the development of resistance. Recent advances in RNA biology have shown the important roles of circular RNAs (circRNAs) in modulating cancer progression and response to chemotherapeutic agents. These transcripts can influence sensitivity to oxaliplatin by regulating key pathways such as DNA damage repair, apoptosis, and epithelial-mesenchymal transition. This article ex

Programmable miRNA-guided RNA-toxin switch for selective elimination of cancer cells.

Cancer patients receiving chemotherapy and targeted therapy often experience severe side effects due to systemic damage of healthy cells throughout the body. Here, inspired by the programmable design of RNA molecules, we present microRNA (miRNA)-guided RNA-toxin constructs (miR-RTCs), a novel therapeutic platform that achieves superior tumor selectivity through miRNA-controlled toxin expression. miR-RTCs operate as miRNA-responsive molecular switches that specifically respond to dysregulated intracellular miRNA expression profiles in tumor cells to conditionally express toxic proteins, enablin

Lipopolysaccharide enhances ADAR2 which drives Hirschsprung's disease by impairing miR-142-3p biogenesis.

Researches over the past decade suggest that lipopolysaccharide is a dominant driver of gastrointestinal motility and could damage the enteric neuron of rat or porcine. However, it remains poorly defined whether LPS participates in Hirschsprung's disease (HSCR). Here, we discovered that LPS increased in HSCR tissues. Furthermore, LPS treatment suppressed the proliferation and differentiation of neural precursor cells (NPCs) or proliferation and migration of human 293T cells. ADAR2 (adenosine deaminase acting on RNA2)-mediated post-transcriptional adenosine-to-inosine RNA editing promotes cance

Altered translational repression of an RNA-binding protein, Elav by AOA2-causative Senataxin mutation.

Mutations in Senataxin (SETX) gene causes two types of neurological disorders, Amyotrophic Lateral Sclerosis (ALS4) and Ataxia with Oculomotor Apraxia type 2 (AOA2). Recent studies in cultured cells suggest that SETX plays a crucial role at the interface of transcription and the DNA damage response. Whether SETX can alter translational of specific RNA is not known. In this study, we report that expressing AOA2-causative truncated form of human SETX in Drosophila neurons alters the development of neuromuscular junction (NMJ) synapses. Interestingly, we found that expressing this truncated form
