Pharmacophore modelling-based screening of natural allosteric EGFR inhibitors using molecular docking, DFT, and molecular dynamics simulations.

The development of allosteric inhibitors is a promising strategy for targeting epidermal growth factor receptor (EGFR) mutations in non-small cell lung cancer (NSCLC), especially in cases where orthosteric inhibitors face resistance. However, despite their selective inhibition of EGFR mutations, fourth-generation allosteric inhibitors show limited antiproliferative efficacy without cetuximab. The present study aims to identify potent natural product-derived allosteric inhibitors for NSCLC using a comprehensive approach, including pharmacophore modelling, Lipinski's Rule of Five (Ro5), ADMET pr

Molecular modeling of 7-propanamide benzoxaboroles as CPSF3 inhibitors through docking-based 3D-QSAR and molecular dynamics simulations.

Benzoxaboroles are boron-based heterocycles with broad therapeutic potential, including two FDA-approved drugs, tavaborole and crisaborole. It was reported that the discovery of 7-propanamide benzoxaboroles as novel potent anti-cancer agents, with compound 44 inhibiting cleavage and polyadenylation specific factor 3 (CPSF3), a key mRNA processing enzyme. By blocking CPSF3's RNA-binding function, compound 44 disrupts pre-mRNA cleavage and induces cancer cell death. In our current study, we systematically investigated the structure-activity relationships (SARs) of a series of 7-propanamide benzo

Unravelling the molecular recognition mechanism between odorants and PBP1 in Loxostege sticticalis by homology modelling, molecular docking, and MD simulation.

Pheromone-binding proteins (PBPs) help insects communicate effectively and regulate social behaviour by binding and transporting odorants. However, the precise atomic-level interactions of PBP1 in Loxostege sticticalis (LstiPBP1) with odorants remain poorly understood. Therefore, the three-dimensional structure of LstiPBP1 was constructed using homology modelling, after which complex structures of LstiPBP1 with six odorants (cis-3-hexenyl acetate, naphthalene, heptaldehyde, phenethyl alcohol, α-ionone, and (E)-11-tetradecenol), respectively, were obtained by molecular docking. Each complex und

Reactivity, bioactivity, and antileishmanial activity of dihydrosyrindine and syringine: Modelling, cytotoxicity, molecular docking, molecular dynamics, and MM-GBSA analyses.

Dihydrosyrindine (a) and Syringine (b) are phenylpropanoid derivatives with structural variations that may influence their biological activity, particularly against Leishmania major. This study investigates the impact of chirality on their bioactivity by assessing molecular, electronic, pharmacokinetic, and cytotoxic properties through computational methods to evaluate their potential as therapeutic agents. Electronic analyses (HOMO-LUMO, MESP, NCI-RDG) revealed that dihydrosyrindine possesses greater electronic delocalization and a lower HOMO-LUMO gap than syringine, suggesting higher reactiv

Molecular modeling to simulation: insights into Gaussian QSAR, molecular docking, and DFT for identification of HDAC3 inhibitors for neurocognitive vascular dementia.

Vascular dementia is the second most common form of dementia. It is characterized by reduced blood flow in the cerebral cortex due to neurodegeneration and neuroinflammation. Almost 10 crore people will be suffering from it by 2030. Still, there are no therapeutics reported for the treatment of neurocognitive vascular dementia. Hence, we have explored an epigenetic pathway for the targeted inhibition of histone deacetylase 3 (HDAC3) that can further cure the neurocognitive impairment. In the present study, we have incorporated in silico methodologies for small-molecule inhibitor screening. The

Computer-aided screening for potential TMPRSS2 inhibitors: a combination of pharmacophore modeling, molecular docking and molecular dynamics simulation approaches.

Transmembrane serine protease 2 (TMPRSS2) has been established as one of the host proteins that facilitate entry of coronaviruses into host cells. One of the approaches often employed towards preventing the entry and proliferation of viruses is computer-aided inhibition studies to identify potent compounds that can inhibit activity of viral targets in the host through binding at the active site. In this study, we developed a pharmacophore model of reportedly potent drugs against severe acute respiratory syndrome coronaviruses 1 and 2 (SARS-CoV-1 and -2). The model was used to screen the ZINC d

Development of a model for the rational design of molecular imprinted polymer: computational approach for combined molecular dynamics/quantum mechanics calculations.

A new rational approach for the preparation of molecularly imprinted polymer (MIP) based on the combination of molecular dynamics (MD) simulations and quantum mechanics (QM) calculations is described in this work. Before performing molecular modeling, a virtual library of functional monomers was created containing forty frequently used monomers. The MD simulations were first conducted to screen the top three monomers from virtual library in each porogen-acetonitrile, chloroform and carbon tetrachloride. QM simulations were then performed with an aim to select the optimum monomer and progen sol

Molecular and cellular mechanisms, pathogenesis, and treatment of insulin-dependent diabetes obtained through study of a transgenic model of molecular mimicry.

The portrait of autoimmune diabetes mellitus or type I diabetes can be copied by a transgenic model in which either the nucleoprotein (NP) or glycoprotein (GP) of lymphocytic choriomeningitis virus (LCMV) is expressed in beta cells of the islets of Langerhans. In the absence of further environmental insult, diabetes does not occur. However, when LCMV or a dissimilar virus that shares cross-reactive T cell epitopes with LCMV initiates infection, diabetes ensues. If the self "viral" transgene is expressed only in the beta cells, then diabetes occurs acutely within 8 to 12 days. Specific antivira

Ligand-Based Pharmacophore Modeling, Molecular Docking, and Molecular Dynamic Studies of Dual Tyrosine Kinase Inhibitor of EGFR and VEGFR2.

Epidermal growth factor receptor (EGFR) and vascular endothelial growth factor receptor 2 (VEGFR2) play an important role in cancer growth. Both of them have close relationships. Expression of EGFR will induce an angiogenic factor (VEGF) release for binding with VEGFR2. However, the existence of VEGF up-regulation independent of EGFR leads to cancer cell resistance to anti-EGFR. Therefore, a therapeutic approach targeting EGFR and VEGFR2 simultaneously may improve the outcome of cancer treatment. The present study was designed to identify potential compounds as a dual inhibitor of EGFR and VEG

Structural insights into human microsomal epoxide hydrolase by combined homology modeling, molecular dynamics simulations, and molecular docking calculations.

A new homology model of human microsomal epoxide hydrolase was derived based on multiple templates. The model obtained was fully evaluated, including MD simulations and ensemble-based docking, showing that the quality of the structure is better than that of only previously known model. Particularly, a catalytic triad was clearly identified, in agreement with the experimental information available. Analysis of intermediates in the enzymatic mechanism led to the identification of key residues for substrate binding, stereoselectivity, and intermediate stabilization during the reaction. Systematic investigation of predicted effect of nonsynonymous SNPs in human prion protein gene: a molecular modeling and molecular dynamics study.

Nonsynonymous mutations in the human prion protein (HuPrP) gene contribute to the conversion of HuPrP(C) to HuPrP(Sc) and amyloid formation which in turn leads to prion diseases such as familial Creutzfeldt-Jakob disease and Gerstmann-Straussler-Scheinker disease. In order to better understand and predict the role of HuPrP mutations, we developed the following procedure: first, we consulted the Human Genome Variation database and dbSNP databases, and we reviewed literature for the retrieval of aggregation-related nsSNPs of the HuPrP gene. Next, we used three different methods - Polymorphism Ph

Studying endocrine disrupting chemicals from molecular targets to mixture model approach: lessons from the thyroid model.

Endocrine-disrupting chemicals (EDCs) pose a significant global health risk by interfering with hormonal balance. The thyroid is particularly suitable for studying endocrine disruption due to its crucial role in development, metabolism, and cognitive function, alongside established molecular targets and regulatory frameworks. This review summarizes current knowledge on thyroid-disrupting chemicals (TDs), focusing on mechanistic pathways acting at both intrathyroidal and extrathyroidal levels. Particular attention is given to molecular initiating events, such as interference with iodide uptake,

Hepatic Lipids as Molecular Targets in Obesity-Associated Insulin Resistance in Rodent Models: A Systematic Review and Meta-Analysis.

Obesity induced by a high-calorie diet (HCD) results in the accumulation of ectopic fat in tissues not typically associated with lipid storage. This accumulation can cause lipotoxicity, a type of cellular stress triggered by the accumulation of lipid intermediates such as diacylglycerols (DAG) and ceramides (Cer) in nonadipose tissues like the liver. The accumulation of these bioactive lipids has been directly linked to the development of insulin resistance induced by a HCD. However, the specific molecular species of lipids associated with such metabolic abnormalities remain poorly defined. In

Establishment of patient-derived xenograft models in Chinese patients with multiple myeloma: Insights into therapeutic responsiveness and molecular subtyping.

Multiple myeloma (MM), a malignant hematologic tumor characterized by the proliferation of monoclonal plasma cells, remains incurable with high relapse rates despite advances in treatment. Patient-derived xenograft (PDX) models have emerged as a promising tool for understanding MM's complex pathophysiology and testing therapeutic responses. In this study, we successfully developed PDX models from three patients with MM by subcutaneously engrafting their tumor cells into immunodeficient NCG mice. These models accurately mirrored the clinical drug responses of their corresponding patient cases,

Cross-Species Molecular Similarities Based on Omics Approaches in CKD: Toward Improved Translation From Pre-Clinical Models to Humans.

The prevalence of chronic kidney disease (CKD) is very high, and it is increasing. Obviously, the care is costly. The identification of biomarkers able to predict disease progression is key for optimal patient care. Tissue, blood, and urine omics are being used to discover new biomarkers. It is challenging to compare omics in animal models with that of CKD patients. The main obstacle is the enormous genetic difference between humans and rodents. Although animal models do not fully resemble CKD, there are possibilities to combine pathologies in an attempt to be closer to the human clinical pict

Hyperalgesic Priming in the Transition From Acute to Chronic Pain: Focus on Different Models and the Molecular Mechanisms Involved.

Poorly treated acute pain can develop into chronic pain, resulting in significant impairment of patients' quality of life. The hyperalgesic priming model is commonly used to study how acute pain transforms into chronic pain. Inflammatory factors, small molecules, opioid receptor agonists, chemotherapy drugs, and stress serve as initiating factors in the hyperalgesic priming model. Various signaling pathways such as PKCε, MOR and ephrin-B2 pathways, and sexual differences also contribute to the transformation process of chronic pain. In this review, we examine various hyperalgesic priming model
