Sour jujube (Ziziphus jujuba var. spinosa) is a valuable medicinal and edible fruit owing to its health-promoting properties. Methoxylated flavonoids enhance their value by improving stability and bioavailability. However, the cellular basis of their biosynthesis remains unclear. We constructed a single-nucleus transcriptomic atlas of sour jujube fruit. Parenchyma cells were identified as the primary sites for flavonoid biosynthesis and their O-methylation, characterized by high expression of phenylpropanoid pathway genes and O-methyltransferases (OMTs). Among the 48 identified OMTs, four (ZjO

To explore the allelopathic response mechanism of Elymus nutans to the extracts of Ligularia sagitta, seed germination tests combined with integrated transcriptome and metabolome analyses were performed to systematically investigate the effects of the extracts at different concentrations on its germination characteristics and molecular metabolism. The results showed that the concentration range of 0.01-0.10 mg/mL was the sensitive interval for the allelopathic response of Elymus nutans to the extracts of Ligularia sagitta, and germination energy (GE) exhibited higher sensitivity to allelopathi

Manganese (Mn)-rich seedling cultivation may reduce cadmium (Cd) uptake in rice; however, its stage-dependent effects and underlying mechanisms remain unclear. Mn-rich seedlings were cultivated in a hydroponic system. Biomass, Cd and Mn accumulation, and transcriptomic profiles were subsequently assessed at different growth stages. The results demonstrated that Mn enrichment increased Mn accumulation in the seedlings by 18.9-76.0-fold. On day 26 after transplantation, Cd concentrations in roots and shoots were reduced by 79.9% and 89.2%, respectively, in Mn-rich seedlings. However, this effect

Rind color is an important quality trait in zucchini (Cucurbita pepo). As a core transcription factor in plant pigment biosynthesis, APRR2 plays a conserved yet mechanistically diverse regulatory role in the formation of rind color in various vegetables. However, the APRR2 transcription factor regulates rind color but has not been systematically identified in C. pepo. In this study, 50 APRR2 genes were defined by the presence of the conserved REC domain verified. These genes were identified and found to be unevenly distributed across the 20 chromosomes, primarily expanded through tandem duplic

Trihelix is a class of transcription factors unique to plants that play a major role in abiotic and biotic stress responses, seed isolate development, floral organ morphogenesis, and plant photomorphogenesis. Nevertheless, the Trihelix transcription factor family in Gardenia jasminoides (G. jasminoides) has not been systematically characterized. In this study, 11 GjTrihelix genes were identified from the G. jasminoides genome, unevenly distributed across five chromosomes, and can be classified into four subfamilies: GT-1, GT-2, SIP and SH4. Gene structure and functional motif analyses revealed

Abies beshanzuensis M. H. Wu is a critically endangered conifer endemic to cool, high-elevation forests; its narrow range renders it vulnerable to climate warming and associated heat and water stress. We simulated climate warming by growing seedlings along an elevational gradient (500-1200 m) to assess physiological and molecular stress responses. Seedlings at mid-high elevation (1000-1200 m) grew optimally, whereas low-elevation (500 m) seedlings showed stress symptoms. At 500 m, Yield and ETR declined sharply; stomatal conductance also dropped, and NPQ collapsed entirely, dropping below the

Bletilla striata, a perennial herbaceous plant of the genus Bletilla in the Orchidaceae family, possesses significant pharmacological activities, including promotion of wound healing, astringent hemostasis, anti-inflammatory effects, antioxidation, and immunomodulation. These pharmacological activities are primarily attributed to its core active constituent, militarine. However, the metabolic patterns and quality formation mechanisms of militarine remain poorly understood. Quantitative reverse transcription PCR(qRT-PCR) is a pivotal tool in molecular biology and functional gene research, and a

BACKGROUND: Lead (Pb) pollution is a severe environmental condition that inhibits the growth of plants by causing oxidative stress and interference with cellular and molecular functions. Genotypic variation in stress tolerance has been identified in wheat varieties (Triticum aestivum L.), but there has been limited evidence of integrated physiological, biochemical, and transcriptomic responses to Pb.
RESULTS: Pb exposure (0-3 mM lead acetate) had significant effect on shoot height and root length in all wheat varieties with root being more sensitive than shoot. The BARI Gom 30 genotype variet

Potato (Solanum tuberosum L.) seedlings are highly sensitive to freezing temperatures, which severely impairs growth and causes substantial losses in tuber yield and quality. This study aimed to screen freezing-tolerant potato germplasm accessions, identify candidate genes involved in the freezing response, and provide elite parental materials and a theoretical reference for molecular breeding of freezing-tolerant cultivars. We evaluated seedling freezing tolerance of 73 potato accessions using the freezing damage index (FDI), and performed transcriptome sequencing on leaf samples from highly

BACKGROUND: Plants in arid environments can regulate the generation of specialized metabolites to enhance their adaptability. Roots serve as the first defense line, responding directly to drought situations; however, the knowledge regarding the molecular mechanisms of metabolite changes to drought in maize roots remain largely limited. Here, we employed RNA-seq and UPLC-MS/MS methods to examine changes in the root metabolome and transcriptome of maize seedlings subjected to moderate drought (MD) and severe drought (SD) conditions by controlling water supply.
RESULTS: Compared to the untreated

BACKGROUND: Albinism in plants causes slow growth, dwarfing and even death. Most albinism is mainly focused on leaf albinism. Studies of seed albinism are still lacking and scarcely studied in higher plants with asexual reproduction.
RESULTS: In this study, two seed albinism mutations (AM1 and AM2) in lotus were unable to survive in normal condition, exhibiting a decline in carotenoid and chlorophyll contents compared with wild type (WT). Metabolome analyses illustrated a total of 51 differentially changed metabolites (DCMs) in embryo of AM1 (AM1-E), AM2 (AM2-E) and WT (WT-E), along with 94 D

We introduced the candidate gene DsHSP70 into Arabidopsis thaliana, resulting in male gametophyte sterility and abnormal degeneration of sepals and petals. Cytoplasmic male sterility (CMS) is a useful tool for hybrid production. However, the regulatory mechanism of CMS in Dianthus spiculifolius remains unclear. In this study, we investigated whether male-sterile line of D. spiculifolius has a malformed tapetum and fails to produce normal fertile pollen. RNA sequencing technology was used to compare the gene expression patterns of the D. spiculifolius male-sterile line and its male fertility ma

Plant immune responses activated through the perception of microbe-associated molecular patterns, leading to pattern-triggered immunity, are tightly regulated. This results in low immune responses in the absence of pathogens and a rapid return to the resting state following an activation event. Here, we show that two CALMODULIN-LIKE genes, CML46 and CML47, negatively regulate salicylic acid accumulation and immunity in Arabidopsis (Arabidopsis thaliana). The double mutant cml46 cml47 is highly resistant to the pathogen Pseudomonas syringae pv maculicola (Pma). The effects of cml46 cml47 on Pma

Idesia polycarpa is a woody oil tree threatened by stem canker caused by Botryosphaeria dothidea, yet the organization and infection-responsive behavior of its phenylalanine ammonia-lyase (PAL) gene family remain poorly understood. Here, we identified five IpPAL genes and characterized their phylogenetic relationships, conserved features, duplication patterns, promoter cis-elements, and infection-associated expression profiles. Segmental and tandem duplication contributed to IpPAL family evolution, and all duplicated pairs showed Ka/Ks ratios below 1, consistent with purifying selection. RNA s

BACKGROUND/OBJECTIVES: Whole-genome duplication (WGD) and transposed duplication (TRD) are two principal evolutionary drivers of plant genome expansion, yet the molecular mechanisms underlying their divergent co-expression patterns remain poorly characterized.
METHODS: In this study, based on the reference genome of tea plant (Camellia sinensis 'Yunkang 10', YK10), we integrated publicly available transcriptomic, ATAC-seq, H3K27ac ChIP-seq, whole-genome bisulfite sequencing (WGBS), and SNP data from eight tissues and performed a multi-layered analysis of co-expression divergence across 4071 W

Plants, like other multicellular lifeforms, are colonized by microorganisms. How plants respond to their microbiota is currently not well understood. We used a phylogenetically diverse set of 39 endogenous bacterial strains from Arabidopsis thaliana leaves to assess host transcriptional and metabolic adaptations to bacterial encounters. We identified a molecular response, which we termed the general non-self response (GNSR) that involves the expression of a core set of 24 genes. The GNSR genes are not only consistently induced by the presence of most strains, they also comprise the most differ

Observation of a differential expression pattern, including strong expression in meristematic tissue of an Agave tequilana GlsA/ZRF ortholog suggested an important role for this gene during bulbil formation and developmental changes in this species. In order to better understand this role, the two GlsA/ZFR orthologs present in the genome of Arabidopsis thaliana were functionally characterized by analyzing expression patterns, double mutant phenotypes, promoter-GUS fusions and expression of hormone related or meristem marker genes. Patterns of expression for A. thaliana show that GlsA/ZFR genes

Plants respond to abiotic stress stimuli, such as water deprivation, through a hierarchical cascade that includes detection and signaling to mediate transcriptional and physiological changes. The phytohormone abscisic acid (ABA) is well-characterized for its regulatory role in these processes in response to specific environmental cues. ABA-mediated changes in gene expression have been demonstrated to be temporally-dependent, however, the genome-wide timing of these responses are not well-characterized in the agronomically important crop plant Zea mays (maize). ABA-mediated responses are synerg

The development of the male inflorescence in maize (Zea mays) is a complex and highly regulated process that is essential for reproductive success and yield. To gain a comprehensive understanding of the regulatory programs involved in tassel formation, including the initial specification of anther cell types, the transcriptomes, small RNAs (sRNAs), and proteomes were profiled at four developmental stages (0.5-2.0 cm). The RNA-seq analysis indicates dynamic shifts in gene expression underlying the transition from indeterminate meristems to organ initiation and germinal cell determination by 2.0

Plant organ formation involves an initiation stage followed by growth, together determining organ shape. The plant hormone auxin regulates both initiation and growth. However, it is still not clear how auxin facilitates these two separate successive stages. Here, we show that in tomato compound-leaf development, auxin promotes leaflet initiation and growth via opposite effects on gibberellin (GA) metabolism. Short auxin treatment induced the expression of GA catabolism genes, while a longer increased auxin response induced the expression of GA biosynthesis genes. GA biosynthesis mutants suppre
