Mutational analysis of the GDNF/RET-GDNFR alpha signaling complex in a kindred with vesicoureteral reflux.

Glial cell line-derived neurotrophic factor (GDNF) mediates signaling across the cell membrane by interaction with the RET-GDNFR alpha receptor complex. We identified a family in which one member had medullary thyroid carcinoma (MTC) and four members had vesicoureteral reflux (VUR). Knowledge that mutations in the RET proto-oncogene cause MTC and studies documenting genitourinary abnormalities in RET or GDNF knockout mice led us to examine the GDNF/RET-GDNFR alpha signaling complex in this family. RET and GDNF were excluded as the causative VUR gene by haplotype and sequence analysis. The GDNF

The first linkage map for Australo-Papuan Treefrogs (family: Pelodryadidae) reveals the sex-determination system of the Green-eyed Treefrog (Litoria serrata).

Amphibians represent a useful taxon to study the evolution of sex determination because of their highly variable sex-determination systems. However, the sex-determination system for many amphibian families remains unknown, in part because of a lack of genomic resources. Here, using an F1 family of Green-eyed Treefrogs (Litoria serrata), we produce the first genetic linkage map for any Australo-Papuan Treefrogs (family: Pelodryadidae). The resulting linkage map contains 8662 SNPs across 13 linkage groups. Using an independent set of sexed adults, we identify a small region in linkage group 6 ma

Low-pass genome sequencing-based detection of absence of heterozygosity: validation in clinical cytogenetics.

PURPOSE: Absence of heterozygosity (AOH) is a genetic characteristic known to cause human genetic disorders through autosomal recessive or imprinting mechanisms. However, the analysis of AOH via low-pass genome sequencing (GS) is not yet clinically available. METHODS: Low-pass GS (fourfold) with different types of libraries was performed on 17 clinical samples with previously ascertained AOH by chromosomal microarray analysis (CMA). In addition, AOH detection was performed with low-pass GS data in 1,639 cases that had both GS and high-probe density CMA data available from the 1000 Genomes Pro

Molecular phenotyping of infection-associated small non-coding RNAs.

Infection is a complicated balance, with both pathogen and host struggling to tilt the result in their favour. Bacterial infection biology has relied on forward genetics for many of its advances, defining phenotype in terms of replication in model systems. However, many known virulence factors fail to produce robust phenotypes, particularly in the systems most amenable to genetic manipulation, such as cell-culture models. This has particularly been limiting for the study of the bacterial regulatory small RNAs (sRNAs) in infection. We argue that new sequencing-based technologies can work around

Single nucleotide substitution in the CsDET2 gene leads to complex alterations in plant architecture and affects brassinosteroid profile in cucumber (Cucumis sativus L.)0.

Most cucumber (Cucumis sativus L.) cultivars are characterized by indeterminate and vigorous growth, which requires a large cultivation area and increased labor for crop maintenance. Manipulating plant architecture may help optimize cucumber production in certain cultivation systems. The objective of this study was to identify the gene associated with phenotypic changes of the short petiole-2 (sp-2) mutant, which was discovered from EI (ethylenimine)-induced mutagenesis population. The line carrying the sp-2 gene was characterized by dwarf growth and dark-green wrinkled leaves with short petio

Genome-Wide SNP Discovery and Population Genomic Characterisation in Indian Major Carp Labeo catla (Hamilton, 1822) Through Low-Depth Whole-Genome Resequencing.

Single nucleotide polymorphisms (SNPs) are key markers for population and conservation genetics in aquaculture species. Using low-depth whole-genome resequencing of 35 Labeo catla individuals from seven populations (three wild riverine, four hatchery), we generated the first genome-wide SNP catalogue for this Indian major carp. Filtering against the L. catla reference genome (GCA_012976165.1) yielded 2.05 million high-quality bi-allelic SNPs (467 291-1 221 268 per population), with 27 000 shared across all populations. Heterozygosity (He = 0.4477-0.4532) and nucleotide diversity (π = 0.4703-0.

Integrated Genomic and Transcriptomic Study Reveals MAPK11 and PER1 as Important Obesity Susceptibility Genes in a High-Risk Hispanic/Latino Population.

BACKGROUND: While GWAS (genome-wide association studies) have identified over 1000 obesity-associated loci, their functional impact on gene expression remains unclear. Moreover, many studies have not fully captured the genetic architecture of obesity in high-risk populations or considered the complexity of adiposity beyond traditional measures. To address these gaps, this study explores the genetic and transcriptomic pathways of obesity using diverse obesity phenotypes in a high-risk population. METHODS: We analyzed genomic and whole-blood transcriptomic data from the CCHC (Cameron County His

Optical genome mapping of structural variants in Parkinson's disease-related induced pluripotent stem cells.

BACKGROUND: Certain structural variants (SVs) including large-scale genetic copy number variants, as well as copy number-neutral inversions and translocations may not all be resolved by chromosome karyotype studies. The identification of genetic risk factors for Parkinson's disease (PD) has been primarily focused on the gene-disruptive single nucleotide variants. In contrast, larger SVs, which may significantly influence human phenotypes, have been largely underexplored. Optical genomic mapping (OGM) represents a novel approach that offers greater sensitivity and resolution for detecting SVs.

FHbp variants among meningococci of serogroup B in Italy: Evolution and selective pressure, 2014-2017.

BACKGROUND: Neisseria meningitidis (meningococcus) is the causative agent of invasive meningococcal disease (IMD). Meningococcus of serogroup B (MenB) is one of the main serogroup causing IMD. MenB strains may be prevented by meningococcal B vaccines. In particular, vaccines with Factor H-binding protein (FHbp), classified into two subfamilies (A or B) or in three variants (v1, v2 or v3), are those available. The objective of the study was to investigate the phylogenetic relationships of FHbp subfamilies A and B (variants v1, v2 or v3) genes and proteins, together with their evolution patterns

Proviral deletions and oncogene base-substitutions in insertionally mutagenized c-myc alleles may contribute to the progression of avian bursal tumors.

Bursal lymphomas induced in chickens by avian leukosis viruses (ALVs) harbor proviral insertions that augment expression of an adjacent cellular oncogene, c-myc. To analyze such insertionally mutagenized c-myc genes in greater detail, we isolated molecular clones from two independent tumors. Precise proviral integration has occurred within the transcribed region of the c-myc gene in both mutant alleles. The proviruses bear different internal deletions that preclude the expression of the gag, pol, and env genes. The c-myc gene from bursal lymphoma LL4 contains a single copy of an ALV long termi

Fine mapping of the chromosome 10q11-q21 linkage region in Alzheimer's disease cases and controls.

We have previously reported strong linkage on chromosome 10q in pedigrees transmitting Alzheimer's disease through the mother, overlapping with many significant linkage reports including the largest reported study. Here, we report the most comprehensive fine mapping of this region to date. In a sample of 638 late-onset Alzheimer's disease (LOAD) cases and controls including 104 maternal LOAD cases, we genotyped 3,884 single nucleotide polymorphisms (SNPs) covering 15.2 Mb. We then used imputations and publicly available data to generate an extended dataset including 4,329 SNPs for 1,209 AD cas

Genome-wide enhancer-gene regulatory maps of liver reveal novel regulatory mechanisms underlying NAFLD pathogenesis.

INTRODUCTION: Non-alcoholic fatty liver disease (NAFLD) represents the most widespread liver disease globally, ranging from non-alcoholic fatty liver (NAFL) and steatohepatitis (NASH) to fibrosis/cirrhosis, with potential progression to hepatocellular carcinoma (HCC). Genome-wide association studies (GWASs) have identified several single nucleotide polymorphisms (SNPs) associated with NAFLD. However, numerous GWAS signals associated with NAFLD locate in non-coding regions, posing a challenge for interpreting their functional annotation. RESULTS: In this study, we utilized the Activity-by-Cont

SNP-based breeding for broiler resistance to ascites and evaluation of correlated production traits.

BACKGROUND: The goal of this study was to evaluate marker-assisted selection (MAS) in broiler chickens using previously mapped gene regions associated with ascites syndrome incidence. The second-generation MAS products were assessed for impact on ascites phenotype and whether there were associated changes in important production traits. Previously, we used whole genome resequencing (WGR) to fine-map 28 chromosomal regions as associated with ascites phenotype in our experimental ascites broiler line (Relaxed, REL) based on a hypobaric chamber challenge. Genotypes for single nucleotide polymorph

K-MARVEL: K-Mer-based antimicrobial resistance virtual exploration lab.

The rapid spread of antimicrobial resistance (AMR) necessitates new computational surveillance tools. Current methods for analysis of next-generation sequencing data have trade-offs: assembly-based approaches are computationally intensive, and direct long-read mapping is hampered by high error rates that obscure resistance-conferring mutations. Here, we present K-MARVEL, an open-source method that captures antimicrobial resistance genes (ARGs) and resistance-conferring mutations from both short- and long-read datasets. Operating in protein k-mer space, K-MARVEL tolerates nucleotide-level seque

Delineation of a Novel Mirror Syndrome: NFIC Variants Cause Syndromic Intellectual Disability With Macrocephaly.

Nuclear factor I (NFI) transcription factors regulate neural stem and progenitor differentiation during brain development. While NFIA, NFIB, and NFIX are linked to neurodevelopmental disorders, the role of NFIC (MIM: 600729) in human disease remains unclear. This study aimed to determine whether NFIC contributes to a neurodevelopmental syndrome, define its phenotype, and assess dosage-dependent effects. We established the first cohort of 11 individuals, including NFIC deletions and single nucleotide variants. Genotype-phenotype correlations, including critical region mapping, were performed. M

N6-Methyladenosine: an RNA modification as a central regulator of cancer.

N6-Methyladenosine (m6A) is a modified nucleotide in mRNAs and non-coding RNAs that influences gene expression, primarily by promoting the degradation of specific transcripts. Recent studies have highlighted the dynamic and context-dependent roles of this RNA modification in cancer, implicating it in tumorigenesis, immune evasion and therapeutic resistance. In this Review, we discuss the functional roles of m6A writers, erasers and readers in cancer. We highlight how m6A dysregulation contributes to oncogenic processes, including cell differentiation and immune microenvironment remodelling. Us

Haplotype function score improves biological interpretation and cross-ancestry polygenic prediction of human complex traits.

We propose a new framework for human genetic association studies: at each locus, a deep learning model (in this study, Sei) is used to calculate the functional genomic activity score for two haplotypes per individual. This score, defined as the Haplotype Function Score (HFS), replaces the original genotype in association studies. Applying the HFS framework to 14 complex traits in the UK Biobank, we identified 3619 independent HFS-trait associations with a significance of p < 5 × 10-8. Fine-mapping revealed 2699 causal associations, corresponding to a median increase of 63 causal findings per t
