Comparison of nine extraction methods for bacterial identification using the ONT MinION sequencer.

The Anthrax mailings bioterrorism attack in 2001 revealed the need for universal and rapid microbial forensic analyses on unknown biological evidence. However, the gold standard for bacterial identification includes culturing isolates, which is laborious. Molecular approaches for bacterial identification revolve around 16S ribosomal gene sequencing using Sanger or next generation sequencing (NGS) platforms, but these techniques are laboratory-based and can also be time-consuming. The Oxford Nanopore Technologies (ONT) MinION sequencer can generate long read lengths that span the entire bacteri

Regional biogeography of microbiota composition in the Chagas disease vector Rhodnius pallescens.

BACKGROUND: Triatomine bugs are vectors of the protozoan parasite Trypanosoma cruzi, which causes Chagas disease. Rhodnius pallescens is a major vector of Chagas disease in Panama. Understanding the microbial ecology of disease vectors is important in the development of vector management strategies that target vector survival and fitness. In this study we examined the whole-body microbial composition of R. pallescens from three locations in Panama. METHODS: We collected 89 R. pallescens specimens using Noireau traps in Attalea butyracea palms. We then extracted total DNA from whole-bodies of

Deciphering the landscape of host barriers to Listeria monocytogenes infection.

Listeria monocytogenes is a common food-borne pathogen that can disseminate from the intestine and infect multiple organs. Here, we used sequence tag-based analysis of microbial populations (STAMP) to investigate Lmonocytogenes population dynamics during infection. We created a genetically barcoded library of murinized Lmonocytogenes and then used deep sequencing to track the pathogen's dissemination routes and quantify its founding population (Nb) sizes in different organs. We found that the pathogen disseminates from the gastrointestinal tract to distal sites through multiple independent rou

Intestinal schistosomiasis in chimpanzees on Ngamba Island, Uganda: observations on liver fibrosis, schistosome genetic diversity and praziquantel treatment.

Despite treatment with praziquantel (PZQ) at 40 mg/kg in food, several chimpanzees on Ngamba Island Chimpanzee Sanctuary (NICS) continue to excrete eggs of Schistosoma mansoni. To monitor disease, 8 animals were closely examined under anaesthesia in March 2011 with portable ultrasonography and by rectal snip biopsy. Schistosome genetic diversity had been previously assayed within 4 of these chimpanzees, finding extensive diversity with 27 DNA barcodes encountered, although none was common to all animals. Calcified schistosome eggs were found in the rectal snips from 5 chimpanzees and liver fib

Streamlined extraction of nucleic acids and metabolites from low- and high-biomass samples using isopropanol and matrix tubes.

UNLABELLED: An essential aspect of population-based research is collecting samples outside of a clinical setting. This is crucial because microbial populations are highly dynamic, varying significantly across hosts, environments, and time points, a variability that clinical sample collection alone cannot fully capture. At-home sample collection enables the inclusion of a larger and more diverse group of participants, accounting for differences in ethnicity, age, and other factors. However, managing large studies is challenging due to the complexities involved in sample acquisition, processing,

Characterizing human lung tissue microbiota and its relationship to epidemiological and clinical features.

BACKGROUND: The human lung tissue microbiota remains largely uncharacterized, although a number of studies based on airway samples suggest the existence of a viable human lung microbiota. Here we characterized the taxonomic and derived functional profiles of lung microbiota in 165 non-malignant lung tissue samples from cancer patients. RESULTS: We show that the lung microbiota is distinct from the microbial communities in oral, nasal, stool, skin, and vagina, with Proteobacteria as the dominant phylum (60 %). Microbiota taxonomic alpha diversity increases with environmental exposures, such as

Genomics, evolution, and molecular epidemiology of the Streptococcus bovis/Streptococcus equinus complex (SBSEC).

The Streptococcus bovis/Streptococcus equinus complex (SBSEC) is a group of human and animal derived streptococci that are commensals (rumen and gastrointestinal tract), opportunistic pathogens or food fermentation associates. The classification of SBSEC has undergone massive changes and currently comprises 7 (sub)species grouped into four branches based on sequences identities: the Streptococcus gallolyticus, the Streptococcus equinus, the Streptococcus infantarius and the Streptococcus alactolyticus branch. In animals, SBSEC are causative agents for ruminal acidosis, potentially laminitis an

18S/28S rDNA metabarcoding identifies Cryptosporidium parvum and Blastocystis ST1 as the predominant intestinal protozoa in hospital patients from Changchun, Northeast China.

BACKGROUND: Intestinal protozoa and helminths remain an under‑recognized cause of gastrointestinal morbidity in China. Molecular high‑throughput tools offer the chance to survey their diversity comprehensively, yet their application in clinical settings has been limited. METHODS: We pooled leftover fecal samples from 360 hospital patients in Changchun (36 pools; 12 demographic/seasonal groups) and enriched them by sucrose flotation. Three primer pairs targeting 18S V4‑V5, 18S V9 and 28S D3‑D4 rRNA regions were amplified, and paired‑end libraries (100-140 k reads per amplicon) were sequenced o

Coumatetralyl resistance of Rattus tanezumi infesting oil palm plantations in Indonesia.

Rodent control is an important issue in human health and agriculture. Oil palm plantations are rapidly expanding in Indonesia and this is having a major economic and ecological impact. Rodent control in oil palm plantations is based principally on the use of anti-vitamin K (AVK), the main anticoagulant used being coumatetralyl, a first-generation AVK. We conducted a comparative study in two well established oil palm plantations in Indonesia: (1) one without chemical control in Riau and (2) another with intensive coumatetralyl use on Bangka Island. Rat species were identified by the molecular b

Neuropeptide receptor transcript expression levels and magnitude of ionic current responses show cell type-specific differences in a small motor circuit.

We studied the relationship between neuropeptide receptor transcript expression and current responses in the stomatogastric ganglion (STG) of the crab, Cancer borealis. We identified a transcript with high sequence similarity to crustacean cardioactive peptide (CCAP) receptors in insects and mammalian neuropeptide S receptors. This transcript was expressed throughout the nervous system, consistent with the role of CCAP in a range of different behaviors. In the STG, single-cell qPCR showed expression in only a subset of neurons. This subset had previously been shown to respond to CCAP with the

System evaluation and microbial analysis of a sulfur cycle-based wastewater treatment process for Co-treatment of simple wet flue gas desulfurization wastes with freshwater sewage.

A sulfur cycle-based wastewater treatment process, namely the Sulfate reduction, Autotrophic denitrification and Nitrification Integrated process (SANI(®) process) has been recently developed for organics and nitrogen removal with 90% sludge minimization and 35% energy reduction in the biological treatment of saline sewage from seawater toilet flushing practice in Hong Kong. In this study, sulfate- and sulfite-rich wastes from simple wet flue gas desulfurization (WFGD) were considered as a potential low-cost sulfur source to achieve beneficial co-treatment with non-saline (freshwater) sewage i

Vancomycin-resistance gene cluster, vanC, in the gut microbiome of acute leukemia patients undergoing intensive chemotherapy.

Two recent reports suggested that the less common, less virulent enterococcal species, Enterococcus gallinarum and E. casseliflavus, with low-level vancomycin resistance due to chromosomally encoded vanC1 and vanC2/3, may influence host immunity. We reported that peri-transplant gut colonization with E. gallinarum and E. casseliflavus is associated with lower mortality after allogeneic hematopoietic cell transplantation (HCT). Because most acute leukemia patients undergoing HCT have received intensive chemotherapy (usually requiring prolonged hospitalization) for their underlying disease befor

Characterization of Escherichia coli isolates from healthy food handlers in hospital.

Recent studies have reported that Escherichia coli in fecal samples of healthy humans could also serve as important reservoirs of drug-resistant bacteria. Limited data are available for E. coli-resistant profiles of healthy food handlers in hospitals who provide food service to inpatients and hospital staffs. E. coli isolates were recovered from hospital healthy food handlers, and one random selected isolate from each food handler was subjected to antimicrobial susceptibility testing, phylogenetic typing, and screening for antimicrobial-resistant mechanisms by polymerase chain reaction amplifi

Gastrointestinal parasite community structure in horses after the introduction of selective anthelmintic treatment strategies.

A relatively new method to study the species richness and diversity of nematode parasites in grazing animals is to perform deep sequencing on composite samples containing a mixture of parasites. In this work, we compared species composition of strongyles in two groups of horses as a function of egg count and age, based on a DNA barcoding approach. Faecal egg counts and larval cultures were obtained from nearly 300 horses, i.e., domestic horses (n = 167) and trotters (n = 130) sampled nationwide. The second internal transcribed spacer region (ITS2) of strongyle nematodes in the larval cultures

Untangling host specialization in a "double dark taxa" system.

Platygastrine wasps (Hymenoptera: Platygastridae) are parasitoids of gall midges (Diptera: Cecidomyiidae). They and their hosts are exceptionally abundant and speciose, with great relevance to agriculture and biodiversity research. Both groups are also "dark taxa," whose species identification and ecological associations are obscured by a history of taxonomic confusion and neglect. Verified host records are few in number and limited in scope. In order to understand host specialization, more records are needed. However, rearing Cecidomyiidae is challenging, as many species require living host t

Maageninum kanakorum gen. nov., sp. nov.: a New Caledonian Pycnogonid (Arthropoda: Pycnogonida) with Puzzling Affinities.

The taxonomic classification of sea spiders (Arthropoda: Pycnogonida) includes 11 distinct families, mostly characterized by different combinations of presence/absence of the cephalic appendages, the characters they display (number of articles, terminal claw, distribution of spines, etc.), and the position of gonopores in both sexes and of the cement gland pores in males. However, about 20 nominal species could not be confidently classified, and a few others were only tentatively assigned to one of these families. These taxa represent an interesting challenge to review, reshape and expand the

Viable Spores Can be Obtained and Germinated from Commercially Obtained Dried Morel (Morchella) Mushrooms.

Morel mushrooms (Morchella sp.) are highly prized edible mushrooms that are still difficult to cultivate despite great interest and advancements made in recent years. Obtaining genetic material of morel mushrooms is necessary to carry out research but may be challenging depending on the region, time of the season, budget, or local legislation. This study assessed whether ascospores could be recovered and germinated from retail dried morel products and whether resulting isolates could be taxonomically identified. Four packets of dried morels from different suppliers were rehydrated, homogenized

Surface Microbiome Profiling of Dental Elevators Using Third-Generation Sequencing: Implications for Infection Control in Dental Practice.

This study aimed to characterize the biofilm-forming microbial communities on clinically used dental elevators to assess their potential risks of cross-contamination and nosocomial infections resulting from percutaneous injuries in dental healthcare settings. Over a period of 3 consecutive weeks starting on August 1, 2024, biofilm samples were collected from the tips of 15 dental elevators used on the first five wisdom teeth extraction patients daily. Total DNA was extracted, and specific barcoded primers were synthesized to construct SMRTbell sequencing libraries, which were subsequently sequ

Re-evaluation of the taxonomic status of four nominal, western Pacific species of tongue soles (Pleuronectoidei: Cynoglossidae: Cynoglossus), with redescription of C. joyneri Gnther, 1878.

Striking similarities in morphological characters and significant overlap in meristic features have resulted in different hypotheses regarding the taxonomic status of several nominal species of northwestern Pacific tongue soles of the genus Cynoglossus, including C. joyneri Gnther, 1878, C. lighti Norman, 1925, C. tenuis (Oshima, 1927), and C. tshusanensis Chabanaud, 1951. Previous hypotheses have proposed that each taxon is a valid species; or that C. lighti and C. tshusanensis are junior subjective synonyms of C. joyneri; or that C. tenuis is a junior subjective synonym of either C. joyneri
