Somatic embryogenesis (SE) in Theobroma cacao is a micropropagation technique of great importance but remains constrained by genotype recalcitrance. The cellular and molecular mechanisms distinguishing regenerative from non-regenerative responses remain poorly understood. Here, we elucidate the ontogenetic events governing embryogenic competence by comparing responsive genotypes (CCN-51 and 752) with a recalcitrant one (PH16). Our results demonstrate that SE success in cacao is not determined by cell proliferation speed, but rather by a slow, organized, and spatially confined developmental tra

Meristems house pluripotent stem cells and sustain continuous growth and organogenesis in land plants. Unlike seed plants, whose gametophytes lack meristems, fern gametophytes initiate and maintain meristems, enabling growth independently from sporophytes. In the model fern Ceratopteris richardii, gametophytes develop into either hermaphrodites or males. Hermaphrodites maintain multicellular meristems and secrete the pheromone antheridiogen, directing undetermined gametophytes to become male. Under constant antheridiogen exposure, males lack meristems and exclusively produce sperm-bearing anth

Breeding for dwarfism is an important approach to improve lodging resistance. Here, we performed comparative analysis of the phenotype, transcriptome, and hormone contents between diploids and tetraploids of poplar 84K (Populus alba × P. glandulosa). Compared with diploids, the indole-3-acetic acid (IAA) and gibberellin (GA3) contents were increased, whereas the jasmonic acid (JA) and abscisic acid (ABA) contents were decreased in tetraploids. RNA-sequencing revealed that differentially expressed genes (DEGs) in leaves of tetraploids were mainly involved in plant hormone pathways. Most DEGs as

BACKGROUND: Nitrogen is the most abundant mineral nutrient required by rice (Oryza sativa) and the primary limiting factor for grain yield. Glutamine synthetase (GS) is a key enzyme involved in nitrogen assimilation in rice, and is closely associated with nitrogen use efficiency (NUE) and source-sink nitrogen dynamics.
METHODS: We performed a genome-wide characterization of the GS gene family across 12 plant species. Haplotype analysis of four rice GS genes was conducted using resequencing data from approximately 2000 rice accessions. A reproductive-stage nitrogen-gradient experimental system

Avocado sunblotch viroid (ASBVd), the type member of the family Avsunviroidae, causes avocado sunblotch disease; marked by the appearance of distinct chlorotic symptoms on fruit, stems and/or leaves of infected trees. Despite the economic impact of the disease, limited information is available regarding the molecular interactions underlying ASBVd infection of avocado. However, studies of other host-viroid pathosystems have revealed large-scale changes to plant gene expression in response to viroid infection. To elucidate molecular changes associated with sunblotch symptom development, we used

Powdery mildew is one of the major diseases affecting Astragalus membranaceus var. mongholicus (Bunge) P. K. Hsiao (Am), yet the molecular mechanisms underlying its defense response to this pathogen remain unclear. To identify candidate genes and differential biomarkers involved in resistance to powdery mildew, we used a highly resistant Am germplasm (202302006) selected from previous studies. After natural disease inoculation in the field, transcriptomic and metabolomic sequencing were performed. Differentially expressed genes (DEGs) and differentially accumulated metabolites (DAMs) in roots

Alternative oxidase (AOX) is an important terminal oxidase involved in the alternative oxidation pathway in plants, which is closely related to various biotic and abiotic stress responses. However, a comprehensive research on AOX gene family of wheat is still lacking. In this study, the members of wheat AOX (TaAOX) family were identified, and their molecular characteristics and gene expression patterns were systematically investigated. Seventeen TaAOX genes were identified from Chinese Spring (CS) genome, which were mapped on 7 chromosomes and mainly clustered on the long arm's distal end of t

Pecan leaf-variegated plant, which was infected with a novel badnavirus named pecan mosaic virus (PMV) detected by small RNA deep sequencing, is a vital model plant for studying the molecular mechanism of retaining green or chlorosis of virus-infected leaves. In this report, PMV infection in pecan leaves induced PAMP-triggered immunity (PTI) and effector-triggered immunity (ETI). PMV infection suppressed the expressions of key genes of fatty acid, oleic acid (C18:1), and very-long-chain fatty acids (VLCFA) biosynthesis, indicating that fatty acids-derived signaling was one of the important def

BASIC PENTACYSTEINE (BPC) transcription factors are plant-specific and play crucial roles in regulating plant development and responses to abiotic stresses. However, the genomic characteristics of the BPC gene family in Brassica juncea and its regulatory mechanisms in response to light and salicylic acid remain poorly understood. In this study, we identified 25 BjuBPC genes in the B. juncea genome using bioinformatic approaches. All BjuBPC proteins were predicted to localize exclusively to the nucleus, with their distribution scattered across 14 chromosomes of B. juncea. Phylogenetic analysis

Methionine (Met) is a nutritionally essential sulfur-containing amino acid (SAA) known for its preponderant role as initiator in protein synthesis. However, other functions for Met in plants are not well described. The implication of this SAA in oxidative stress tolerance has been recently reported, however the mode of action of Met is still poorly understood. Here, we analyzed the elicitor activity of Met in grapevine as well as its effect on Plasmopara viticola resistance. The results show that Met induces hydrogen peroxide (H2O2) generation, a key element in plant defense signaling, and upr

A sustainable balance between defence and growth is essential for optimal fitness under pathogen stress. Plants activate immune response at the cost of normal metabolic requirements. Thus, plants that constitutively activate defence are deprived of growth. Arabidopsis thaliana mutant constitutive defence without defect in growth and development1 (cdd1) is an exception. The cdd1 mutant is constitutive for salicylic acid accumulation, signalling, and defence against biotrophic and hemibiotrophic pathogens, without having much impact on growth. Thus, cdd1 offers an ideal genetic background to ide

Drought is one of the primary environmental constraints limiting poplar growth. Identifying key drought-resistance genes and their regulatory mechanisms is crucial for genetic improvement of drought tolerance in poplar. Time-course transcriptome analysis of 84K poplar (Populus alba × P. glandulosa) under drought stress revealed that the ERF family is among the most responsive transcription factor families, and PagERF135A exhibited the most significant upregulation, suggesting a key regulatory role. Genome-wide identification of the ERF family in 84K poplar identified 276 members, with expansio

Tea gray blight caused by Pestalotiopsis theae threatens tea production. We investigated the differential responses in two cultivated ("JX", "YJ") and two wild tea resources ("R", "S") via metabolomics, transcriptomics, and in vitro analyses. Phenotypically, resistance ranked "JX" > "R" > "YJ" > "S", with "JX" and "R" showing stronger resistance. Metabolomically, a total of 1062 differentially accumulated metabolites (DAMs) responded to infection. Resistant materials were enriched with lipids, alkaloids, etc., while susceptible materials were enriched with flavonoids, amino acids, etc. Transcr

BACKGROUND: Expansins (EXPs) are non-enzymatic proteins that mediate cell wall loosening and play essential roles in plant growth, development, and stress responses. However, the expansin gene family in Sorghum bicolor remains insufficiently characterized.
RESULTS: In this study, we identified 68 expansin genes in S. bicolor (SbEXPs), predominantly belonging to the EXPA and EXPB subfamilies. Structural and evolutionary characterization revealed conserved domain organization, with gene family expansion likely driven by tandem and segmental duplications. Regulatory analysis revealed diverse cis

Tomato brown rugose fruit virus (ToBRFV) is a highly destructive and rapidly spreading tobamovirus that poses a serious threat to global tomato production. While low-dose gamma irradiation has emerged as a promising non-chemical strategy to enhance host resistance, the molecular mechanisms and transcriptomic reprogramming underlying this induced resistance remain largely unexplored. In this study, we employed a transcriptome-wide RNA sequencing approach to elucidate the specific gene expression networks and defense pathways activated in ToBRFV-infected tomato plants in response to low-dose gam

Understanding how plants adapt their physiology to overcome severe and often multifactorial stress conditions in nature is vital in light of the climate crisis. This remains a challenge given the complex nature of the underlying molecular mechanisms. To provide a comprehensive picture of stress-mitigation mechanisms, an exhaustive analysis of publicly available stress-related transcriptomic data has been conducted. We combine a meta-analysis with an unsupervised machine-learning algorithm to identify a core of stress-related genes active at 1-6 h and 12-24 h of exposure in Arabidopsis thaliana

High-temperature (HT) stress frequently affects the early and middle stages of grain filling in hybrid seed production regions. Photo-thermo-sensitive male-sterile (PTMS) wheat lines, which play a critical role as female parents in hybrid seed production, face challenges under HT conditions. However, the mechanisms governing grain filling in PTMS lines under HT stress remain poorly understood. This study used the BS253 line to investigate the effects of HT on grain filling, primarily focusing on the transition from sucrose unloading to starch synthesis. The findings indicated that HT significa
