Prediction of miRNAs and diseases association based on sparse autoencoder and MLP.

Introduction: MicroRNAs (miRNAs) are small and non-coding RNA molecules which have multiple important regulatory roles within cells. With the deepening research on miRNAs, more and more researches show that the abnormal expression of miRNAs is closely related to various diseases. The relationship between miRNAs and diseases is crucial for discovering the pathogenesis of diseases and exploring new treatment methods. Methods: Therefore, we propose a new sparse autoencoder and MLP method (SPALP) to predict the association between miRNAs and diseases. In this study, we adopt advanced deep learning

EEG Connectivity Analysis Using Denoising Autoencoders for the Detection of Dyslexia.

The Temporal Sampling Framework (TSF) theorizes that the characteristic phonological difficulties of dyslexia are caused by an atypical oscillatory sampling at one or more temporal rates. The LEEDUCA study conducted a series of Electroencephalography (EEG) experiments on children listening to amplitude modulated (AM) noise with slow-rythmic prosodic (0.5-1[Formula: see text]Hz), syllabic (4-8[Formula: see text]Hz) or the phoneme (12-40[Formula: see text]Hz) rates, aimed at detecting differences in perception of oscillatory sampling that could be associated with dyslexia. The purpose of this wo

Enhancing Medical Data Imputation Using a Denoising Autoencoder with Missing-Neighborhood Perturbation.

In real-world clinical settings, the diverse types and unknown causes of missing data in tabular medical datasets pose significant challenges for accurate imputation. In particular, non-random missingness-where missing values are related to unobserved variables-limits the effectiveness of many existing imputation models. To address these challenges, we propose a robust and generalized imputation method: Multiple Imputation based on Neighborhood Perturbation Denoising Autoencoder (MI_NPDAE). MI_NPDAE identifies optimal donor records by leveraging neighborhood information, which is used as input

MetaCAE: Causal autoencoder with meta-knowledge transfer for brain effective connectivity estimation.

Using machine learning methods to estimate brain effective connectivity networks from functional magnetic resonance imaging (fMRI) data has gradually become one of the hot subjects in the fields of neuroscience. In particular, the encoder-decoder based methods can effectively extract the connections in fMRI time series, which have achieved promising performance. However, these methods generally use Granger causality model, which may identify false directions due to the non-stationary characteristic of fMRI data. Additionally, fMRI datasets have limited sample sizes, which significantly constra

A deep-learning-based unsupervised model on esophageal manometry using variational autoencoder.

High-resolution manometry (HRM) is the primary method for diagnosing esophageal motility disorders and its interpretation and classification are based on variables (features) from data of each swallow. Modeling and learning the semantics directly from raw swallow data could not only help automate the feature extraction, but also alleviate the bias from pre-defined features. With more than 32-thousand raw swallow data, a generative model using the approach of variational auto-encoder (VAE) was developed, which, to our knowledge, is the first deep-learning-based unsupervised model on raw esophag

Optimization: Molecular Communication Networks for Viral Disease Analysis Using Deep Leaning Autoencoder.

Developing new treatments for emerging infectious diseases in infectious and noninfectious diseases has attracted a particular attention. The emergence of viral diseases is expected to accelerate; these data indicate the need for a proactive approach to develop widely active family specific and cross family therapies for future disease outbreaks. Viral disease such as pneumonia, severe acute respiratory syndrome type 2, HIV infection, and Hepatitis-C virus can cause directly and indirectly cardiovascular disease (CVD). Emphasis should be placed not only on the development of broad-spectrum mol

Semantic Augmentation Variational Autoencoder for Unsupervised Anomaly Detection in Retinal OCT Images.

Performing unsupervised anomaly detection in retinal optical coherence tomography (OCT) images involves training a model solely on anomaly-free samples and detecting anomalies during inference, which reduces the cost of collecting large-scale annotated anomalous data. However, retinal OCT images exhibit significant variations in shape, thickness, and orientation, and lesions often have similar reflectance signals as normal tissues, making anomaly localization highly challenging. Existing methods address these challenges by flattening retinal layers, normalizing thickness, or leveraging reflect

Multimodal Autoencoder-Based Anomaly Detection Reveals Clinical-Radiologic Heterogeneity in Pulmonary Fibrosis.

Background: Pulmonary fibrosis (PF) and post-infectious fibrotic lung disease are characterized by marked heterogeneity in radiologic patterns, physiologic impairment, and clinical presentation. Conventional analytic approaches often fail to capture non-linear and multimodal relationships between structural imaging findings and functional limitation. Integrating imaging-derived representations with clinical and functional data using artificial intelligence (AI) may provide a more comprehensive characterization of disease heterogeneity. Objectives: The objective of this study was to develop and

IQ-CMAE: Multi-Modal Contrastive Masked Autoencoder for IQ-Based Signal Classification.

This brief proposes a multi-modal self-supervised learning (SSL) framework for classifying wireless signals from raw in-phase and quadrature (IQ) traces, enabling joint classification of transmission bandwidths, power levels, and modulation types. Unlike conventional modulation classification, jointly inferring these attributes yields a more discriminative signature for reliable signal identification. The proposed framework employs a contrastive masked autoencoder (CMAE) to exploit the intrinsic structure of the unlabeled data, while reducing reliance on manual annotation. IQ-CMAE integrates g

S2potAE: multimodal spatial spot autoencoder integrating image and transcriptomic features for deconvolution.

Spatial transcriptomics (ST) technologies have significantly advanced our ability to discern gene expression patterns within intact tissue structures, enabling unprecedented insights into cellular heterogeneity and tissue architecture. However, accurately determining cell-type proportions within spatially aggregated transcriptomic spots remains challenging due to inherent granularity discrepancies, batch effects, and spatial heterogeneity. To address these challenges, we introduce S$^{2}$potAE, a novel spatial spot autoencoder framework that integrates gene expression data, spatial coordinates

Autoencoder-Based Detection of Nanoplastics in Biological Matrices via Infrared Hyperspectral Imaging.

Mid-infrared hyperspectral imaging is an emerging tool for the qualitative and quantitative analysis of micro- and nanoplastics (MNPs) and for the characterization of biological tissues and complex matrices. Detecting MNPs in biological materials is of particular interest for assessing toxicological and ecological impacts; however, significant spectral overlap between polymer vibrational bands and those of proteins, lipids, and other biological components complicates identification at low MNP levels. In this work, an autoencoder-based anomaly detection approach is employed to learn the spectra

Critical temperature of the classical XY model via autoencoder latent space sampling.

The classical XY model has been consistently studied since it was introduced more than six decades ago. Of particular interest has been the two-dimensional spin model's exhibition of the Berezinskii-Kosterlitz-Thouless (BKT) transition. This topological phenomenon describes the transition from bound vortex-antivortex pairs at low temperatures to unpaired or isolated vortices and antivortices above some critical temperature. In this work we propose a machine learning based method to determine the emergence of this phase transition. Generating unique states can be difficult due to the U(1) symme

Enhanced sensing performance through the integration of denoising autoencoder and ensembling techniques.

In cognitive radio networks (CRNs), collaborative spectrum sensing has emerged as a promising technique for detecting primary user activity. However, the effectiveness of user cooperation is compromised by the presence of malicious users, specifically False Sensing Users (FSUs). FSUs undermine the effectiveness of collaborative sensing by providing misleading information to the fusion center (FC) in an attempt to selfishly access spectrum resources. Therefore, this study focuses on three types of FSUs that exhibit distinct attack patterns: No False Sensing (NFS, i.e., Always-No), Yes False Sen

AESurv: autoencoder survival analysis for accurate early prediction of coronary heart disease.

Coronary heart disease (CHD) is one of the leading causes of mortality and morbidity in the United States. Accurate time-to-event CHD prediction models with high-dimensional DNA methylation and clinical features may assist with early prediction and intervention strategies. We developed a state-of-the-art deep learning autoencoder survival analysis model (AESurv) to effectively analyze high-dimensional blood DNA methylation features and traditional clinical risk factors by learning low-dimensional representation of participants for time-to-event CHD prediction. We demonstrated the utility of ou

Qualifying optical biometry data before cataract surgery using autoencoders.

PURPOSE: To develop, implement and demonstrate a data driven strategy to identify 'suspects' and 'outliers' in datasets of biometric measurements taken before cataract surgery. METHODS: A shallow autoencoder with one hidden layer and 3 neurons was trained on a large multicentre dataset (N = 152,397, 9 clinical centres) from the IOLMaster 700 including axial length (AL), central corneal thickness (CCT), anterior chamber depth (ACD), lens thickness (LT) and corneal front surface radius (R). Measurements were identified as 'suspects' or 'outliers' depending on the mean squared prediction error.

Informing agent-based models with spatial data using convolutional autoencoders.

MOTIVATION: Spatial computational models such as agent-based models (ABMs) offer powerful in silico tools to study tumor dynamics, yet imaging data are still rarely used to inform these models directly. RESULTS: We present an ABM optimization framework that leverages convolutional encoders to compare spatial patterns between experimental imaging data and ABM-generated outputs within a shared latent space. This quantitative comparison was used to estimate ABM parameters across three datasets, ranging from synthetic data to 3D tumoroid-T cell co-culture microscopy and histopathology images from

Variational Autoencoders for Generative Drug-Gene Interactions in Periodontal Bone Resorption.

Introduction Periodontal bone resorption is a significant dental problem causing tooth loss and impaired oral function. It is influenced by factors such as bacterial plaque, genetic predisposition, smoking, systemic diseases, medications, hormonal changes, and poor oral hygiene. This condition disrupts bone remodeling, favoring resorptive processes. Variational autoencoders (VAEs) can learn the distribution of drug-gene interactions from existing data, identify potential drug targets, and predict therapeutic effects. This study investigates the generation of drug-gene interactions in periodont

Autoencoding low-resolution MRI for semantically smooth interpolation of anisotropic MRI.

High-resolution medical images are beneficial for analysis but their acquisition may not always be feasible. Alternatively, high-resolution images can be created from low-resolution acquisitions using conventional upsampling methods, but such methods cannot exploit high-level contextual information contained in the images. Recently, better performing deep-learning based super-resolution methods have been introduced. However, these methods are limited by their supervised character, i.e. they require high-resolution examples for training. Instead, we propose an unsupervised deep learning semanti

Aligning, Autoencoding and Prompting Large Language Models for Novel Disease Reporting.

Given radiology images, automatic radiology report generation aims to produce informative text that reports diseases. It can benefit current clinical practice in diagnostic radiology. Existing methods typically rely on large-scale medical datasets annotated by clinicians to train desirable models. However, for novel diseases, sufficient training data are typically not available. We propose a prompt-based deep learning framework, i.e., PromptLLM, to align, autoencode, and prompt the (large) language model to generate reports for novel diseases accurately and efficiently. Our method includes thr
