ARTS-DB 2.0: an expanded database for target-directed genome mining across bacteria and fungi.

The increasing prevalence of antimicrobial resistance requires efficient strategies to prioritize biosynthetic gene clusters (BGCs) that may encode bioactive compounds with new modes of action. Target-directed genome mining (TDGM) addresses this challenge by leveraging self-resistance determinants encoded within or adjacent to BGCs to generate target hypotheses and prioritize candidate clusters. ARTS and FunARTS automate TDGM for bacterial and fungal genomes by detecting resistance-associated evolutionary signals, including duplicated essential targets, atypical phylogenetic patterns, and BGC

The Mpox contextual data specification package: a data curation toolkit to support collaborative pathogen genomic surveillance.

A sudden increase in the number of Mpox virus (MPXV) cases worldwide prompted the WHO to declare a Public Health Emergency of International Concern in 2022 and again in 2024. Public health genomic surveillance of MPXV in impacted areas is ongoing to inform national and international situational awareness, with a growing number of sequences available in public sequence repositories. Critical to genomic surveillance is well-curated and harmonized contextual data - the sample metadata, epidemiological and clinical data, lab results and method information that enables the interpretation of sequenc

GeneReL: a large language model-powered platform for gene regulatory relationship extraction with community curation.

Gene regulatory networks provide fundamental insights into plant biology, yet extracting structured interaction data from scientific literature remains a significant bottleneck. Traditional manual curation cannot scale to meet the demands of modern research, while automated text mining approaches struggle with the complexity of gene nomenclature and relationship classification. Large language models (LLMs) offer promising capabilities for information extraction, but integrated platforms combining LLM extraction with community validation for plant regulatory databases remain scarce. We develope

VIP-DB: A Comprehensive Database of Virus-Insect-Plant Relationships.

Insect-mediated transmission is central to the epidemiology of plant viruses and has major implications for global food security and agricultural production. Although several resources have compiled information on plant virus transmission, evidence-traceable integration of virus-insect vector-host plant relationships remains limited. Here, we developed the Virus-Insect-Plant Database (VIP-DB), an evidence-guided database that links literature-derived virus-insect transmission records, host plant information, transmission mode annotations, taxonomic information, and traceable literature evidenc

Integrated Database of Materia Medica (IDMM), a consolidated cross-cultural resource for data-driven research in traditional medicine.

ETHNOPHARMACOLOGICAL RELEVANCE: Traditional medicine has played a significant role in the evolution of modern medicine, with many widely used drugs originating from natural compounds identified in traditional medicinal materials. Distinct systems of traditional medicine, such as Traditional Chinese Medicine and traditional Indian medicine, exhibit both shared and system-specific characteristics in their material sources and uses. However, to date, no database has systematically consolidated key information on medicinal materials across multiple systems of traditional medicine. AIM OF THE STUD

PAD4-DB: A Curated Structure-Activity Resource Reveals Hub-Organized Activity Cliffs and Scaffold-Dependent SAR Ruggedness in PAD4 Inhibitors.

Peptidylarginine deiminase 4 (PAD4) is an increasingly prominent therapeutic target in oncology, inflammatory disease, and neutrophil extracellular trap (NET)-associated pathologies, yet public bioactivity data for PAD4 inhibitors remain fragmented across multiple repositories with substantial redundancy and inconsistent annotation. Here, we present PAD4-DB, a curated structure-activity relationship resource integrating 3093 unique inhibitors (consensus pIC50 range 2.00-8.52; median 6.84) from PubChem, ChEMBL, and BindingDB through a reproducible pipeline encompassing structure standardization

A Practical Compass to Biological Digital Resources and Omics Integration in Ewing Sarcoma.

Ewing sarcoma (EwS) is a paradigmatic fusion-driven cancer in which oncogenic FET::ETS transcription factor fusions orchestrate complex regulatory, epigenomic, transcriptional, and proteomic programs. Despite extensive molecular profiling, biological insight, and translational progress, EwS are strongly shaped by how data are generated, structured, and shared across heterogeneous initiatives. Fragmented cohorts, uneven molecular depth, and limited longitudinal sampling influence both integrative analyses and systems-level interpretation. This chapter is organized around this structural reality

MiREDiBase: A Comprehensive Resource for miRNA Editing Events.

MicroRNA (miRNA) editing introduces a new layer of complexity in post-transcriptional gene regulation, with potential implications for miRNA biogenesis, target specificity, and function. However, the lack of a dedicated repository to comprehensively catalog miRNA editing events has hindered advances in the field. MiREDiBase addresses this gap by offering a meticulously curated database focused exclusively on validated, high-confidence putative miRNA editing events, with emphasis on A-to-I (adenosine-to-inosine) and C-to-U (cytidine-to-uridine) editing. This resource provides extensive annotati

CysDuF database: annotation and characterization of cysteine residues in domain of unknown function proteins based on cysteine post-translational modifications, their protein microenvironments, biochemical pathways, taxonomy, and diseases.

Experimental characterization and annotation of amino acids belonging to domains of unknown function (DUF) proteins are expensive and time-consuming, which could be complemented by computational methods. Cysteine, being the second most reactive amino acid at the catalytic sites of enzymes, was selected for functional annotation and characterization on DUF proteins. Earlier, we reported functional annotation of cysteine on DUF proteins belonging to the COX-II family. However, holistic characterization of cysteine functions on DUF proteins was not known, to the best of our knowledge. Here, we an

IMGT® Nomenclature of Immunoglobulins (IG) or Antibodies and T Cell Receptors (TR): A Common Language for Immunoinformatics and Artificial Intelligence (AI).

The immunoglobulins (IG) or antibodies and the T cell receptors (TR) are the antigen receptors of the adaptive immune responses (AIR) of jawed vertebrates (Gnathostomata). IMGT®, the international ImMunoGeneTics information system®, was created in 1989 by Marie-Paule Lefranc (Laboratoire d'ImmunoGénétique Moléculaire (LIGM), Université de Montpellier and CNRS) to deal with and to manage the huge diversity of IG or antibodies and TR. The founding of IMGT® marked the advent of immunoinformatics, a new science which emerged at the interface between immunogenetics and bioinformatics. For the first

A framework of Microbial Genomic Database for clinical metagenomic pathogen diagnosis: development and multi-cohort evaluation.

INTRODUCTION: Clinical metagenomic next-generation sequencing (mNGS) enables broad, untargeted pathogen detection, but its analytical performance depends on host depletion strategy, reference database composition, and alignment methodology. We developed the Clinical Microbial Genomic Database (CMGD), a clinically focused reference resource prioritizing medically relevant taxa. METHODS: CMGD was manually curated, clinically stratified, and included more than 18,000 microbial species. We evaluated host-depletion references, alignment and classification strategies, six published clinical cohorts

PDMD: A Comprehensive Repository of Plants Reported for Skeletal Muscle-related Ailments.

INTRODUCTION: Medicinal plants and phytocompounds targeting skeletal muscle wasting in humans are under-represented in the majority of databases reporting plant/herb-diseases association. However, a large body of literature exists wherein plant extracts or active pharmaceutical ingredients thereof demonstrate potential benefit in skeletal muscle wasting diseases across model organisms. Underscoring the relevance of a repertoire documenting such medicinal plants, we introduce PDMD (Plants Database for Muscle Wasting Diseases), a manually curated plants database reported for muscle wasting disea

A compendium of next-generation patient-derived models for diverse cancers.

The development of new therapeutics and the validation of pathogenetic cancer mechanisms require representative laboratory models1,2. However, existing collections represent only a fraction of the diversity observed in human cancer2-4. Recent technologies have enabled efficient in vitro model derivation (for example, tumour organoids)5. However, whether these maintain essential properties of patient tumours during long-term expansion has not been systematically investigated. Here we present results of a large-scale international programme-the Human Cancer Models Initiative-which involved the g

An audit of the PeptideAtlas database uncovers evidence for repurposed pseudogenes and co-opted retroviral ORFs.

BACKGROUND: The human genome has been the subject of scrutiny for more than two decades, yet new protein coding genes are still being uncovered. Recently ribosome profiling experiments have provided evidence for the translation of thousands of novel open reading frames (ORFs). To determine how many of these novel ORFs have peptide support, we carried out an in-depth investigation of an entire mass spectrometry proteomics database. RESULTS: We analysed the peptides housed in the human build of the PeptideAtlas database and identified reliable evidence for 35 potential coding genes not annotated

CovInter 2.0: Comprehensive Molecular Interactome of Coronavirus Infection.

The ongoing evolution of coronaviruses (CoVs) poses a long-term threat to global public health, requiring dissection of virus-host interactions to develop broad-spectrum antivirals. Existing data resources are often limited to specific interaction types, hindering a systematic understanding of the complete viral life cycle. To address this, CovInter 2.0 (https://idrblab.org/COVINTER) has been developed as a comprehensively upgraded database of coronavirus interactomics, which is the first to systematically integrate the six major classes of molecular interactions that drive the viral life cycl
