Directed evolution mimics the natural evolutionary process in a fast, controlled laboratory environment to evolve proteins with desirable functions or traits. Screening a large pool of mutant protein-coding genes allows functional selection of desired variants for applications in biotechnology, medicine, and synthetic biology. Using this protocol, we perform directed evolution in Saccharomyces cerevisiae to engineer protease variants with high specificity for a non-native substrate sequence. We display these protease variants on the yeast cell surface to facilitate the selection of desired var

Neural cell adhesion molecule 1 (NCAM1/CD56) is expressed on immune cells, myoblasts, and malignant cells, and there is a growing demand for the genetic detection of CD56 and CD56-targeted therapy. In the present study, we developed a novel peptide ligand (designated Natein) that binds to human CD56 by using T7 phage display technology. Natein recognized the extracellular region of CD56 and could bind to natural killer (NK) cells and CD56-positive (CD56+) cancer cells. CD56+ cells enriched from human peripheral blood mononuclear cells (PBMCs) using biotinylated Natein-conjugated microbeads, si

Phage display is a high-throughput subtractive proteomic technology used for the generation and screening of large peptide and antibody libraries. It is based on the selection of phage-fused surface-exposed peptides that recognize specific ligands and demonstrate desired functionality for diagnostic and therapeutic purposes. Phage display has provided unmatched tools for controlling viral, bacterial, fungal, and parasitic infections, and allowed identification of new therapeutic targets to treat cancer, metabolic diseases, and other chronic conditions. This review presents recent advancements

This study investigated the applications of recombinant monoclonal antibodies (rmAbs) produced against two recombinant filarial proteins of diagnostic value. Ab5B and Ab3A were produced against recombinant BmSXP, and Ab4 and Ab4-fragment crystallizable (Fc) against recombinant BmR1. Ab5B and Ab4-Fc were found to be useful as quality control (QC) reagents for two commercial rapid test kits, such as Brugia RapidTM and BLF Rapid® (Reszon Diagnostics International Sdn. Bhd., 47600 Subang Jaya, Selangor, Malaysia), respectively. The two rmAbs reacted positively with the corresponding recombinant pr

A system for detection of malignantly transformed cells, including follicular lymphoma Bcells, was developed and experimentally validated. The system is based on the use of bacteriophages carrying exposed ligands for pathogenic B-cell receptors. The efficiency of binding to target cells is several times higher than in systems with chemically synthesized biotinylated peptides. The new method is proposed as a noninvasive diagnostic test for mapping B-cell lymphoma and for determining the specificity of B-cell receptors and high-throughput combinatorial selection of various repertories of B cells

Proteins are the most common targets for antibody discovery and vaccine development, but their sequence variability can limit the breadth of resulting antigens. Lipids represent an alternative class of antigens due to their structural conservation and roles in host-pathogen interactions. Here, we describe the development and optimization of an in vitro antibody selection workflow using lipid-containing nanodiscs as antigen presentation platforms to enable phage and yeast display selections under conditions adapted for these non-protein targets. Lipopolysaccharide (LPS) nanodiscs were first use

In vivo phage display is a versatile strategy for an unbiased identification of peptide ligands that selectively interact with molecular targets, in vitro, in cell, and in vivo, in living organisms. In a previous study, we validated this technology to identify a brain targeting peptide. Here, we detail the protocol for selection using phage display in vivo of peptide targeting the mouse brain, in health and disease. Given the need of alternative models to study degenerative disease, such as Alzheimer's disease, we elected the murine model of neuroinflammation and neurodegeneration as an exampl

Recent progress in gene transfer technology enables the delivery of genes precisely to the application-relevant cell type ex vivo on cultivated primary cells or in vivo on local or systemic administration. Gene vectors based on lentiviruses or adeno-associated viruses can be engineered such that they use a cell surface marker of choice for cell entry instead of their natural receptors. Binding to the surface marker is mediated by a targeting ligand displayed on the vector particle surface, which can be a peptide, single-chain antibody, or designed ankyrin repeat protein. Examples include vecto

T cells targeting epitopes in infectious diseases or cancer play a central role in spontaneous and therapy-induced immune responses. Epitope recognition is mediated by the binding of the T cell receptor (TCR), and TCRs recognizing clinically relevant epitopes are promising for T cell-based therapies. Starting from a TCR targeting the cancer-testis antigen NY-ESO-1157-165 epitope, we built large phage display libraries of TCRs with randomized complementary determining region 3 of the β chain. The TCR libraries were panned against NY-ESO-1, which enabled us to collect thousands of epitope-specif

Directed evolution is a pivotal strategy for new antibody discovery, which allowed the generation of high-affinity Fabs against gliadin from two antibody libraries in our previous studies. One of the libraries was exclusively derived from celiac patients' mRNA (immune library) while the other was obtained through a protein engineering approach (semi-immune library). Recent advances in high-throughput DNA sequencing techniques are revolutionizing research across genomics, epigenomics, and transcriptomics. In the present work, an Oxford Nanopore in-lab sequencing device was used to comprehensive

Understanding and identifying protein-ligand interactions is essential for elucidating fundamental biological processes and developing translational applications such as vaccine and drug targets. Yeast surface display (YSD) systems expressing genome-wide or combinatorial libraries in Saccharomyces cerevisiae are powerful tools to identify protein-ligand interactions in an unbiased fashion. In the following protocol, we couple the YSD system expressing a genome-wide library of the protozoan pathogen Trypanosoma cruzi with magnetic-activated cell sorting to identify antigen-antibody interactions

Monoclonal antibodies (mAbs) are essential reagents for deciphering gene or protein function and have been a fruitful source of therapeutic and diagnostic agents. However, developing anticarbohydrate antibodies to target glycans for those purposes has been less successful because the molecular basis for glycan-mAb interactions is poorly understood relative to protein- or peptide-binding mAbs. Here, we report our investigation on glycan-mAb interactions by using the unique architectural scaffold of 2G12, an antibody that targets oligomannoses on the HIV-1 glycoprotein gp120, as the template for

Identification of B-cell epitopes is important for the use of antibodies as therapeutic agents, the design of epitope-based vaccines against infectious diseases, and immunological assays based on peptide antibodies. A large number of methods are available for epitope mapping, but many of them require specialized laboratories and are expensive. In this chapter, we describe a high-throughput approach for epitope mapping of peptide antibodies by use of a library of soluble, overlapping, biotinylated peptides. As example, we present characterization of monoclonal and polyclonal antibodies specific

As an initial step toward targeting cartilage tissue for potential therapeutic applications, we sought cartilage-binding peptides using phage display, a powerful technology for selection of peptides that bind to molecules of interest. A library of phage displaying random 12-amino acid peptides was iteratively incubated with cultured chondrocytes to select phage that bind cartilage. The resulting phage clones demonstrated increased affinity to chondrocytes by ELISA, when compared to a wild-type, insertless phage. Furthermore, the selected phage showed little preferential binding to other cell t

The heavy-chain antibody variable domain (VHH) is the smallest antigen-binding domain of such antibodies, which are derived from camelids. In the past three decades, VHHs, which are also called single-domain antibodies, have been extensively used to target pathogens and/or toxins. Conventional screening methods, such as phage display, rely only on antibody-antigen binding as the sole criterion for selection. Despite being robust and high-throughput, such methods often require additional downstream experiments to identify VHH that neutralize their target. Here, we describe an innovative, high-t

Efficient selection and production of antibody fragments in microbial systems remain to be a challenging process. To optimize microbial production of single-chain variable fragments (scFvs), we have chosen five model targets, 1) a hapten, Zearalenone (ZEN) mycotoxin, along with infectious agents 2) rabies virus, 3) Propionibacterium acnes, 4) Pseudomonas aeruginosa, and a cancer cell 5) acute myeloid leukemia cell line (HL-60). The scFv binders were affinity selected from a non-immunized human phage display scFv antibody library and genetically fused to the N-terminus of emerald green fluoresc

Peptides have been widely used in therapeutic, diagnostic, and biotechnological applications due to their high affinity, specificity, and reduced immunogenicity compared to proteins, as well as superior potency, selectivity, and lower off-target toxicity compared to small molecules. Hepatitis B virus core protein (HBc), a component of the nucleocapsid of hepatitis B virus (HBV), has emerged as a promising target for the creation of new antiviral therapies. Here, we employed yeast surface display (YSD) combined with a rationally designed "3 + 4" peptide library to screen for high-affinity HBc-b

To develop an antibody (Ab) therapeutic against staphylococcal enterotoxin B (SEB), a potential incapacitating bioterrorism agent and a major cause of food poisoning, we developed a "class T" anti-SEB neutralizing Ab (GC132) targeting an epitope on SEB distinct from that of previously developed "class M" Abs. A systematic engineering approach was applied to affinity-mature Ab GC132 to yield an optimized therapeutic candidate (GC132a) with sub-nanomolar binding affinity. Mapping of the binding interface by hydrogen-deuterium exchange coupled to mass spectrometry revealed that the class T epitop

T cell receptor (TCR)-like antibodies, obtained with the use of phage display technology, sandwich the best of the both arms of the adaptive immune system. In this study, in vitro selections against the latency associated Mycobacterium tuberculosis (Mtb) heat shock protein 16 kDa antigen (16 kDa) presented by HLA-A*011 and HLA-A*24 were carried out with the use of a human domain phage antibody library. TCR-like domain antibodies (A11Ab and A24Ab) were successfully generated recognizing 16 kDa epitopes presented by HLA-A*011 and HLA-A*24 molecules respectively. Both antibodies were found to be

Phage display is a widely used approach for the rapid isolation of monoclonal antibodies against a wide range of target antigens. The availability of a diverse antibody library is the essential component of any phage display campaign. The generation of an antibody library is coupled with an iterative process termed as biopanning that allows the identification of monoclonal antibodies. The antibody library consists of the antibody repertoire obtained either from human peripheral blood mononuclear cell (PBMC) or directly from sorted B-cell populations. Depending on the classification of the anti
