Structure and Classification of Matrix Product Quantum Channels.

We develop a framework for matrix product quantum channels, a one-dimensional tensor-network description of completely positive, trace-preserving maps. We focus on translation-invariant channels, generated by a single repeated tensor, that admit a local purification. We show that their purifying isometry can always be implemented by a constant-depth brickwork quantum circuit, implying that such channels generate only short-range correlations when applied on product states. In contrast to the unitary setting, where one-dimensional quantum cellular automata (in one-to-one correspondence with mat

Role of vascular smooth muscle cell phenotypic switching in plaque progression: A hybrid modeling study.

Growing genetic lineage mapping experiments have definitively shown a wide-ranging plasticity of vascular smooth muscle cells (VSMCs) in atherosclerotic plaque and suggested that VSMCs can modulate their phenotypes in response to plaque microenvironment. Here, a multiscale hybrid discrete-continuous (HDC) modeling system is established to investigate the complex role of VSMC phenotypic switching within atherosclerotic lesions. The cellular behaviors of VSMCs and macrophages, including proliferation, migration, phenotypic transformation and necrosis, are determined by cellular automata (CA) rul

Discrete minds: Stanisław Ulam, automata, and the mathematical recasting of biological pattern recognition.

This article reconstructs Stanisław Ulam's significance for postwar biology and cognition not as the author of a single biological theory but as a contributor to a transformation in representational form. Drawing on Los Alamos reports, Ulam's retrospective framing in Analogies Between Analogies, and the 1974 Mathematical Biosciences article "A Molecular Sequence Metric and Evolutionary Trees," it shows how discrete mathematical models became credible vehicles of biological meaning in the postwar decades. Two examples anchor the argument: cellular automata and recursive growth models, where sim

The application of multiscale modelling to the process of development and prevention of stenosis in a stented coronary artery.

The inherent complexity of biomedical systems is well recognized; they are multiscale, multiscience systems, bridging a wide range of temporal and spatial scales. While the importance of multiscale modelling in this context is increasingly recognized, there is little underpinning literature on the methodology and generic description of the process. The COAST (complex autonoma simulation technique) project aims to address this by developing a multiscale, multiscience framework, coined complex autonoma (CxA), based on a hierarchical aggregation of coupled cellular automata (CA) and agent-based m

Hantavirus Expansion Trends in Natural Host Populations in Brazil.

Hantaviruses are zoonotic agents responsible for causing Hantavirus Cardiopulmonary Syndrome (HCPS) in the Americas, with Brazil ranking first in number of confirmed HCPS cases in South America. In this study, we simulate the monthly spread of highly lethal hantavirus in natural hosts by conjugating a Kermack-McCormick SIR model with a cellular automata model (CA), therefore simultaneously evaluating both in-cell and between-cell infection dynamics in host populations, using recently compiled data on main host species abundances and confirmed deaths by hantavirus infection. For both host speci

Remapping and navigation of an embedding space via error minimization: A fundamental organizational principle of cognition in natural and artificial systems.

The emerging field of diverse intelligence seeks an integrated view of problem-solving in agents of very different provenance, composition, and substrates. From subcellular chemical networks to swarms of organisms, and across evolved, engineered, and chimeric systems, it is hypothesized that scale-invariant principles of decision-making can be discovered. We propose that cognition in both natural and synthetic systems can be characterized and understood by the interplay between two equally important invariants: (i) the remapping of embedding spaces, and (ii) the navigation within these spaces.

Use of GIS Mapping as a Public Health Tool-From Cholera to Cancer.

The field of medical geographic information systems (Medical GIS) has become extremely useful in understanding the bigger picture of public health. The discipline holds a substantial capacity to understand not only differences, but also similarities in population health all over the world. The main goal of marrying the disciplines of medical geography, public health and informatics is to understand how countless health issues impact populations, and the trends by which these populations are affected. From the 1990s to today, this practical approach has become a valued and progressive system in

Risk Assessment of Dynamic Diffusion of Urban Non-Point Source Pollution Under Extreme Rainfall.

With the acceleration of urbanization, the diffusion mechanism of urban non-point source (NPS) pollution caused by extreme rainfall is not clear, which leads to high cost and difficulty in water environment treatment. In view of the shortcomings of dynamic diffusion simulations of mesoscale pollution, this paper proposes a simulation framework based on cellular automata, GIS geographic technology, and a two-dimensional shallow water model. Taking the 500 m × 500 m grid as the unit, we explore the migration laws of nitrogen and phosphorus pollutants and the response relationship between polluta

Thermal dependence of large-scale freckle defect formation.

The fundamental mechanisms governing macroscopic freckle defect formation during directional solidification are studied experimentally in a Hele-Shaw cell for a low-melting point Ga-25 wt.% In alloy and modelled numerically in three dimensions using a microscopic parallelized Cellular Automata Lattice Boltzmann Method. The size and distribution of freckles (long solute channels, or chimneys) are shown to be strongly dependent on the thermal profile of the casting, with flat, concave and convex isotherms being considered. For the flat isotherm case, no large-scale freckles form, while for conca

3D-quantum interferometer using silicon microring-embedded gold grating circuit.

A 3D (three-dimensional) quantum interferometer consisting of a silicon microring circuit proposed. The interferometer based on the electron spin cloud projections generated by microring-embedded gold grating. The electron cloud oscillations result from the excitation of the gold grating at the center of the silicon microring by the dark soliton pulse of 1.50 μm center wavelength. The electron cloud spin-down, spin-up automatically formed in the two axes (x, y, respectively) and propagated along the z-axis. Mathematical modeling suggests that periodontitis behaves as a non-linear chaotic dynamical process.

BACKGROUND: This study aims to expand on a previously presented cellular automata model and further explore the non-linear dynamics of periodontitis. Additionally the authors investigated whether their mathematical model could predict the two known types of periodontitis, aggressive (AgP) and chronic periodontitis (CP). METHODS: The time evolution of periodontitis was modeled by an iterative function, based on the hypothesis that the host immune response level determines the rate of periodontitis progression. The chaotic properties of this function were investigated by direct iteration, and t

Structural peculiarities of tandem repeats and their clinical significance.

While it is well established that a mere 2% of human DNA nucleotides are involved in protein coding, the remainder of the DNA plays a vital role in the preservation of normal cellular genetic function. A significant proportion of tandem repeats (TRs) are present in non-coding DNA. TRs - specific sequences of nucleotides that entail numerous repetitions of a given fragment. In this study, we employed our novel algorithm grounded in finite automata theory, which we refer to as Dafna, to investigate for the first time the likelihood of these nucleotide sequences forming non-canonical DNA structur

Characterization of the Electrophysiological Characteristics of Chronic Atrial Fibrillation for Efficient Simulations.

Atrial biophysical simulations have the potential to enhance outcomes by enabling the simulation of pharmacological and ablative strategies. However, the high computational times associated with such simulations render them unsuitable for diagnostic purposes. To address this challenge, discrete models such as cellular automata (CA) have been developed, which consider a finite number of states, thus significantly reducing computational times. Yet, there is a pressing need to determine whether CA can replicate pathological simulations with accuracy. The analysis of simulations under different de

Radiation-Induced Reprogramming of Pre-Senescent Mammary Epithelial Cells Enriches Putative CD44(+)/CD24(-/low) Stem Cell Phenotype.

The enrichment of putative CD44(+)/CD24(-/low) breast stem cell populations following exposure to ionizing radiation (IR) has been ascribed to their inherent radioresistance and an elevated frequency of symmetric division during repopulation. However, recent studies demonstrating radiation-induced phenotypic reprogramming (the transition of non-CD44(+)/CD24(-/low) cells into the CD44(+)/CD24(-/low) phenotype) as a potential mechanism of CD44(+)/CD24(-/low) cell enrichment have raised the question of whether a higher survival and increased self-renewal of existing CD44(+)/CD24(-/low) cells or i

Senescent fibroblasts in melanoma initiation and progression: an integrated theoretical, experimental, and clinical approach.

We present an integrated study to understand the key role of senescent fibroblasts in driving melanoma progression. Based on the hybrid cellular automata paradigm, we developed an in silico model of normal skin. The model focuses on key cellular and microenvironmental variables that regulate interactions among keratinocytes, melanocytes, and fibroblasts, key components of the skin. The model recapitulates normal skin structure and is robust enough to withstand physical as well as biochemical perturbations. Furthermore, the model predicted the important role of the skin microenvironment in mela

Spatiotemporal coupling coordination between water network and planting structure in Yilong Lake Basin-A multi-scale perspective on the present and future.

Understanding the spatiotemporal coordination between the water network (WN) and planting structure (PS) is necessary to achieve high utilization efficiency of water resources and agricultural sustainability in basins. In this study, a modified coupling coordination degree (CCD) model was constructed and a hybrid model termed multi-channel mutual information-non-Euclidean response surface modeling (MCMI-NE-RSM) was proposed to unveil the spatiotemporal evolution and heterogeneity in the WN-PS coupling coordination relationship in Yilong Lake Basin in 2003-2023; the cellular automata Markov (CA

Impact of mobility restriction in COVID-19 superspreading events using agent-based model.

COVID-19 pandemic is an immediate major public health concern. The search for the understanding of the disease spreading made scientists around the world turn their attention to epidemiological studies. An interesting approach in epidemiological modeling nowadays is to use agent-based models, which allow to consider a heterogeneous population and to evaluate the role of superspreaders in this population. In this work, we implemented an agent-based model using probabilistic cellular automata to simulate SIR (Susceptible-Infected-Recovered) dynamics using COVID-19 infection parameters. Different

MED-NCA: Bio-inspired medical image segmentation.

The reliance on computationally intensive U-Net and Transformer architectures significantly limits their accessibility in low-resource environments, creating a technological divide that hinders global healthcare equity, especially in medical diagnostics and treatment planning. This divide is most pronounced in low- and middle-income countries, primary care facilities, and conflict zones. We introduced MED-NCA, Neural Cellular Automata (NCA) based segmentation models characterized by their low parameter count, robust performance, and inherent quality control mechanisms. These features drastical
