Catalytic and Selective Red Light-Triggered Photodegradation of a G-Quadruplex DNA by a Zinc (II) Phthalocyanine.

Water-soluble phthalocyanine (Pc) derivatives have been regarded as potential G-quadruplex (G4) nucleic acid-targeting ligands for anticancer therapy and have been extensively studied as effective photosensitizers for photodynamic therapy (PDT). Understanding how photosensitizers interact with nucleic acids and the subsequent photolytic reactions is essential for deciphering the initial steps of PDT, thereby aiding in the development of new photosensitizing agents. In this study, we found that red-light irradiation of a mixture of a Zn(II) Pc derivative and an all-parallel G4 DNA leads to cata

129-Derived Mouse Strains Express an Unstable but Catalytically Active DNA Polymerase Iota Variant.

Mice derived from the 129 strain have a nonsense codon mutation in exon 2 of the polymerase iota (Polι) gene and are therefore considered Polι deficient. When we amplified Polι mRNA from 129/SvJ or 129/Ola testes, only a small fraction of the full-length cDNA contained the nonsense mutation; the major fraction corresponded to a variant Polι isoform lacking exon 2. Polι mRNA lacking exon 2 contains an open reading frame, and the corresponding protein was detected using a polyclonal antibody raised against the C terminus of the murine Polι protein. The identity of the corresponding protein was f

An autonomous fueled machine that replicates catalytic nucleic acid templates for the amplified optical analysis of DNA.

Here we describe a protocol for the amplified detection of a target DNA using a DNA/FokI-based replicating cutting machine. The protocol is based on the design of a sensing hairpin oligonucleotide that is opened upon hybridization with the analyte DNA. The endonuclease FokI binds to the double-stranded complex and cleaves it to a "cutter" unit. The "cutter" unit reacts with a fuel oligonucleotide to generate and amplify the signal. The fuel molecule is an oligonucleotide in a hairpin configuration with a fluorophore/quencher pair attached to the 5' and 3' ends. Formation of the duplex between

Programmable DNA nanowires mediated dispersion-to-localization catalytic hairpin assembly for high-contrast miRNA detection and imaging.

Accurate profiling of microRNAs (miRNAs) is often limited by the severe background leakage of conventional enzyme-free DNA amplification. Herein, we develop a 1D DNA nanowire-mediated dispersion-to-localization catalytic hairpin assembly (DL-CHA) platform for the highly sensitive detection of miRNAs. Methodologically, responsive hairpins are physically isolated on spatially dispersed nanowire scaffolds to rigorously suppress target-independent interactions. Upon specific recognition of miR-21, a pseudo-intramolecular cascade is triggered, dynamically cross-linking the scaffolds into a highly f

Intramolecular DNA Machine Coupled with Catalytic Redox-Recycling Amplification for Highly Efficient Electrochemical Detection of Dipicolinic Acid.

The accurate and timely determination of dipicolinic acid (DPA) is of great concern to prevent an anthrax epidemic. However, conventional methods suffer from poor detection efficiency and limited signal amplification. Herein, we report a highly efficient electrochemical biosensor for DPA analysis, which is based on two core conceptual and mechanistic breakthroughs: (i) a confined intramolecular DNA machine amplification paradigm that replaces the traditional intermolecular diffusion-driven design and (ii) the synergistic coupling of target-triggered intramolecular DNA machine activation with C

Uracil-DNA Glycosylase of Murine Gammaherpesvirus 68 Binds Cognate Viral Replication Factors Independently of its Catalytic Residues.

UNLABELLED: Herpesviruses are large double-stranded DNA viruses that encode core replication proteins and accessory factors involved in nucleotide metabolism and DNA repair. Mammalian Uracil-DNA glycosylases (UNG) excise deleterious uracil residues from their genomic DNA. Each herpesvirus UNG studied to date has demonstrated conservation of the enzymatic function to excise uracil residues from DNA. We previously reported that a murine gammaherpesvirus (MHV68) with a stop codon in ORF46 (ORF46.stop) that encodes for vUNG was defective in lytic replication and latency in vivo. However, a mutant

Form II DNA-dependent RNA polymerase from Drosophila melanogaster: general in vitro catalytic properties and template interactions.

Several in vitro properties of partially purified form II RNA polymerase from Drosophila melanogaster embryo nuclei are described. The enzyme preparation is free from contaminating RNase, protein kinase, and polyphosphate kinase activities and can be used to study the incorporation of gamma-32P-labeled nucleoside triphosphates. The enzyme exhibits a biphasic heat inactivation pattern which is probably related to differential lability of its two subforms. However, a considerable protection against heat inactivation is provided by the nucleoside triphosphates present in the in vitro reaction sys

Guanine-Locked DNA Circuit Drives Homogeneous Coupling of Catalytic Hairpin Assembly and dCTP-Free Rolling Circle Amplification.

Both enzyme-free DNA circuits and polymerase-mediated amplification represent powerful and versatile platforms for nucleic acid signal transduction. However, DNA polymerases' intrinsic polymerizing/exonucleolytic activities cause nonspecific extension/degradation of hairpins, restricting the combination of these two reactions to stepwise operations with limited efficiency. Herein, we report a guanine-locked DNA circuit resisting polymerase-mediated side reactions, enabling homogeneous coupling of catalytic hairpin assembly and dCTP-free rolling circle amplification. Ag+-stabilized DNA triplex coupled with catalytic hairpin assembly and CRISPR/Cas12a amplifications for sensitive metallothionein assay.

Metallothionein (MT) is a protein biomarker secreted by liver in response to the treatment for heavy metal toxicity and oncological diseases. On the basis of a new Ag+-stabilized DNA triplex probe (Ag+-SDTP), we establish a fluorescent biosensing system for high sensitivity detection of MT by combining catalytic hairpin assembly (CHA) and the CRISPR/Cas12a signal enhancements. The MT analyte complexes with Ag+ in Ag+-SDTP to disrupt the triplex structure and to release the ssDNA strands, which trigger subsequent CHA formation of many protospacer adjacent motif (PAM)-containing dsDNAs from two

The catalytic mechanism of HIV-1 integrase for DNA 3'-end processing established by QM/MM calculations.

The development of HIV-1 integrase (INT) inhibitors has been hampered by incomplete structural and mechanistic information. Despite the efforts made to overcome these limitations, only one compound has been approved for clinical use so far. In this work, we have used all experimental information available for INT and similar enzymes, to build a model of the holo-integrase:DNA complex that includes an entire central core domain, a ssDNA GCAGT substrate, and two magnesium ions. Subsequently, we used a large array of computational techniques, which included molecular dynamics, thermodynamic integ

Lig3-dependent rescue of mouse viability and DNA double-strand break repair by catalytically inactive Lig4.

Recent studies have revealed a structural role for DNA ligase 4 (Lig4) in the maintenance of a repair complex during non-homologous end joining (NHEJ) of DNA double-strand breaks. In cultured cell lines, catalytically inactive Lig4 can partially alleviate the severe DNA repair phenotypes observed in cells lacking Lig4. To study the structural role of Lig4 in vivo, a mouse strain harboring a point mutation to Lig4's catalytic site was generated. In contrast to the ablation of Lig4, catalytically inactive Lig4 mice are born alive. These mice display marked growth retardation and have clear defic

Structure of the catalytically active APOBEC3G bound to a DNA oligonucleotide inhibitor reveals tetrahedral geometry of the transition state.

APOBEC3 proteins (A3s) are enzymes that catalyze the deamination of cytidine to uridine in single-stranded DNA (ssDNA) substrates, thus playing a key role in innate antiviral immunity. However, the APOBEC3 family has also been linked to many mutational signatures in cancer cells, which has led to an intense interest to develop inhibitors of A3's catalytic activity as therapeutics as well as tools to study A3's biochemistry, structure, and cellular function. Recent studies have shown that ssDNA containing 2'-deoxy-zebularine (dZ-ssDNA) is an inhibitor of A3s such as A3A, A3B, and A3G, although

Catalytically-active complex of HIV-1 integrase with a viral DNA substrate binds anti-integrase drugs.

HIV-1 integration into the host cell genome is a multistep process catalyzed by the virally-encoded integrase (IN) protein. In view of the difficulty of obtaining a stable DNA-bound IN at high concentration as required for structure determination, we selected IN-DNA complexes that form disulfide linkages between 5'-thiolated DNA and several single mutations to cysteine around the catalytic site of IN. Mild reducing conditions allowed for selection of the most thermodynamically-stable disulfide-linked species. The most stable complexes induce tetramer formation of IN, as happens during the phys

Purification and characterization of the catalytic subunit of human DNA polymerase delta expressed in baculovirus-infected insect cells.

The catalytic subunit of human DNA polymerase delta has been overexpressed in insect cells by a recombinant baculovirus. The recombinant protein has a Mr = approximately 125,000 and is recognized by polyclonal antisera against N-terminal and C-terminal peptides of the catalytic subunit of human DNA polymerase delta. The recombinant protein was purified to near homogeneity (approximately 1200-fold) from insect cells by chromatography on DEAE-cellulose, phosphocellulose, heparin-agarose, and single-stranded DNA-cellulose. The purified protein had both DNA polymerase and 3'-5' exonuclease activit

Direct visualization of RNA virus and evaluation of drug effect in living cells by catalytically transformable DNA cube.

In situ visualization of viral RNA in living cells is critical for understanding infection dynamics and evaluating antiviral responses, yet offline methods such as polymerase chain reaction are incompatible with real-time analysis. Here, a CAtalytically Transformable DNA Cube (CAT-Cube) is presented as a structurally stable and autonomously cell-permeable DNA nanostructure for real-time viral RNA imaging in living cells. By spatially confining catalytic hairpins within a rigid scaffold, CAT-Cube increases the local reaction concentration and enhances sensitivity toward viral RNA while releasin

Catalytic inhibitors of topoisomerase II are DNA-damaging agents: induction of chromosomal damage by merbarone and ICRF-187.

Merbarone is a catalytic inhibitor of topoisomerase II (topo II) that has been proposed to act primarily by blocking topo II-mediated DNA cleavage without stabilizing DNA-topo II-cleavable complexes. In this study merbarone was used as a model compound to investigate the genotoxic effects of catalytic inhibitors of topo II. The clastogenic properties of merbarone were evaluated using in vitro and in vivo micronucleus (MN) assays combined with CREST staining. For the in vitro MN assay, ICRF-187, a different type of catalytic inhibitor, and etoposide, a topo II poison, were used for comparison.

Mutational specificity of the dnaE173 mutator associated with a defect in the catalytic subunit of DNA polymerase III of Escherichia coli.

We developed a system to examine forward mutations that occurred in the rpsL gene of Escherichia coli placed on a multicopy plasmid. Using this system we determined the mutational specificity for a dnaE173 mutator strain in which the editing function of DNA polymerase III is impeded. The frequency of rpsL- mutations increased 32,000-fold, due to the dnaE173 mutator, and 87 independent rpsL- mutations in the mutator strain were analyzed by DNA sequencing, together with 100 mutants recovered from dnaE+ strain, as the control. While half the number of mutations that occurred in the wild-type stra

Folic Acid Dual-Mode Detection Platform Based on a Selected Aptamer and DNA Tetrahedron-Assisted Catalytic Hairpin Assembly.

Synthetic folic acid (FA) is widely used in food fortification and nutritional supplementation, and is crucial for maintaining human one-carbon metabolism and physiological homeostasis. However, inaccurate labeling, adulteration, or degradation during food processing and storage may lead to abnormal FA levels, highlighting the need for sensitive and reliable detection methods. Here, a colorimetric-electrochemical dual-mode aptasensor for FA detection was developed using a Pd/CoOOH nanozyme combined with a DNA tetrahedron-assisted catalytic hairpin assembly (TDNs-CHA) amplification strategy. A functionally differentiated DNA tetrahedron-based cascaded cyclic catalytic amplification assay for detecting miR-21 in prostate cancer.

A novel multi-functional DNA tetrahedron-based target-induced cascaded cyclic catalytic amplification (TICA) assay was developed for the sensitive detection of microRNA-21 (miR-21) in prostate cancer. This strategy ingeniously integrates two distinct DNA tetrahedron with specific functions (catalytic tetrahedron (Cat-DT) and signal DNA tetrahedron (Sig-DT)) to create a self-sustaining amplification circuit. The process is initiated when miR-21 triggers the release of a DNAzyme enzymatic strand (E-DNA), which converts Cat-DT into tri-branched DNA nanostructures (TB-DNA). Critically, each TB-DNA
