Integration of chloroplast nucleic acid metabolism into the phosphate deprivation response in Chlamydomonas reinhardtii.

Cell survival depends on the cell's ability to acclimate to phosphorus (P) limitation. We studied the chloroplast ribonuclease polynucleotide phosphorylase (PNPase), which consumes and generates phosphate, by comparing wild-type Chlamydomonas reinhardtii cells with strains with reduced PNPase expression. In the wild type, chloroplast RNA (cpRNA) accumulates under P limitation, correlating with reduced PNPase expression. PNPase-deficient strains do not exhibit cpRNA variation under these conditions, suggesting that in the wild type PNPase limits cpRNA accumulation under P stress. PNPase levels

A family of selfish minicircular chromosomes with jumbled chloroplast gene fragments from a dinoflagellate.

Chloroplast genes of several dinoflagellate species are located on unigenic DNA minicircular chromosomes. We have now completely sequenced five aberrant minicircular chromosomes from the dinoflagellate Heterocapsa triquetra. These probably nonfunctional DNA circles lack complete genes, with each being composed of several short fragments of two or three different chloroplast genes and a common conserved region with a tripartite 9G-9A-9G core like the putative replicon origin of functional single-gene circular chloroplast chromosomes. Their sequences imply that all five circles evolved by differ

Low-Temperature-Mediated Promoter Methylation Relates to the Expression of TaPOR2D, Affecting the Level of Chlorophyll Accumulation in Albino Wheat (Triticum aestivum L.).

Chlorophyll is an indispensable photoreceptor in plant photosynthesis. Its anabolic imbalance is detrimental to individual growth and development. As an essential epigenetic modification, DNA methylation can induce phenotypic variations, such as leaf color transformation, by regulating gene expression. Albino line XN1376B is a natural mutation of winter wheat cultivar XN1376; however, the regulatory mechanism of its albinism is still unclear. In this study, we found that low temperatures induced albinism in XN1376B. The number of chloroplasts decreased as the phenomenon of bleaching intensifie

Comparative genomic and phylogenetic analyses of Crataegus chloroplast genomes: insights for evolution and identification.

Crataegus spp. plants are valuable horticultural crops because of their extensive use in Chinese herbal medications, cosmetics, food production, and other industries. However, the wide variety of species, similar morphological characteristics, inherent hybridization, apomixis, and polyploidy have led to confusion in terms of their taxonomic status. Herein, a total of 18 complete chloroplast genomes including 17 Crataegus species and 1 Mespilus species were newly sequenced and comprehensively analyzed for comparative genomics and phylogenetic relationships. The 18 chloroplast genomes possessed

Rearrangement, amplification, and assortment of mitochondrial DNA molecules in cultured cells of Brassica campestris.

We compared Brassica campestris mitochondrial and chloroplast DNAs from whole plants and from a 2-year-old cell culture. No differences were observed in the chloroplast DNAs (cpDNAs), whereas the culture mitochondrial DNA (mtDNA) was extensively altered. Hybridization analysis revealed that the alterations are due entirely to rearrangement. At least two inversions and one large duplication are found in the culture mtDNA. The duplication element is shown to have the usual properties of a plant mtDNA high frequency "recombination repeat". The culture mtDNA exists as a complex heterogeneous popul

Comparative Chloroplast Genome Analysis of Anchusa and the Adulterants of HERBA ANCHUSAE.

BACKGROUND: The genus Anchusa L. includes plants used in Uyghur medicine for their anti-inflammatory and analgesic effects. However, in China, the botanical origin of HERBA ANCHUSAE (Niushecao, a Uyghur medicinal herb) is severely confused. Traditional identification methods and standard DNA barcodes do not work well for these close relatives. Chloroplast genomes are known to contain variable regions that can help distinguish species, yet no such study has been done for Anchusa. Therefore, We compared the complete chloroplast genomes of six Anchusa species and the main adulterants of Niushecao

Recombinant bovine chymosin expression in microalgae Chlamydomonas reinhardtii chloroplast: A step towards algal biomanufacturing of dairy enzymes.

Chymosin is the major proteolytic enzyme for cheese manufacture, where it plays an important role in the co-precipitation of milk casein. Traditional extraction of chymosin from the abomasum of young ruminants is associated with high limitations, including low yield, high production cost, and ethical issues of animal slaughter. In this study, we report on a recombinant strategy towards the production of bioactive Bos taurus chymosin in the chloroplasts of the microalga Chlamydomonas reinhardtii. The cym gene encoding preprocymosin was inserted into the chloroplast genome by the glass bead-medi

Albinism in Cereal Androgenesis-Shedding Light on Molecular Mechanisms and Possible Solutions.

Albinism is a major limitation in androgenesis-based doubled haploid (DH) production in cereals, significantly limiting the efficiency of this powerful breeding tool. Albino plantlets, which do not develop functional chloroplasts, are unable to photosynthesize and thus cannot survive outside of in vitro culture. Despite numerous attempts to optimize androgenesis protocols, albinism remains difficult to eliminate, largely due to its strong genotype dependence. Recent studies have shed light on the molecular and cellular mechanisms underlying this phenomenon, linking it to early plastid differen

Pan-chloroplast genome of Coptis species reveals genetic divergence and medicinal materials identification.

BACKGROUND: Accurate identification of medicinal plants is fundamental to ensuring the efficacy, safety, and quality control of Traditional Chinese Medicine. Coptis species are the primary botanical sources of the important herbal medicine "Huanglian", which is officially derived from Coptis chinensis, Coptis deltoidea, and Coptis teeta. However, their high morphological similarity and the loss of distinguishing features in processed materials have led to long-standing species confusion in the medicinal materials market. Traditional identification methods have limitations, and commonly used un

Identification and expression of the chloroplast clpP gene in the conifer Pinus contorta.

The clpP gene from the conifer Pinus contorta was identified and isolated from a chloroplast genomic library by heterologous hybridisation to the second exon of the chloroplast clpP gene in tobacco. DNA sequencing of two overlapping clones revealed an uninterrupted 615 bp open-reading frame with 41 to 65% similarity to the clpP genes in five other chloroplast genomes and Escherichia coli. The 615 bp sequence in P. contorta contained perfectly matched motifs for the serine and histidine active sites of the ClpP protease in E. coli. The location of the clpP gene was determined using a physical m

Comparative Genomic Analysis of Two Phyllanthus emblica Genomes with Endemic and Widespread Cultivar Backgrounds.

Phyllanthus emblica is valued for its nutritional and medicinal properties, yet the genomic divergence between localized and widespread cultivars remains poorly understood. We investigated the genomes of two individuals from the endemic cultivar 'Hongguang' (HG), propagated via regional grafting, and the commercially widespread 'Dongkeng' (DK), known for its superior protein content. Using whole-genome sequencing, we reconstructed phylogenies from two nuclear markers, profiled genome-wide variations, assembled chloroplast genomes, and verified relative plastid copy numbers via real-time quanti

Influence of tetracyclines or cetylpyridinium bromide on activity of fluoroquinolones in Euglena gracilis.

To verify the hypothesis that the fluoroquinolone inhibitors of DNA gyrase generate some oxidant species and subsequently free radicals, the effects of simultaneous action of fluoroquinolones (ofloxacin, fleroxacin) and tetracyclines (tetracycline, doxycycline, thiatetracycline) or cetylpyridinium bromide as possible antioxidants on the flagellate Euglena gracilis were examined. Chloroplasts due to their bacterial character were injured and subsequently eliminated by fluoroquinolone. The loss of chloroplasts was accompanied by bleaching of originally green euglena cells. Tetracyclines, as well

Application of HRM analysis for specific DNA-based identification of the Hero green cultivar in Garcinia schomburgkiana.

Garcinia schomburgkiana Pierre ("Madan") is an economically important plant in Thailand widely used in food and cosmetic products. The Hero Green (HRG) cultivar has attracted commercial interest because of its large fruit size and suitability for industrial processing. However, morphological similarity among cultivars complicates accurate identification. This study aimed to develop a rapid DNA-based method for discrimination of the HRG cultivar using DNA sequencing and high-resolution melting (HRM) analysis. Chloroplast (matK and rbcL) and nuclear ITS regions were amplified and sequenced from

Rickettsial DNA and a trans-splicing rRNA group I intron in the unorthodox mitogenome of the fern Haplopteris ensiformis.

Plant mitochondrial genomes can be complex owing to highly recombinant structures, lack of gene syntenies, heavy RNA editing and invasion of chloroplast, nuclear or even foreign DNA by horizontal gene transfer (HGT). Leptosporangiate ferns remained the last major plant clade without an assembled mitogenome, likely owing to a demanding combination of the above. We here present both organelle genomes now for Haplopteris ensiformis. More than 1,400 events of C-to-U RNA editing and over 500 events of reverse U-to-C edits affect its organelle transcriptomes. The Haplopteris mtDNA is gene-rich, lack

Stomata variation in the process of polyploidization in Chinese chive (Allium tuberosum).

BACKGROUND: Stomatal variation, including guard cell (GC) density, size and chloroplast number, is often used to differentiate polyploids from diploids. However, few works have focused on stomatal variation with respect to polyploidization, especially for consecutively different ploidy levels within a plant species. For example, Allium tuberosum, which is mainly a tetraploid (2n = 4x = 32), is also found at other ploidy levels which have not been widely studied yet. RESULTS: We recently found cultivars with different ploidy levels, including those that are diploid (2n = 2x = 16), triploid (2n

Evolution of a basic helix-loop-helix protein from a transcriptional repressor to a plastid-resident regulatory factor: involvement in hypersensitive cell death in tobacco plants.

The tobacco gene NtWIN4 (Nicotiana tabacum wound-induced clone 4) is transiently up-regulated in response not only to wounding but also to pathogen attack. NtWIN4 encodes a putative basic helix-loop-helix protein with an apparent molecular mass of 28 kDa that exhibited clear nuclear transcription repression activity in Dual-Luciferase assays. However, immunoblotting indicated the existence of a 17-kDa form of NtWIN4 localized exclusively in tobacco leaf chloroplasts. Subsequent peptide dissection analyses with green fluorescent protein fusions revealed that a polypeptide of 81 amino acids star

DNA barcoding and phylogenetic insights into the selected endemic flora of the Western Himalayas.

The Himalayan region is recognized as one of the world's major biodiversity hotspots due to its remarkable altitudinal variation, high species richness, and exceptional endemism. Despite its ecological significance, the endemic flora of the western Himalayas remains insufficiently explored at the molecular level. This study aimed to evaluate the performance of multiple nuclear and chloroplast DNA barcode loci (ITS2, rbcL, trnH-psbA, trnA, trnV, rpoB, ycf3, and rbcLa) for the identification and phylogenetic assessment of 32 endemic and threatened plant species representing 31 genera and 24 fami

Moss Chloroplasts Are Surrounded by a Peptidoglycan Wall Containing D-Amino Acids.

It is believed that the plastids in green plants lost peptidoglycan (i.e., a bacterial cell wall-containing d-amino acids) during their evolution from an endosymbiotic cyanobacterium. Although wall-like structures could not be detected in the plastids of green plants, the moss Physcomitrella patens has the genes required to generate peptidoglycan (Mur genes), and knocking out these genes causes defects in chloroplast division. Here, we generated P patens knockout lines (∆Pp-ddl) for a homolog of the bacterial peptidoglycan-synthetic gene encoding d-Ala:d-Ala ligase. ∆Pp-ddl had a macrochloropl

Integrating Multivariate Analysis and DNA Barcoding for Amaranth Germplasm Characterization and Promising Genotype Selection.

Amaranth (Amaranthus spp.) is a multifaceted genus of C4 plants with significant nutritional and agronomic potential, yet it remains underutilized in mainstream agriculture. Despite growing interest in Amaranth, most germplasm studies have used either phenotypic or molecular approaches alone, lacking integration. Multivariate methods have not been systematically applied to identify promising genotypes, and species-specific selection indices for grain Amaranth remain unexplored. To address these gaps, this study comprehensively characterized 84 Amaranth genotypes representing multiple species (
