Microsatellite break-induced replication generates highly mutagenized extrachromosomal circular DNAs.

Extrachromosomal circular DNAs (eccDNAs) are produced from all regions of the eucaryotic genome. In tumors, highly transcribed eccDNAs have been implicated in oncogenesis, neoantigen production and resistance to chemotherapy. Here we show that unstable microsatellites capable of forming hairpin, triplex, quadruplex and AT-rich structures generate eccDNAs when integrated at a common ectopic site in human cells. These non-B DNA prone microsatellites form eccDNAs by replication-dependent mechanisms. The microsatellite-based eccDNAs are highly mutagenized and display template switches to sister ch

Identification and Characterization of Extrachromosomal Circular DNA in Human Placentas With Fetal Growth Restriction.

Many studies have confirmed that extrachromosomal circular DNAs (eccDNAs/ecDNAs) exist in tumor and normal cells independently of the chromosome and are essential for oncogene plasticity and drug resistance. Studies have confirmed that there are many eccDNAs/ecDNAs in maternal plasma derived from the fetus. Fetal growth restriction (FGR) is a pregnancy-related disease associated with high newborn morbidity and mortality. However, the characteristics and nature of eccDNAs/ecDNAs in FGR are poorly understood. This study aims to deconstruct the properties and potential functions of eccDNAs/ecDNAs

[Application of circular dichroism to the study of interactions between small molecular compounds and DNA].

Circular dichroism (CD) is an useful technique for monitoring DNA conformation changes resulting from changes in environmental conditions, such as temperature, ionic strength, and pH, and also for the study of the interaction between DNA and ligands (including small molecules and proteins). CD spectroscopy of DNA arises from the asymmetric backbone sugars and by the helical structures often adopted by nucleic acids. By the interpretation of induced circular dichroism (ICD) of ligand signals resulting from the coupling of electric transition moments of the ligand, DNA bases within the asymmetri

Extrachromosomal circular DNA (eccDNA) in immune regulation and autoimmunity: From mechanisms to clinical applications.

Extrachromosomal circular DNA (eccDNA) has transitioned from genomic curiosity to a pivotal regulator at the intersection of genomics and immunology. This review synthesizes recent advances in eccDNA biology, elucidating its integral roles in both innate and adaptive immunity and its pathogenic contributions to autoimmune diseases. eccDNA arises from diverse genomic events, including DNA damage repair, replication stress, and chromothripsis. In innate immunity, it functions as a potent damage-associated molecular pattern (DAMP), activating cytosolic sensors like cGAS-STING and AIM2 to drive ty

Centipede-Mimetic DNA Nanomachines with Circular Sensing Modules for Spatial Monitoring of Extracellular Metabolites.

Dynamic monitoring of small-molecule metabolites in extracellular microenvironments is crucial for deciphering their roles as pathological regulators in disease progression. Despite their promise, DNA-based nanosensors remain constrained by insufficient sensitivity, structural instability, and poor signal output thresholds in spatially resolved extracellular biomarker imaging. Herein, we report a centipede-mimetic DNA nanomachine (CMNM) featuring (1) topologically engineered circular sensing modules that enhance nuclease stability and target recognition sensitivity and (2) a multibranched DNA

Detection of Hepatitis B Virus Covalently Closed Circular DNA and Intermediates in Its Formation.

Hepatitis B virus (HBV) infection remains a global public health issue, and approximately 294 million individuals worldwide are chronically infected with HBV. Approved antivirals rarely cure chronic HBV infection due to their inability to eliminate the HBV covalently closed circular DNA (cccDNA), the viral episome, in the nucleus of infected hepatocytes. The persistence of cccDNA underlies the chronic nature of HBV infection and the frequent relapse after the cessation of antiviral treatment. However, drug development targeting cccDNA formation and maintenance is hindered by the lack of suffic

Epigenetic regulation and its therapeutic potential in hepatitis B virus covalently closed circular DNA.

Human hepatitis B virus (HBV) infection is the major cause of acute and chronic hepatitis B, liver cirrhosis, and hepatocellular carcinoma. Although the application of prophylactic vaccination programs has successfully prevented the trend of increasing HBV infection prevalence, the number of HBV-infected people remains very high. Approved therapeutic management efficiently suppresses viral replication; however, HBV infection is rarely completely resolved. The major reason for therapeutic failure is the persistence of covalently closed circular DNA (cccDNA), which forms viral minichromosomes by

Genome-Wide Extrachromosomal Circular DNA Profiling of Paired Hepatocellular Carcinoma and Adjacent Liver Tissues.

Hepatocellular carcinoma (HCC) develops through multiple mechanisms. While recent studies have shown the presence of extrachromosomal circular DNA (eccDNA) in most cancer types, the eccDNA expression pattern and its association with HCC remain obscure. We aimed to investigate this problem. The genome-wide eccDNA profiles of eight paired HCC and adjacent non-tumor tissue samples were comprehensively elucidated based on Circle-seq, and they were further cross-analyzed with the RNA sequencing data to determine the association between eccDNA expression and transcriptome dysregulation. A total of 6

New Insights on Molecular Mechanism of Hepatitis B Virus Covalently Closed Circular DNA Formation.

The chronic factor of the Hepatitis B Virus (HBV), specifically the covalently closed circular DNA (cccDNA), is a highly stable and active viral episomal genome established in the livers of chronic hepatitis B patients as a constant source of disease. Being able to target and eliminate cccDNA is the end goal for a genuine cure for HBV. Yet how HBV cccDNA is formed from the viral genomic relaxed circular DNA (rcDNA) and by what host factors had been long-standing research questions. It is generally acknowledged that HBV hijacks cellular functions to turn the open circular DNA conformation of rc

Out of Asia: feline stool-associated circular DNA virus (FeSCV) in Brazilian domestic cats.

Feline stool-associated circular DNA virus (FeSCV), was identified in Japan (2018) and China (2021) but has not yet been detected outside Asia. In this study, 137 fecal or rectal swab samples from 83 cats were screened for circoviruses and FeSCV, with detection of two putative novel Cyclovirus species and 19.3% (16/83) of FeSCV. A higher incidence of FeSCV in kittens and young adults, and FCoV-positive cats with clinical signs of feline infectious peritonitis were observed. Further investigation will clarify the virus pathogenicity and its association with other pathogens.

Extrachromosomal circular DNA: a double-edged sword in cancer progression and age-related diseases.

Extrachromosomal circular DNA (eccDNA) is a fascinating form of genetic material found outside the usual chromosomal DNA in eukaryotic cells, including humans. Since its discovery in the 1960s, eccDNA has been linked to critical roles in cancer progression and age-related diseases. This review thoroughly explores eccDNA, covering its types, how it forms, and its significant impact on diseases, particularly cancer. EccDNA, especially in its extrachromosomal DNA (ecDNA) form, contributes to the genetic diversity of tumour cells, helping them evolve quickly and resist treatments. Beyond cancer, e

Efficient non-viral immune cell engineering using circular single-stranded DNA-mediated genomic integration.

The use of adeno-associated viruses (AAVs) as donors for homology-directed repair (HDR)-mediated genome engineering is limited by safety issues, manufacturing constraints and restricted packaging limits. Non-viral targeted genetic knock-ins rely primarily on double-stranded DNA (dsDNA) and linear single-stranded DNA (lssDNA) donors. dsDNA is known to have low efficiency and high cytotoxicity, while lssDNA is challenging for scaled manufacture. In this study, we developed a non-viral genome writing catalyst (GATALYST) system that allows production of circular single-stranded DNAs (cssDNAs) up t

Extrachromosomal circular DNA drives ferroptosis and immunity in trophoblasts via the STING pathway in preeclampsia.

BACKGROUND: Preeclampsia (PE) is a pregnancy-specific disorder characterized by placental dysfunction, immune activation, and oxidative stress. Extrachromosomal circular DNA (eccDNA), a class of circular DNA fragments that exist outside the chromosomes, has been implicated in cancer, aging, and inflammation, but its role in PE remains poorly understood. METHODS: EccDNA abundance was quantified in placental tissues from PE and control pregnancies and correlated with clinical parameters. Synthetic eccDNA was used to treat trophoblast cells in vitro. Functional assays, ferroptosis biomarkers, RN

Ordered DNA Cube-Braced Hierarchical Ladder Track-Confined Efficient Circular DNA Walker for Rapid and Ultrasensitive Electrochemical Detection of UDG Activity.

Uracil-DNA glycosylase (UDG) plays a critical role in genome maintenance by specifically excising damaged uracil bases, and its rapid and sensitive detection is therefore imperative for early disease diagnosis. However, the existing UDG activity detection methods suffer from slow detection rate and limited sensitivity. Herein, we developed a novel DNA cube-braced hierarchical ladder track (DCB-HLT) as an ordered and rigid structured pathway to enhance the autonomous movement and high-efficiency recognition of the circular DNA walker (CD-walker), enabling highly accurate and sensitive electroch

Promotion of parallel DNA quadruplexes by a yeast telomere binding protein: a circular dichroism study.

Repressor-activator protein 1 (RAP1) has an essential role in the maintenance of yeast telomeres. Yeast telomeric DNA consists of simple repeated G-rich sequences that are bound by RAP1. We have found that RAP1, in addition to its known binding activity for double-stranded DNA, interacts with the G-rich strand containing guanine base (G)-tetrads. We show here using circular dichroism spectroscopy that RAP1 promotes the formation of one particular type of DNA quadruplex, parallel G4-DNA. Furthermore, RAP1 is able to bind to both preformed parallel and antiparallel DNA quadruplexes. These result

Detection and characterization of Hepatitis B virus double-stranded linear DNA-derived covalently closed circular DNA in chronic hepatitis B patients.

BACKGROUND AND AIMS: Hepatitis B virus (HBV) replication generates a double-stranded linear DNA (dslDNA) byproduct. This dslDNA can undergo intermolecular and intramolecular nonhomologous end-joining (NHEJ) recombination, resulting in viral integration and dslDNA-derived covalently closed circular DNAs (dsl-cccDNAs), respectively. The insertions and deletions (INDELs) at the end-joining site have been used to differentiate dsl-cccDNA from the authentic cccDNA. The prevalence and characteristics of dsl-cccDNA in chronic hepatitis B (CHB) patients remain unclear. APPROACH AND RESULTS: HBV-targe

DNA Repair Factor Poly(ADP-Ribose) Polymerase 1 Is a Proviral Factor in Hepatitis B Virus Covalently Closed Circular DNA Formation.

The biogenesis of covalently closed circular DNA (cccDNA) from relaxed circular DNA (rcDNA) is essential for chronic hepatitis B virus (HBV) infection. Different host DNA repair proteins are involved in the conversion of rcDNA to cccDNA. Here, we reported that the DNA repair factor poly(ADP-ribose) polymerase 1 (PARP1) is engaged in HBV cccDNA formation. PARP1 depletion remarkably impaired HBV replication and cccDNA synthesis. Inhibition of PARP1 poly (ADP-ribosylation) activity by olaparib suppressed cccDNA synthesis both in vitro and in vivo. Specifically, the early stage of cccDNA reservoir

AI-driven multi-omics deciphering of extrachromosomal circular DNA rescues hidden targets in colorectal cancer.

BACKGROUND: Extrachromosomal circular DNA (eccDNA) is an emerging tumor biomarker notable for its tumor-specific amplification and contribution to genomic heterogeneity. However, the substantial heterogeneity of eccDNAs poses a significant challenge for characterization. Current identification tools rely predominantly on single data types, overlooking the integrative potential of multi-omics layers and often discarding sparse but biologically meaningful signals. METHODS: To address this, we developed eccDNAOmix, an AI-empowered framework that integrates a specialized eccDNA sequencing pipelin
