Exonuclease VII repairs quinolone-induced damage by resolving DNA gyrase cleavage complexes.

The widely used quinolone antibiotics act by trapping prokaryotic type IIA topoisomerases, resulting in irreversible topoisomerase cleavage complexes (TOPcc). Whereas the excision repair pathways of TOPcc in eukaryotes have been extensively studied, it is not known whether equivalent repair pathways for prokaryotic TOPcc exist. By combining genetic, biochemical, and molecular biology approaches, we demonstrate that exonuclease VII (ExoVII) excises quinolone-induced trapped DNA gyrase, an essential prokaryotic type IIA topoisomerase. We show that ExoVII repairs trapped type IIA TOPcc and that E

Photochemical DNA cleavage by novel water-soluble sulfonated dihydroxy phosphorus(V) tetrabenzotriazacorrole.

The photosensitizing properties of a novel water-soluble phthalocyanine-like photosensitizer, sulfonated dihydroxy phosphorus(V) tetrabenzotriazacorrole {P(OH)(2)TBCS(n)}, have been reported. It is relevant for the use of this dye as photodynamic sensitizer. The compound exhibited significant photocleavage of supercoiled (SC) pUC19 DNA. The photooxygenation and photocleavage to DNA showed high efficiency in generating singlet oxygen.

Post-transcriptional polyadenylation site cleavage maintains 3'-end processing upon DNA damage.

The recognition of polyadenylation signals (PAS) in eukaryotic pre-mRNAs is usually coupled to transcription termination, occurring while pre-mRNA is chromatin-bound. However, for some pre-mRNAs, this 3'-end processing occurs post-transcriptionally, i.e., through a co-transcriptional cleavage (CoTC) event downstream of the PAS, leading to chromatin release and subsequent PAS cleavage in the nucleoplasm. While DNA-damaging agents trigger the shutdown of co-transcriptional chromatin-associated 3'-end processing, specific compensatory mechanisms exist to ensure efficient 3'-end processing for cer

Macrocyclic colibactin induces DNA double-strand breaks via copper-mediated oxidative cleavage.

Colibactin is an assumed human gut bacterial genotoxin, whose biosynthesis is linked to the clb genomic island that has a widespread distribution in pathogenic and commensal human enterobacteria. Colibactin-producing gut microbes promote colon tumour formation and enhance the progression of colorectal cancer via cellular senescence and death induced by DNA double-strand breaks (DSBs); however, the chemical basis that contributes to the pathogenesis at the molecular level has not been fully characterized. Here, we report the discovery of colibactin-645, a macrocyclic colibactin metabolite that

Site-selective photoinduced cleavage and profiling of DNA by chiral semiconductor nanoparticles.

Gene editing is an important genetic engineering technique that enables gene manipulation at the molecular level. It mainly relies on engineered nucleases of biological origin, whose precise functions cannot be replicated in any currently known abiotic artificial material. Here, we show that chiral cysteine-modified CdTe nanoparticles can specifically recognize and, following photonic excitation, cut at the restriction site GAT'ATC (' indicates the cut site) in double-stranded DNA exceeding 90 base pairs, mimicking a restriction endonuclease. Although photoinduced reactive oxygen species are f

Effects of curcumin on nitrosyl-iron complex-mediated DNA cleavage and cytotoxicity.

Combination therapy aims to improve the pharmaceutical efficacy of different drugs, thus lowering the dosages used and reducing the side effects. However, interactions between individual drugs may also occur and lead to uncertain consequences. This study demonstrated that curcumin, a natural phenolic compound found in the rhizomes of turmeric, could either inhibit or enhance DNA cleavage caused by the synthetic nitrosyl-iron complex NC10 ([Fe₂(C₂H₅OS)₂(NO)₄]). Without UV irradiation, higher concentrations of curcumin protected DNA from being cleaved by NC10. Conversely, in the presence of lowe

A proof-of-concept on transcription factor EL222 bioconjugation for targeted DNA cleavage.

The development of site-specific artificial nucleases remains a significant challenge in chemical biology. Here, we report the design and biophysical characterization of a light-responsive protein-small molecule hybrid based on the EL222 transcription factor. Through protein bioconjugation, we converted the native LOV-HTH scaffold into a targeted pro-oxidant catalyst. Lysine functionalization with alkyl-dipicolylamine (C10-DPA) moieties yielded a hybrid (DPA-EL222) with enhanced thermal stability (ΔTM = +5 °C) and an increased affinity for its target DNA sequence. Functional assays demonstrate

Antibacterial Synergism of Fluoxetine and Paroxetine with Ceftriaxone, Plasmid DNA Cleavage and Repositioning.

The indiscriminate use of antibiotics continues to promote a decrease in the sensitivity of bacteria to commercialized antibiotics. Current successful approaches, such as repositioning, enhance new uses for approved drugs. The antibacterial activity of fluoxetine (FX) and paroxetine (PX) combined with ceftriaxone (CTX) was evaluated against 5 standard strains and 72 multidrug-resistant clinical isolates collected in the years 2019 and 2021. FX showed minimum inhibitory concentrations (MIC) from 4 to 256 µg/ml and PX from 1 to 256 µg/ml, demonstrating that antidepressants showed better action t

Formation of modified cleavage termini from the reaction of chromium(V) with DNA.

Reaction of a 25 bp oligonucleotide with the high valent chromium complex, bis(2-ethyl-2-hydroxybutyrato)oxochromate(V) (Cr(V)-EHBA) produced both Frank- and alkali-labile strand breaks that were sequence-neutral. Frank strand break formation was found to be O2-dependent while formation of alkali-labile strand breaks were O2-independent. Reaction of Cr(V)-EHBA with the 5'-32P-labeled oligomer under oxygenated conditions formed the modified 3'-terminus, 3'-phosphoglycolate, as well as the 3'-phosphate terminus. Formation of the 3'-phosphoglycolate termini, and the O2 dependence of the reactions

A topoisomerase II cleavage site is associated with a novel mitochondrial DNA deletion.

Mitochondrial myopathies and encephalopathies can be caused by nucleotide substitutions, deletions or duplications of the mitochondrial DNA (mtDNA). In one such disorder, Kearns-Sayre Syndrome (KSS), large-scale heteroplasmic mtDNA deletions are often found. We describe a 14-year-old boy with clinical features of KSS, plus some additional features. Analysis of the entire mitochondrial genome by the polymerase chain reaction and Southern blotting revealed a 7864-bp mtDNA deletion, heteroplasmic in its tissue distribution. DNA sequencing established that the deletion was between nucleotides 6238

Exocyclic DNA lesions stimulate DNA cleavage mediated by human topoisomerase II alpha in vitro and in cultured cells.

DNA adducts are mutagenic and clastogenic. Because of their harmful nature, lesions are recognized by many proteins involved in DNA repair. However, mounting evidence suggests that lesions also are recognized by proteins with no obvious role in repair processes. One such protein is topoisomerase II, an essential enzyme that removes knots and tangles from the DNA. Because topoisomerase II generates a protein-linked double-stranded DNA break during its catalytic cycle, it has the potential to fragment the genome. Previous studies indicate that abasic sites and other lesions that distort the doub

Spatially confined programmable DNA hydrogel scaffolds accelerate Cas12a trans-cleavage for digital bioimaging.

Molecule diffusion limits target detection in conventional homogeneous solution, typically resulting in inefficient target-probe collision efficiency, low reaction kinetics, and insufficient signal accumulation. Herein, a dual rolling circle amplification-based DNA hydrogel was constructed to establish a hydrogel confined digital imaging platform (HCDIP) for visual imaging. In HCDIP, the spatial confinement provided by the DNA hydrogel scaffold constrains target recognition, signal conversion, and Cas12a cleavage in a confined three-dimensional network. Kinetic analysis showed that HCDIP activ

Structural basis for target DNA cleavage and guide RNA processing by CRISPR-Casλ2.

RNA-guided CRISPR-Cas nucleases are widely used as versatile genome-engineering tools. Among the diverse CRISPR-Cas effectors, CRISPR-Casλ-also referred to as Cas12n-is a recently identified miniature type V nuclease encoded in phage genomes. Given its demonstrated nuclease activity in both mammalian and plant cells, Casλ has emerged as a promising candidate for genome-editing applications. However, the precise molecular mechanisms of Casλ family enzymes remain poorly understood. In this study, we report the identification and detailed biochemical and structural characterizations of CRISPR-Cas

Mitochondrial DNA Copy Number in Cleavage Stage Human Embryos-Impact on Infertility Outcome.

A retrospective case control study was undertaken at the molecular biology department of a private center for reproductive medicine in order to determine whether any correlation exists between mitochondrial DNA (mtDNA) content of cleavage-stage preimplantation embryos and their developmental potential. A total of 69 couples underwent IVF treatment (averaged women age: 36.5, SD 4.9) and produced a total of 314 embryos. A single blastomere was biopsied from each embryo at the cleavage stage (day-3 post-fertilization) subjected to low-pass next generation sequencing (NGS), for the purpose of dete

Etoposide metabolites enhance DNA topoisomerase II cleavage near leukemia-associated MLL translocation breakpoints.

Chromosomal breakage resulting from stabilization of DNA topoisomerase II covalent complexes by epipodophyllotoxins may play a role in the genesis of leukemia-associated MLL gene translocations. We investigated whether etoposide catechol and quinone metabolites can damage the MLL breakpoint cluster region in a DNA topoisomerase II-dependent manner like the parent drug and the nature of the damage. Cleavage of two DNA substrates containing the normal homologues of five MLL intron 6 translocation breakpoints was examined in vitro upon incubation with human DNA topoisomerase IIalpha, ATP, and eit

Resistance of human leukemic and normal lymphocytes to drug-induced DNA cleavage and low levels of DNA topoisomerase II.

Adriamycin, amsacrine, and etoposide produce protein-associated DNA breaks in numerous cell types. However, in vitro exposure to Adriamycin (0.1-50.0 micrograms/ml) resulted in no detectable DNA cleavage in lymphocytes from patients with B-cell chronic lymphocytic leukemia (CLL) or in either B- or T-lymphocytes from normal donors. In contrast, DNA cleavage was observed in T-cells from CLL patients. Exposure to amsacrine or etoposide caused at least 50-fold less DNA cleavage in CLL and normal lymphocytes as compared to L1210 cells. These findings cannot be accounted for by differences in drug u

Inhibition of DNA cleavage and strand passage activities of Mycobacterium tuberculosis topoisomerase I.

Topoisomerase I (TopoI) is the sole DNA relaxase in Mycobacterium tuberculosis. Despite being a validated drug target and indispensable to the pathogen, only a limited repertoire of inhibitors targeting the enzyme have been identified. We employed monoclonal antibodies (mAbs) to address this shortfall. From the pool of a large number of mAbs, we describe an inhibitory mAb specific to mycobacterial TopoI with a distinct mechanism of action. Among the various steps of the TopoI reaction cycle, the mAb does not interfere with DNA binding but impedes DNA cleavage. It does not alter the religation
