A spatially discrete approximation to log-Gaussian Cox processes for modelling aggregated disease count data.

In this paper, we develop a computationally efficient discrete approximation to log-Gaussian Cox process (LGCP) models for the analysis of spatially aggregated disease count data. Our approach overcomes an inherent limitation of spatial models based on Markov structures, namely, that each such model is tied to a specific partition of the study area, and allows for spatially continuous prediction. We compare the predictive performance of our modelling approach with LGCP through a simulation study and an application to primary biliary cirrhosis incidence data in Newcastle upon Tyne, UK. Our resu

Real-time inference of the end of an outbreak: Temporally aggregated disease incidence data and under-reporting.

Professor Pierre Magal made important contributions to the field of mathematical biology before his death on February 20, 2024, including research in which epidemiological models were used to study the ends of infectious disease outbreaks. In related work, there has been interest in inferring (in real-time) when outbreaks have ended and control interventions can be relaxed. Here, we analyse data from the 2018 Ebola outbreak in Équateur Province, Democratic Republic of the Congo, during which an Ebola Response Team (ERT) was deployed to implement public health measures. We use a renewal equatio

Cluster analysis for localisation-based data sets: dos and don'ts when quantifying protein aggregates.

Many proteins display a non-random distribution on the cell surface. From dimers to nanoscale clusters to large, micron-scale aggregations, these distributions regulate protein-protein interactions and signalling. Although these distributions show organisation on length-scales below the resolution limit of conventional optical microscopy, single molecule localisation microscopy (SMLM) can map molecule locations with nanometre precision. The data from SMLM is not a conventional pixelated image and instead takes the form of a point-pattern-a list of the x, y coordinates of the localised molecule

Evaluating and Improving Neonatal Gentamicin Pharmacokinetic Models Using Aggregated Routine Clinical Care Data.

Model-informed precision dosing (MIPD) can aid dose decision-making for drugs such as gentamicin that have high inter-individual variability, a narrow therapeutic window, and a high risk of exposure-related adverse events. However, MIPD in neonates is challenging due to their dynamic development and maturation and by the need to minimize blood sampling due to low blood volume. Here, we investigate the ability of six published neonatal gentamicin population pharmacokinetic models to predict gentamicin concentrations in routine therapeutic drug monitoring from nine sites in the United State (n =

Ecological Fallacy and Aggregated Data: A Case Study of Fried Chicken Restaurants, Obesity and Lyme Disease.

Interdisciplinary approaches are merited when attempting to understand the complex and idiosyncratic processes driving the spillover of pathogens from wildlife and vector species to human populations. Public health data are often available for zoonotic pathogens but can lead to erroneous conclusions if the data have been spatially or temporally aggregated. As an illustration, we use human Lyme disease incidence data as a case study to examine correlations between mammalian biodiversity, fried chicken restaurants and obesity rates on human disease incidence. We demonstrate that Lyme disease inc

Treatment of Human Plague: A Systematic Review of Published Aggregate Data on Antimicrobial Efficacy, 1939-2019.

BACKGROUND: Plague, caused by the bacterium Yersinia pestis, has killed millions in historic pandemics and continues to cause sporadic outbreaks. Numerous antimicrobials are considered effective for treating plague; however, well-defined information on the relative efficacy of various treatments is lacking. We conducted a systematic review of published data on antimicrobial treatment of plague reported in aggregate. METHODS: We searched databases including Embase, Medline, CINAHL, Cochrane Library, and others for publications with terms related to plague and antimicrobials. Articles were incl

Segmentation-free analysis of live-cell imaging data reveals how T cell modifications influence cancer cell aggregation dynamics.

Live-cell imaging (LCI) of modified T cells co-cultured with cancer cells is commonly used to quantify T cell anti-cancer function. Videos captured by LCI show complex multi-cell behavioral phenotypes that go beyond simple cancer cell fluorescence measurements. Here, we develop an unsupervised analysis workflow to characterize LCI data generated using the Incucyte imaging platform. Unlike most LCI analyses, we avoid cell segmentation due to the low spatiotemporal resolution of the LCI videos and high levels of cell-cell contact. Instead, we develop methods that identify global aggregation patt

Robust 3D Skeletal Joint Fall Detection in Occluded and Rotated Views Using Data Augmentation and Inference-Time Aggregation.

Fall detection systems are a critical application of human pose estimation, frequently struggle with achieving real-world robustness due to their reliance on domain-specific datasets and a limited capacity for generalization to novel conditions. Models trained on controlled, canonical camera views often fail when subjects are viewed from new perspectives or are partially occluded, resulting in missed detections or false positives. This study tackles these limitations by proposing the Viewpoint Invariant Robust Aggregation Graph Convolutional Network (VIRA-GCN), an adaptation of the Richly Acti

The effect of the modifiable areal unit problem (MAUP) on spatial aggregation of COVID-19 wastewater surveillance data.

Large wastewater-based epidemiology (WBE) projects often have wide coverage and multiple sampling sites, necessitating spatial aggregation for data reporting and interpretation. However, the outcome may be impacted by a type of statistical bias called the modifiable areal unit problem (MAUP). In this study, we examined the presence and extent of the MAUP scaling effect on a New York State COVID-19 wastewater surveillance project. Specifically, we investigated three metrics: 1) the difference in wastewater SARS-CoV-2 concentrations between sampling at city-level site (i.e., city's primary waste

Aggregation of Genome-Wide Association Data from FinnGen and UK Biobank Replicates Multiple Risk Loci for Pregnancy Complications.

Complications endangering mother or fetus affect around one in seven pregnant women. Investigation of the genetic susceptibility to such diseases is of high importance for better understanding of the disease biology as well as for prediction of individual risk. In this study, we collected and analyzed GWAS summary statistics from the FinnGen cohort and UK Biobank for 24 pregnancy complications. In FinnGen, we identified 11 loci associated with pregnancy hypertension, excessive vomiting, and gestational diabetes. When UK Biobank and FinnGen data were combined, we discovered six loci reaching ge

Household Aggregation of Hypertension in India: A Cross-Sectional Study of Nationally Representative Data From 450 000 Households.

BACKGROUND: Over 315 million adults live with hypertension in India, of whom only 37% are diagnosed. In addition to community-based screening, targeting high-risk households may identify undiagnosed individuals. We estimated the magnitude of household aggregation of diagnosed and undiagnosed hypertension among co-residing adults and evaluated whether household members offer pathways for novel screening and management strategies. METHODS AND RESULTS: The overall sample consisted of 450 520 households with 1 407 886 adult participants (18-99 years old) of the Indian National Family Health Surve

Nowcasting reported covid-19 hospitalizations using de-identified, aggregated medical insurance claims data.

We propose, implement, and evaluate a method for nowcasting the daily number of new COVID-19 hospitalizations, at the level of individual US states, based on de-identified, aggregated medical insurance claims data. Our analysis proceeds under a hypothetical scenario in which, during the Delta wave, states only report data on the first day of each month, and on this day, report COVID-19 hospitalization counts for each day in the previous month. In this hypothetical scenario (just as in reality), medical insurance claims data continues to be available daily. At the beginning of each month, we tr

ICU Patients' Antibiotic Exposure and Triazole-Resistance in Invasive Candidiasis: Parallel Analysis of Aggregated and Individual Data.

Background: The relationship between antibiotic use and the incidence of triazole-resistant phenotypes of invasive candidiasis (IC) in critically ill patients is unclear. Different methodologies on determining this relationship may yield different results. Methods: A retrospective multicenter observational analysis was conducted to investigate exposure to antibiotics and the incidence of non-duplicate clinical isolates of Candida spp. resistant to fluconazole, voriconazole, or both during November 2013 to April 2018, using two different methodologies: group-level (time-series analysis) and ind

A system of metadata to control the process of query, aggregating, cleaning and analysing large datasets of primary care data.

BACKGROUND: Metadata is data that describes other data or resources. It has a defined number of named elements that convey meaning. Medical data are complex to process. For example, in the Primary Care Data Quality (PCDQ) renal programme, we need to collect over 300 variables because there are so many possible causes of renal disease. These variables are not just single columns of data--all are extracted as code plus date, while others are code-date-value. Metadata has the potential to improve the reliability of processing large datasets. OBJECTIVE: To define unique and unambiguous metadata h

Cholecystectomy and digestive cancer in Chile: Complementary results from interrupted time series and aggregated data analyses.

Gallbladder cancer (GBC) mortality in Chile is among the highest worldwide. In 2006, the Chilean government launched a programme guaranteeing access to gallbladder surgery (cholecystectomy) for patients aged 35-49 years. We evaluated the impact of this programme on digestive cancer mortality. After conducting an interrupted time series analysis of hospitalisation and mortality data from 2002 to 2018 publicly available from the Chilean Department of Health Statistics and Information, we calculated the change in the proportion of individuals without gallbladder since 10 years. We then estimated

Molecular classification and subtype-specific characterization of skin cutaneous melanoma by aggregating multiple genomic platform data.

PURPOSE: Traditional classification of melanoma is widely utilized with little apparent results making the development of robust classifiers that can guide therapies an urgency. Successful seminal research on classification has provided a wider understanding of cancer from multiple molecular profiles, respectively. However, it may ignore the complementary nature of the information provided by different types of data, which motivated us to subtype melanoma by aggregating multiple genomic platform data. METHODS: Aggregating three omics data of 328 melanoma samples, melanoma subtyping was perfor

Clinical characteristics and survival data of melanoma patients with nevus cell aggregates within sentinel lymph nodes.

Histopathologic differentiation of nevus cell aggregates and metastatic melanoma in lymph nodes is challenging. Patients with melanoma who had undergone sentinel lymph node (SLN) biopsy were evaluated using univariate and multivariate analyses as well as Kaplan-Meier statistics. Of the 651 patients, 50 (7.7%) had a nodal nevus in the SLN. In the logistic regression model, primary melanoma on the lower extremities proved to be the strongest independent negative predictor of nodal nevi with an odds ratio of 0.11 (95% confidence interval, 0.034-0.36; P = .0002). Overall 5-year survival (P = .17)
