Predicting clinical efficacy of lung gene delivery in people with cystic fibrosis: which in vitro and in vivo models best predict outcomes in human lungs?

INTRODUCTION: Despite over three-decades of work, no inhalable nucleic acid delivery system for cystic fibrosis (CF) has advanced beyond Phase II due to a lack of congruence between positive outcomes from in vitro and preclinical work, and lung function improvements in people with CF. AREAS COVERED: We review publications covering in vitro and in vivo animal models for CF research from databases including Web of Science and PubMed. Data were used to evaluate the performance of inhaled nucleic acid delivery systems for CF and examine why positive outcomes in these models fail to predict clinic

A bibliometric analysis of vaccine research on Chikungunya virus: contributors, trends, and emerging frontiers.

Chikungunya virus (CHIKV), the causative agent of CHIKV fever, is an arthritogenic alphavirus belonging to the Togaviridae family. It is primarily transmitted by Aedes aegypti mosquitoes and has the potential to become a globally pandemic pathogen. Infection with CHIKV typically results in high fever and often debilitating, sometimes chronic polyarthralgia, as well as central nervous system complications. To date, only few highly effective drugs available for treating CHIKV infection or controlling its replication and transmission. Immunotherapeutic strategies and vaccine development are consi

Quantum Language of MicroRNA: Application for New Cancer Therapeutic Targets.

MicroRNA (miRNA) is the noncoding gene: therefore, the miRNA gene inheritably controls protein gene expression through transcriptional and post-transcriptional levels. Aberrant expression of miRNA genes causes various human diseases, especially cancers. Although cancer is a complex disease, cancer/miRNA implication has yet been grasped from the perspective of miRNA profile in bed side. Since miRNA is the mobile genetic element, the clinical verification of miRNA in microvesicle of blood is too much straggle to predict potential cancer/miRNA associations without bioinformatical computing. cAb-Rep: A Database of Curated Antibody Repertoires for Exploring Antibody Diversity and Predicting Antibody Prevalence.

The diversity of B cell receptors provides a basis for recognizing numerous pathogens. Antibody repertoire sequencing has revealed relationships between B cell receptor sequences, their diversity, and their function in infection, vaccination, and disease. However, many repertoire datasets have been deposited without annotation or quality control, limiting their utility. To accelerate investigations of B cell immunoglobulin sequence repertoires and to facilitate development of algorithms for their analysis, we constructed a comprehensive public database of curated human B cell immunoglobulin se

Computational characterization and identification of human polycystic ovary syndrome genes.

Human polycystic ovary syndrome (PCOS) is a highly heritable disease regulated by genetic and environmental factors. Identifying PCOS genes is time consuming and costly in wet-lab. Developing an algorithm to predict PCOS candidates will be helpful. In this study, for the first time, we systematically analyzed properties of human PCOS genes. Compared with genes not yet known to be involved in PCOS regulation, known PCOS genes display distinguishing characteristics: (i) they tend to be located at network center; (ii) they tend to interact with each other; (iii) they tend to enrich in certain bio

Gilbert and Crigler Najjar syndromes: an update of the UDP-glucuronosyltransferase 1A1 (UGT1A1) gene mutation database.

UGT1A1 enzyme defects are responsible of both Gilbert syndrome (GS) and Crigler-Najjar syndrome (CNS). GS depends on a variant TATAA element (which contains two extra TA nucleotides as compared to the wild type genotype) in the UGT1A1 gene promoter resulting in a reduced gene expression. On the contrary, CNS forms are classified in two types depending on serum total bilirubin concentrations (STBC): the more severe (CNS-I) is characterized by high levels of STBC (342-684μmol/L), due to total deficiency of the UGT1A1 enzyme, while the milder one, namely CNS-II, is characterized by partial UGT1A1

An analysis of initiation codon utilization in the Domain Bacteria - concerns about the quality of bacterial genome annotation.

Using custom software (Inidon) we have examined the initiation codon utilization in 620 complete bacterial genomes downloaded from the National Center for Biotechnology Information (NCBI). The mean utilization of ATG, GTG and TTG codons is 80.1, 11.6 and 7.8 %, respectively. In most cases in which similar species or strains have been analysed the utilization percentages of the three initiation codons are remarkably similar, but in certain cases the results exhibit significant differences.

Prediction of protein function from protein sequence and structure.

The sequence of a genome contains the plans of the possible life of an organism, but implementation of genetic information depends on the functions of the proteins and nucleic acids that it encodes. Many individual proteins of known sequence and structure present challenges to the understanding of their function. In particular, a number of genes responsible for diseases have been identified but their specific functions are unknown. Whole-genome sequencing projects are a major source of proteins of unknown function. Annotation of a genome involves assignment of functions to gene products, in mo

Comprehensive Screening of Gene Function and Networks by DNA Microarray Analysis in Japanese Patients with Idiopathic Portal Hypertension.

The functions of genes involved in idiopathic portal hypertension (IPH) remain unidentified. The present study was undertaken to identify the functions of genes expressed in blood samples from patients with IPH through comprehensive analysis of gene expression using DNA microarrays. The data were compared with data from healthy individuals to explore the functions of genes showing increased or decreased expression in patients with IPH. In cluster analysis, no dominant probe group was shown to differ between patients with IPH and healthy controls. In functional annotation analysis using the Dat

Aptamer-based biosensors for the diagnostics of infectious disease-causing bacteria using spiked and clinical samples: a systematic review.

INTRODUCTION: Bacterial infections that cause acute systemic infection are the leading cause of health issues globally. Current diagnostic assays for bacterial infection include culture and nucleic acid amplification methods. However, the culture method is very time-consuming and expensive, while the nucleic acid amplification method, although it is sensitive, requires trained personnel. Aptamer-based biosensors are promising alternatives to these strategies owing to aptamers' advantages: cost-saving, no batch-to-batch variation, and high specificity and sensitivity. AIMS: In view of their di

Optimization of viral reference databases for NGS-based viral safety testing reduces background signals while preserving detection sensitivity.

Next-generation sequencing (NGS) enables comprehensive analysis of nucleic acids present in a sample and is considered a promising tool for viral safety testing of biologics. For this purpose, reference viral databases are required to provide broad coverage of potential contaminants. However, in our previous study, mapping RNA sequencing data from adenovirus-infected cells to a highly comprehensive viral database resulted in the detection of the spiked adenovirus as well as numerous additional viral sequences (background viruses). In this study, we constructed a curated viral reference databas

Nucleic Acid Prevalence of Zoonotic Babesia in Humans, Animals and Questing Ticks, a Systematic Review and Meta-Analysis.

Background: Zoonotic Babesia infections are an emerging public health threat globally. The geographical distribution, animal reservoirs and tick vectors vary greatly across Babesia species, and estimations of prevalence reported in works within the literature are also quite different. Better prevalence estimates and identification of moderators are needed to understand the global transmission risk of different zoonotic Babesia species, and to provide crucial background information for the diagnosis, treatment and control of zoonotic babesiosis. Methods: We conducted a systematic review and met
