Chemically modified nucleic acid aptamers for in vitro selections: evolving evolution.

Combinatorial library selections through the systematic evolution of ligands by exponential enrichment (SELEX) technique identify so-called nucleic acid aptamers that bind with high-affinity and specificity to a wide range of selected molecules. However, the modest chemical functionality of nucleic acids poses some limits on their versatility as binders and catalysts, and, furthermore, the sensitivity of pure RNA- and DNA-based aptamers to nucleases restricts their use as therapeutic and diagnostic agents. Here we review synthetic chemistries for modifying nucleotides that have been developed

Simultaneous optimization of lignocellulosic sugar catabolism via systematic laboratory evolution under complex selection pressure.

Efficient co-utilization of hexose and pentose sugars from lignocellulose is essential for microbial bioconversion, yet engineered catabolic pathways can be unstable or suboptimal in complex resource environments. Here, we use a Pseudomonas putida strain engineered to catabolize xylose and arabinose to examine how resource abundance, temporal availability, and subculturing shape evolutionary outcomes. Using an automated adaptive laboratory evolution (ALE) platform, we evolve the strain under simple single-substrate and complex multi-substrate selection pressures. These environments drive diver

Improvement of autochthonous Saccharomyces cerevisiae by rapid laboratory evolution technique of genome shuffling.

The process of selecting indigenous Saccharomyces cerevisiae strains as a starter culture for specific fermentation has several requisites, including the assessment of distinct parameters based on desirable and traditional enological criteria. In most wineries, commercial S. cerevisiae strains are used for wine fermentation. However, it is rare to find indigenous S. cerevisiae strains used in wine production, even though these isolates are better adapted to specific regions and are often preferred for producing local fruit wines. Here, the identification and characterization of indigenous S. c

Metabolic Engineering and Adaptive Evolution of Escherichia coli for Enhanced Conversion of D‑Xylose to D-Glucaric Acid Mediated by Methanol.

d-Glucaric acid is a value-added dicarboxylic acid that can be utilized in the chemical, food, and pharmaceutical industries. Due to the complex process and environmental pollution associated with the chemical production of d-glucaric acid, bioconversion for its synthesis has garnered increasing attention in recent years. In this study, a novel cell factory was developed for the efficient production of d-glucaric acid using d-xylose and methanol. Mdh, Hps, Phi, Miox, Ino1, Suhb, and Udh were first co-expressed in E. coli JM109 to construct the d-glucaric acid synthesis pathway. The deletion of

Evolution-assisted engineering of formate assimilation via the formyl phosphate route in Escherichia coli.

The transition towards a sustainable bioeconomy requires the use of alternative feedstocks, with CO2-derived formate emerging as a promising candidate for industrial biotechnology. Despite its beneficial characteristics as a feedstock, microbial assimilation of formate is limited by the inefficiency of naturally evolved formate-fixing pathways. To overcome this limitation, synthetic formate reduction cascades could enable formate assimilation via formaldehyde, a key intermediate of several existing one carbon assimilation pathways. Recently, the formyl phosphate route, combining ATP-dependent

Mechanistic Origins and Evolutionary Erosion of Collateral Sensitivity in a β-lactamase.

As antibiotic discovery stalls, exploiting collateral sensitivity, where resistance to one drug increases sensitivity to another, offers a promising route to extend the lifespan of existing drugs. However, the molecular origins and robustness of such trade-offs at the level of single resistance determinants remain poorly understood. Here, we examined a previously evolved trajectory of the β-lactamase OXA-48 to Q4 (A33V/F72L/T212A/S213A) in Escherichia coli. Compared to OXA-48, Q4 conferred 40-fold increase in ceftazidime resistance, but a 27-fold lower piperacillin resistance. This trade-off w

A novel approach for the rapid mutagenesis and directed evolution of the structural genes of west nile virus.

Molecular clone technology has proven to be a powerful tool for investigating the life cycle of flaviviruses, their interactions with the host, and vaccine development. Despite the demonstrated utility of existing molecular clone strategies, the feasibility of employing these existing approaches in large-scale mutagenesis studies is limited by the technical challenges of manipulating relatively large molecular clone plasmids that can be quite unstable when propagated in bacteria. We have developed a novel strategy that provides an extremely rapid approach for the introduction of mutations into

Directed evolution of APOX for proximity labeling using phenols with high redox potentials.

Proximity labeling (PL) can identify endogenous proteins in specific subcellular regions. APEX2 (enhanced ascorbate peroxidase 2) enables PL with high temporal resolution by oxidizing biotin phenol (BP) into a radical that promiscuously tags nearby proteins, followed by the isolation and identification of the tagged biomolecules. However, the BP radical has a relatively large diffusion radius, limiting spatial resolution. Replacing the phenol in BP with nitrophenol (NP) could shorten the labeling radius by shortening the radical lifetime, but existing PL heme peroxidases cannot efficiently oxi

Functional characterization and directed evolution of Cicer arietinum glutathione transferases for enhanced hydroperoxidase activity and ligandin function.

Tau class glutathione transferases (GSTUs) play essential roles in plant defense by facilitating the nucleophilic attack of glutathione (GSH) to a wide range of electrophilic xenobiotics. In addition to their conjugating activity, these enzymes possess hydroperoxidase function, enabling the detoxification of harmful organic hydroperoxides into less reactive alcohols. In this study, we identified three closely related GST isoenzymes (96-98 % sequence identity) from Cicer arietinum (CaGSTUs) through computational homology screening. Full-length cDNAs encoding these GSTs were cloned, recombinantl

Combining Cell Surface Display and DNA-Shuffling Technology for Directed Evolution of Streptomyces Phospholipase D and Synthesis of Phosphatidylserine.

Phospholipids have been widely used in food, medicine, cosmetics, and other fields because of their unique chemical structure and healthcare functions. Phospholipase D (PLD) is a key biocatalyst for the biotransformation of phospholipids. Here, an autodisplay expression system was constructed for rapid screening of mutants, and PLD variants were recombined using DNA shuffling technology and three beneficial mutations were obtained. The results of enzymatic performance and sequence information comparison indicated that C-terminal amino acids exerted a greater impact on the correct folding of PL

Directed evolution of hydrolytic enzymes for enhanced biodegradation of spinal surgery scaffolds.

Enzymes are nature's tiny workers, breaking down complex molecules with precision. Directed evolution a technique that mimics natural selection in the lab allows scientists to enhance enzymes for specific tasks. In this study, we applied directed evolution to improve four key enzymes PHB Depolymerase, Cutinase, Lipase, and Esterase so they could efficiently break down biomaterial-based spinal scaffolds after surgery. Using advanced computational tools like molecular docking and molecular dynamics (MD) simulations, along with high-throughput screening, we developed enzyme variants with superior

[Artificial enzyme design for the biosynthesis of chiral ketones].

Efficient asymmetric synthesis of chiral ketones is a significant challenge in green biomanufacturing. To address the scarcity of natural secondary amine enzymes and the insufficient activation capability of existing artificial enzymes towards ketone substrates, this study developed a novel artificial secondary amine enzyme, LmrR_V99C_IIDN, based on the protein scaffold of the Lactococcus lactis multidrug resistance regulator (LmrR). A covalent modification strategy using a disulfide bond was employed to introduce an isoindoline (IIDN) moiety containing an aromatic secondary amine center into

A pyridoxal phosphate-dependent enzyme platform for stereoselective synthesis of γ-tertiary-nitro-noncanonical amino acids.

Non-canonical amino acids (ncAAs) are privileged building blocks for the synthesis of natural products, biocatalysts, and drug molecules. Among them, γ-tertiary-nitro-α-amino acids are highly valuable yet remain scarcely explored due to challenges in synthetic accessibility. Although pyridoxal-5'-phosphate (PLP)-dependent enzymes are powerful biocatalysts for ncAA production, no enzymatic platform has, to the best of our knowledge, enabled efficient access to γ-tertiary-nitro-α-amino acids. Here, we report a PLP-dependent enzymatic platform that selectively couples O-acetyl-serine with seconda

Continuous targeted hypermutation with a tunable mutation window.

Targeted in vivo hypermutation drives rapid sequence diversification within specific DNA regions of living cells, enabling continuous evolution of biomolecules for enhanced functionality. In living organisms, this is prominently illustrated by the preferential somatic hypermutation of complementarity-determining regions during antibody affinity maturation. This particular targeting strategy employs focused mutagenesis in predefined, functionally important intragenic regions and should ideally allow for target range adjustment to support broader applications. However, molecular tools incorporat

Abiological catalysis by artificial haem proteins containing noble metals in place of iron.

Enzymes that contain metal ions--that is, metalloenzymes--possess the reactivity of a transition metal centre and the potential of molecular evolution to modulate the reactivity and substrate-selectivity of the system. By exploiting substrate promiscuity and protein engineering, the scope of reactions catalysed by native metalloenzymes has been expanded recently to include abiological transformations. However, this strategy is limited by the inherent reactivity of metal centres in native metalloenzymes. To overcome this limitation, artificial metalloproteins have been created by incorporating

Growth-Based, High-Throughput Selection for NADH Preference in an Oxygen-Dependent Biocatalyst.

Cyclohexanone monooxygenases (CHMO) consume molecular oxygen and NADPH to catalyze the valuable oxidation of cyclic ketones. However, CHMO usage is restricted by poor stability and stringent specificity for NADPH. Efforts to engineer CHMO have been limited by the sensitivity of the enzyme to perturbations in conformational dynamics and long-range interactions that cannot be predicted. We demonstrate an aerobic, high-throughput growth selection platform in Escherichia coli for oxygenase evolution based on NADH redox balance. We applied this NADH-dependent selection to alter the cofactor specifi

Teaching TetR to recognize a new inducer.

Tet Repressor (TetR) recognizes the inducer tetracycline (tc) with high affinity. The tc analog 4-de(dimethylamino)-6-deoxy-6-demethyl-tetracycline (cmt3) is not an inducer for TetR. Induction specificity for cmt3 was generated by employing a directed evolution approach to screen appropriate TetR mutants in four successive steps. The specificity of the best TetR mutant is more than 20,000-fold increased for cmt3 over tc as judged by the ratio of their respective binding constants. Two rounds of directed evolution via DNA shuffling revealed His64 as a key residue for inducer specificity. The be

Structural and functional role of Gly281 in L-asparaginase from Erwinia carotovora.

L-asparaginases (E.C.3.5.1.1, L- ASNases) have been widely used in clinical practice as chemotherapeutic drugs of acute lymphoblastic leukaemia (ALL). In order to evaluate the structural and functional role of selected residues in ASNases we report the screening of a library of L-ASNase mutants aiming to find detrimental mutations that significantly affect catalysis and substrate specificity. The library of mutants was created using the staggered extension process (StEp) and the genes of L- ASNases from Erwinia chrysanthemi (ErL-ASNase) and Erwinia carotovora (EcaL-ASNase). Phage Host Range Expansion Through Directed Evolution on Highly Phage-Resistant Strains of Klebsiella pneumoniae.

Multidrug-resistant (MDR) strains of Klebsiella pneumoniae present an acute threat as they continue to disseminate globally. Phage therapy has shown promise as a powerful approach to combat MDR infections, but narrow phage host ranges make development of broad acting therapeutics more challenging. The goal of this effort was to use in vitro directed evolution (the "Appelmans protocol") to isolate K. pneumoniae phages with broader host ranges for improved therapeutic cocktails. Five myophages in the genus Jiaodavirus (family Straboviridae) with complementary activity were mixed and passaged aga

Directed evolution of enzymes for sustainable biocatalysis in the green synthesis of cardiac drugs.

Enzyme-directed evolution provides an environment-friendly method to optimize biocatalysis during the preparation of cardiac drugs. The study showed enzyme functionality and selectivity characteristics, such as cytochrome P450 monooxygenases and ketoreductases, transaminases, and hydrolases. The screening process revealed various variants of an enzyme that showed 7-fold elevated k_cat catalytic turnover capabilities, and k_cat/K_m proficiency was boosted to 12-fold. CYP450 (cytochrome P450) -F87A showed 97 % substrate conversion, and the enzyme KRED-M181T reached 99 % enantioselectivity. Enzym
