SINCERITIES: inferring gene regulatory networks from time-stamped single cell transcriptional expression profiles.

MOTIVATION: Single cell transcriptional profiling opens up a new avenue in studying the functional role of cell-to-cell variability in physiological processes. The analysis of single cell expression profiles creates new challenges due to the distributive nature of the data and the stochastic dynamics of gene transcription process. The reconstruction of gene regulatory networks (GRNs) using single cell transcriptional profiles is particularly challenging, especially when directed gene-gene relationships are desired. RESULTS: We developed SINCERITIES (SINgle CEll Regularized Inference using TIm

Shared gene signatures and biochemical regulatory networks linking Parkinson's disease and ulcerative colitis.

Epidemiological studies suggest an association between Parkinson's disease (PD) and ulcerative colitis (UC), yet the molecular programs potentially linking these disorders remain poorly defined. Here, we integrated curated disease-gene resources with publicly available blood transcriptomic datasets to identify shared molecular features across PD and UC. We identified 320 shared signature genes and a topology-derived 10-gene core module that included TNF, IL1B, TP53, BCL2, and CASP3. Enrichment analyses implicated a convergent inflammatory-stress architecture characterized by microbial-response

From correlation to causation: cell-type-specific gene regulatory networks in Alzheimer's disease.

INTRODUCTION: Alzheimer's disease (AD) involves complex regulatory disruptions across multiple brain cell types, yet the comprehensive intracellular causal mechanisms remain poorly understood. METHODS: We present an integrative analysis framework using single-nucleus transcriptomics with matched subject-level genotype data from 272 AD patients in the Religious Orders Study and Rush Memory and Aging Project (ROSMAP) and construct causality-based, cell-type-specific gene regulatory networks (GRNs). RESULTS: Our method identifies regulatory genes among transcription factors (TFs) and non-TFs, g

DDTRN: predicting bacterial transcriptional regulatory networks based on gene sequences using dual descriptor.

Accurate computational reconstruction of bacterial transcriptional regulatory network (TRN) remains a fundamental challenge in systems biology, particularly for non-model organisms lacking extensive transcriptomic data. We present DDTRN, a sequence-driven framework that formulates TRN inference as a binary classification task over concatenated regulator-target gene sequence pairs and employs a Dual Descriptor (DD) model to predict regulatory interactions. The DD architecture represents a sequence using two learnable components: Composition Weight Map (CWM) and Position Weight Function (PWF). W

Gene Regulatory Networks for Enhanced Vision-Based Robot Control: A Bio-Inspired Approach.

Vision-based robot control remains a significant challenge due to the sample inefficiency and prolonged training times associated with traditional deep reinforcement learning methods. We propose a novel approach inspired by biological gene regulation, leveraging Gene Regulatory Networks (GRNs) for efficient and robust robot control. In our approach, robot states are encoded as gene expression levels, and evolutionary optimization is used to learn GRN parameters that map raw visual inputs to motor commands. We evaluate this method on the KukaDiverseObjectEnv benchmark, where robots must grasp d

Literature-derived, context-aware gene regulatory networks improve biological predictions and mathematical modeling.

MOTIVATION: Complex gene regulatory networks (GRNs) underlie most disease processes, and understanding disease-specific network structures and dynamics is crucial for developing effective treatments. Yet, most database- and literature-based analyses of GRNs often treat gene regulations as context-independent interactions, overlooking how GRNs can differ depending on the disease type, cell lineage, or experimental condition. RESULTS: In an attempt to improve on existing methods for leveraging knowledge present in the scientific literature, we developed a framework to assign quantitative, conte

DAG-VAERL: a novel causal inference method for building causal gene regulatory networks.

BACKGROUND: Causal discovery methods provide a powerful tool for uncovering the causal relationships between lncRNAs and target genes in gene regulations. In many causal inference and structure learning tasks, learning the Directed Acyclic Graph (DAG) structure from data is a challenging problem. Traditional DAG learning methods often rely on heuristic searches or strict constraints, which fail to effectively handle complex nonlinear relationships and discrete data. METHODS: To address this, we propose a novel deep generative model-DAG-VAERL, which combines Graph Neural Networks (GNN) as well

Finding Gene Regulatory Networks in Psoriasis: Application of a Tree-Based Machine Learning Approach.

Psoriasis is a chronic inflammatory skin disorder. Although it has been studied extensively, the molecular mechanisms driving the disease remain unclear. In this study, we utilized a tree-based machine learning approach to explore the gene regulatory networks underlying psoriasis. We then validated the regulators and their networks in an independent cohort. We identified some key regulators of psoriasis, which are candidates to serve as potential drug targets and disease severity biomarkers. According to the gene regulatory network that we identified, we suggest that interferon signaling repre

Molecular characterization of gene regulatory networks in primary human tracheal and bronchial epithelial cells.

BACKGROUND: Robust methods to culture primary airway epithelial cells were developed several decades ago and these cells provide the model of choice to investigate many diseases of the human lung. However, the molecular signature of cells from different regions of the airway epithelium has not been well characterized. METHODS: We utilize DNase-seq and RNA-seq to examine the molecular signatures of primary cells derived from human tracheal and bronchial tissues, as well as healthy and diseased (cystic fibrosis (CF)) donor lung tissue. RESULTS: Our data reveal an airway cell signature that is

RNA sequencing identifies gene regulatory networks controlling extracellular matrix synthesis in intervertebral disk tissues.

UNLABELLED: Degenerative disk disease of the spine is a major cause of back pain and disability. Optimization of regenerative medical therapies for degenerative disk disease requires a deep mechanistic understanding of the factors controlling the structural integrity of spinal tissues. In this investigation, we sought to identify candidate regulatory genes controlling extracellular matrix synthesis in spinal tissues. To achieve this goal we performed high throughput next generation RNA sequencing on 39 annulus fibrosus and 21 nucleus pulposus human tissue samples. Specimens were collected from

Interpretable machine learning coupled to gene regulatory networks uncovers subcircuits underlying cell fate decisions.

Gene regulatory networks (GRNs) model causal linkages that control cell fate decisions and differentiation transitions. Prioritizing regulatory subnetworks underlying cell state differences is of critical importance, but current methods including those reliant on topological metrics introduce circularity as the metrics prioritizing TFs are computed from the same networks whose assumptions they inherit. Separately, interpretable machine learning methods can identify latent factors (LFs) that discriminate cellular states with formal statistical guarantees but do not model regulatory linkages. He

CIDER: detecting changes in gene regulatory networks that are associated with changes in phenotype.

Changes in gene regulatory networks may drive quantitative traits, or may transmit the effects of one trait, such as blood lipid level, on another, such as cardiovascular health. Yet the standard tools, differential correlation and differential network analysis, compare two discrete groups, while the contexts of interest - circulating lipids, inflammation, and blood glucose - vary continuously; applying them forces dichotomization, discarding within-trait variation. We introduce Continuous Interaction-based Differential Edge Regulation (CIDER), which tests whether a gene regulatory network edg

Exploring Gene-Regulatory Networks and Potential Therapeutic Drugs Based on ELF3 Expression in Cholangiocarcinoma.

Cholangiocarcinoma (CCA) is a life-threatening malignancy, and there is an urgent need for new biomarkers to improve the prognosis of patients. The expression of ELF3 in CCA tumor and non-tumor tissues was examined in two cohorts. ELF3 expression and the methylation level of its promoter in CCA patients with various clinicopathological features were analyzed using the UALCAN website. Co-expressed genes significantly associated with ELF3 were screened using the LinkedOmics website. A protein-protein interaction (PPI) network for these co-expressed genes was constructed using the STRING website.

Super enhancers as key drivers of gene regulatory networks in normal and malignant hematopoiesis.

Super enhancers (SEs) are clusters of enhancers with exceptionally high transcriptional activity, crucial for determining cell identity and regulating gene expression. They function as key regulatory hubs, governing gene networks essential for normal hematopoiesis while also driving the pathogenesis of hematological malignancies. This review summarizes the role of SEs in maintaining hematopoietic lineage identity and examines how their dysregulation in acute myeloid leukemia (AML), myelodysplastic neoplasms (MDS), adult T-cell leukemia (ATL), acute lymphoblastic leukemia (ALL), and multiple my

Antifungal drug resistance in Candida glabrata: role of cellular signaling and gene regulatory networks.

Nakaseomyces glabratus (Candida glabrata) is an opportunistic human fungal pathogen of high priority that shares an ancestor with the non-pathogenic yeast Saccharomyces cerevisiae. Candida glabrata causes infections of the mucosal surfaces as well as fatal deep-seated tissue infections in immunocompromised individuals. The co-resistance to two commonly used antifungal drug classes, azoles and echinocandins, is increasingly being reported in clinical isolates of C. glabrata all over the world, which poses a significant threat to the successful treatment of C. glabrata infections. Gene Regulatory Networks and Signaling Pathways in Palatogenesis and Cleft Palate: A Comprehensive Review.

Palatogenesis is a complex and intricate process involving the formation of the palate through various morphogenetic events highly dependent on the surrounding context. These events comprise outgrowth of palatal shelves from embryonic maxillary prominences, their elevation from a vertical to a horizontal position above the tongue, and their subsequent adhesion and fusion at the midline to separate oral and nasal cavities. Disruptions in any of these processes can result in cleft palate, a common congenital abnormality that significantly affects patient's quality of life, despite surgical inter

Gene regulatory networks controlling temporal patterning, neurogenesis, and cell-fate specification in mammalian retina.

Gene regulatory networks (GRNs), consisting of transcription factors and their target sites, control neurogenesis and cell-fate specification in the developing central nervous system. In this study, we use integrated single-cell RNA and single-cell ATAC sequencing (scATAC-seq) analysis in developing mouse and human retina to identify multiple interconnected, evolutionarily conserved GRNs composed of cell-type-specific transcription factors that both activate genes within their own network and inhibit genes in other networks. These GRNs control temporal patterning in primary progenitors, regula

Inductive inference of gene regulatory network using supervised and semi-supervised graph neural networks.

Discovering gene regulatory relationships and reconstructing gene regulatory networks (GRN) based on gene expression data is a classical, long-standing computational challenge in bioinformatics. Computationally inferring a possible regulatory relationship between two genes can be formulated as a link prediction problem between two nodes in a graph. Graph neural network (GNN) provides an opportunity to construct GRN by integrating topological neighbor propagation through the whole gene network. We propose an end-to-end gene regulatory graph neural network (GRGNN) approach to reconstruct GRNs fr
