Complex evolution of 7E olfactory receptor genes in segmental duplications.

Large segmental duplications (SDs) constitute at least 3.6% of the human genome and have increased its size, complexity, and diversity. SDs can mediate ectopic sequence exchange resulting in gross chromosomal rearrangements that could contribute to speciation and disease. We have identified and evaluated a subset of human SDs that harbor an 88-member subfamily of olfactory receptor (OR)-like genes called the 7Es. At least 92% of these genes appear to be pseudogenes when compared to other OR genes. The 7E-containing SDs (7E SDs) have duplicated to at least 35 regions of the genome via intra- an

A sensitive method for detecting variation in copy numbers of duplicated genes.

Gene duplications are common in the vertebrate genome, and duplicated loci often show a variation in copy number that may have important phenotypic effects. Here we describe a powerful method for quantification of duplicated copies based on pyrosequencing. A reliable quantification was obtained by amplification of the duplication break-point and a corresponding nonduplicated sequence in a competitive PCR assay. A comparison with an independent method for quantification based on the Invader technology revealed an excellent correlation between the two methods. The pyrosequencing-based method was

Duplication and MHC linkage of the CTX family of genes in Xenopus and in mammals.

The effects of whole genome duplications that characterize the evolution of vertebrates have been studied on the gene of the Xenopus thymocyte molecule CTX and its mammalian relatives. CTX, with an extracellular part consisting of one V and one C2 external domain, defines a new subset of the immunoglobulin superfamily and is conserved from amphibians to mammals. The number of CTX loci, their polymorphism, and their genetic linkages have been studied in several Xenopus species and in humans. In the genetically simplest species, X. tropicalis (2n = 20), the unique CTX locus is linked to the MHC.

Short tandem gene duplications as potential agents of genetic memory.

Tandem gene duplications are spontaneous mutations that occur frequently but whose significance is often overlooked because they are genetically unstable and can be difficult to detect by sequencing. Here, we studied the spontaneous loss, amplification, and phenotypic effects of engineered duplications giving rise to antibiotic resistance in Pseudomonas aeruginosa. The duplications, ranging from 2.6 to 497 kb in length, were constructed using phage lambda red recombination of PCR products and carry resistance markers at their novel junctions. The genetic behaviors of the duplications depended

ZEB2 gene mutation and duplication of 22q11.23 in Mowat-Wilson syndrome.

Mowat-Wilson syndrome is a recently delineated multiple congenital anomaly syndrome characterized by a distinctive facial appearance in association with intellectual disability, microcephaly, agenesis of the corpus callosum, seizures, congenital heart disease, Hirschsprung disease, short stature, and genitourinary anomalies. We report a 2-year-10-month-old white female with this syndrome caused by mutations in the ZEB2 gene, and in addition a duplication of the 22q11.23, a previously undocumented occurrence.

Slitrk gene duplication and expression in the developing zebrafish nervous system.

BACKGROUND: The Slitrk family of leucine-rich repeat (LRR) transmembrane proteins bears structural similarity to the Slits and the Trk receptor families, which exert well-established roles in directing nervous system development. Slitrks are less well understood, although they are highly expressed in the developing vertebrate nervous system. Moreover, slitrk variants are associated with several sensory and neuropsychiatric disorders, including myopia, deafness, obsessive-compulsive disorder (OCD), schizophrenia, and Tourette syndrome. Loss-of-function studies in mice show that Slitrks modulate

Subfunctionalization of duplicated zebrafish pax6 genes by cis-regulatory divergence.

Gene duplication is a major driver of evolutionary divergence. In most vertebrates a single PAX6 gene encodes a transcription factor required for eye, brain, olfactory system, and pancreas development. In zebrafish, following a postulated whole-genome duplication event in an ancestral teleost, duplicates pax6a and pax6b jointly fulfill these roles. Mapping of the homozygously viable eye mutant sunrise identified a homeodomain missense change in pax6b, leading to loss of target binding. The mild phenotype emphasizes role-sharing between the co-orthologues. Meticulous mapping of isolated BACs id

[Duplication of the PLP gene and the classical form of Pelizaeus-Merzbacher disease].

INTRODUCTION: Pelizaeus-Merzbacher disease (PMD) is a rare form of sudanophilic leukodystrophy which is transmitted by recessive inheritance linked to the X chromosome. It only affects the myelin of the central nervous system (CNS) and is caused by a proteolipid protein (PLP) deficit, which is coded for in Xq21.2-q22. Presentation follows a classical or connatal pattern and is associated with nystagmus, stridor and pyramidal/extrapyramidal manifestations within the framework of a clinical picture of psychomotor retardation and regression with variable clinical course and presentation. Duplication of pilus gene complexes of Haemophilus influenzae biogroup aegyptius.

Brazilian purpuric fever (BPF) is a recently described pediatric septicemia caused by a strain of Haemophilus influenzae biogroup aegyptius. The pilus specified by this bacterium may be important in BPF pathogenesis, enhancing attachment to host tissue. Here, we report the cloning of two haf (for H. influenzae biogroup aegyptius fimbriae) gene clusters from a cosmid library of strain F3031. We sequenced a 6.8-kb segment of the haf1 cluster and identified five genes (hafA to hafE). The predicted protein products, HafA to HafD, are 72, 95, 98, and 90% similar, respectively, to HifA to HifD of th

Analysis of the duplicated human C4/P450c21/X gene cluster.

Gene duplications, deletions and rearrangements occur with an unusually high frequency in the region of the P450c21 genes encoding 21-hydroxylase. In the human genome, the locus contains at least 6 genes, oriented 5' C4A, P450c21A, XA, C4B, P450c21B, XB 3'. Sequence analysis of the XA gene, of the 5' flanking DNA of the C4A gene, and of part of the XB gene revealed that this gene cluster was duplicated by nonhomologous recombination at a CAAG tetranucleotide. The location of this duplication suggests that it may have occurred after mammalian speciation. The XA gene is abundantly expressed in t

Diversification of Cellulose Synthase (CESA) Genes in Mosses Suggests Both Ancient and Recent Gene duplications.

Cellulose is an important polysaccharide that constitutes all plant cell walls, giving them strength and stability. The plant cellulose synthase (CESA) gene family, which encodes the catalytic subunits of cellulose synthesis complexes (CSCs), has diversified independently in several plant lineages, providing an interesting model for understanding selection for gene duplication. Here we quantified the presence of CESA genes across mosses to understand how the process of gene family diversification occurred in this group and how it parallels diversification in other groups. We first examined the

Horizontal gene transfer rivals gene duplication as a source of anti-parasitoid immune innovation in the Drosophilidae.

Macroparasites are among the most important agents of natural selection in their host populations, but anti-macroparasite immunity is poorly understood. Vinegar flies (Drosophilidae) and the parasitoid wasps that infect them are emerging models to study how animals defend against macroparasite attack. The canonical anti-parasitoid immune mechanism in insects is melanotic encapsulation, which involves cell-mediated encapsulation coupled with prophenoloxidase (PPO)-mediated melanization of parasitoid embryos. Recently, we discovered the horizontal transfer (HGT) of a bacterially-derived humoral

A duplicated female pathway gene figla-like evolves as the male sex-determining gene in tilapia.

As the largest group of vertebrates, fish exhibit frequent turnover of sex-determining (SD) genes. Here, we assemble a chromosome-level YY red tilapia genome and identify figla-like (figlal) as the SD gene on tilapia linkage group (LG) 1. Integrative phylogenetic and genomic evidence suggests that figlal originated from a tilapia-specific duplication and transposition of the ancestral bHLH family gene figla from LG12 to LG1. Fluorescence in situ hybridization reveals expression divergence between figla and figlal, with figla expressed in female oocytes and figlal expressed in male gonadal soma

[Effect of hsdS homologous gene duplication on pathogenicity-related phenotypes and gene expression in Mycoplasma pneumoniae].

Objective: To investigate the impact of the hsdS gene on the phenotypic characteristics and transcriptomic expression profiles of Mycoplasma pneumoniae (MP). Methods: This study is an experimental study. A total of 20 clinical MP strains were isolated from the clinical respiratory samples from the children with pneumonia in Shanghai Children's Hospital, between December 2023 and December 2024. MP strains were selected and divided into the multi-hsdS homologous group (MHG, n=10) and the oligo-hsdS homologous group (OHG, n=10) based on the number of hsdS homologous genes. The two groups were com

Extensive ITR expansion of the 2022 Mpox virus genome through gene duplication and gene loss.

Poxviruses are known to evolve slower than RNA viruses with only 1-2 mutations/genome/year. Rather than single mutations, rearrangements such as gene gain and loss, which have been discussed as a possible driver for host adaption, were described in poxviruses. In 2022 and 2023 the world is being challenged by the largest global outbreak so far of Mpox virus, and the virus seems to have established itself in the human community for an extended period of time. Here, we report five Mpox virus genomes from Germany with extensive gene duplication and loss, leading to the expansion of the ITR region

Evolution of the vertebrate paralemmin gene family: ancient origin of gene duplicates suggests distinct functions.

Paralemmin-1 is a protein implicated in plasma membrane dynamics, the development of filopodia, neurites and dendritic spines, as well as the invasiveness and metastatic potential of cancer cells. However, little is known about its mode of action, or about the biological functions of the other paralemmin isoforms: paralemmin-2, paralemmin-3 and palmdelphin. We describe here evolutionary analyses of the paralemmin gene family in a broad range of vertebrate species. Our results suggest that the four paralemmin isoform genes (PALM1, PALM2, PALM3 and PALMD) arose by quadruplication of an ancestral

Gene deletion and gene duplication within the cluster of human heavy-chain genes. Selective absence of IgG sub-classes.

Individuals with selective absence of IgG1 and IgG2 were discovered by testing for allotypes and isotypes of the respective sub-classes. These individuals were homozygous for sub-class deleted Gm-Am haplotypes, as shown by allotype studies in two families (Gm--;..;g;A2m1/Gm--;n;b;A2m1 and Gm--;n;b;A2m1/Gm--;..;b;A2m1) and by a population study of New Guineans (Gm fa;--;b;A2m2). The individuals with IgG1 sub-class deficiency showed elevation of IgG2, IgG4 and in particular of IgG3. Gene deletion can result from unequal crossing over which renders a complementary chromosome with a duplication of

A novel duplication frameshift mutation in the BAG3 gene in a patient with dilated cardiomyopathy.

BACKGROUND/OBJECTIVES: Dilated cardiomyopathy (DCM) is characterized by heart failure and cardiac dilation, distinguishing it from ischemic and non-ischemic heart diseases. To date, more than 50 genes have been identified as being associated with DCM. Mutations in the Bcl-2-associated athanogene 3 (BAG3) gene (NM_004281.4) play a significant role in DCM pathogenesis. However, further investigation is required for comprehensive screening of BAG3 gene mutations. The identification of BAG3 mutations is crucial for diagnosing DCM and elucidating its molecular mechanisms. METHODS: To detect DCM-rel

Gene conversion and duplication contribute to genetic variation in an outbreak of Mycobacterium tuberculosis.

Repeats are the most diverse and dynamic but also the least well-understood component of microbial genomes. For all we know, repeat-associated mutations such as duplications, deletions, inversions and gene conversion might be as common as point mutations, but because of short-read myopia and methodological bias, they have received much less attention. Long-read DNA sequencing opens the perspective of resolving repeats and systematically investigating the mutations they induce. For this study, we assembled the genomes of 16 closely related strains of the bacterial pathogen Mycobacterium tubercu

SHOX Whole Gene Duplications Are Overrepresented in SHOX Haploinsufficiency Phenotype Cohorts.

Transcription of SHOX is dependent upon the interaction of the gene with a complex array of flanking regulatory elements. Duplications that contain flanking regulatory elements but not the SHOX gene have been reported in individuals with SHOX haploinsufficiency syndromes, suggesting that alterations to the physical organisation or genomic architecture may affect SHOX transcription. Individuals with tall stature and an additional X or Y chromosome have an extra copy of both the SHOX gene and the entire SHOX regulatory region, so all three copies of SHOX can be expressed fully. However, for a du
