Interaction of drugs with extranuclear genetic elements and its consequences.

Bacterial ancestry of mitochondria and plastids is now generally accepted. Both organelles contain their own DNA and transcription-translation apparatus of a prokaryotic type. Due to this fact these systems carry bacteria-like properties. Thus organellar DNA and ribosomes are essentially different from nuclear DNA and cytoplasmic ribosomes in physical as well as in functional respects. Due to the bacterial character of both types of organelles they are susceptible to various antibacterial chemicals. Inhibitors of bacterial protein synthesis inhibit mitochondrial (plastidial) biogenesis. Theref

Phylogenomic insights into the genus Tulipa (Liliaceae): Taxonomy, evolution, and biogeography.

PREMISE: Tulips are one of the best-known geophytes, but their taxonomy remains convoluted and their evolutionary history poorly understood. Here, we used plastid genomes to identify some issues with current classification, understand the diversification history of the genus, and identify potential species linked to historical cultivation. METHODS: We gathered a large number of tulip specimens from living collections, herbaria, and online sources and through extensive fieldwork to infer maximum likelihood phylogenies of the plastid genomes of Tulipa (Liliaceae), representing ~86% of accepted

Plant species identification by genome skimming across the vascular plant tree of life.

Accurate species identification is essential for biodiversity conservation and sustainable use, yet standard plant DNA barcoding often fails to achieve species-level resolution. We present a large-scale empirical evaluation of genome skimming as a tool to improve plant species discrimination. Using standardised data from 1969 individuals representing 475 species from 32 genera across major lineages of the vascular plant tree of life, we compare conventional plastid + internal transcribed spacer (ITS) barcodes with genome skimming approaches. Standard barcoding using rbcL, matK, trnH-psbA and I

Birth of Four Chimeric Plastid Gene Clusters in Japanese Umbrella Pine.

Many genes in the plastid genomes (plastomes) of plants are organized as gene clusters, in which genes are co-transcribed, resembling bacterial operons. These plastid operons are highly conserved, even among conifers, whose plastomes are highly rearranged relative to other seed plants. We have determined the complete plastome sequence of Sciadopitys verticillata (Japanese umbrella pine), the sole member of Sciadopityaceae. The Sciadopitys plastome is characterized by extensive inversions, pseudogenization of four tRNA genes after tandem duplications, and a unique pair of 370-bp inverted repeat

An essential pentatricopeptide repeat protein in the apicomplexan remnant chloroplast.

The malaria parasite Plasmodium and other apicomplexans such as Toxoplasma evolved from photosynthetic organisms and contain an essential, remnant plastid termed the apicoplast. Transcription of the apicoplast genome is polycistronic with extensive RNA processing. Yet little is known about the mechanism of apicoplast RNA processing. In plants, chloroplast RNA processing is controlled by multiple pentatricopeptide repeat (PPR) proteins. Here, we identify the single apicoplast PPR protein, PPR1. We show that the protein is essential and that it binds to RNA motifs corresponding with previously c

Advance in the assembly of the plant mitochondrial genomes using high-throughput DNA sequencing data of total cellular DNAs.

The assembly of plant mitochondrial genomes presents unique challenges due to difficulties in isolating mitochondrial DNA (mtDNA) and plant mitochondrial genome characteristics, such as low interspecific conservation; sequence sharing among mitochondrial, nuclear and plastid DNAs; and complex structural variations. Our laboratory has sequenced and assembled a dozen plant mitochondrial genomes, testing various strategies and identifying numerous assembly issues. This review compared the advanced methods and tools for plant mitochondrial genome assembly, categorizing assembly algorithms into thr

Long-Read Assembly and a Within-Genus Structural Survey Reveal an Exceptionally Long Inverted Repeat in the Rhododendron spinuliferum Plastome.

Background/Objectives: Expanded inverted repeats (IRs) occur in Rhododendron plastomes, but their extent and evolutionary context remain incompletely resolved because repeat-rich genomes can be difficult to assemble from short reads. Methods: We assembled and curated the plastome of Rhododendron spinuliferum using publicly available PacBio HiFi reads and evaluated whether the same junction architecture was present using Illumina PE400 reads from a different individual. Results: Bandage-guided graph resolution and junction-spanning reads supported a 209,482 bp quadripartite plastome comprising

Mitochondrial Genome of the Korean Endemic Arabis takesimana (Brassicaceae): Addition to the Genomic Resources and Evolutionary Insights.

Brassicaceae is a major model system for studies of plant evolution, systematics, comparative genomics, and speciation; however, mitochondrial genomic resources remain limited compared to plastid genomic resources, constraining investigations of mitochondrial genome evolution. Here, we report the mitogenome of the Korean endemic species Arabis takesimana, representing only the third available mitogenome for the genus Arabis. The mitogenome is 291,633 bp in length with a GC content of 45.3%. It was assembled with an average sequencing depth of 298.9×. It contains 58 annotated genes, including 3

Isolation of plastids and mitochondria from Chromera velia.

We present an easy and effective procedure to purify plastids and mitochondria from Chromera velia. Our method enables downstream analyses of protein and metabolite content of the organelles. Chromerids are alveolate algae that are the closest known phototrophic relatives to apicomplexan parasites such as Plasmodium or Toxoplasma. While genomic and transcriptomic resources for chromerids are in place, tools and experimental conditions for proteomic studies have not been developed yet. Here we describe a rapid and efficient protocol for simultaneous isolation of plastids and mitochondria from t

Decoding GUN1 in plastid-to-nucleus signaling: what it doesn't, what it does, and why it matters.

Plastid-to-nucleus retrograde signaling coordinates nuclear gene expression with the developmental and physiological state of plastids. GENOMES UNCOUPLED 1 (GUN1), a chloroplast-localized PPR-SMR protein, remains a central yet poorly understood component of this network. Its low abundance, rapid turnover and conditional phenotypes challenge functional interpretation. GUN1 has been proposed as a hub integrating stress responses, tetrapyrrole synthesis and protein homeostasis, with downstream effects mediated by factors, such as ABI4, but many of these claims are challenged by recent evidence. A highly stable plastidic-type ferredoxin-NADP(H) reductase in the pathogenic bacterium Leptospira interrogans.

Leptospira interrogans is a bacterium that is capable of infecting animals and humans, and its infection causes leptospirosis with a range of symptoms from flu-like to severe illness and death. Despite being a bacteria, Leptospira interrogans contains a plastidic class ferredoxin-NADP(H) reductase (FNR) with high catalytic efficiency, at difference from the bacterial class FNRs. These flavoenzymes catalyze the electron transfer between NADP(H) and ferredoxins or flavodoxins. The inclusion of a plastidic FNR in Leptospira metabolism and in its parasitic life cycle is not currently understood. B

Introduction of regioselective bacterial heme oxygenases into Arabidopsis hy1-1 supports the retrograde heme signaling hypothesis.

Heme is synthesized in the plastid and metabolized to phytochromobilin (PΦB) in 2 enzymatic steps: heme oxygenase (HO) and PΦB synthase (HY2). In Arabidopsis thaliana (Arabidopsis), HO1/HY1/GUN2 predominantly functions for heme catabolism among the HO isoforms. Our previous study demonstrated that HO1 localization is altered in plastids or in the cytosol due to transcriptional start-site regulation. Introduction of either plastid- or cytosol-localized HO1 into HO1-deficient mutants resulted in recovery from the long hypocotyl, low pigmentation, and genomes uncoupling (gun) phenotypes, indicati
