Genome packaging within icosahedral capsids and large-scale segmentation in viral genomic sequences.

The assembly and maturation of viruses with icosahedral capsids must be coordinated with icosahedral symmetry. The icosahedral symmetry imposes also the restrictions on the cooperative specific interactions between genomic RNA/DNA and coat proteins that should be reflected in quasi-regular segmentation of viral genomic sequences. Combining discrete direct and double Fourier transforms, we studied the quasi-regular large-scale segmentation in genomic sequences of different ssRNA, ssDNA, and dsDNA viruses. The particular representatives included satellite tobacco mosaic virus (STMV) and the stra

Multiplex degenerate primer design for targeted whole genome amplification of many viral genomes.

Background. Targeted enrichment improves coverage of highly mutable viruses at low concentration in complex samples. Degenerate primers that anneal to conserved regions can facilitate amplification of divergent, low concentration variants, even when the strain present is unknown. Results. A tool for designing multiplex sets of degenerate sequencing primers to tile overlapping amplicons across multiple whole genomes is described. The new script, run_tiled_primers, is part of the PriMux software. Primers were designed for each segment of South American hemorrhagic fever viruses, tick-borne encep

Human cytomegalovirus regulates host DNA repair machinery for viral genome integrity.

The DNA damage response (DDR) encompasses a multitude of interconnected pathways that serve as a cellular defense to protect genome integrity. Dysregulation or failure of these pathways results in cancers and genetic disease. DNA viruses, including the herpesvirus cytomegalovirus (CMV), activate DDR signaling during their replicative program. The mechanisms by which they commandeer these responses for replication of their genome remain unclear. Here, we define a viral protein, UL138, that modulates the activity of host DDR pathways. The loss of UL138 results in structural variants, including i

Deciphering viral action on host genome structure: a computational physics perspective.

Recent experimental findings indicate that several viruses are able to substantially re-organize the host cell genome architecture. Since chromatin three-dimensional (3D) organization is tightly linked to vital cellular functions, investigating how viral infections impact physical mechanisms shaping DNA folding provides useful clues about virus action on gene regulation and consequent activation. This review provides an overview of recent advances in the development of computational modelling approaches used to shed light on how host cell chromatin 3D structure is altered following viral infec

Genome Instability Precedes Viral Integration in Human Papillomavirus-Transformed Tonsillar Keratinocytes.

Approximately 70% of oropharyngeal squamous carcinomas (OPSCC) are associated with human papillomavirus (HPV). Although patients with HPV-positive (HPV+) tumors generally have better outcomes than those with HPV-negative tumors, a subset of HPV+ positive patients do have poor outcomes. Our previous work suggested that tumors with integrated virus exhibit significantly greater genome-wide genomic instability than those with only episomal viral genomes, and patients with HPV+ OPSCC with episomal viral genomes had better outcomes. To explore the causal relation between viral integration and genom

New Advances in Small Molecules Targeted at Viral Capsid-Genome Binding.

The capsid protein plays a crucial role in the viral life cycle. By interacting with the viral genome, it facilitates the assembly of the nucleocapsid, ultimately leading to the formation of the viral particle. Therefore, interfering with or disrupting the interaction between the capsid protein and viral genome can effectively inhibit viral replication and infection. This review focuses on elucidating the binding mechanisms between the capsid protein and the viral genome, as well as their potential applications as therapeutic targets. In particular, it summarizes the research progress on small

Ancient viral DNA in the human genome linked to neurodegenerative diseases.

BACKGROUND: Human endogenous retroviruses (HERVs) are sequences in the human genome that originated from infections with ancient retroviruses during our evolution. Previous studies have linked HERVs to neurodegenerative diseases, but defining their role in aetiology has been challenging. Here, we used a retrotranscriptome-wide association study (rTWAS) approach to assess the relationships between genetic risk for neurodegenerative diseases and HERV expression in the brain, calculated with genomic precision. METHODS: We analysed genetic association statistics pertaining to Alzheimer's disease,

Differential Viral Genome Diversity of Healthy and RSS-Affected Broiler Flocks.

The intestinal virus community contributes to health and disease. Runting and stunting syndrome (RSS) is associated with enteric viruses and leads to economic losses in the poultry industry. However, many viruses that potentially cause this syndrome have also been identified in healthy animals. To determine the difference in the virome of healthy and diseased broilers, samples from 11 healthy and 17 affected broiler flocks were collected at two time points and analyzed by Next-Generation Sequencing. Virus genomes of Parvoviridae, Astroviridae, Picornaviridae, Caliciviridae, Reoviridae, Adenovi

CheckAMG: Accurate Identification of Auxiliary Viral Genes with Genome-Language Models.

Viruses shape microbial metabolism through auxiliary viral genes (AVGs) that reprogram host metabolism, physiology, and gene regulation during infection. Identifying AVGs is complicated by ambiguous viral versus cellular assignment, inconsistent curation, and reliance on sequence homology that misses divergent functions. Here we present CheckAMG, which pairs annotation-based AVG prediction, curated with a per-gene viral scoring system and ontological mapping of metabolic function, with a finetuned genome-language model for annotation-independent discovery. Benchmarked against DRAM-V and VIBRAN

Fast and accurate identification of emerging viral reassortment from genome sequences.

Segmented virus genomes, such as those of influenza A viruses (IAVs), consist of multiple segments. This structure enables the generation of novel strains through reassortment, where segments from different strains combine, greatly increasing the genetic diversity of segmented viruses. Reassortment can confer new biological properties to viruses, such as increased transmission rates, as evidenced by several influenza pandemics throughout history. Consequently, it is crucial to monitor reassortment events, particularly emerging ones. The vast availability of viral genome data provides an opport

PVGA: a precise viral genome assembler using an iterative alignment graph.

BACKGROUND: Viral genome analysis is crucial for understanding virus evolution and mutation. Investigations into viral evolutionary dynamics and mutation patterns have garnered significant research attention since the outbreak of COVID-19. The basic structure of many virus genomes is highly conserved [1]. RNA viruses have high mutation rates, and single-nucleotide variations may induce substantial phenotypic alterations in terms of viral function and pathogenicity. Thus, special assembly methods are required for viral genome analysis. RESULT: PVGA starts with a reference genome and the sequen

Classification of SARS-CoV-2 viral genome sequences using Neurochaos Learning.

The high spread rate of SARS-CoV-2 virus has put the researchers all over the world in a demanding situation. The need of the hour is to develop novel learning algorithms that can effectively learn a general pattern by training with fewer genome sequences of coronavirus. Learning from very few training samples is necessary and important during the beginning of a disease outbreak when sequencing data is limited. This is because a successful detection and isolation of patients can curb the spread of the virus. However, this poses a huge challenge for machine learning and deep learning algorithms

CRISPR/Cas9 and Genome Editing for Viral Disease-Is Resistance Futile?

Chronic viral infections remain a major public health issue affecting millions of people worldwide. Highly active antiviral treatments have significantly improved prognosis and infection-related morbidity and mortality but have failed to eliminate persistent viral forms. Therefore, new strategies to either eradicate or control these viral reservoirs are paramount to allow patients to stop antiretroviral therapy and realize a cure. Viral genome disruption based on gene editing by programmable endonucleases is one promising curative gene therapy approach. Recent findings on RNA-guided human immu

Rubella virus capsid protein modulates viral genome replication and virus infectivity.

The structural proteins (SP) of the Togaviridae can be deleted in defective interfering RNAs. The dispensability of viral SP has allowed construction of noninfectious viral expression vectors and replicons from viruses of the Alphavirus and Rubivirus genera. Nevertheless, in this study, we found that the SP of rubella virus (RUB) could enhance expression of reporter genes from RUB replicons in trans. SP enhancement required capsid protein (CP) expression and was not due to RNA-RNA recombination. Accumulation of minus- and plus-strand RNAs from replicons was observed in the presence of SP, sugg

A method for detecting transmission-enhancing mutations in viral genomes.

The SARS-CoV-2 pandemic of 2020 was characterized by outbreaks of viral strains exhibiting increased rates of between-host transmission, so-called variants of concern . These outbreaks highlighted the need for better tools for identifying the genetic basis for transmission-rate variation. Here, we develop a Bayesian method based on a stochastic birth-death-mutation-sampling model for estimating which nucleotide mutations increase rates of transmission using viral genome sequences. We use simulation to show that the approach accurately discriminates between mutations that increase the transmiss

Classification, functions, evolution, and applications of defective viral genomes.

Defective viral genomes (DVGs) are truncated or rearranged products derived from parental viruses during replication and they harbour numerous lethal mutations or large-fragment deletions. Current studies have demonstrated that DVGs play crucial roles in interfering with normal viral replication and activating host innate immunity, suggesting that the presence of DVGs not only may modulate the course of viral infection but also holds substantial potential for applications in antiviral drugs and immune adjuvants. Nevertheless, the mechanisms underlying the functions of different types of DVGs r

Viral genomic features predict Orthopoxvirus reservoir hosts.

Orthopoxviruses (OPVs), including the causative agents of smallpox and mpox have led to devastating outbreaks in human populations worldwide. However, the discontinuation of smallpox vaccination, which also provides cross-protection against related OPVs, has diminished global immunity to OPVs more broadly. We apply machine learning models incorporating both host ecological and viral genomic features to predict likely reservoirs of OPVs. We demonstrate that incorporating viral genomic features in addition to host ecological traits enhanced the accuracy of potential OPV host predictions, highlig
