High Frequency of Chlamydia trachomatis Mixed Infections Detected by Microarray Assay in South American Samples.

Chlamydia trachomatis is one of the most common sexually transmitted infections worldwide. Based on sequence variation in the ompA gene encoding the major outer membrane protein, the genotyping scheme distinguishes 17 recognized genotypes, i.e. A, B, Ba, C, D, Da, E, F, G, H, I, Ia, J, K, L1, L2, and L3. Genotyping is an important tool for epidemiological tracking of C. trachomatis infections, including the revelation of transmission pathways and association with tissue tropism and pathogenicity. Moreover, genotyping can be useful for clinicians to establish the correct treatment when LGV stra

Comparing Minimally Lethal Sampling Methods for Genomics in the Eastern Oyster (Crassostrea virginica).

Understanding how selection acts on individual genotypes often requires genotyping at different life stages and tracking their survival under experimental conditions. However, in mollusks, such as the Eastern oyster (Crassostrea virginica), collecting sufficient high-quality DNA without causing mortality remains challenging. While prior studies have explored different noninvasive genotyping methods, an optimal method hasn't been identified. Here, we tested different techniques by combining two minimally invasive accession techniques (relaxation, shell notching), four types of cell sampling (sw

Validation of Human Papillomavirus Genotyping by Oxford Nanopore Sequencing in Formalin-Fixed, Paraffin-Embedded Tissues and ThinPrep Anal and Gynecologic Samples.

Human papillomavirus (HPV) is linked to various cancers, including cervical, anal, and head and neck cancers. Conventional methods for HPV genotyping and commercial platforms are limited to detecting high-risk HPV genotypes primarily in gynecologic samples. Because of changing trends in the epidemiology and pathogenesis, there is a growing need for HPV genotyping techniques applicable to emerging clinical contexts involving diverse sample types, such as head and neck or anal samples, particularly for formalin-fixed, paraffin-embedded (FFPE) tissues. This study aimed to validate amplicon-based

Hydatidiform Moles: Ancillary Techniques to Refine Diagnosis.

CONTEXT.—: Distinction of hydatidiform moles from nonmolar specimens and subclassification of hydatidiform moles as complete hydatidiform mole versus partial hydatidiform mole are important for clinical practice and investigational studies. Risk of persistent gestational trophoblastic disease and clinical management differ for these entities. Diagnosis based on morphology is subject to interobserver variability and remains problematic, even for experienced gynecologic pathologists. OBJECTIVES.—: To explain how ancillary techniques target the unique genetic features of hydatidiform moles to es

Modification of a rapid method for the identification of gene-specific polymorphisms in Cryptosporidium parvum and its application to clinical and epidemiological investigations.

The application of genotyping to clinical isolates of Cryptosporidium has increased significantly our knowledge and understanding of the distribution and epidemiology of this parasite. However, some methods can be laborious and demand specialist technical expertise. PCR-restriction fragment length polymorphism (RFLP) techniques represent a more rapid and simple method of genotyping to support epidemiological and clinical investigations than conventional DNA analytical techniques. We describe a nested PCR-RFLP technique that identifies polymorphisms in the C. parvum thrombospondin-related adhes

A new method for typing bovine major histocompatibility complex class II DRB3 alleles by combining two established PCR sequence-based techniques.

Recently, two polymerase chain reaction sequence-based typing (PCR-SBT) methods were reported for the genotyping of the bovine leukocyte antigen (BoLA)-DRB3. One technique is a single PCR-SBT (sPCR-SBT) method that generates heterozygous sequences that are subsequently analyzed by the haplofinder program, while the other technique is a nested PCR-SBT (nPCR-SBT) method that allows the analysis of heterozygous sequences using the assign 400ATF software. In this study, these techniques were compared and then integrated to produce an improved genotyping method. The primer set used for sPCR-SBT was

Comparison of the analytical and clinical performance of five tests for the detection of human papillomavirus genital infection.

HPV-based screening provides greater protection against cervical cancer (CC) than cytology-based strategies. Currently, several molecular diagnostic assays for the detection of human papillomavirus (HPV) are available. In this study, we analyzed 5 different HPV testing and genotyping techniques (Hybrid Capture 2 [HC2; Qiagen, Hilden, Germany], AnyplexTMII HPV28 [Anyplex; Seegene, Seoul, Korea], Linear Array [Roche, Branchburg, NJ, USA], GP5+/6+ PCR-EIA-RH [Labo Bio-medical Products, Rijswijk, The Netherlands] and CLART2 [Genomica, Madrid, Spain]) in 295 women referred to the hospital Colposcop

Genetic diversity of Trichomonas vaginalis reinfection in HIV-positive women.

OBJECTIVES: Recently developed genotyping tools allow better understanding of Trichomonas vaginalis population genetics and epidemiology. These tools have yet to be applied to T vaginalis collected from HIV+ populations, where understanding the interaction between the pathogens is of great importance due to the correlation between T vaginalis infection and HIV transmission. The objectives of the study were twofold: first, to compare the genetic diversity and population structure of T vaginalis collected from HIV+ women with parasites from reference populations; second, to use the genetic marke

Molecular strain typing of Brucella abortus isolates from Italy by two VNTR allele sizing technologies.

Brucellosis, one of the most important re-emerging zoonoses in many countries, is caused by bacteria belonging to the genus Brucella. Furthermore these bacteria represent potential biological warfare agents and the identification of species and biovars of field strains may be crucial for tracing back source of infection, allowing to discriminate naturally occurring outbreaks instead of bioterrorist events. In the last years, multiple-locus variable-number tandem repeat analysis (MLVA) has been proposed as complement of the classical biotyping methods and it has been applied for genotyping larg

Trends in Molecular Diagnostics and Genotyping Tools Applied for Emerging Sporothrix Species.

Sporotrichosis is the most important subcutaneous mycosis that affects humans and animals worldwide. The mycosis is caused after a traumatic inoculation of fungal propagules into the host and may follow an animal or environmental transmission route. The main culprits of sporotrichosis are thermodimorphic Sporothrix species embedded in a clinical clade, including S. brasiliensis, S. schenckii, S. globosa, and S. luriei. Although sporotrichosis occurs worldwide, the etiological agents are not evenly distributed, as exemplified by ongoing outbreaks in Brazil and China, caused by S. brasiliensis a

High resolution melting real-time PCR for genotyping of Giardia lamblia assemblages A and B regardless of parasite load.

Giardia lamblia is a globally distributed fecal-oral transmitted enteroparasite. G. lamblia is phylogenetically divided into assemblages A to H. Assemblages A and B have high zoonotic potential, as reported in humans and other animals, including dogs and cats. Currently, G. lamblia genotyping is performed using gene sequencing, which is an expensive technique, especially in developing countries where higher frequencies of the protozoan have been reported. Real-time PCR with High Resolution Melting (qPCR-HRM) is a sensitive method for detecting polymorphisms and is used for differentiate specie

Rapid molecular determination of fetal rhesus E type.

The successful prophylaxis of RhD disease has brought attention to other Rh antigens, such as RhE antigen, that can cause hydrops fetalis. Our purpose was to develop simple molecular techniques to permit fetal RhE genotyping. We obtained amniotic fluid, villi, and fetal blood from two RhE-sensitized pregnancies, performed the Polymerase Chain Reaction (PCR), and made a presumptive fetal genotype diagnosis. The restriction enzyme MnlI was used to determine the E/e subtypes. DNA sequencing was used to demonstrate base-pair differences between the mother and fetus in one case. Conventional serolo

Molecular Epidemiology of Aspergillus fumigatus in Chronic Pulmonary Aspergillosis Patients.

Molecular fungal genotyping techniques developed and employed for epidemiological studies have understandably concentrated on establishing the genetic diversity of Aspergillus fumigatus in invasive aspergillosis due to its severity, the urgency for treatment, and the need to demonstrate possible sources. Some early studies suggested that these strains were phenotypically, if not genotypically, different from others. However, with improved discrimination and evaluations, incorporating environmental as well as clinical isolates from other Aspergillus conditions (e.g., chronic pulmonary aspergill

High throughput MLVA-16 typing for Brucella based on the microfluidics technology.

BACKGROUND: Brucellosis, a zoonosis caused by the genus Brucella, has been eradicated in Northern Europe, Australia, the USA and Canada, but remains endemic in most areas of the world. The strain and biovar typing of Brucella field samples isolated in outbreaks is useful for tracing back source of infection and may be crucial for discriminating naturally occurring outbreaks versus bioterrorist events, being Brucella a potential biological warfare agent. In the last years MLVA-16 has been described for Brucella spp. genotyping. The MLVA band profiles may be resolved by different techniques i.e.
