Genomic inbreeding and selection signatures analyses in the Doberman Pinscher breed.

The Doberman Pinscher population has undergone strong artificial selection for morphology and behavior, which can reduce genomic diversity and increase autozygosity. Here, we characterized the genome structure and identified selection signatures in Doberman Pinschers using complementary within- and between-population approaches. Genotypes from 3,226 Dobermans Dogs (Illumina CanineHD; 216,184 SNPs) provided by the Doberman Diversity Project were analyzed after purpose-specific quality control. Genomic inbreeding was quantified using four allele-frequency-based metrics and the runs of homozygosi

Inbreeding reduces the ability of young to exploit high-resource nurseries.

Parents of many species create a "nursery" in which young develop, and variation in this environment can influence offspring phenotype and fitness. Recent studies have demonstrated that behavioural interactions within these nurseries may moderate inbreeding depression. However, whether other features of the nursery impact inbreeding depression, either directly or through secondary impacts on behaviour, has been less well studied. Here, I describe two experiments involving the burying beetle, Nicrophorus orbicollis, in which I test (1) whether inbreeding depression is sensitive to the size of t

Triploid bumblebees indicate a direct cost of inbreeding in fragmented populations.

Hymenopteran species with single-locus complimentary sex-determination (sl-CSD) face an additional cost of inbreeding because of a loss of diversity at the sex-determining locus. Laboratory studies of a range of Hymenoptera have found that a small percentage of diploid males produce viable diploid sperm, and that if these males mate, then the resultant females produce triploid offspring that are sterile. Here, we use microsatellite markers to determine the frequency of triploid individuals of Bombus muscorum and B. jonellus in a model island system. Triploids were found in populations of both

Effect of the bubonic plague epidemic on inbreeding in 14th century Britain.

The purpose of the study reported here was to further investigate a new method of estimating inbreeding in large, relatively isolated populations over historic times, as reported by Pattison (1999, 2001). The method is based on modeling the genealogical "paradox" and produces values of Pearl's coefficients of inbreeding as a function of time for any given population curve. In particular, this study demonstrates that the new method of estimating inbreeding may be used to examine the effect of unusual features in population curves on levels of inbreeding in that population. As an example, the me

Species-specific loss of genetic diversity and inbreeding following agricultural intensification.

Land-use change driven by agricultural intensification is a major contributor to insect declines globally. As a result of population decline and subdivision, species lose genetic diversity, reducing adaptive potential and increasing genetic load. We examine how genetic diversity has changed over the past century in three focal and five additional Polyommatinae butterfly species in Sweden by sequencing specimens from museum collections. Based on 59 historical and 90 contemporary genomes, we document a 6% decline in heterozygosity in the grassland specialist Cyaniris semiargus, driven by divisio

Population structure and genomic inbreeding in nine Swiss dairy cattle populations.

BACKGROUND: Domestication, breed formation and intensive selection have resulted in divergent cattle breeds that likely exhibit their own genomic signatures. In this study, we used genotypes from 27,612 autosomal single nucleotide polymorphisms to characterize population structure based on 9214 sires representing nine Swiss dairy cattle populations: Brown Swiss (BS), Braunvieh (BV), Original Braunvieh (OB), Holstein (HO), Red Holstein (RH), Swiss Fleckvieh (SF), Simmental (SI), Eringer (ER) and Evolèner (EV). Genomic inbreeding (F ROH) and signatures of selection were determined by calculating

Recombinant inbreeding in mice reveals thresholds in embryonic corpus callosum development.

The inbred strains BALB/cWah1 and 129P1/ReJ both show incomplete penetrance for absent corpus callosum (CC); about 14% of adult mice have no CC at all. Their F(1) hybrid offspring are normal, which proves that the strains differ at two or more loci pertinent to absent CC. Twenty-three recombinant inbred lines were bred from the F(2) cross of BALB/c and 129, and several of these expressed a novel and severe phenotype after only three or four generations of inbreeding - total absence of the CC and severe reduction of the hippocampal commissure (HC) in every adult animal. As inbreeding progressed

Genomic Analysis Reveals Inbreeding in an Island Population of Alexander Archipelago Wolves.

Island populations are at heightened risk of inbreeding due to reduced mating opportunities with unrelated conspecifics. Extensive inbreeding can result in inbreeding depression (reduced fitness of individuals with related parents). Alexander Archipelago wolves (Canis lupus ligoni) are a geographically isolated subspecies that occur in the Southeast Alaskan panhandle, USA, and coastal British Columbia, Canada. Wolves on the Prince of Wales Island complex (POW) in Southeast Alaska are expected to have lower levels of resiliency because they are a small, insular population that has experienced h

Inbreeding, effective population size, and coancestry in the Latxa dairy sheep breed.

Traditionally, breeding programs have estimated and managed inbreeding based on pedigree information. The availability of genomic marker panels has made possible new alternatives to achieve more precise estimates, for example in case of missing pedigree. The objective of the present study was to assess and compare, different estimation methods (pedigree-based methodologies, single SNP-based approach (homozygosity) and runs of homozygosity-based method) to analyze the evolution of genetic diversity measured as inbreeding or as coancestry of 3 selected populations of Latxa dairy sheep (Latxa Car

Inbreeding levels in Northeast Brazil: Strategies for the prospecting of new genetic disorders.

A new autosomal recessive genetic condition, the SPOAN syndrome (an acronym for spastic paraplegia, optic atrophy and neuropathy syndrome), was recently discovered in an isolated region of the State of Rio Grande do Norte in Northeast Brazil, in a population that was identified by the IBGE (Brazilian Institute of Geography and Statistics) as belonging to the Brazilian communities with the highest rates of "deficiencies" (Neri, 2003), a term used to describe diseases, malformations, and handicaps in general. This prompted us to conduct a study of consanguinity levels in five of its municipal di

Role of selection and inbreeding on the incidence of cutaneous malignant melanoma in Sinclair swine.

This paper reports the quantitative analysis of the historical database of a herd of Sinclair swine affected by cutaneous malignant melanoma. The herd was under partial and non-systematic selection for melanoma susceptibility (animals having at least one tumour during the first 6 weeks of life). Weighted selection differentials for the number of tumours at birth and the number of tumours at 6 weeks were generally positive and between -0.43 and 4.76 tumours for the number of tumours at 6 weeks. Estimates of the heritability for number of tumours at birth and at 6 weeks using 1934 animals were 0

Production of diploid and triploid offspring by inbreeding of the triploid planarian Dugesia ryukyuensis.

Triploidy has generally been considered to be an evolutionary dead end due to problems of chromosomal pairing and segregation during meiosis. Thus, the formation of tetraploids and diploids from triploid types is a rare phenomenon. In the present study, we demonstrated that inbreeding of the triploid planarian Dugesia ryukyuensis resulted in both diploid and triploid offspring in nature. In the triploids of D. ryukyuensis, chiasmata between homologous chromosomes were observed in both female and male germ lines. This result suggests that both diploid and triploid offspring of this species are

Genomic inbreeding analysis reveals resilience and genetic diversity in Indian yak populations.

The yak (Bos grunniens), renowned for its adaptability to extreme cold and hypoxic conditions, stands as a remarkable domestic animal crucial for sustaining livelihoods in harsh climates. We conducted a comprehensive analysis of the whole genome sequence data from three distinct Indian yak populations: Arunachali yak (n = 10), Himachali yak (n = 10), and Ladakhi yak (n = 10). The genomic data for Indian yaks were meticulously generated by our laboratory and compared with their Chinese counterpart, the Jinchuan yak (n = 8), for a more nuanced understanding. Our investigation revealed a total of

The effect of developmental temperature and inbreeding on sexual and reproductive traits of female guppies.

Global temperatures are rising and inbreeding is increasingly common in wild populations as habitats become fragmented and population sizes shrink. There is extensive research on how inbreeding or elevated temperatures affect animal performance, but little is known about how these 2 factors interact to affect sexually selected behavior and reproductive traits. We ran a 2 × 2 experiment to investigate how developmental temperature (26 °C or 30 °C) and inbreeding (outbreeding or full-sibling mating) affect female guppies (Poecilia reticulata). We reciprocally cross-bred full-siblings to create i

Captive Breeding of the Chinese Alligator Reduces Inbreeding but Increases Genetic Load.

Inbreeding depression is a major threat to the long-term viability of small populations. Although captive breeding and genetic rescue are the main alternative in conservation, their genomic impacts are largely unknown, and the unintended effects of these approaches may intensify the depression by introducing new deleterious mutations. Based on whole-genome sequencing data from 247 critically endangered Chinese alligators, we constructed a high-resolution genetic variation map and identified three distinct genetic populations, clarifying their demographic history and further supporting the inde

Impact of inbreeding and genetic parameter estimates for seminal traits in Lusitano horses.

The objectives of this study were to establish baseline information for seminal traits in Lusitano stallions, to assess the impact of inbreeding, interval between collections and age on semen quality during the breeding and non-breeding seasons, and to estimate the corresponding genetic parameters. A total of 2129 ejaculates by 146 Lusitano stallions used for artificial insemination, obtained from four equine reproduction centers distributed throughout Portugal, over a period of 14 years (2008-2021), were included in the study. The seminal traits analyzed, and the corresponding means and stand

Genomic confirmation of hybridisation and recent inbreeding in a vector-isolated Leishmania population.

Although asexual reproduction via clonal propagation has been proposed as the principal reproductive mechanism across parasitic protozoa of the Leishmania genus, sexual recombination has long been suspected, based on hybrid marker profiles detected in field isolates from different geographical locations. The recent experimental demonstration of a sexual cycle in Leishmania within sand flies has confirmed the occurrence of hybridisation, but knowledge of the parasite life cycle in the wild still remains limited. Here, we use whole genome sequencing to investigate the frequency of sexual reprodu

The genome sequencing of an albino Western lowland gorilla reveals inbreeding in the wild.

BACKGROUND: The only known albino gorilla, named Snowflake, was a male wild born individual from Equatorial Guinea who lived at the Barcelona Zoo for almost 40 years. He was diagnosed with non-syndromic oculocutaneous albinism, i.e. white hair, light eyes, pink skin, photophobia and reduced visual acuity. Despite previous efforts to explain the genetic cause, this is still unknown. Here, we study the genetic cause of his albinism and making use of whole genome sequencing data we find a higher inbreeding coefficient compared to other gorillas. RESULTS: We successfully identified the causal gen

Effect of inbreeding depression on growth and fluctuating asymmetry in Turkish young males.

This study sought to examine the effects of inbreeding on physical development and fluctuating asymmetry (FA). A total 144 male high-school students (mean age = 18.11 +/- 0.52) whose parents are first cousins (F = 0.125) of low-socioeconomic status and 146 male students (mean age = 18.08 +/- 0.54) from the same school who do not have any consanguineous parents (F = 0) were observed in Ankara. In addition to the weight and height measurements of the individuals, eight bilateral traits (hand width, elbow width, wrist width, knee width, ankle width, foot width, ear length, and ear width) were mea

Disease-mediated inbreeding depression in a large, open population of cooperative crows.

Disease-mediated inbreeding depression is a potential cost of living in groups with kin, but its general magnitude in wild populations is unclear. We examined the relationships between inbreeding, survival and disease for 312 offspring, produced by 35 parental pairs, in a large, open population of cooperatively breeding American crows (Corvus brachyrhynchos). Genetic analyses of parentage, parental relatedness coefficients and pedigree information suggested that 23 per cent of parental dyads were first- or second-order kin. Heterozygosity-heterozygosity correlations suggested that a microsatel
