Spatial ecotype in tumor immune exclusion: from spatial architecture to therapeutic strategies.

The tumor microenvironment (TME) exhibits widespread immunophenotypic heterogeneity. Based on the spatial immune contexture, tumor immune profiles can be classified as immune-inflamed, excluded, or desert. Immune-excluded tumors, a distinct tumor immune phenotype, are characterized by the presence of immune cells (especially CD8+ T cells) near tumors but a lack of direct physical contact between immune and tumor cells. Accumulating evidence indicates that tumor immune exclusion is a spatially organized and actively maintained microenvironmental state associated with poor prognosis, impaired T

Instrument-Tissue Interaction Detection Framework for Surgical Video Understanding.

Instrument-tissue interaction detection task, which helps understand surgical activities, is vital for constructing computer-assisted surgery systems but with many challenges. Firstly, most models represent instrument-tissue interaction in a coarse-grained way which only focuses on classification and lacks the ability to automatically detect instruments and tissues. Secondly, existing works do not fully consider relations between intra- and inter-frame of instruments and tissues. In the paper, we propose to represent instrument-tissue interaction as 〈 instrument class, instrument bounding box,

Spatiotemporal Interactive Modeling of Event-based Dynamic Networks.

Event-based dynamic networks exist in a wide range of areas, including traffic, biological, and social applications. Such a network consists of interaction event sequences over different locations, where each event may trigger or influence a series of subsequent events under certain intrinsic spatial structure because of their geographical and semantic proximities. Such influence patterns and triggering motivations reflect the nature and semantics of human/object behaviors in the network. Thus, modeling event-based dynamic networks properly is critically important. This paper proposes a spatio

Time-Scale Analysis and Parameter Fitting for Vector-Borne Diseases with Spatial Dynamics.

Vector-borne diseases are progressively spreading in a growing number of countries, and it has the potential to invade new areas and habitats. From the dynamical perspective, the spatial-temporal interaction of models that try to adjust to such events is rich and challenging. The first challenge is to address the dynamics of vectors (very fast and local) and the dynamics of humans (very heterogeneous and non-local). The objective of this work is to use the well-known Ross-Macdonald models, identifying different time scales, incorporating human spatial movements and estimate in a suitable way t

Monte Carlo modeling of the formation and organization of ion channel clustering.

The spatial organization of ion channels on cell membranes critically influences many key physiological processes, such as cardiac and neuronal excitability and cellular signaling, yet the mechanisms governing channel clustering remain poorly understood. In this study, we present a stochastic computational framework that models the dynamic organization of ion channels through Monte Carlo simulations incorporating membrane insertion, removal, channel-channel interactions, and diffusion processes. Our model reveals several fundamental principles of membrane domain formation. In single-channel sy

Spatial confounding in multivariate areal data analysis.

We investigate spatial confounding in the presence of multivariate disease dependence. Although multiple methods have been proposed for adjusting statistical models to mitigate spatial confounding in estimating regression coefficients, the results on interactions between spatial confounding and multivariate dependence are very limited. We contribute to this domain by investigating spatial confounding from the "analysis" and "data generation" perspectives in a Bayesian coregionalized areal regression model. We derive novel results that show that under spatial confounding, posterior variance inf

Unfolding the cognitive map: The role of hippocampal and extra-hippocampal substrates based on a systems analysis of spatial processing.

What has been long absent in understanding the neural circuit that supports spatial processing is a thorough description and rigorous study of the distributed neural networks associated with spatial processing-both in the human as well as in rodents. Most of our understanding regarding the elucidation of a spatial neural circuit has been based on rodents and therefore the present manuscript will concentrate on that literature. There is a trend emerging in research to expand beyond the hippocampus for evaluating spatial memory, but the thrust of the research still focuses on the role of the hip

Lipid imaging of Alzheimer's disease pathology.

Alzheimer's disease (AD) affects one in eight individuals over 65 and poses an immense societal challenge. AD pathology is characterized by the formation of beta-amyloid plaques and Tau tangles in the brain. While some disease-modifying treatments targeting beta-amyloid are emerging, the exact chain of events underlying the pathogenesis of this disease remains unclear. Brain lipids have long been implicated in AD pathology, though their role in AD pathogenesis remains not fully resolved. Significant advancements in mass spectrometry imaging (MSI) allow to detail spatial lipid regulations in bi

SIMVI reveals intrinsic and spatial-induced states in spatial omics data.

Spatial omics technologies enable the analysis of gene expression and interaction dynamics in relation to tissue structure and function. However, existing computational methods may not properly distinguish cellular intrinsic variability and intercellular interactions, and may thus fail to capture spatial regulations for further biological discoveries. Here, we present Spatial Interaction Modeling using Variational Inference (SIMVI), an annotation-free framework that disentangles cell intrinsic and spatial-induced latent variables for modeling gene expression in spatial omics data. Data-driven modelling and spatial complexity supports heterogeneity-based integrative management for eliminating Simulium neavei-transmitted river blindness.

Concern is emerging regarding the challenges posed by spatial complexity for modelling and managing the area-wide elimination of parasitic infections. While this has led to calls for applying heterogeneity-based approaches for addressing this complexity, questions related to spatial scale, the discovery of locally-relevant models, and its interaction with options for interrupting parasite transmission remain to be resolved. We used a data-driven modelling framework applied to infection data gathered from different monitoring sites to investigate these questions in the context of understanding

GRAIL-heart: A graph attention network for inferring ligand-receptor interactions in spatial transcriptomics.

Cell-cell communication through ligand-receptor (L-R) interactions orchestrates cardiac development, homeostasis, and disease progression, yet existing computational methods cannot infer directional signalling networks or distinguish causal from correlational interactions in spatial transcriptomics data. We present GRAIL-Heart, a graph-attention-based framework that integrates spatial tissue topology with multi-task learning to predict context-dependent L-R interactions, reconstruct gene expression, and infer causal signalling pathways. Spatial-Temporal Relation Guided Motion Transfer via Diffusion Model.

Transferring existing Human-Object Interaction (HOI) motion to novel objects is essential for robotics, virtual reality. Traditional approaches only model spatial surface correspondences between humans and source objects or between source and target objects, ignoring the internal topological structures of humans, the internal topology of objects, the non-surface spatial topological relationships, and temporal motion relations. In this paper, we propose a spatial-temporal relation guided motion transfer framework. Firstly, we define a spatial-temporal relation interaction graph representation(S

Pooled versus structured inhibition drives stimulus competition across distinct spatial scales in the superior colliculus.

Competitive stimulus interactions across the space map of the midbrain superior colliculus (SC) are critical for spatial decision-making among multiple options. Here, using electrophysiological recordings from the intermediate and deep layers of the SC (SCid) in mice of either sex, we discovered that the rules and spatial profiles of these competitive interactions are different between local within-receptive field (RF), versus global across-RF-boundary, spatial scales. When one visual stimulus was centered in the RF and a second one was located within the RF's classical inhibitory surround, we

T-Cell Clustering in Neoplastic Follicles of Follicular Lymphoma.

The nonneoplastic microenvironment is abundant in follicular lymphoma. Its composition has been reported to be associated with the course of the disease. Lack of animal models hampers studies of interaction between lymphoma and bystander cells. We aimed to identify indicators of cellular interaction exemplified by nonrandom distribution of cell types within neoplastic follicles. Physiological germinal centers and follicles in follicular lymphoma were stained to identify macrophages, all T, follicular T-helper, dendritic and B cells. Density of cell types and cell distribution (spatial point pa

Embodied Spatial Affordance: Spatial-Aware Affordance Learning for Embodied Navigation and Manipulation.

Embodied navigation and manipulation are fundamental capabilities for embodied agents operating in physical environments. A key challenge in this process is understanding the spatial context and the affordances of the environment, which involves recognizing how objects can be interacted with (object affordance) and identifying suitable locations for movement and object placement (free space affordance). While Vision-Language Models (VLMs) have shown promise in high-level task planning, their ability to translate reasoning into precise executable actions remains limited, particularly in image-b

The use of passive sampling to monitor forest exposure to O3, NO2 and SO2: a review and some case studies.

The use of passive sampler systems is reviewed and discussed. These devices are able to determine both spatial and temporal differences in canopy exposure, as is demonstrated by their use in extensive monitoring of air-pollution exposure in forest health plots. Categorising forest health monitoring plots according to air-pollution exposure permits cause-effect analysis of certain forest health responses. In addition, passive sampling may identify areas affected by interaction between different gaseous pollutants. Passive samplers at the stand level can be used to resolve vertical profiles of o

CauSTI: causal spatial transcriptomic interaction inference for cell-cell communication.

INTRODUCTION: Cell-cell communication plays a critical role in tissue organization, development, immune regulation, and disease progression. Spatial transcriptomics enables the inference of such communication within the native tissue context. However, existing methods often rely on ligand-receptor co-expression or spatial proximity alone, without explicitly modeling the directional nature of intercellular signaling. METHODS: We propose CauSTI, a causal spatial transcriptomic interaction inference framework for identifying direction-specific cell-cell communication. CauSTI integrates spatial n

Spatial vs. non-spatial eco-evolutionary dynamics in a tumor growth model.

Metastatic prostate cancer is initially treated with androgen deprivation therapy (ADT). However, resistance typically develops in about 1 year - a clinical condition termed metastatic castrate-resistant prostate cancer (mCRPC). We develop and investigate a spatial game (agent based continuous space) of mCRPC that considers three distinct cancer cell types: (1) those dependent on exogenous testosterone (T+), (2) those with increased CYP17A expression that produce testosterone and provide it to the environment as a public good (TP), and (3) those independent of testosterone (T-). The interactio

SCTGE infers transformer-based graph embeddings to improve cell-cell interaction identification and cell identity annotations.

Single-cell transcriptomic data analysis faces challenges in deciphering spatial embeddings due to high dimensionality, noise, and limitations in existing computational frameworks. Existing studies highlight the transformative potential of graph-based models in revealing hidden biological insights by integrating diverse single-cell data, while acknowledging ongoing challenges in scalability and computational efficiency that drive research to optimize these architectures and improve their graph-specific operations. Here, we introduce SCTGE (Single-Cell Transformer-based Graph Embeddings), a nov
