Dipolar coupled multi-spin systems have the potential to be used as molecular qubits. Herein we report the synthesis of a molecular multi-qubit model system with three individually addressable, weakly interacting, spin 1 / 2 ${{ 1/2 }}$ centres of differing g-values. We use pulsed Electron Paramagnetic Resonance (EPR) techniques to characterise and separately address the individual electron spin qubits; CuII , Cr7 Ni ring and a nitroxide, to determine the strength of the inter-qubit dipolar interaction. Orientation selective Relaxation-Induced Dipolar Modulation Enhancement (os-RIDME) detec

Molecular spatial conformational evolution following the corresponding chemical reaction pathway at surfaces is important to understand and optimize chemical processes. Combining experimental and theoretical methods, the sequential N-H and C-H dehydrogenation of pyromellitic diimide (PMDI) on a Cu(111) surface are reported. STM experiments and atomistic modeling allow structural analysis at each well-defined reaction step. First, exclusively the aromatic N-H dehydrogenation of the imide group is observed. Subsequently, the C-H group at the benzene core of PMDI gets activated leading to a dehyd

BACKGROUND: The human islet amyloid polypeptide (hIAPP) can form insoluble fibrillar aggregates in the pancreas of patients with type 2 diabetes. However, increasing evidence suggests that, rather than the fibrils themselves, the hIAPP oligomers that appear on the fibrillation pathway are the toxic species for the pancreatic β -cells. In the perspective of designing therapeutic inhibitors of hIAPP aggregation, it is thus crucial to better understand the mechanism of formation and to characterize the structures of these intermediate species.
METHODS: However, it still remains a great chal

Due to its inhibition of the Abl kinase domain in the BCR-ABL fusion protein, imatinib is strikingly effective in the initial stage of chronic myeloid leukemia with more than 90% of the patients showing complete remission. However, as in the case of most targeted anti-cancer therapies, the emergence of drug resistance is a serious concern. Several drug-resistant mutations affecting the catalytic domain of Abl and other tyrosine kinases are now known. But, despite their importance and the adverse effect that they have on the prognosis of the cancer patients harboring them, the molecular mechani

Herein, we present theoretical results on the conformational properties of benzylpenicillin, which are characterized by means of quantum chemical calculations (MP2/6-31G* and B3LYP/6-31G*) and classical molecular dynamics simulations (5 ns) both in the gas phase and in aqueous solution. In the gas phase, the benzylpenicillin conformer in which the thiazolidine ring has the carboxylate group oriented axially is the most favored one. Both intramolecular CH. O and dispersion interactions contribute to stabilize the axial conformer with respect to the equatorial one. In aqueous solution, a molecul

Creutzfeldt-Jakob disease, kuru, scrapie and bovine spongiform encephalopathy are diseases of the mammalian central nervous system that involve the conversion of a cellular protein into an insoluble extracellular isoform. Spectroscopic studies have shown that the precursor protein contains mainly alpha-helical and random-coil conformations, whereas the prion isoform is largely in the beta conformation. The pathogenic prion is resistant to denaturation and protease digestion and can promote the conversion of the precursor protein to the pathogenic form. These properties have yet to be explained

Dispersion sensor (DspS) is a membrane-bound histidine kinase in Pseudomonas aeruginosa that senses cis-2-decenoic acid (CDA), a fatty acid signal regulating biofilm dispersion, motility, and virulence. However, its structural mechanism of signal transduction remains poorly defined. Here, we combined AlphaFold-Multimer modeling, multiple-replica accelerated molecular dynamics simulations, and Markov state modeling (MSM) to investigate the conformational dynamics of full-length dimeric DspS. Simulations focused on the cyclases/histidine kinase-associated sensory extracellular domain and transme

Herein we report the synthesis of 5,10,15,20-tetraaryl-(X)-substituted-2,3,7,8,12,13,17,18-octaethylporphyrins (OETArXPs) and a structural investigation of their solid-state properties via small molecule X-ray diffraction. A series of halogen (fluorine to iodine), nitrogenous (azido, cyano), alkyl (TMS-acetylene and acetylene), and chained (benzyloxy) porphyrins were chosen as the initial target molecules. Following this, a selection of tetravalent metal complexes [Cu(II), Ni(II), and Pd(II)] based on these porphyrins were synthesized to allow for an investigation of the effects of metal compl

In this work structural behavior of apo form of the adenosine A2A receptor in the implicit membrane-mimicking environment was investigated by means of molecular dynamics (MD) technique. For better interpretation of the obtained data they were analyzed using principal components analysis. The principal components analysis technique was applied to both MD snapshots as well as X-ray structures of the adenosine receptor. As the result the charts were obtained which reflected an interconnection interdependence between dynamic behavior of the receptor observed on the MD trajectories as well as exper

The X-ray structure of muscarone analogues 3 and 4 was determined and compared with that of muscarone (1, iodide and picrate salts), muscarine 2, dioxolane 5, oxathiolane 6, and tetrahydrofuran 7. In order to better define the pharmacological stereoselectivity of muscarone, the conformational profiles of compounds 1, 2, 3, and 5 were analyzed using Allinger's MM2(85) program or, in the case of 4, by 1H NMR spectroscopy. The conformation of the ring in 1 proved similar to that of the other derivatives. MM2 calculations predicted a preferred gauche arrangement of the side chain for 1 and its ana

Aqueous solutions are not homogeneous and could be considered supramolecular systems. They can emit electromagnetic waves. Electromagnetic emission from one supramolecular system ("source") can be received by another supramolecular system ("receiver") without direct contact (distantly). This process represents a transfer of a "molecular signal" and causes changes in conformation and symmetry of the "receiver". The aim of the current work is to theoretically describe such changes primarily using a solution of the chiral protein interferon-gamma (IFNγ) as an example. We provide theoretical evide

Huntington's disease is a fatal neurodegenerative disorder resulting from a CAG repeat expansion in the first exon of the gene encoding the Huntingtin protein (Htt). Phosphorylation of this protein region (Httex1) has been shown to play important roles in regulating the structure, toxicity, and cellular properties of N-terminal fragments and full-length Htt. However, increasing evidence suggests that phosphomimetic substitutions in Htt result in inconsistent findings and do not reproduce all aspects of true phosphorylation. Here, we investigated the effects of bona fide phosphorylation at Ser-

Clonazepam, a type of benzodiazepine, is a classical drug used to prevent and treat seizures, panic disorder, movement disorder, among others. For further clarifying the distribution of clonazepam in vivo and the pharmacodynamic and pharmacokinetic mechanisms, the binding interaction between clonazepam and bovine serum albumin (BSA) was investigated using ultraviolet spectroscopy (UV), steady-state fluorescence spectroscopy, synchronous fluorescence spectroscopy, three-dimensional (3D) fluorescence spectroscopy, Fourier transform infrared spectroscopy (FT-IR) and molecular docking methods. Increasing the stability and activity of enzymes is one of the most popular ideas in biochemistry studies. The current study focused on the interactions between 2-propanol as an osmolyte and trypsin to increase the enzyme thermal stability by the modification of the solvent environment. To determine the binding mechanism of 2-propanol with trypsin, fluorescence emission quenching was observed as a static mode of quenching upon the binding of 2-propanol to trypsin. With the formation of hydrogen bonds and lower hydrophobicity levels after the addition of 2-propanol, Tm of complexes were increas

The molecular pathogenesis of Alzheimer's disease (AD) is deeply involved in aggregations of amyloid β-proteins (Aβ) in a diseased brain. The recent experimental studies indicated that the mutation of Asp23 by Asn (D23N) within the coding sequence of Aβ increases the risk for the pathogeny of cerebral amyloid angiopathy and early-onset familial ADs. Fibrils of the D23N mutated Aβs can form both parallel and antiparallel structures, and the parallel one is considered to be associated with the pathogeny. However, the structure and the aggregation mechanism of the mutated Aβ fibrils are not eluci

This research focuses on the merocyanine form of a new synthesized spiroindolinonaphthoxazine compound. The merocyanine molecule (abbreviated as MC) has multiple fragments with different degrees of mobility. The conformational changes and the flexibility of MC in presence and in absence of the solvent molecules were studied by Molecular Dynamics simulations, providing insights into how they orient and interact with each other and with solvent molecules. The molecular packing of MC in presence and in absence of solvents with different polarities was thoroughly investigated in order to determine

Small proteins, with more pronounced conformational flexibility, are crucial in biological processes and their function is linked to their high flexibility. While several databases are widely used to characterize protein dynamics, a significant data gap remains for small proteins comprising 5-100 amino acids. To address this, we present DynoDB, a dataset of small protein conformational ensembles from all-atom molecular dynamics simulations. In DynoDB, a total of 8,385 small proteins were subjected to all-atom molecular dynamics simulations of 100 ns each. We generated about 9.1 TB of trajector

Reconciling molecular mobility with structural rigidity remains a fundamental thermodynamic paradox in soft matter mechanics, as traditional static nanoconfinement typically restricts chain dynamics and inevitably leads to brittle failure. Here, we demonstrate an ion-regulated dynamic confinement strategy within 1.5 nm 2D silicate galleries that overcomes this classical trade-off. We reveal that intrinsic sodium ions (Na+) function as dynamic "molecular clutches" at the organic-inorganic interface. Rather than acting as static spacers, these confined ions reshape the interfacial thermodynamic

We performed a comprehensive structural analysis of the conformational space of several spike (S) protein variants using molecular dynamics (MD) simulations. Specifically, we examined four well-known variants (Delta, BA.1, XBB.1.5, and JN.1) alongside the wild-type (WT) form of SARS-CoV-2. The conformational states of each variant were characterized by analyzing their distributions within a selected space of collective variables (CVs), such as inter-domain distances between the receptor-binding domain (RBD) and the N-terminal domain (NTD). Our primary focus was to identify conformational state

Human calcitonin (hCT) regulates calcium-phosphorus metabolism, but its amyloid aggregation disrupts physiological activity, increases thyroid carcinoma risk, and hampers its clinical use for bone-related diseases like osteoporosis and Paget's disease. Improving hCT with targeted modifications to mitigate amyloid formation while maintaining its function holds promise as a strategy. Understanding how each residue in hCT's amyloidogenic core affects its structure and aggregation dynamics is crucial for designing effective analogues. Mutants F16L-hCT and F19L-hCT, where Phe residues in the core a
