Decoding structure-function synergies in plant proteins using AlphaFold and deep learning tools.

The transition to sustainable plant-based proteins requires a molecular-level understanding of structure-function relationships that traditional analytical techniques struggle to fully characterize. This comprehensive review explores the potential of artificial intelligence in elucidating the structure-function relationship of plant proteins, particularly addressing AlphaFold and deep learning-based structural predictors to bridge this characterization gap. Through neural network architectures including graph convolutional networks, attention-based transformers, and protein language models, pr…

Reframing Pathogenesis-Related proteins: from plant immune drivers to stress resilience integration nodes.

Plants are constantly exposed to biotic and abiotic stresses, but the molecular mechanisms integrating these signals remain underexplored. Traditionally viewed as defense proteins against pathogen infection, pathogenesis-related (PR) proteins comprise 19 diverse families encompassing defense-related enzymes (glucanases, chitinases, nucleases, proteases), antimicrobial peptides, enzyme inhibitors and reactive oxygen species (ROS)-generating proteins. While their significance during biotic stresses is well-documented, research has started to emerge on their dynamic regulation and functional role

ApoplastP: prediction of effectors and plant proteins in the apoplast using machine learning.

The plant apoplast is integral to intercellular signalling, transport and plant-pathogen interactions. Plant pathogens deliver effectors both into the apoplast and inside host cells, but no computational method currently exists to discriminate between these localizations. We present ApoplastP, the first method for predicting whether an effector or plant protein localizes to the apoplast. ApoplastP uncovers features of apoplastic localization common to both effectors and plant proteins, namely depletion in glutamic acid, acidic amino acids and charged amino acids and enrichment in small amino a…

NLA proteins: Master regulators that integrate nutrient homeostasis, stress adaptation, and plant development.

As sessile organisms, plants rely on intricate molecular regulatory networks to navigate complex, fluctuating environments and diverse stress conditions. Nitrogen Limitation Adaptation (NLA), a RING-type ubiquitin ligase harboring an SPX domain, has emerged as a central hub integrating plant responses to nutrient availability, pathogen attack, and cold stress. This review provides a systematic overview of the structural features of NLA, with a particular focus on the regulatory role of inositol pyrophosphates (PP-InsPs) in plant phosphorus signaling. We highlight the core functions of NLA in m

Chokeberry Pomace as a Source of Polyphenols for Complexation with Plant-Based Proteins.

One way to utilize by-products from fruit production is the extraction of bioactive compounds and their subsequent complexation with appropriate carriers. Consequently, we used chokeberry pomace extract for complexation with plant-based proteins, namely almond, rice, pea, and pumpkin-seed protein matrices, which differ in their composition and protein content. The obtained complexes, as well as the chokeberry pomace extract and protein matrices, were evaluated for the concentration of individual polyphenols, total polyphenols, procyanidins, and antioxidant activity. Emulsifying behavior of plant proteins investigated via surface hydrophobicity and molecular weight distribution.

Plant proteins exhibit wide variability in emulsifying behavior due to differences in composition, molecular structure, and processing history. This study investigated the relationship between intrinsic physicochemical properties and emulsifying behavior of eleven commercial protein isolates and concentrates derived from bovine milk, soy, canola, faba bean and pea. Key properties including solubility, surface hydrophobicity (SH), molecular weight distribution (MWD), and zeta-potential of the protein ingredients were characterized and evaluated in relation to emulsion droplet size. Among these …

Functional divergence of plant SCAR/WAVE proteins is determined by intrinsically disordered regions.

Dynamic actin cytoskeleton reorganization enables plant developmental processes requiring polarized transport such as root hair and leaf trichome formation. The SCAR/WAVE complex plays a crucial role in regulating these dynamics through ARP2/3-mediated actin branching. SCAR/WAVE genes occur as small families across a wide range of plant species, but whether and how they fulfill different functions remains unclear. We use a systematic chimera approach to define the differential functionality of two closely related Medicago truncatula SCAR proteins in plant development. We show that SCAR/WAVE co

Protein Quality Control in the Endoplasmic Reticulum of Plants.

The endoplasmic reticulum (ER) is the site of maturation for roughly one-third of all cellular proteins. ER-resident molecular chaperones and folding catalysts promote folding and assembly in a diverse set of newly synthesized proteins. Because these processes are error-prone, all eukaryotic cells have a quality-control system in place that constantly monitors the proteins and decides their fate. Proteins with potentially harmful nonnative conformations are subjected to assisted folding or degraded. Persistent folding-defective proteins are distinguished from folding intermediates and targeted

Uncoupling proteins in mitochondria of plants and some microorganisms.

Uncoupling proteins, members of the mitochondrial carrier family, are present in mitochondrial inner membrane and mediate free fatty acid-activated, purine-nucleotide-inhibited H+ re-uptake. Since 1995, it has been shown that the uncoupling protein is present in many higher plants and some microorganisms like non-photosynthetic amoeboid protozoon, Acanthamoeba castellanii and non-fermentative yeast Candida parapsilosis. In mitochondria of these organisms, uncoupling protein activity is revealed not only by stimulation of state 4 respiration by free fatty acids accompanied by decrease in membra

Interaction of a plant virus protein with the signature Cajal body protein coilin facilitates salicylic acid-mediated plant defence responses.

In addition to well-known roles in RNA metabolism, the nucleolus and Cajal bodies (CBs), both located within the nucleus, are involved in plant responses to biotic and abiotic stress. Previously we showed that plants in which expression of the CB protein coilin is downregulated are more susceptible to certain viruses including tobacco rattle virus (TRV), suggesting a role of coilin in antiviral defence. Experiments with coilin-deficient plants and the deletion mutant of the TRV 16K protein showed that both 16K and coilin are required for restriction of systemic TRV infection. The potential mec

Plant-Based Proteins and Renal Protection in Acute Kidney Injury: Nutritional and Metabolic Perspectives.

Acute kidney injury (AKI) is a frequent complication in critically ill patients and is associated with high morbidity, mortality, and an increased risk of progression to chronic kidney disease (CKD). In this context, nutritional management represents a key component of supportive therapy, as AKI is commonly characterized by hypercatabolism, negative nitrogen balance, and protein-energy wasting. Current nutritional strategies primarily focus on the quantity of protein intake required to compensate for catabolic losses, particularly in patients undergoing renal replacement therapy (RRT). However

Engineered self-assembly of plant proteins into α-ketoglutarate-loaded nanoplatforms for osteoarthritis treatment.

Osteoarthritis (OA), a chronic degenerative joint disorder characterized by synovial inflammation, cartilage degradation, and osteophyte formation, severely impacts quality of life. Although intra-articular injections achieve high local drug concentrations, rapid synovial diffusion and limited cartilage penetration into the dense cartilage matrix remain major challenges. To address these limitations, we develop a novel self-assembling nanoparticle platform derived from cowpea extracts. By fine-tuning ionic strength and pH, we achieve precise control over the nanoparticle structure, enabling ef

Unravelling the Multifunctional Roles of Plant LIM Proteins in Growth, Development, and Stress Responses.

LIM (Lin-11, Isl-1, and Mec-3 domain) proteins are evolutionarily conserved proteins that regulate diverse cellular processes in plants, including actin cytoskeleton organization, organ size determination, protein stability, and transcription-associated regulation. Therefore, these proteins have emerged as important regulators of plant growth, development, and responses to biotic and abiotic stresses. Numerous genome-wide studies, functional analyses, and mechanistic investigations in diverse plant species have considerably expanded our understanding of this gene family. However, these advance

Flavodiiron Proteins Increase Plant Biomass Under Fluctuating Light and Enhance Chilling Tolerance in Tobacco.

The introduction of flavodiiron (FLV) proteins in angiosperms can modulate photosynthesis and photoprotection under fluctuating light conditions. However, the potential of FLV in crop improvement and chilling tolerance remains poorly understood. To address this, transgenic tobacco plants expressing the FLVA and FLVB genes from Physcomitrium patens were used to examine the influence of FLV on plant biomass and chilling tolerance. The results indicated that the steady-state CO₂ assimilation rate (AN) was not altered by the introduction of FLV. However, during shade-sun transitions, FLV lines exh
