Flotation Reagent Stress-Induced Extracellular Polymeric Substance Protein Secondary Structure in Shewanella oneidensis MR-1 Dictates the Morphology and Performance of Extracellular Polymeric Substance-Mediated ZnS Quantum Dots.

Extracellular polymeric substance (EPS)-mediated biosynthesis is a sustainable route for heavy metal valorization into quantum dots (QDs), yet how the EPS protein secondary structure regulates QD properties remains undefined. Herein, EPS from Shewanella oneidensis MR-1 cultivated under flotation reagent stress was utilized to synthesize high-performance ZnS QDs. Sodium butyl xanthate exhibited the optimal induction effect, significantly lowering the α-helix/(β-sheet + random coil) ratio in EPS. This structural shift promotes a more extended network, serving as a spatially ordered template for

Changes in Dental Biofilm Proteins' Secondary Structure in Groups of People with Different Cariogenic Situations in the Oral Cavity and Using Medications by Means of Synchrotron FTIR-Microspectroscopy.

This work unveils the idea that the cariogenic status of the oral cavity (the presence of active caries lesions) can be predicted via a lineshape analysis of the infrared spectral signatures of the secondary structure of proteins in dental biofilms. These spectral signatures that work as natural markers also show strong sensitivity to the application in patients of a so-called modulator-a medicinal agent (a pelleted mineral complex with calcium glycerophosphate). For the first time, according to our knowledge, in terms of deconvolution of the complete spectral profile of the amide I and amide

Multivariate Spectroscopic Analysis of Protein Secondary Structures in Gingival Crevicular Fluid: Insights from FTIR Amide III Band Across Oral Disease Stages.

This study applies multivariate data analysis to deconvolute the spectral profiles of the Amide III region in the infrared spectra of gingival crevicular fluid (GCF). This reveals the impact of major oral diseases, such as dental caries and periodontal diseases, on the transformation of the secondary structure of GCF proteins. A two-stage analytical approach was employed: first, principal component analysis (PCA) was performed to establish the main factors of variation in the data, followed by pairwise comparisons of the samples based on the results of the Amide III profile deconvolution. The

1H, 13C and 15N resonance assignment of backbone and IVL-methyl side chain of the S135A mutant NS3pro/NS2B protein of Dengue II virus reveals unique secondary structure features in solution.

The serotype II Dengue (DENV 2) virus is the most prevalent of all four known serotypes. Herein, we present nearly complete 1H, 15N, and 13C backbone and 1H, 13C isoleucine, valine, and leucine methyl resonance assignment of the apo S135A catalytically inactive variant of the DENV 2 protease enzyme folded as a tandem formed between the serine protease domain NS3pro and the cofactor NS2B, as well as the secondary structure prediction of this complex based on the assigned chemical shifts using the TALOS-N software. Our results provide a solid ground for future elucidation of the structure and dy

Unraveling the meaning of chemical shifts in protein NMR.

Chemical shifts are among the most informative parameters in protein NMR. They provide wealth of information about protein secondary and tertiary structure, protein flexibility, and protein-ligand binding. In this report, we review the progress in interpreting and utilizing protein chemical shifts that has occurred over the past 25years, with a particular focus on the large body of work arising from our group and other Canadian NMR laboratories. More specifically, this review focuses on describing, assessing, and providing some historical context for various chemical shift-based methods to: (1

Computed structures of point deletion mutants and their enzymatic activities.

Point deletions in enzymes can vary in effect from negligible to complete loss of activity; however, these effects are not generally predictable. Deletions are widely observed in nature and often result in diseases such as cancer, cystic fibrosis, or osteogenesis imperfecta. Here, we have developed an algorithm to model the perturbed structures of deletion mutants with the ultimate goal of predicting their activities. The algorithm works by deleting the specified residue from the wild-type structure, creating a gap that is closed using a combination of local and global moves that change the ba

Parameter optimization for circular dichroism spectroscopy of proteins: A practical approach for rapid acquisition of high-quality spectra.

Circular dichroism (CD) is widely used to characterize proteins and assess the quality of biopharmaceuticals including proteins and nucleic acids. Rapid data acquisition is of great importance to broaden the range of CD applications. However, there are no consistent guidelines for selecting operating parameters such as bandwidth, digital integration time (DIT) and scan speed, so that an empirical rule of thumb approach is generally used. Here, we systematically investigated these parameters using rituximab as a model antibody. We found that a bandwidth of 2 nm, a scan speed of 50 nm/min, and a

Structures of the E46K mutant-type α-synuclein protein and impact of E46K mutation on the structures of the wild-type α-synuclein protein.

The E46K genetic missense mutation of the wild-type α-synuclein protein was recently identified in a family of Spanish origin with hereditary Parkinson's disease. Detailed understanding of the structures of the monomeric E46K mutant-type α-synuclein protein as well as the impact of the E46K missense mutation on the conformations and free energy landscapes of the wild-type α-synuclein are required for gaining insights into the pathogenic mechanism of Parkinson's disease. In this study, we use extensive parallel tempering molecular dynamics simulations along with thermodynamic calculations to as

A novel fold for acyltransferase-3 (AT3) proteins provides a framework for transmembrane acyl-group transfer.

Acylation of diverse carbohydrates occurs across all domains of life and can be catalysed by proteins with a membrane bound acyltransferase-3 (AT3) domain (PF01757). In bacteria, these proteins are essential in processes including symbiosis, resistance to viruses and antimicrobials, and biosynthesis of antibiotics, yet their structure and mechanism are largely unknown. In this study, evolutionary co-variance analysis was used to build a computational model of the structure of a bacterial O-antigen modifying acetyltransferase, OafB. The resulting structure exhibited a novel fold for the AT3 dom

Sticky swinging arm dynamics: studies of an acyl carrier protein domain from the mycolactone polyketide synthase.

Type I modular polyketide synthases (PKSs) produce polyketide natural products by passing a growing acyl substrate chain between a series of enzyme domains housed within a gigantic multifunctional polypeptide assembly. Throughout each round of chain extension and modification reactions, the substrate stays covalently linked to an acyl carrier protein (ACP) domain. In the present study we report on the solution structure and dynamics of an ACP domain excised from MLSA2, module 9 of the PKS system that constructs the macrolactone ring of the toxin mycolactone, cause of the tropical disease Burul

Crystal structure of Mokola virus glycoprotein in its post-fusion conformation.

Mokola virus (MOKV) belongs to the lyssavirus genus. As other genus members-including rabies virus (RABV)-it causes deadly encephalitis in mammals. MOKV entry into host cells is mediated by its transmembrane glycoprotein G. First, G binds cellular receptors, triggering virion endocytosis. Then, in the acidic endosomal environment, G undergoes a conformational change from its pre- toward its post-fusion state that catalyzes the merger of the viral and endosomal membranes. Here, we have determined the crystal structure of a soluble MOKV G ectodomain in which the hydrophobic fusion loops have bee

Structure of tyrosine aminotransferase from Leishmania infantum.

The trypanosomatid parasite Leishmania infantum is the causative agent of visceral leishmaniasis (VL), which is usually fatal unless treated. VL has an incidence of 0.5 million cases every year and is an important opportunistic co-infection in HIV/AIDS. Tyrosine aminotransferase (TAT) has an important role in the metabolism of trypanosomatids, catalyzing the first step in the degradation pathway of aromatic amino acids, which are ultimately converted into their corresponding L-2-oxoacids. Unlike the enzyme in Trypanosoma cruzi and mammals, L. infantum TAT (LiTAT) is not able to transaminate ke

(-)-epigallocatechin-3-gallate (EGCG) maintains kappa-casein in its pre-fibrillar state without redirecting its aggregation pathway.

The polyphenol (-)-epigallocatechin-3-gallate (EGCG) has recently attracted much research interest in the field of protein-misfolding diseases because of its potent anti-amyloid activity against amyloid-beta, alpha-synuclein and huntingtin, the amyloid-fibril-forming proteins involved in Alzheimer's, Parkinson's and Huntington's diseases, respectively. EGCG redirects the aggregation of these polypeptides to a disordered off-folding pathway that results in the formation of non-toxic amorphous aggregates. Whether this anti-fibril activity is specific to these disease-related target proteins or i

Medical aspects of the tour by Martin Martin (c 1660-1719) of the Western and Northern Islands of Scotland, Circa 1695.

This review is based investigations on the Western Isles, Scotland, by Martin Martin, a notable Scottish Highlander, academic and medical doctor, of the 17th-18th century. His extensive observations of the geography and peoples of these Isles were recorded in his books, "On the Description of the Western Islands of Scotland Circa 1695" and "A Late Voyage to St Kilda". In these books and subsequent papers there were some noteworthy observations on the occurrence (and as he says non-occurrence) of "epidemical" diseases and conditions afflicting the peoples of The Isle of Skye and the Western Isl

Comprehensive Evaluation and Optimization of Martini Simulations for Dipeptide Self-Assembly.

Accurate prediction of peptide self-assembly remains challenging due to the strong dependence of coarse-grained molecular dynamics (CGMD) simulations on parameter settings. Here, we establish a systematic computational-experimental framework for evaluating and optimizing Martini-based simulations of dipeptide self-assembly. Using 40 chemically diverse dipeptides, we quantitatively analyzed the effects of simulation time, peptide concentration, system size, backbone bead type assignment (H/E/C in martinize), and terminal charges on aggregation propensity (AP). We found that secondary structure

A Looplike Secondary Structure Uncovered in a Family of Peptoid Hexamers.

Peptoids, or N-substituted glycine oligomers, are a unique class of biomimetic foldamers. Peptoid oligomers are indeed capable of adopting well-defined ordered structures despite their intrinsic flexibility, which is primarily attributable to the cis/trans isomerism of the main chain tertiary amide bonds. Controlling the geometry of the amides can lead to a diversity of diastereomeric structures. Here, we report for the first time that peptoid hexamers can adopt a unique looplike structure with a cis-cis-trans-cis-cis arrangement of the backbone amides. We found that a neutral zwitterionic sta

Secondary nucleation in amyloid formation.

Nucleation of new peptide and protein aggregates on the surfaces of amyloid fibrils of the same peptide or protein has emerged in the past two decades as a major pathway for both the generation of molecular species responsible for cellular toxicity and for the autocatalytic proliferation of peptide and protein aggregates. A key question in current research is the molecular mechanism and driving forces governing such processes, known as secondary nucleation. In this context, the analogies with other self-assembling systems for which monomer-dependent secondary nucleation has been studied for mo

Computational investigation of the conformational profile of the four stereomers of Ac-L-Pro-c3Phe-NHMe (c3Phe= 2,3-methanophenylalanine).

The present report regards a computational study aimed at assessing the conformational profile of the four stereoisomers of the peptide Ace-Pro-c3Phe-NMe, previously reported to exhibit beta-turn structures in dichloromethane with different type I/type II beta-turn profiles. Molecular systems were represented at the molecular mechanics level using the parm96 parameterization of the AMBER force field. Calculations were carried out in dichloromethane using an implicit solvent approach. Characterization of the conformational features of the peptide analogs was carried out using simulated annealin

Design and facile solid-phase synthesis of peptide-based LPS-inhibitors containing PEG-like functionalities.

LPS release from Gram-negative bacteria can result in sepsis, a serious systemic inflammatory response to infection that can lead to septic shock and multiple organ failure. Thus, easy-to-synthesize, effective, and safe LPS-inhibitors are required to develop new agents for the treatment of sepsis. On the basis of the chemical features of the toxic part of LPS, lipid A, here we present peptide-based LPS-neutralizers that can be readily obtained using solid-phase methodologies. The presence of PEG-like moieties yielded the most active compounds, thereby indicating that these functionalities may

Three-component condensation leading to beta-amino acid diamides: convergent assembly of beta-peptide analogues.

A Passerini condensation of acyl cyanides, carboxylic acids, and isonitriles has been developed that affords efficient access to functionalized diamides as well as beta-peptides of alpha-hydroxy-beta-amino acids. Such compounds are protease-resistant and form stable helical and sheet structures when incorporated into larger peptides. N-Protected alpha-amino acids and isocyanoesters derived from alpha-amino acids participate in the condensation, leading to alpha/beta peptides embodying the heterogeneous alpha/beta/alpha backbone motif, recent examples of which display antibiotic activity.
