Recent research advances in RNA m5C methylation modification in liver diseases.

RNA m5C methylation refers to the process wherein the 5th carbon atom of cytosine in RNA molecules is methylated by the action of methyltransferase, thus forming 5-methylcytosine (m5C). This crucial epigenetic modification significantly impacts gene expression and various biological processes. The abnormal regulation of this process is closely linked to the occurrence and development of various diseases. The liver is the largest digestive metabolic organ, where numerous critical physiological processes take place. Recent studies have emphasized the unique role of m5C modifications in liver phy

DNA methyltransferase 1 modulates mitochondrial function through bridging m5C RNA methylation.

DNA methyltransferase 1 (DNMT1) is an enzyme known for DNA methylation maintenance. Point mutations in its replication focus targeting sequence (RFTS) domain lead to late-onset neurodegeneration, such as autosomal dominant cerebellar ataxia-deafness and narcolepsy (ADCA-DN) disorder. Here, we demonstrated that DNMT1 has the capability to bind to mRNA transcripts and facilitate 5-methylcytosine (m5C) RNA methylation by recruiting NOP2/Sun RNA methyltransferase 2 (NSUN2). RNA m5C methylation, in turn, promotes RNA stability for those genes modulating mitochondrial function. When the DNMT1 RFTS d

Unlocking the potential: m6A-RNA methylation in severe epidermolysis bullosa simplex.

Epidermolysis bullosa simplex (EBS) is a rare genetic disorder, resulting from mutations in keratin 5 and keratin 14 (KRT14), and is characterised by skin fragility, herpetiform blistering, and the development of confluent palmoplantar keratoderma and nail dystrophy. Inflammation, pain and itch are the most common complications of severe EBS. However, pathophysiological mechanisms remain poorly characterised at a molecular level. Recently, RNA N6-methyladenosine (m6A) nucleotide modification has been implicated in several cutaneous physiological processes, including epidermal differentiation,

N6-methyladenosine RNA methylation in liver diseases: from mechanism to treatment.

Epigenetic modification occurring in RNA has become the hotspot of the field. N6-methyladenosine (m6A) methylation is the most abundant RNA internal modification mainly occurring at the consensus motif DR (m6A) CH (D = A/G/U, R = A/G, H = A/C/U) in the 3'-UTR particularly the region near stop codons. The life cycle of m6A methylation includes "writers," "erasers," and "readers", which are responsible for the addition, removal, and recognition of m6A, respectively. m6A modification has been reported changing RNA secondary structure or modulating the stability, localization, transport, and trans

Arginine methylation of RNA-binding proteins is impaired in Huntington's disease.

Huntington's disease (HD) is a progressive neurodegenerative disorder caused by a CAG repeat expansion in the HD gene, coding for huntingtin protein (HTT). Mechanisms of HD cellular pathogenesis remain undefined and likely involve disruptions in many cellular processes and functions presumably mediated by abnormal protein interactions of mutant HTT. We previously found HTT interaction with several protein arginine methyl-transferase (PRMT) enzymes. Protein arginine methylation mediated by PRMT enzymes is an important post-translational modification with an emerging role in neurodegeneration. W

m6A RNA Methylation Decreases Atherosclerotic Vulnerable Plaque Through Inducing T Cells.

INTRODUCTION: Knockdown of fat mass and obesity-associated gene (FTO) can induce N6-methyladenosine (m6A) ribonucleic acid (RNA) methylation. The objective of this study was to explore the effect of m 6A RNA methylation on atherosclerotic vulnerable plaque by FTO knockdown. METHODS: A total of 50 New Zealand white rabbits were randomly divided into pure high-fat group, sham operation group, vulnerable plaque group, empty load group, and FTO knockdown group (10 rabbits/group). RESULTS: Flow cytometry showed that helper T (Th) cells in the FTO knockdown group accounted for a significantly high

RNA N6-adenosine methylation (m6A) steers epitranscriptomic control of herpesvirus replication.

Latency is a hallmark of all herpesviruses, during which the viral genomes are silenced through DNA methylation and suppressive histone modifications. When latent herpesviruses reactivate to undergo productive lytic replication, the suppressive epigenetic marks are replaced with active ones to allow for transcription of viral genes. Interestingly, by using Kaposi's sarcoma-associated herpesvirus (KSHV) as a model, we recently demonstrated that the newly transcribed viral RNAs are also subjected to post-transcriptional N6-adenosine methylation (m6A). Blockade of this post-transcriptional event

Cytosine-5 RNA Methylation Regulates Neural Stem Cell Differentiation and Motility.

Loss-of-function mutations in the cytosine-5 RNA methylase NSUN2 cause neurodevelopmental disorders in humans, yet the underlying cellular processes leading to the symptoms that include microcephaly remain unclear. Here, we show that NSUN2 is expressed in early neuroepithelial progenitors of the developing human brain, and its expression is gradually reduced during differentiation of human neuroepithelial stem (NES) cells in vitro. In the developing Nsun2-/- mouse cerebral cortex, intermediate progenitors accumulate and upper-layer neurons decrease. Loss of NSUN2-mediated methylation of tRNA i

Detection of N6-methyladenosine in SARS-CoV-2 RNA by methylated RNA immunoprecipitation sequencing.

N 6 -methylation of adenosine (m6A) is the most abundant internal mRNA modification and is an important post-transcriptional regulator of gene expression. Here, we describe a protocol for methylated RNA immunoprecipitation sequencing (MeRIP-Seq) to detect and quantify m6A modifications in severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) RNA. The protocol is optimized for low viral RNA levels and is readily adaptable for other applications. For complete details on the use and execution of this protocol, please refer to Li et al. (2021).

m1A and m6A RNA Methylations as Druggable Targets in Cancer.

Epitranscriptomic modifications, particularly RNA methylations, have emerged as regulators of gene expression, with their dysregulation acting as a key factor in tumorigenesis and metastatic progression. This review evaluates the therapeutic landscapes of N6-methyladenosine (m6A) and N1-methyladenosine (m1A) modifications in cancer. While the m6A machinery predominantly dictates mRNA turnover and stability, the m1A network is uniquely positioned to drive translational reprogramming, allowing malignant cells to endure severe microenvironmental stress and evade cell death. Despite positional and

Effects of DNA, RNA, and Protein Methylation on the Regulation of Ferroptosis.

Ferroptosis is a form of programmed cell death characterized by elevated intracellular ferrous ion levels and increased lipid peroxidation. Since its discovery and characterization in 2012, considerable progress has been made in understanding the regulatory mechanisms and pathophysiological functions of ferroptosis. Recent findings suggest that numerous organ injuries (e.g., ischemia/reperfusion injury) and degenerative pathologies (e.g., aortic dissection and neurodegenerative disease) are driven by ferroptosis. Conversely, insufficient ferroptosis has been linked to tumorigenesis. Furthermor

The coding properties of methyl-deficient leucyl-transfer RNA.

Escherichia coli 58-161, a methionine auxotroph with "relaxed control", synthesizes methyl-deficient transfer RNA (tRNA) when subjected to methionine deprivation. Whereas [14C]leucyl-tRNA from normally grown bacteria fractionates into two peaks (I and II) on methylated albumin-kieselguhr columns, methyl-deficient [14C]leucyl-tRNA shows an additional component (peak III). A ribosome-binding assay shows a marked difference in the coding response to poly UC and poly UG between normal and methyl-deficient [14C]leucyl-tRNA. Compared to normal E. coli 58-161 [14C]leucyl-tRNA, the leucine-tRNA isolat

Novel trypanosomatid small nucleolar RNAs that guide methylation: their genome organization, expression and potential use to direct specific methylation on target RNA molecules.

Trypanosomatids are the causative agent of several major parasitic diseases including African trypanosomiasis, American trypanosomiasis, and leishmaniasis. These parasites possess unique RNA-processing mechanisms including trans-splicing of pre-mRNA and RNA editing of mitochondrial transcripts. In this study, we identified a trypanosomatid novel group of small nucleolar RNAs that belong to the box C/D snoRNA, which were shown to guide ribose methylation on rRNA. Three snoRNA genes were identified; snoRNA-2 carrying a single snoRNA and g2 and b2 coding for a single or multiple snoRNAs, respecti

In vitro study of piwi interaction RNA-31106 promoting breast carcinogenesis by regulating METTL3-mediated m6A RNA methylation.

BACKGROUND: Breast cancer is the most common gynecological malignancy and the leading cause of cancer-related deaths in women. P-element induced wimpy testis (PIWI)-interacting RNAs (piRNAs) are novel non-coding RNAs whose abnormal expressions have been closely associated with multiple cancers. This study explored the roles and possible mechanisms of piRNA-31106 in breast cancer. METHODS: The expression of piRNA-31106 in breast cancer tissues and cells was detected by reverse transcription polymerase chain reaction (RT-PCR). The pcDNA vector containing piRNA-31106 (pcDNA-piRNA-31106) and a sh

Regulation of RNA splicing by the methylation-dependent transcriptional repressor methyl-CpG binding protein 2.

Rett syndrome (RTT) is a postnatal neurodevelopmental disorder characterized by the loss of acquired motor and language skills, autistic features, and unusual stereotyped movements. RTT is caused by mutations in the X-linked gene encoding methyl-CpG binding protein 2 (MeCP2). Mutations in MECP2 cause a variety of neurodevelopmental disorders including X-linked mental retardation, psychiatric disorders, and some cases of autism. Although MeCP2 was identified as a methylation-dependent transcriptional repressor, transcriptional profiling of RNAs from mice lacking MeCP2 did not reveal significant

5-mC RNA methylation: a key regulator in cancer development and treatment.

BACKGROUND: 5-methylcytosine (5-mC) RNA methylation is a prevalent post-transcriptional modification affecting both coding and non-coding RNAs. 5-mC methylation can regulate the expression level of relevant genes and biological processes by affecting RNA stability, translation efficiency, spatial structure, protein interactions, and other processes. Emerging evidence highlights its critical role in cancer biology. MAIN BODY: Abnormal changes in 5-mC methylation lead to aberrant expression of oncogenes or inactivation of suppressor genes, which in turn affects the growth and differentiation of

FMR1 RNA interaction with DNMT1 blocks DNA methylation at the FMR1 locus.

In the FMR1 gene, expansion of the CGG triplet beyond 200 repeats triggers DNA methylation, resulting in the Fragile X Syndrome (FXS). There exist rare individuals who carry a CGG expansion >200 that remains unmethylated, rescuing them from expressing the FXS phenotype. We tested the hypothesis that active FMR1 transcription regulates DNA methylation of the locus through the binding of its mRNA to DNMT1 enzyme. Our results show that DNMT1 binds FMR1-mRNA in transcriptionally active cells preventing them from being methylated, whereas it binds to the FMR1 locus in FXS cells, resulting in gene s

RNA methylation in urological cancers: regulatory logic, biological functions, and clinical relevance.

Urological malignancies, including prostate, bladder, and renal cancers, remain a major clinical challenge because of tumor heterogeneity, disease progression, and therapeutic resistance. In this context, RNA methylation has emerged as an important post-transcriptional regulatory layer in cancer biology. Importantly, the biological consequences of RNA methylation are not dictated by chemical modifications alone, but by coordinated networks of regulatory proteins that install, remove, and interpret these marks, thereby shaping RNA fate and gene expression programs. Among currently studied RNA m

RNA m6A methylation writers in autoimmune diseases: structure, function, and therapeutic opportunities.

N6-methyladenosine (m6A) is the most abundant internal modification of eukaryotic mRNA, and its dysregulation is increasingly linked to autoimmune diseases. Unlike previous reviews that broadly cover the entire m6A network, this review adopts an m6A writer centric perspective. The m6A writer complex serves as the upstream gatekeeper of epitranscriptomic regulation. We summarize its structural organization and cell‑type‑specific functions in controlling immune cell differentiation and function, as well as its protective roles in parenchymal tissues. Accumulating evidence shows that the writer c

Rewiring of RNA methylation by the oncometabolite fumarate in renal cell carcinoma.

Metabolic reprogramming is a hallmark of cancer that facilitates changes in many adaptive biological processes. Mutations in the tricarboxylic acid cycle enzyme fumarate hydratase (FH) lead to fumarate accumulation and cause hereditary leiomyomatosis and renal cell cancer (HLRCC). HLRCC is a rare, inherited disease characterized by the development of non-cancerous smooth muscle tumors of the uterus and skin, and an increased risk of an aggressive form of kidney cancer. Fumarate has been shown to inhibit 2-oxoglutarate-dependent dioxygenases (2OGDDs) involved in the hydroxylation of HIF1α, as w
