Live Cell Imaging Using Riboswitch-Spinach tRNA Fusions as Metabolite-Sensing Fluorescent Biosensors.

The development of fluorescent biosensors is motivated by the desire to monitor cellular metabolite levels in real time. Most genetically encodable fluorescent biosensors are based on receptor proteins fused to fluorescent protein domains. More recently, small molecule-binding riboswitches have been adapted for use as fluorescent biosensors through fusion to the in vitro selected Spinach aptamer, which binds a profluorescent, cell-permeable small molecule mimic of the GFP chromophore, DFHBI. Here we describe methods to prepare and analyze riboswitch-Spinach tRNA fusions for ligand-dependent ac

Kinetic-Gated Signal Transduction Decouples Binding Affinity in a Dual-Pocket Riboswitch RNA.

RNA has emerged beyond its traditional biological role to become a premier biorecognition element in biosensor design. While single-target RNA sensors demonstrate high specificity, multi-pocket variants, such as the tetrahydrofolate (THF) riboswitch, enable complex signal integration and cooperative allosteric regulation. Intriguingly, the THF riboswitch binds both folinic acid and purine derivatives with high affinity, yet exhibits different signal transduction outputs. The mechanistic basis for this decoupling of molecular recognition from sensor-proper folding remains a critical hurdle. Her

An aminoglycoside sensing riboswitch controls the expression of aminoglycoside resistance acetyltransferase and adenyltransferases.

The emergence of antibiotic resistance in human pathogens is an increasing threat to public health. The fundamental mechanisms that control the high levels of expression of antibiotic resistance genes are not yet completely understood. The aminoglycosides are one of the earliest classes of antibiotics that were introduced in the 1940s. In the clinic aminoglycoside resistance is conferred most commonly through enzymatic modification of the drug although resistance through enzymatic modification of the target rRNA through methylation or the overexpression of efflux pumps is also appearing. Characterization of metabolite-sensing riboswitches using in vivo reporter gene assays.

Riboswitches are genetic regulatory elements based on RNA molecules that control the expression of genes. Most known metabolite-sensing riboswitches control expression of genes involved in anabolic reactions but a few also control catabolic reactions. In addition, riboswitches control the expression of genes encoding metabolite uptake systems. Binding of a specific small molecule ligand (<1500 Da) to the aptamer ("binder") part of the riboswitch typically results in repression of the downstream genes, in many cases by either transcriptional termination or inhibition of translation. The downstr

Structural idiosyncrasies of glycyl T-box riboswitches among pathogenic bacteria.

T-box riboswitches are widespread bacterial regulatory noncoding RNAs that directly interact with tRNAs and switch conformations to regulate the transcription or translation of genes related to amino acid metabolism. Recent studies in Bacilli have revealed the core mechanisms of T-boxes that enable multivalent, specific recognition of both the identity and aminoacylation status of the tRNA substrates. However, in-depth knowledge on a vast number of T-boxes in other bacterial species remains scarce, although a remarkable structural diversity, particularly among pathogens, is apparent. In the pr

Structural insights into ligand recognition by a sensing domain of the cooperative glycine riboswitch.

Glycine riboswitches regulate gene expression by feedback modulation in response to cooperative binding to glycine. Here, we report on crystal structures of the second glycine-sensing domain from the Vibrio cholerae riboswitch in the ligand-bound and unbound states. This domain adopts a three-helical fold that centers on a three-way junction and accommodates glycine within a bulge-containing binding pocket above the junction. Glycine recognition is facilitated by a pair of bound Mg(2+) cations and governed by specific interactions and shape complementarity with the pocket. A conserved adenine

pH-dependent allosteric remodeling of a bacterial riboswitch couples alkaline activation to metal sensing.

The widespread yybP-ykoY riboswitches control bacterial manganese (Mn) homeostasis by activating exporter expression in response to intracellular Mn2+ levels. The Escherichia coli alx riboswitch distinctively couples Mn2+ sensing to cytoplasmic alkalinity, but the mechanism is unknown. We show that pH tunes the alx aptamer's conformational sampling to modulate Mn2+ sensitivity. Single-molecule FRET reveals that Mn2+ stabilizes a docked three-way-junction conformation, and alkaline pH shifts this equilibrium to sensitize metal-dependent folding. Molecular dynamics simulations identify a loop wh

Mutations of N1 Riboswitch Affect its Dynamics and Recognition by Neomycin Through Conformational Selection.

Short, structured fragments of non-coding mRNA may act as molecular switches upon binding specific ligands, regulating the translation of proteins encoded downstream this mRNA sequence. One switch, called riboswitch N1, is regulated by aminoglycosides such as neomycin. Nucleobase mutations in the apical loop, although distant from the binding pocket, significantly affect neomycin affinity and riboswitch regulatory efficiency. To explain this influence, we conducted molecular dynamics simulations using generalized replica exchange with solute tempering (gREST). Translation assay of a reporter p

Targeting bacterial TPP riboswitches using pVEC-conjugated chimeric antisense oligonucleotides.

Antisense oligonucleotides (ASOs) provide a sequence-specific approach for targeting bacterial RNAs and suppressing the expression of genes important for bacterial growth and proliferation, making them prominent agents in the design of a novel class of antibacterial agents. This protocol describes the design, preparation, and experimental validation of a chimeric ASO conjugated to the cell-penetrating peptide pVEC and directed against the thiamine pyrophosphate (TPP) riboswitch. The workflow includes bioinformatic identification of conserved and accessible regions within the TPP aptamer, desig

Switchable and orthogonal gene expression control inside artificial cells by synthetic riboswitches.

Here we report two novel synthetic riboswitches that respond to ASP2905 and theophylline and function in reconstituted cell-free protein synthesis (CFPS) system. We encapsulated the CFPS system as well as DNA-templated encoding reporter genes regulated by these orthogonal riboswitches inside liposomes, and achieved switchable and orthogonal control over gene expression by external stimulation with the cognate ligands.

Multi-Site Conformational Exchange in the Synthetic Neomycin-Sensing Riboswitch Studied by 19 F NMR.

The synthetic neomycin-sensing riboswitch interacts with its cognate ligand neomycin as well as with the related antibiotics ribostamycin and paromomycin. Binding of these aminoglycosides induces a very similar ground state structure in the RNA, however, only neomycin can efficiently repress translation initiation. The molecular origin of these differences has been traced back to differences in the dynamics of the ligand:riboswitch complexes. Here, we combine five complementary fluorine based NMR methods to accurately quantify seconds to microseconds dynamics in the three riboswitch complexes.

NMR resonance assignments of an engineered neomycin-sensing riboswitch RNA bound to ribostamycin and tobramycin.

The neomycin-sensing riboswitch is an engineered riboswitch developed to regulate gene expression in vivo in the lower eukaryote Saccharomyces cerevisiae upon binding to neomycin B. With a size of only 27nt it is the smallest functional riboswitch element identified so far. It binds not only neomycin B but also related aminoglycosides of the 2'-deoxystreptamine class with high affinity. The regulatory activity, however, strongly depends on the identity of the aminoglycoside. As a prerequisite for the structure determination of riboswitch-ligand complexes we report here the (1)H, (15)N, (13)C a

Scaffold engineering enables high-resolution cryo-EM analysis of thiamine pyrophosphate riboswitch architecture and dynamics.

Cryogenic electron microscopy (cryo-EM) is well suited for studying dynamic macromolecules, but has historically been incompatible with small protein-free RNAs like thiamine pyrophosphate (TPP) riboswitches. This chapter describes a method utilizing an RNA scaffold derived from the Oceanobacillus iheyensis group II intron that overcomes these barriers, allowing for high-resolution reconstructions of an embedded target RNA. This approach produced the first reconstruction of the native open conformation of the apo E. coli TPP riboswitch aptamer, as well as a high-resolution reconstruction of the

Structural basis for Mg²⁺-glycine synergy in the tandem glycine riboswitch revealed by cryo-EM.

Part I of this article discussed the potential functional importance of genetic mutations and alleles of the human cytochrome P450 2D6 (CYP2D6) gene. The impact of CYP2D6 polymorphisms on the clearance of and response to a series of cardiovascular drugs was addressed. Since CYP2D6 plays a major role in the metabolism of a large number of other drugs, Part II of the article highlights the impact of CYP2D6 polymorphisms on the response to other groups of clinically used drugs. Although clinical studies have observed a gene-dose effect for some tricyclic antidepressants, it is difficult to establ

Monitoring structural dynamics of nascent bacterial riboswitches responding to TPP within transcriptional complexes.

This chapter describes a single-molecule fluorescence resonance energy transfer (smFRET) approach to monitor cotranscriptional RNA folding within native transcription complexes. The approach combines stepwise transcription by the Escherichia coli RNA polymerase (RNAP) with site-specific RNA labeling with a Cy3-Cy5 FRET pair via copper-free click chemistry. The chapter also details single molecule approaches to monitor the structural aspects of nascent transcripts and the analysis of observed RNA populations. Integron-Derived Aminoglycoside-Sensing Riboswitches Control Aminoglycoside Acetyltransferase Resistance Gene Expression.

Class 1 integrons accumulate antibiotic resistance genes by site-specific recombination at aatI-1 sites. Captured genes are transcribed from a promoter located within the integron; for class 1 integrons, the first gene to be transcribed and translated normally encodes an aminoglycoside antibiotic resistance protein (either an acetyltransferase [AAC] or adenyltransferase [AAD]). The leader RNA from the Pseudomonas fluorescens class 1 integron contains an aminoglycoside-sensing riboswitch RNA that controls the expression of the downstream aminoglycoside resistance gene. Here, we explore the rela

An energetically beneficial leader-linker interaction abolishes ligand-binding cooperativity in glycine riboswitches.

Comprised of two aptamers connected by a short nucleotide linker, the glycine riboswitch was the first example of naturally occurring RNA elements reported to bind small organic molecules cooperatively. Earlier works have shown binding of glycine to the second aptamer allows tertiary interactions to be made between the two aptamers, which facilitates binding of a separate glycine molecule to the first aptamer, leading to glycine-binding cooperativity. Prompted by a distinctive protection pattern in the linker region of a minimal glycine riboswitch construct, we have identified a highly conserv

Genetic screens and selections for small molecules based on a synthetic riboswitch that activates protein translation.

Genetic selection provides the most powerful method to assay large libraries of biomolecules for function. However, harnessing the power of genetic selection for the detection of specific, nonendogenous small-molecule targets in vivo remains a significant challenge. The ability to genetically select for small molecules would provide a reaction-independent mechanism to clone biosynthesis genes from large DNA libraries and greatly facilitate the exploration of large libraries of mutant enzymes for improved synthetic capabilities including altered substrate specificities and enhanced regio- or st

Structural and dynamic properties of guanosine-analog binding to 2'-deoxyguanosine-II riboswitch: a computational study.

Antibiotic resistance poses a significant global health threat, necessitating the development of novel antibacterial strategies. Riboswitches, particularly those sensing purines, have emerged as promising targets for antibiotic development. In an unconventional approach, we explore the repurposing of antiviral compounds as potential antibacterial agents targeting riboswitches. This study employs a comprehensive computational framework to investigate the binding of 2'-deoxyguanosine (2'-dG) and 10 antiviral analogs to the 2'-dG-II riboswitch.
