Analysis of the expression of genes encoding the endothelin signaling pathway in fetal, healthy and diseased adult human heart using single-cell transcriptomics.

This study maps the cellular landscape of the principal genes (EDN1, EDN2, EDN3, EDNRA, EDNRB, ECE1, and ECE2) in the endothelin signaling pathway using published single cell/nucleus RNA sequencing data, comparing cellular expression in healthy fetal, healthy adult, or diseased adult human hearts. EDN1 was the most abundantly expressed gene, principally localized to endothelial cells from all three conditions. EDN2 and EDN3 expression was only detectable in epicardial mesothelial cells forming the outer layer of the heart, important for cardiac development. EDNRA was expressed in contractile c

Gene Expression Profiling of Mycosis Fungoides in Early and Tumor Stage-A Proof-of-Concept Study Using Laser Capture/Single Cell Microdissection and NanoString Analysis.

A subset of patients with mycosis fungoides (MF) progress to the tumor stage, which correlates with a worse clinical outcome. The molecular events driving this progression are not well-understood. To identify the key molecular drivers, we performed gene expression profiling (GEP) using NanoString. Ten formalin-fixed/paraffin-embedded skin biopsies from six patients (six non-tumor and four tumor MF) were included; non-tumor and tumor samples were available in three patients. Laser capture/single cell microdissection of epidermotropic MF cells was used for non-tumor cases. We found that the RNA

Analysis of Microarray and Single-Cell RNA-Seq Finds Gene Co-Expression and Tumor Environment Associated with Extracellular Matrix in Epithelial-Mesenchymal Transition in Prostate Cancer.

A complex and gradual process, the epithelial-mesenchymal transition (EMT) occurs both during embryonic development and tumor progression. Cells undergo a transition from an epithelial to a mesenchymal state throughout this process. More and more evidence points to EMT as a cause of increased metastatic spread of prostate cancer (PCa), along with stemness enhancement and therapy resistance. Here, we used bioinformatic methods to analyze gene expression microarray data, single-cell RNA sequencing, oncogenes, and tumor suppressor genes (TSGs) in order to reconstruct the network of differentially

Single-cell analysis of arthritogenic alphavirus-infected human synovial fibroblasts links low abundance of viral RNA to induction of innate immunity and arthralgia-associated gene expression.

Infection by (re-)emerging RNA arboviruses including Chikungunya virus (CHIKV) and Mayaro virus primarily cause acute febrile disease and transient polyarthralgia. However, in a significant subset of infected individuals, debilitating arthralgia persists for weeks over months up to years. The underlying immunopathogenesis of chronification of arthralgia upon primary RNA-viral infection remains unclear. Here, we analysed cell-intrinsic responses to ex vivo arthritogenic alphaviral infection of primary human synovial fibroblasts isolated from knee joints, one the most affected joint types during

Whole transcriptome analysis to identify non-coding RNA regulators and hub genes in sperm of non-obstructive azoospermia by microarray, single-cell RNA sequencing, weighted gene co-expression network analysis, and mRNA-miRNA-lncRNA interaction analysis.

BACKGROUND: The issue of male fertility is becoming increasingly common due to genetic differences inherited over generations. Gene expression and evaluation of non-coding RNA (ncRNA), crucial for sperm development, are significant factors. This gene expression can affect sperm motility and, consequently, fertility. Understanding the intricate protein interactions that play essential roles in sperm differentiation and development is vital. This knowledge could lead to more effective treatments and interventions for male infertility. MATERIALS AND METHODS: Our research aim to identify new and

Retrospective analysis of the association of the expression and single nucleotide polymorphisms (SNPs) of the TLR4, PTX3 and Dectin-1 (CLEC/A) genes with development of invasive aspergillosis among haematopoietic stem cell transplant recipients with oncohaematological disorders.

OBJECTIVES: Several studies described single nucleotide polymorphisms (SNPs) on pattern recognition receptor (PRR) such as toll-like receptors (TLRs), dendritic cell-associated C-type lectin-1 (Dectin-1/CLEC7A) genes of patients with invasive fungal infections (IFIs) caused by Candida and Aspergillus. We screened TLR4, Dectin-1 and PTX3 polymorphisms in a Turkish population with invasive aspergillosis (IA) underlying haematological malignancies. METHODS: In this case-control study, a cohort of 59 patients with haematological malignancies were included. There were 26 IA patients assigned by th

Latent causal diffusions for single-cell perturbation modeling.

Perturbation screens hold the potential to systematically map regulatory processes at single-cell resolution, yet modeling and predicting transcriptome-wide responses to perturbations remains a major computational challenge. Existing methods often underperform simple baselines, fail to disentangle measurement noise from biological signal, and provide limited insight into the causal structure governing cellular responses. Here, we present the latent causal diffusion (LCD), a generative model that frames single-cell gene expression as a stationary diffusion process observed under measurement noi

A systematic comparison of single-cell perturbation response prediction models.

Predicting single-cell transcriptional responses to perturbations is central to dissecting gene regulation and accelerating therapeutic design, yet the field lacks a rigorous, task-spanning assessment of model behavior. We present a large-scale benchmark of 13 representative methods and baselines across 25 datasets spanning diverse perturbation modalities and species, including two primary immune-cell drug-response resources. We evaluated three core tasks-generalization to unseen single-gene perturbations, prediction of combinatorial interactions, and transfer across cell types-using 24 metric

Self-supervised deep clustering of single-cell RNA-seq data to hierarchically detect rare cell populations.

Single-cell RNA sequencing (scRNA-seq) is a widely used technique for characterizing individual cells and studying gene expression at the single-cell level. Clustering plays a vital role in grouping similar cells together for various downstream analyses. However, the high sparsity and dimensionality of large scRNA-seq data pose challenges to clustering performance. Although several deep learning-based clustering algorithms have been proposed, most existing clustering methods have limitations in capturing the precise distribution types of the data or fully utilizing the relationships between ce

Protocols for single-cell RNA-seq and spatial gene expression integration and interactive visualization.

There is a wealth of software that utilizes single-cell RNA-seq (scRNA-seq) data to deconvolve spatial transcriptomic spots, which currently are not yet at single-cell resolution. Here we provide protocols for implementing Seurat and Giotto packages to elucidate cell-type distribution in our example human ureter scRNA-seq dataset. We also describe how to create a stand-alone interactive web application using Seurat libraries to visualize and share our results. For complete details on the use and execution of this protocol, please refer to Fink et al. (2022).1.

hoodscanR: profiling single-cell neighborhoods in spatial transcriptomics data.

MOTIVATION: Understanding complex cellular neighborhoods has provided new insights into tissue biology. Accurate neighborhood identification is crucial, yet existing methods often focus on hard assignment and do not generate cell-specific neighborhood profiles at single-cell level. RESULTS: We developed hoodscanR, a Bioconductor package identifying and analyzing cellular neighborhoods in spatial data. The central output of hoodscanR is a cell-level neighborhood probability profile, which represents partial membership of each cell across multiple annotation-defined neighborhoods. This probabil

Data-driven identification of cell subtypes for single-cell transcriptomic data with Subtypist.

Identification of new cell subtypes in single-cell RNA sequencing (scRNA-seq) data is critically crucial in accurately understanding the mechanisms of disease occurrence and development, which provides unprecedented insights into the development of therapeutic strategies, however, despite the abundance of existing methods, most heavily rely on the reference with the fixed cell labels, which fail to uncover new cell subtypes. Herein, we propose Subtypist, a fully data-driven multiscale iterative algorithm for cell subtype identification in scRNA-seq data without relying on external prior refere

Testing for Phylogenetic Signal in Single-Cell RNA-Seq Data.

Phylogenetic methods are emerging as a useful tool to understand cancer evolutionary dynamics, including tumor structure, heterogeneity, and progression. Most currently used approaches utilize either bulk whole genome sequencing or single-cell DNA sequencing and are based on calling copy number alterations and single nucleotide variants (SNVs). Single-cell RNA sequencing (scRNA-seq) is commonly applied to explore differential gene expression of cancer cells throughout tumor progression. The method exacerbates the single-cell sequencing problem of low yield per cell with uneven expression level

Single-cell transcriptomic analysis deciphers heterogeneity and transcriptional regulatory programs of sepsis with different prognosis.

Sepsis has a high mortality rate, yet the cellular heterogeneity and transcriptional regulatory programs associated with divergent clinical outcomes remain incompletely understood. Here, we integrated two peripheral blood single-cell RNA-seq cohorts to explore prognosis-associated immune remodeling patterns in sepsis. Using reference-based annotation, pySCENIC-inferred regulon activity, pathway enrichment, and CellChat based ligand-receptor inference, we observed broad differences in cell composition, transcriptional programs, and intercellular communication between survivors and non-survivors

SpatialCell AI achieves reference-free single-cell resolution from spot-based spatial transcriptomics through morphology-guided enhancement.

Spatial transcriptomics platforms such as 10x Visium capture whole-transcriptome expression but at spot-level resolution where each measurement aggregates multiple cells. Existing computational deconvolution methods require external scRNA-seq references, and the growing set of morphology-guided methods (iStar, SpaHDmap, GHIST, Thor, PRTS) each requires per-dataset model training or paired subcellular spatial data. Here we present SpatialCell AI, the first framework to combine training-free operation, reference-free expression integration, and per-cell output granularity for spatial transcripto

Beyond the Transcriptome: Leveraging Cellular Indexing of Transcriptomes and Epitopes by Sequencing (CITE-seq) for Deeper Cellular Insights.

The advent of single-cell genomics has revealed profound cellular heterogeneity, yet transcriptomic profiling alone often fails to show the functional proteomic state of a cell. Cellular indexing of transcriptomes and epitopes by sequencing (CITE-seq) emerged to bridge this critical gap, enabling the simultaneous quantification of RNA and surface protein expression within individual cells. This transformative technology leverages oligonucleotide-conjugated antibodies to assess protein abundance using a panel of marker-specific tags, which are cocaptured with cellular messenger RNA in single-ce

[Analyzing research advances in single-cell sequencing technology for immunopathological mechanisms in acute-on-chronic liver failure].

Acute-on-chronic liver failure (ACLF) is a clinical syndrome characterized by acute deterioration of liver function on the basis of chronic liver disease, primarily manifested as liver and/or extrahepatic organ failure. Due to its rapid progression and poor prognosis, ACLF poses a serious threat to the patient's life. The pathogenesis process of ACLF is extremely complex, with overactivation and dysregulation of the immune system playing key roles in disease development. The high heterogeneity and complexity of immune cells have limited systematic understanding of the disease mechanisms and hi
