Metagenome-based characterization of the gut bacteriome, mycobiome, and virome in patients with chronic hepatitis B-related liver fibrosis.

INTRODUCTION: The gut microbiota is believed to be directly involved in the etiology and development of chronic liver diseases. However, the holistic characterization of the gut bacteriome, mycobiome, and virome in patients with chronic hepatitis B-related liver fibrosis (CHB-LF) remains unclear. METHODS: In this study, we analyzed the multi-kingdom gut microbiome (i.e., bacteriome, mycobiome, and virome) of 25 CHB-LF patients and 28 healthy individuals through whole-metagenome shotgun sequencing of their stool samples. RESULTS: We found that the gut bacteriome, mycobiome, and virome of CHB-

A novel bacteriophage pAEh1 for controlling Aeromonas hydrophila infection in aquaculture.

Aeromonas hydrophila is a significant pathogen in aquaculture, causing elevated mortality in cultured species. Bacteriophages, known for their specificity, have emerged as promising antimicrobial agents. In this study, the biological characteristics of A. hydrophila were examined, revealing hemolytic activity and multi-drug resistance. A bacteriophage, pAEh1, was isolated from aquaculture water using A. hydrophila as the host. Biological characterization identified it as a member of the Siphoviridae family. Functional annotation of its proteins classified them into categories including transcr

Isolation and characterization of two novel oral bacteriophages with anti-biofilm activity against Cutibacterium acnes.

Bacteriophage therapy offers a promising solution to combat antibiotic-resistant infections, yet its potential against biofilm-associated pathogens in oral diseases remains underexplored. This study investigates the opportunistic bacterium Cutibacterium acnes, an overlooked contributor to dental implant and prosthetic joint infections. Biofilms formed by C. acnes are highly resilient and resistant to antibiotics, complicating treatment. Two novel lytic bacteriophages, Ristretto and Corretto, targeting C. acnes, were isolated from human saliva, with morphological analysis confirming their class

Two Novel Lytic Bacteriophages Infecting Enterococcus spp. Are Promising Candidates for Targeted Antibacterial Therapy.

The rapid emergence of antibiotic resistance is of major concern globally. Among the most worrying pathogenic bacteria are vancomycin-resistant enterococci. Phage therapy is a highly promising method for controlling enterococcal infections. In this study, we described two virulent tailed bacteriophages possessing lytic activity against Enterococcus faecalis and E. faecium isolates. The SSsP-1 bacteriophage belonged to the Saphexavirus genus of the Siphoviridae family, and the GVEsP-1 bacteriophage belonged to the Schiekvirus genus of Herelleviridae. The genomes of both viruses carried putative

[Bacteriophages and bacteriocins of the genus Listeria].

Since the discovery of the first Listeria bacteriophage by Schultz in 1945, more than 219 phages were isolated for L. monocytogenes, L. invanovii, L. innocua, L. seeligeri and L. welshimeri. To date, no phage for L. murrayi and L. grayi is described in the literature. Unless two phages found by Jasińska in a water sample, all the other phages, when the origin is mentioned, were isolated from lysogenic strains, with or without induction. Electron microscopic examination of 55 Listeria phages revealed that two L. innocua phages belonged to the Myoviridae family (tail with contractile sheath) whe

Characterization of four novel bacteriophages targeting multi-drug resistant Klebsiella pneumoniae strains of sequence type 147 and 307.

The global dissemination of multi-drug resistant (MDR) pathogenic bacteria requires the rapid research and development of alternative therapies that can support or replace conventional antibiotics. Among MDR pathogens, carbapenem-resistant Klebsiella pneumoniae (CR-Kp) are of particular concern due to their extensive resistance profiles, global dissemination in hospital environments, and their major role in some life-threatening infections. Phages, or some of their components, are recognized as one of the potential alternatives that might be helpful to treat bacterial infections. In this study

Three Novel Bacteriophages, J5a, F16Ba, and z1a, Specific for Bacillus anthracis, Define a New Clade of Historical Wbeta Phage Relatives.

Bacillus anthracis is a potent biowarfare agent, able to be highly lethal. The bacteria dwell in the soil of certain regions, as natural flora. Bacteriophages or their lytic enzymes, endolysins, may be an alternative for antibiotics and other antibacterials to fight this pathogen in infections and to minimize environmental contamination with anthrax endospores. Upon screening environmental samples from various regions in Poland, we isolated three new siphophages, J5a, F16Ba, and z1a, specific for B. anthracis. They represent new species related to historical anthrax phages Gamma, Cherry, and F

Isolation and genome analysis of a lytic Pasteurella multocida Bacteriophage PMP-GAD-IND.

UNLABELLED: Currently used alum precipitated and oil adjuvant vaccines against HS caused by Pasteurella multocida B:2, have side effects and short-lived immunity, leading to regular catastrophic outbreaks in bovines in Asian subcontinent. The need for the development of an improved vaccine with longer immunity and the ability to differentiate between vaccinated and infected is essential. Pasteurella phage isolated in present study belongs to family Siphoviridae. PMP-GAD-IND phage exhibited lytic activity against vaccine strain (P52) as well as several field strains of P. multocida (B:2), and f

Isolation and Genomic Characterisation of Five Novel Lytic Bacteriophages Infecting the Emerging Pathogen Klebsiella grimontii.

Klebsiella grimontii is an emerging pathogen associated with multidrug resistance. Although a single recent study reported phages against K. grimontii, their taxonomic diversity and structural characterisation remained limited. Here, we describe the isolation and characterisation of five novel lytic bacteriophages that specifically target K. grimontii strain K15g, originally isolated from a rotting iris rhizome. Phages Silvester, Lyra, Lyris, Mirion, and Helios were isolated from wastewater samples collected in the Moscow region and represent three distinct morphotypes: podovirus (Silvester),

Isolation of Streptococcus mutans temperate bacteriophage with broad killing activity to S. mutans clinical isolates.

Bacteriophages are expected to be therapeutic agents against infectious diseases. Streptococcus mutans are involved in dental plaque formation related to dental caries and periodontitis. In S. mutans, lytic bacteriophages have been isolated previously, but the isolation of temperate bacteriophage has not been reported although their presence in the genome has been confirmed. Here, we report the isolation of temperate bacteriophage, φKSM96, from S. mutans. φKSM96 has a circular DNA 39,820 bp long and reveals Siphoviridae morphology. φKSM96 shows a broad range of susceptibility against S. mutans

Phage-antibiotic synergy reduces Burkholderia cenocepacia population.

BACKGROUND: Burkholderia cenocepacia is an opportunistic pathogen that can cause acute and chronic infections in patients with weakened immune systems and in patients with cystic fibrosis. B. cenocepacia is resistant to many antibiotics making treatment challenging. Consequently, there is a critical need for alternative strategies to treat B. cenocepacia infections such as using bacteriophages and/or bacteriophages with subinhibitory doses of antibiotic called phage-antibiotic synergy. RESULTS: We isolated a bacteriophage, KP1, from raw sewage that infects B. cenocepacia. Its morphological ch

Isolation of bacteriophages infecting Xanthomonas oryzae pv. oryzae and genomic characterization of novel phage vB_XooS_NR08 for biocontrol of bacterial leaf blight of rice.

Bacterial leaf blight (BLB) disease of rice caused by Xanthomonas oryzae pv. oryzae (Xoo) is one of the most destructive diseases worldwide in rice-growing regions. The Ineffectiveness of chemicals in disease management has increased the interest in phage therapy. In this study, we isolated 19 bacteriophages, infecting Xoo, from a rice field, which belonged to phage families Siphoviridae, Myoviridae, and Podoviridae on the basis of electron microscopy. Among 19 phages, Phage vB_XooS_NR08, a member of the Siphoviridae family, expressed antibacterial activity against all Xoo strains tested and d

Genome annotation and intraviral interactome for the Streptococcus pneumoniae virulent phage Dp-1.

Streptococcus pneumoniae causes several diseases, including pneumonia, septicemia, and meningitis. Phage Dp-1 is one of the very few isolated virulent S. pneumoniae bacteriophages, but only a partial characterization is currently available. Here, we confirmed that Dp-1 belongs to the family Siphoviridae. Then, we determined its complete genomic sequence of 56,506 bp. It encodes 72 open reading frames, of which 44 have been assigned a function. We have identified putative promoters, Rho-independent terminators, and several genomic clusters. We provide evidence that Dp-1 may be using a novel DNA

Metagenomics indicates an interplay of the microbiome and functional pathways in Parkinson's disease.

Previous studies suggest there are distinct gut microbial and functional variations in patients with Parkinson's disease (PwPD) that may reveal potential microbiome signatures or biomarkers to aid in early detection of the disease. In this case-control study, we used whole genome sequencing to compare the stool samples of 55 PwPD to 42 healthy controls (HC) from a public database (BioProject Accession PRJEB39223). For bacterial phyla, we observed a greater relative abundance in Firmicutes and Actinobacteria among PwPD, while that of Bacteroidetes was lower. For phages, PwPD had a greater relat

The novel macrolide-Lincosamide-Streptogramin B resistance gene erm(44) is associated with a prophage in Staphylococcus xylosus.

A novel erythromycin ribosome methylase gene, erm(44), that confers resistance to macrolide, lincosamide, and streptogramin B (MLSB) antibiotics was identified by whole-genome sequencing of the chromosome of Staphylococcus xylosus isolated from bovine mastitis milk. The erm(44) gene is preceded by a regulatory sequence that encodes two leader peptides responsible for the inducible expression of the methylase gene, as demonstrated by cloning in Staphylococcus aureus. The erm(44) gene is located on a 53-kb putative prophage designated ΦJW4341-pro. The 56 predicted open reading frames of ΦJW4341-

Genome sequence and analysis of a Propionibacterium acnes bacteriophage.

Cutaneous propionibacteria are important commensals of human skin and are implicated in a wide range of opportunistic infections. Propionibacterium acnes is also associated with inflammatory acne vulgaris. Bacteriophage PA6 is the first phage of P. acnes to be sequenced and demonstrates a high degree of similarity to many mycobacteriophages both morphologically and genetically. PA6 possesses an icosahedreal head and long noncontractile tail characteristic of the Siphoviridae. The overall genome organization of PA6 resembled that of the temperate mycobacteriophages, although the genome was much

Identification of the biological properties of three novel lytic bacteriophages capable of infecting Bacillus anthracis: Novel members of the class Caudoviricetes.

Bacillus anthracis spores can remain viable for many years in regions where anthrax cases are reported or where deceased animals are buried. Anthrax occurrences may be more common in areas where livestock farming is a primary source of livelihood. In this study, 43 Bacillus anthracis isolates were used, which were isolated from samples collected in different provinces of Türkiye. Three lytic bacteriophages(BaTR8, BaTR13, and BaTR16) were isolated from environmental soil samples. These three lytic bacteriophages' biological properties (host range, burst size, and phage morphology) were defined,

Bacterial TIR-based immune systems sense phage capsids to initiate defense.

Thoeris systems use proteins with Toll/interleukin-1 receptor domains to protect prokaryotes from phage infection through the synthesis of a cyclic adenosine diphosphate ribose signalling molecule, which activates an effector that depletes the host of the essential metabolite NAD+ to limit viral propagation. How infection is recognized during Thoeris immunity is not known. Here we investigate the staphylococcal Thoeris defense system, ThsA-B1-B2, and found that, upon infection, the major capsid proteins of Siphoviridae phages from serogroup B, but not A, form a complex with ThsB1 and ThsB2 to

Vientovirus capsid protein mimics autoantigens and contributes to autoimmunity in Sjögren's disease.

Viral infections are implicated in the pathogenesis of autoimmune diseases, including Sjögren's disease (SjD), but the mechanisms linking viral antigens to disease development remain poorly understood. To address this, we conducted shotgun metagenomic sequencing of saliva samples from 35 patients with SjD and 25 healthy controls. The salivary virome of the patients with SjD, particularly those with high disease activity, had an expansion of Siphoviridae bacteriophages and increased eukaryotic viral sequences, including Vientovirus.
