Single-cell and spatial transcriptomics in endocrine research.

Accumulating evidence suggests that cellular heterogeneity in organs and cell-cell and tissue-tissue interactions are crucial for maintaining physical homeostasis and disease progression. Endocrine organs also exhibit cellular heterogeneity and comprise multiple cell types. For instance, the pituitary gland comprises five types of pituitary hormone-producing cells as well as non-hormone-producing supporting cells, such as fibroblasts, endothelial cells, and folliculostellate cells. However, the functional roles of the interactions between hormone-producing and non-producing cells in the pituit

SPCC: Inferring Spatial Cell-Cell Interaction by Integrating Single-cell and Spatial Transcriptomics.

Study of single-cell spatial biology reveals the importance of integrating single-cell and spatial data for capturing spatial structure at individual cell resolution in various fields. With the lack of cellular-level information in most spatial data, it is necessary to integrate single-cell and spatial data. Here, we developed a deep learning computational framework for alignment and mapping of unpaired single-cell and the spatial data by using adversarial joint-variational autoencoder and Random Forest model (SPCC). SPCC will generate a mapping matrix for single-cell and spatial positions tha

spMosaic: multi-sample integration for scalable spatial domain discovery based on spatial transcriptomics.

Spatial transcriptomics enables high-resolution profiling of gene expression within intact tissue architecture, providing new opportunities to study the spatial organization of tissue structures and cell types. However, identifying spatial domains that are reproducible across samples and individuals remains challenging due to batch effects, inter-individual heterogeneity, increasing dataset sizes and the incomparability of spatial coordinates across independently processed tissue sections. We propose spMosaic, a scalable computational framework for multi-sample spatial domain identification. T

Psoriasis as a spatial immune ecosystem: insights from single-cell and spatial transcriptomics.

Psoriasis is a chronic systemic inflammatory skin disease marked by substantial heterogeneity in both clinical presentation and immunopathology. Bulk RNA sequencing has been instrumental in establishing the IL-23/IL-17 axis as a central pathogenic framework, but tissue-averaged signals may obscure the cell-state heterogeneity and spatial microenvironments that distinguish clinical subtypes at single-cell resolution. Recent advances in single-cell RNA sequencing (scRNA-seq) and spatial transcriptomics (ST) have therefore prompted a conceptual shift from a model centered on individual cytokines

A deep learning representation and spatial Bayesian cell-type deconvolution for spatial transcriptomics.

BACKGROUND: Spatial transcriptomics provides unprecedented insights into gene expression in the spatial context of tissues; however, some mainstream techniques lack quantitative analysis of uncertainty. METHODS: In this study, we propose a computational framework-Spatial Deconvolution via Deep Gaussian Processes (SDDGP)-that integrates deep Gaussian processes with Bayesian inference for spatially aware deconvolution of spatial transcriptomics data. The framework consists of three tightly coupled components. A multi-layer deep Gaussian process (DGP) captures nonlinear spatial dependencies in c

Spatial Transcriptomic Analyses of Spermatogenesis.

Measuring mRNA abundance at the level of the whole transcriptome has become an indispensable tool for the investigation of fundamental biological processes in higher eukaryotes. However, traditional transcriptomic methods are destructive and ignore the three-dimensional organization of cells within tissues and organs. Spatial transcriptomics is a cutting-edge technology that begins to address this limitation and facilitates transcriptomic analyses within the normal spatial context of two-dimensional tissue sections. This method permits a comprehensive appreciation of cellular heterogeneity acc

Spatial transcriptomics reveals microenvironmental heterogeneity in osteoarthritic subchondral bone.

Although increasing evidence implicates subchondral bone alterations in osteoarthritis, the spatial organization of subchondral bone remodeling remains unclear. Applying spatial transcriptomics to human subchondral bone, we identify a spatially conserved osteogenic core-halo architecture that displays transcriptional reprogramming in sclerotic microenvironments. Spatial dependency and a customized cell-cell communication framework reveal disrupted osteoblast-osteoclast spatial coupling, enhanced osteoblast-mesenchymal interactions, and identify FN1-SDC2 and COL1A1-DDR2 as candidate stromal-ost

Benchmarking copy number alteration inference methods for spatial transcriptomics.

Copy number alterations (CNAs), gains or losses of genomic regions, contribute to malignant progression and tumor heterogeneity. Advances in spatial transcriptomics have expanded opportunities to study clonal structure in situ, but direct spatial genomic profiling remains difficult in practice, motivating the increasing use of computational methods to infer CNAs from spatial transcriptomics data. However, their performance across diverse spatial transcriptomics settings remains unclear. Here, we present a benchmark of nine CNA inference methods across 69 spatial transcriptomics tissue sections

Benchmarking Active Spot Selection for Cost-Efficient Spatial Transcriptomics.

Spatial transcriptomics (ST) measures gene expression in tissue context, but dense capture grids can be costly and may repeatedly sample morphologically similar regions. Most active learning strategies were developed for categorical labels and independent samples. We conduct a retrospective pool-based benchmark of active learning versus uniform Random sampling for ST, where expression vectors are high-dimensional and continuous and candidates are spatially correlated. Using two fully profiled public ST cohorts, we mask candidate expression vectors and simulate multi-round selection with uncert

Spatial transcriptomics characterisation of radionecrotic changes in glioblastoma patients.

BACKGROUND: Isocitrate dehydrogenase (IDH)-wildtype Glioblastoma (GB) is the most prevalent primary malignant central nervous system (CNS) tumour in adults. The standard treatment regimen involves radiotherapy, which can cause radionecrotic (postactinic) changes as a late-onset treatment complication. While radiation is thought to mainly affect resident brain tissue, progressive GB and radionecrotic changes can be challenging to differentiate, as they may present with similar symptoms and appear alike on Magnetic Resonance Imaging (MRI). Therefore, histopathological examination remains the gol

Multiscale confidence quantification for virtual spatial transcriptomics with UTOPIA.

Virtual spatial transcriptomics (ST) methods predict gene expression or cell types from histology images, extending molecular readouts beyond the limited regions or samples directly measured by ST platforms. However, the statistical reliability of these predictions remains unclear. Here, we present UTOPIA, a model-agnostic framework for multiscale confidence quantification in virtual ST. UTOPIA assigns statistically calibrated confidence scores to predictions across spatial resolutions and biological granularities, ranging from single genes to metagenes and from specific cell types to broader

Spatially varying gene regulation network inference from spatial transcriptomics.

MOTIVATION: Gene regulatory networks (GRNs) govern cellular functions by coordinating gene expression programs. These regulatory relationships are strongly shaped by local microenvironments, giving rise to dynamic, spatially varying regulatory patterns across tissues. Therefore, it is crucial to infer GRNs at higher, cell-specific resolution while jointly modeling spatial context. However, most existing GRN inference approaches focus on cell-type-level networks or infer cell-specific GRNs without incorporating neighborhood and positional information. RESULTS: We propose SVGRN, a deep learning

STORM: spatial transcriptomics optimization by resolution via matrix factorization.

Classic RNA sequencing dissociates cells from their native tissue architecture, discarding spatial information that critically shapes transcriptional programs in development, homeostasis, and cancer. However, current ST platforms often produce incomplete and noisy profiles due to technical limitations and tissue variability. These limitations obscure biologically meaningful spatial patterns and hinder downstream interpretation. Here, we introduce STORM (spatial transcriptomics optimization by resolution via matrix factorization), a machine learning framework that improves the fidelity of spati

Dissecting the spermatogonial stem cell niche using spatial transcriptomics.

Spermatogonial stem cells (SSCs) in the testis support the lifelong production of sperm. SSCs reside within specialized microenvironments called "niches," which are essential for SSC self-renewal and differentiation. However, our understanding of the molecular and cellular interactions between SSCs and niches remains incomplete. Here, we combine spatial transcriptomics, computational analyses, and functional assays to systematically dissect the molecular, cellular, and spatial composition of SSC niches. This allows us to spatially map the ligand-receptor (LR) interaction landscape in both mous

Spatial transcriptomics and the anatomical pathologist: Molecular meets morphology.

In recent years anatomical pathology has been revolutionised by the incorporation of molecular findings into routine diagnostic practice, and in some diseases the presence of specific molecular alterations are now essential for diagnosis. Spatial transcriptomics describes a group of technologies that provide up to transcriptome-wide expression profiling while preserving the spatial origin of the data, with many of these technologies able to provide these data using a single tissue section. Spatial transcriptomics allows expression profiling of highly specific areas within a tissue section pote

SpaDiff denoises sequence-based spatial transcriptomics via diffusion process.

Spot-swapping in sequence-based spatial transcriptomics redistributes RNA molecules across neighboring spots, distorting spatial gene expression and biasing downstream analysis. We introduce SpaDiff, a mass-conserving denoising framework that corrects this artifact through score-guided reverse diffusion. Across simulated and real spatial transcriptomics datasets, SpaDiff consistently improves the recovery of spatial gene-expression distributions. In particle-level simulations with known ground truth, SpaDiff robustly restores gene-level spatial patterns across diverse contamination regimes. In

hoodscanR: profiling single-cell neighborhoods in spatial transcriptomics data.

MOTIVATION: Understanding complex cellular neighborhoods has provided new insights into tissue biology. Accurate neighborhood identification is crucial, yet existing methods often focus on hard assignment and do not generate cell-specific neighborhood profiles at single-cell level. RESULTS: We developed hoodscanR, a Bioconductor package identifying and analyzing cellular neighborhoods in spatial data. The central output of hoodscanR is a cell-level neighborhood probability profile, which represents partial membership of each cell across multiple annotation-defined neighborhoods. This probabil
