A Thermodynamic Framework for Reliability Kinetics.

Empirical power-law relationships are widely used in reliability physics to describe degradation kinetics and predict lifetime. Such behavior appears across diverse failure mechanisms, including time-dependent dielectric breakdown (TDDB), hot-carrier injection (HCI), bias temperature instability (BTI), electromigration (EM), and fatigue. In this work, a thermodynamic framework for reliability kinetics is developed from Gibbs free energy and entropy partitioning, leading to a generalized kinetic equation that incorporates thermal activation, stress acceleration, and accumulated degradation. Thermodynamics of d(GGGGCCCC) Binding to Neomycin-Class Aminoglycosides.

DNA adopts a number of conformations that can affect its binding to other macromolecules. The conformations (A, B, Z) can be sequence- and/or solution-dependent. While AT-rich DNA sequences generally adopt a Canonical B-form structure, GC-rich sequences are more promiscuous. Recognition of GC-rich nucleic acids by small molecules has been much more challenging than the recognition of AT-rich duplexes. Spectrophotometric and calorimetric techniques were used to characterize the binding of neomycin-class aminoglycosides to a GC-rich DNA duplex, G4C4, in various ionic and pH conditions. Our resul

Spectroscopy, Thermodynamics and Molecular Docking of Fraxinellone with DNA.

Fraxinellone is an important botanical lactone compound and has been demonstrated to have insecticidal activity. To provide theoretical support to the assessment on the safety of utilizing fraxinellone as a natural insecticidal agent, the interactions between fraxinellone and armyworm DNA, salmon sperm DNA and calf thymus DNA were investigated using UV-Vis absorption spectroscopy, isothermal titration calorimetry, and molecular docking. Results showed that there were two types of combinations between fraxinellone and three kinds of DNA. Type I combination had an equilibrium constant of combina

Thermodynamics of nucleic acid "shape readout" by an aminosugar.

Recognition of nucleic acids is important for our understanding of nucleic acid structure as well as for our understanding of nucleic acid-protein interactions. In addition to the direct readout mechanisms of nucleic acids such as H-bonding, shape recognition of nucleic acids is being increasingly recognized as playing an equally important role in DNA recognition. Competition dialysis, UV, flourescent intercalator displacement (FID), computational docking, and calorimetry studies were conducted to study the interaction of neomycin with a variety of nucleic acid conformations (shapes). At pH 5.

[Thermodynamics aspects of interactions between small ligands and DNA].

DNA is a molecular target for many anticancer and antiviral drugs. Therefore, a clear understanding of the interaction of small molecules with DNA is important in the rational design of ligands that can bind to DNA with high affinity and selectivity. There are several methods to investigate interactions between drug and DNA. Some of them measures changing into DNA structures, such as lengthening and untwisting of helix of DNA. Other techniques measure changing in drug environment. With the increasing availability of sensitive microcalorimeters, particular interest has arisen in the thermodynam

Effect of Thermal Vacancy on Thermodynamic Behaviors in BCC W Close to Melting Point: A Thermodynamic Study.

As temperature increases, the thermal vacancy concentration in pure metals dramatically increases and causes some strongly non-linear thermodynamic behaviors in pure metals when close to their melting points. In this paper, we chose body-centered cubic (bcc) W as the target and presented a thermodynamic model to account for its Gibbs energy of pure bcc W from 0 K to melting point by including the contribution of thermal vacancy. A new formula for interaction part was proposed for describing the quadratic temperature behavior of vacancy formation energy. Based on the experimental/first-principl

Single-molecule thermodynamics of reactive systems: Application to ATP hydrolysis.

Classical thermodynamics describes macroscopic physical processes and chemical reactions by an ensemble approach, and the laws of thermodynamics have generally been regarded as laws of large numbers. However, enzymes, molecular motors, and many small systems in biology function by a single-molecule mode, one molecule at a time. A single-molecule thermodynamics of physical transport processes in rotary molecular motors in oxidative phosphorylation has been worked out recently (S. Nath, Biosystems 268 (2026) 105934). Here the single-molecular treatment is expanded to include chemically reactive

Thermodynamics shapes the in vivo enzyme burden of glycolytic pathways.

Thermodynamically constrained reactions and pathways are hypothesized to impose greater protein demands on cells, requiring higher enzyme amounts to sustain a given flux compared to those with stronger thermodynamics. To test this, we quantified the absolute concentrations of glycolytic enzymes in three bacterial species-Zymomonas mobilis, Escherichia coli, and Clostridium thermocellum-which employ distinct glycolytic pathways with varying thermodynamic driving forces. By integrating enzyme concentration data with corresponding in vivo metabolic fluxes and ΔG measurements, we found that the hi

Unmasking quantum effects in the surface thermodynamics of fluid nanodrops.

The focus of our study is an in-depth investigation of the quantum effects associated with the surface tension and other thermodynamic properties of nanoscopic liquid drops. The behavior of drops of quantum Lennard-Jones fluids is investigated with path-integral Monte Carlo simulations, and the test-area method is used to determine the surface tension of the spherical vapor-liquid interface. As the thermal de Broglie wavelength, λB, becomes more significant, the average density of the liquid drop decreases, with the drop becoming mechanically unstable at large wavelengths. As a consequence, th

Thermodynamics of the Association of Aminoglycoside Antibiotics with Human Angiogenin.

BACKGROUND: The body needs to maintain a firm balance between the inducers and inhibitors of angiogenesis, the process of proliferation of blood vessels from pre-existing ones. Human angiogenin (hAng), being a potent inducer of angiogenesis, is a cause of tumor cell proliferation, therefore its inhibition becomes a vital area of research. Aminoglycosides are linked ring systems consisting of amino sugars and an aminocyclitol ring and are in use in clinical practices for a long time. These compounds have found clinical uses as antibacterial agents that inhibit bacterial protein synthesis. OBJE

Deconvoluting Thermodynamics from Biology in the Aquatic Food Web Model.

Bioaccumulation of hydrophobic pollutants in an aquatic food web is governed by exposure concentrations in sediment and water phases and by complex trophic interactions among the various species. We demonstrate that biological interactions and exposure from the chemical environment can be deconvoluted for aquatic food webs to allow clearer assessments of the role of thermodynamic drivers from the sediment and surface water phases. We first demonstrate the feasibility of this deconvolution mathematically for hypothetical food webs with 3 and 4 interacting species and for more realistic real-wor

Nonequilibrium thermodynamics of the Markovian Mpemba effect and its inverse.

Under certain conditions, it takes a shorter time to cool a hot system than to cool the same system initiated at a lower temperature. This phenomenon-the "Mpemba effect"-was first observed in water and has recently been reported in other systems. Whereas several detail-dependent explanations were suggested for some of these observations, no common underlying mechanism is known. Using the theoretical framework of nonequilibrium thermodynamics, we present a widely applicable mechanism for a similar effect, the Markovian Mpemba effect, derive a sufficient condition for its appearance, and demonst

Intrinsic thermodynamics of inhibitor binding to human carbonic anhydrase IX.

BACKGROUND: Human carbonic anhydrase 9th isoform (CA IX) is an important marker of numerous cancers and is increasingly interesting as a potential anticancer drug target. Various synthetic aromatic sulfonamide-bearing compounds are being designed as potent inhibitors of CA IX. However, sulfonamide compound binding to CA IX is linked to several reactions, the deprotonation of the sulfonamide amino group and the protonation of the CA active site Zn(II)-bound hydroxide. These linked reactions significantly affect the affinities and other thermodynamic parameters such as enthalpies and entropies o

Backbone dynamics and thermodynamics of Borrelia outer surface protein A.

Nuclear spin relaxation experiments performed at 298K, 308K and 318K are used to characterize the intramolecular dynamics and thermodynamics of outer surface protein A (OspA), a key protein in the life-cycle of Borrelia burgdorferi, the causative agent of Lyme disease. It has recently been demonstrated that OspA specifically binds to the gut of the intermediate tick host (Ixodes scapularis), and that this interaction is mediated, at least in part, by residues in the C-terminal domain of OspA that are largely inaccessible to solvent in all X-ray structures of this protein. Our analysis of 15N r

Thermodynamics of distribution of salicylates in semi-solid ointment bases.

The distribution behavior of salicylic acid and its various esters (methyl, ethyl, phenyl, and glycol) between different semisolid vehicles (PEG, Carbopol 940, Plastibase) and non-miscible second phases has been examined over a range of temperature. The derived thermodynamics data can be used to discuss drug-vehicle interactions and changes in the thermodynamic activity of the solute. Salicylic acid interacts little, if at all, with inert materials such as Plastibase (mineral oil thickened with polyethylene) but together with its esters shows strong interaction with PEG. An increased interacti

Beyond Structure: Protein and Solution Dynamics Shape Ligand-Binding Thermodynamics.

Variable-temperature electrospray ionization native mass spectrometry (vT-ESI nMS) provides a means to determine how temperature-dependent changes in protein and solution dynamics influence individual ligand-binding reactions within multiligand protein complexes. Here, the GroEL single-ring mutant (SR1), which binds up to seven nucleotides, serves as a model system due to its sensitivity to solution conditions. Native MS resolves individual ligand-bound populations, while vT-ESI extends these measurements across temperature (3-43 °C), enabling determination of binding affinities and the associ

Defect-mediated regulation of interfacial hydrophobic transport via cavitation thermodynamics.

The dynamical transport of reactants across the electric double layer is a pivotal yet poorly understood process in electrocatalysis, often overshadowed by the focus on surface adsorption energetics. In this work, we use ab initio molecular dynamics to elucidate the microscopic mechanism governing the hydrophobic solute penetration across the defect-mediated MoS2-water interface, based upon Lum-Chandler-Weeks theory. We show that the free-energy barriers associated with penetration into the Stern layer closely follow the local cavitation free-energy landscape, indicating that cavity formation

Morphology controls nonlinear donor acceptor thermodynamics in divinylbenzene-based copolymers.

Understanding how surface morphology governs molecular adsorption remains a fundamental challenge in interfacial science. Here, inverse gas chromatography at infinite dilution is combined with a generalized five-parameter Lewis acid-base model to investigate adsorption on divinylbenzene-based copolymers. Statistical model discrimination demonstrates that nonlinear donor-acceptor coupling and curvature are intrinsic features of polymer adsorption energetics. Independent thermo-geometric analysis further reveals that the adsorbed molecular footprint follows a common quadratic dependence on tempe

Asymptotic Thermodynamics for Chemical Reaction Networks with Fast-Slow Kinetics.

We present a systematic derivation of asymptotic expansions of nonequilibrium thermodynamics for chemical reaction networks (CRNs) based on singular perturbation theory. For a general reversible CRN with fast-slow kinetics, we obtain the first and second laws of thermodynamics for the asymptotic expansion model. We derive composite expansions of the enthalpy, entropy, entropy production rate, and relative entropy. The slow-varying outer parts of these thermodynamic quantities capture the long-time trend, while the fast-varying corrected inner parts decay to zero as the fast time variable tends
