TCN-RDP: Predicting Drug-Induced Liver Injury from Time-Series Toxicogenomic Data.

Drug-induced liver injury (DILI) is a major obstacle in drug development, often leading to high failure rates in clinical trials. Traditional toxicological assessments are slow and resource-intensive, making early prediction of hepatotoxicity a significant challenge. To address this, we propose TCN-RDP, a novel model that integrates Temporal Convolutional Networks (TCN) and Random Dimension Permutation (RDP). TCN captures temporal dependencies in gene expression data, while RDP enhances the modeling of high-dimensional gene interactions, allowing for better feature representation. Additionally

Toxicogenomics of Five Cytostatics in Fathead Minnow (Pimephales promelas) Larvae.

In this study, the toxicogenomic effects of five cytostatics (tamoxifen, methotrexate, capecitabine, cyclophosphamide, and ifosfamide) on fathead minnow (Pimephales promelas) larvae were evaluated. Post-fertilization eggs were exposed to increasing concentrations of the drugs for six days. The expression levels of two genetic biomarkers for toxicity and four thyroid hormone-related gene pathways were measured. Interestingly, the results showed that all concentrations of the five cytostatics affect the transcription levels of both toxicity biomarker genes. Additionally, the thyroid hormone-rela

[Biomechanism-based innovation of toxicology by the fundamental concept of "Signal Toxicity"].

When Rachel Carson wrote the "Silent Spring" in 1962, the toxicology society was influenced in an indirect way mainly on environmental effects of massive use of pesticides. However, at that time, for those who were studying DDT and other pesticides, the biological effect of such chemicals were understood as a result of their long-lasting toxicants with slow elimination rates from the body; bio- persistency and in some case bio- and environmentally accumulative. And the chronic effects became overt including complex endpoints not only liver toxicity but, reproductive, immune, and neuronal. The

The use of premature chromosome condensation to study in interphase cells the influence of environmental factors on human genetic material.

Nowadays, there is a constantly increasing concern regarding the mutagenic and carcinogenic potential of a variety of harmful environmental factors to which humans are exposed in their natural and anthropogenic environment. These factors exert their hazardous potential in humans' personal (diet, smoking, pharmaceuticals, cosmetics) and occupational environment that constitute part of the anthropogenic environment. It is well known that genetic damage due to these factors has dramatic implications for human health. Since most of the environmental genotoxic factors induce arrest or delay in cell

Developmental dyslexia genes are selectively targeted by diverse environmental pollutants.

BACKGROUND: Developmental dyslexia, a complex neurodevelopmental disorder, not only affects children's academic performance but is also associated with increased healthcare costs, lower employment rates, and reduced productivity. The pathogenesis of dyslexia remains unclear and it is generally considered to be caused by the overlap of genetic and environmental factors. Systematically exploring the close relationship between exposure to environmental compounds and susceptibility genes in the development of dyslexia is currently lacking but high necessary. METHODS: In this study, we systematica

A transcriptome-wide association study of uterine fibroids to identify potential genetic markers and toxic chemicals.

Uterine fibroid is one of the most prevalent benign tumors in women, with high socioeconomic costs. Although genome-wide association studies (GWAS) have identified several loci associated with uterine fibroid risks, they could not successfully interpret the biological effects of genomic variants at the gene expression levels. To prioritize uterine fibroid susceptibility genes that are biologically interpretable, we conducted a transcriptome-wide association study (TWAS) by integrating GWAS data of uterine fibroid and expression quantitative loci data. We identified nine significant TWAS genes

A Novel Drug Repositioning Approach Based on Collaborative Metric Learning.

Computational drug repositioning, which is an efficient approach to find potential indications for drugs, has been used to increase the efficiency of drug development. The drug repositioning problem essentially is a top-K recommendation task that recommends most likely diseases to drugs based on drug and disease related information. Therefore, many recommendation methods can be adopted to drug repositioning. Collaborative metric learning (CML) algorithm can produce distance metrics that capture the important relationships among objects, and has been widely used in recommendation domains. By ap

A toxicity pathway-oriented approach to develop adverse outcome pathway: AHR activation as a case study.

With numerous new chemicals introduced into the environment everyday, identification of their potential hazards to the environment and human health is a considerable challenge. Developing adverse outcome pathway (AOP) framework is promising in helping to achieve this goal as it can bring In Vitro testing into toxicity measurement and understanding. To explore the toxic mechanism underlying environmental chemicals via the AOP approach, an integration of adequate experimental data with systems biology understanding is preferred. Here, we describe a novel method to develop reliable and sensible A

Toxicogenomic assessment of 137Cs in zebrafish embryos across developmental stages using an AOP network approach.

With the advancement and widespread adoption of nuclear energy, and the Fukushima nuclear wastewater discharge incident, concerns regarding the environmental risks posed by radioactive elements in aquatic environments are increasing. Cesium-137 (137Cs), a prominent anthropogenic radionuclide, exhibits developmental toxicity in various organisms; however, the precise extent of this environmental risk and the stage-specific molecular mechanisms remain inadequately defined. Here, zebrafish embryos were used to investigate the effects of 137Cs across various developmental stages, including the pro

Neuronal specific and non-specific responses to cadmium possibly involved in neurodegeneration: A toxicogenomics study in a human neuronal cell model.

Epidemiological data have linked cadmium exposure to neurotoxicity and to neurodegenerative diseases (e.g., Alzheimer's and Parkinson's disease), and to increased risk of developing ALS. Even though the brain is not a primary target organ, this metal can bypass the blood brain barrier, thus exerting its toxic effects. The coordination chemistry of cadmium is of strong biological relevance, as it resembles to zinc(II) and calcium(II), two ions crucial for neuronal signaling. A toxicogenomics approach applied to a neuronal human model (SH-SY5Y cells) exposed to cadmium (10 and 20 μM) allowed the

Amphetamine-Related Fatalities and Altered Brain Chemicals: A Preliminary Investigation Using the Comparative Toxicogenomic Database.

Amphetamine is a psychostimulant drug with a high risk of toxicity and death when misused. Abuse of amphetamines is associated with an altered organic profile, which includes omega fatty acids. Low omega fatty acid levels are linked to mental disorders. Using the Comparative Toxicogenomic Database (CTD), we investigated the chemical profile of the brain in amphetamine-related fatalities and the possibility of neurotoxicity. We classified amphetamine cases as low (0-0.5 g/mL), medium (>0.5 to 1.5 g/mL), and high (>1.5 g/mL), based on amphetamine levels in brain samples. All three groups shared

Toxicogenomics.

Toxicogenomics is defined as an integration of genomics (transcriptomics, proteomics and metabolomics) and toxicology. It is a scientific field that studies how the genome is involved in responses to environmental stressors and toxicants. It combines studies of mRNA expression, cell and tissue-wide protein expression and metabonomics to understand the role of gene-environment interactions in disease. One of the important aspects of toxicogenomics research is the development and application of bioinformatics tools and databases in order to facilitate the analysis, mining, visualizing and sharin

Plasticizer-related toxicogenomic signatures in gestational diabetes: Mendelian randomization, placental single-cell transcriptomics and trophoblast validation.

Plasticizer exposure has been associated with gestational diabetes mellitus (GDM), but the placental toxicogenomic mechanisms that may connect environmental chemical signals to maternal dysglycaemia remain unresolved. We integrated plastic-associated compound target annotation, placental bulk transcriptomics, cis-eQTL-based Mendelian randomization (MR), Bayesian colocalization, machine-learning prioritization, pathway analysis, placental single-cell transcriptomics and trophoblast validation. Candidate targets were intersected with GDM-related placental expression signals and tested against Fi
