Expanded virome analysis of metatranscriptomes from grapevine downy mildew lesions reveals novel viral segments, novel viruses and viroid-like RNAs.

Grapevine downy mildew, caused by the obligate biotrophic oomycete Plasmopara viticola, represents a major constraint to viticulture worldwide. Previous metatranscriptomic analyses revealed an unexpectedly rich viral diversity associated with downy mildew leaf lesions and in this study we re-analyzed the same RNA-seq libraries to complete viral genomes and identify additional RNA infectious elements. Using homology-based searches, RNA structural motif detection, coverage-based segment association and targeted experimental validation, we reconstructed the presumed complete genomes of multiple v

The Splicing Variant TFIIIA-7ZF of Viroid-Modulated Transcription Factor IIIA Causes Physiological Irregularities in Transgenic Tobacco and Transient Somatic Depression of "Degradome" Characteristic for Developing Pollen.

Viroids are small, non-coding, pathogenic RNAs with a significant ability of adaptation to several basic cellular processes in plants. TFIIIA-7ZF, a splicing variant of transcription factor IIIA, is involved in replication of nuclear-replicating viroids by DNA-dependent polymerase II. We overexpressed NbTFIIIA-7ZF from Nicotiana benthamiana in tobacco (Nicotiana tabacum) where it caused morphological and physiological deviations like plant stunting, splitting of leaf petioles, pistils or apexes, irregular branching of shoots, formation of double-blade leaves, deformation of main stems, and mod

TOR Inhibition Enhances Autophagic Flux and Immune Response in Tomato Plants Against PSTVd Infection.

Viroids are small, non-coding RNA pathogens known for their ability to cause severe plant diseases. Despite their simple structure, viroids like Potato Spindle Tuber Viroid (PSTVd) can interfere with plant cellular processes, including transcriptional and post-transcriptional mechanisms, impacting plant growth and yield. In this study, we have investigated the role of the Target Of Rapamycin (TOR) signaling pathway in modulating viroid pathogenesis in tomato plants infected with PSTVd. Our findings reveal that PSTVd infection induces the accumulation of the selective autophagy receptor NBR1, p

Virome Analysis of Lemon Plants with Vein Clearing Symptoms Reveals Mixed Infection of Citrus Vein Clearing Virus, Iris Domestica Betaflexivirus 1 and Hop Stunt Viroid.

Citrus yellow vein clearing virus (CYVCV) is the causative agent of the yellow vein clearing disease (YVCD), a worldwide and highly destructive disease in lemon (Citrus lemon) and sour orange trees (C. aurantium). The typical symptoms of vein clearing are believed to be associated with CYVCV infection in citrus, so virus-specific diagnostic systems are currently used to confirm infection. In the present study, virome analysis based on high-throughput sequencing (HTS) on a lemon plant showing YVCD revealed mixed infection of CYVCV, iris domestica betaflexyviridae 1 (IDBV), and hop stunt viroid

Novel RNA genosensor based on highly stable gold nanoparticles decorated phosphorene nanohybrid with graphene for highly sensitive and low-cost electrochemical detection of coconut cadang-cadang viroid.

Coconut cadang-cadang viroid (CCCVd) is an infectious single-stranded RNA (ssRNA) pathogen, which leads directly to the death of a large number of coconut palm trees and heavy economic loss to coconut farmers. Herein, a novel electrochemical impedance RNA genosensor is presented based on highly stable gold nanoparticles (AuNPs) decorated phosphorene (BP) nanohybrid with graphene (Gr) for highly sensitive, low-cost, and label-free detection of CCCVd. BP-AuNPs are environmentally friendly prepared by ultrasonic-assisted liquid-phase exfoliation of black phosphorus, accompanying direct reduction

Occurrence and Characterization of Graft-Transmissible Pathogens of Citrus in Orchards and Urban Citrus in Chile with a Focus on the Apscaviroid nanocitri.

Apscaviroid nanocitri (citrus dwarfing viroid, CDVd) is a graft-transmissible pathogen that frequently coexists with other citrus viroids and affects tree vigor. This study evaluated the occurrence of citrus viroids in small growers and commercial orchards in Chile and characterized CDVd strains obtained from urban Citrus spp. trees, with unknown propagation history following the discontinuation of the national citrus certification program. A total of 301 samples from five citrus-producing regions were analyzed, revealing that CDVd is widely distributed and commonly associated with Hostuviroid

Implementing Honey Bee Surveillance for the Detection of Avocado Sunblotch Disease in California.

Avocado sunblotch viroid (ASBVd) represents a complex and significant hurdle for the avocado industry and growers. The viroid's uneven distribution within host tissues makes traditional leaf-based indexing logistically intensive and prone to sampling errors. This study evaluates a honey bee-mediated surveillance framework as a scalable alternative for orchard monitoring. Beehives were strategically positioned across four commercial orchards in Southern California, located directly under the canopy and at distances of 100 and 200 meters from confirmed infected trees. A total of 83 samples, comp

Leaf bleaching is associated with extensive transcriptional reprogramming in avocado trees with sunblotch disease.

Avocado sunblotch viroid (ASBVd), the type member of the family Avsunviroidae, causes avocado sunblotch disease; marked by the appearance of distinct chlorotic symptoms on fruit, stems and/or leaves of infected trees. Despite the economic impact of the disease, limited information is available regarding the molecular interactions underlying ASBVd infection of avocado. However, studies of other host-viroid pathosystems have revealed large-scale changes to plant gene expression in response to viroid infection. To elucidate molecular changes associated with sunblotch symptom development, we used

Nanobiotechnology for efficient plum pox virus elimination from apricot plants.

Metallic nanoparticles have antimicrobial, virucidal, and anticancer activities and have been widely applied in medicine. In plants, silver nanoparticles have been used as preventive treatments in the greenhouse to reduce viral titers and symptoms. This work investigates the effect of Argovit™ AgNP formulation on apricot plants infected with Plum pox virus or with Hop stunt viroid. Meristems were rescued from plants treated with different Argovit™ concentrations and two exposure times. Although viroid-free plants were not obtained, a very high efficiency in eliminating the sharka virus is repo

Detection of Two Pospiviroid Species Affecting Tomato and Pepper Crops in Saudi Arabia.

During the growing season 2018-2019, a total of 199 tomato and 21 pepper asymptomatic and symptomatic samples were collected from different major regions of Saudi Arabia. Using the general Norgen Kit and universal Pospi1-RE/Pospi1-FW primers for Pospiviroid RT-PCR detection, only seven tomato samples and three pepper samples were positive, which amplified the PCR products with the expected sizes of ~364 bp and /~350 bp respectively, confirming the presence of at least one of the nine Pospiviroid species. The PCR amplified products were sent for sequencing, and the results confirmed the presenc

Induction of gentisic acid 5-O-beta-D-xylopyranoside in tomato and cucumber plants infected by different pathogens.

Tomato plants infected with the citrus exocortis viroid exhibited strongly elevated levels of a compound identified as 2,5-dihydroxybenzoic acid (gentisic acid, GA) 5-O-beta-D-xylopyranoside. The compound accumulated early in leaves expressing mild symptoms from both citrus exocortis viroid-infected tomato, and prunus necrotic ringspot virus-infected cucumber plants, and progressively accumulated concomitant with symptom development. The work presented here demonstrates that GA, mainly associated with systemic infections in compatible plant-pathogen interactions [Bellés, J.M., Garro, R., Fayos

Virome of the Russian Grapevine Germplasm: A Final Study and Summary.

Ampelographic collections play an important role in the conservation of grapevine genetic resources and therefore require continuous phytosanitary monitoring. In this study, the virome of grapevines from the Magarach ampelographic collection in Russia was analyzed using total RNA high-throughput sequencing. A total of twenty-seven grapevine viruses and four viroids were identified. Two viruses were characterized as putative novel species: (+) ssRNA grapevine umbra-like virus 5 (GULV-5) and the bipartite (+) ssRNA grapevine Magarach secovirus (GMSV), which, together with related viruses, may re

Scrapie and Creutzfeldt-Jakob disease prions.

Scrapie and Creutzfeldt-Jakob disease are caused by prions which can be distinguished from both viruses and viroids. Aggregates of prions are ultrastructurally and histochemically identical to amyloid. Extracellular collections of prions form amyloid plaques within scrapie-infected brain. Prion amyloid plaques seem analogous to viral inclusion bodies in that they are composed of causative pathogens and are not merely a consequence of the disease.

A noncoding plant pathogen provokes both transcriptional and posttranscriptional alterations in tomato.

Viroids are single-stranded, circular, noncoding RNAs that infect plants, causing devastating diseases. In this work, we employed 2D DIGE, followed by MS identification, to analyze the response of tomato plants infected by Citrus exocortis viroid (CEVd). Among the differentially expressed proteins detected, 45 were successfully identified and classified into different functional categories. Validation results by RT-PCR allowed us to classify the proteins into two expression groups. First group included genes with changes at the transcriptional level upon CEVd infection, such as an endochitinas

Identification of hot spring Obelisk-like RNA replicons and expanded diversity of the Obelisk superfamily.

Recent extensive metatranscriptome mining vastly expanded the range of apparently covalently closed circular (ccc) RNA replicons. A notable family of such replicons is Obelisks, ~1 kilobase (kb) cccRNAs encoding a protein with a unique fold, Oblin-1, and detected in diverse metatranscriptomes. To identify potential cccRNAs in a sequence similarity-independent manner, we adopt the Fragmented and primer-Ligated DsRNA Sequencing (FLDS) method to selectively sequence double-stranded (ds) RNAs, replicative intermediates of RNA replicons. We focus on candidates with predicted extensive intramolecula

The relationship between measles virus infection and subacute sclerosing panencephalitis (SSPE).

On theoretical grounds we propose that the essential step in the development of subacute sclerosing panencephalitis (SSPE) after measles virus infection involves a reverse transcriptase-mediated change to a DNA form, probably brought about by co-infection with a leukovirus at a critical point in time. We further suggest that this new DNA then replicates either as the core of a new slow virus or as a membrane-attached viroid exhibiting a form of non-structural integration with host cell DNA resembling that found with the herpes viruses.

Evolutionarily New Solanaceous DCL2 Family Members Acquire Functions in Tomato.

RNA silencing is one of the major defence activities against viral pathogens in plants. Silencing signals are initiated by Dicer-like proteins (DCLs) to generate viral-derived small RNAs (sRNAs). Viral sRNAs are then loaded into Argonaute proteins to form an RNA-induced silencing complex to guide cleavage of target RNAs based on sequence homology. While the model regarding RNA silencing-mediated defence against viral pathogens is largely established based on extensive studies using the model plant Arabidopsis thaliana, there are diverse sets of silencing components in other plants, especially

Hepatitis D Virus: Enigmas and Gaps of Knowledge.

Hepatitis D virus (HDV) is a very peculiar virus that shares many characteristics with plant viroids. One of its unique characteristics is the requirement for the presence of a helper virus for its replication, and in particular enveloping its virion, a role often played by the hepatitis B virus (HBV). Infection with HDV is frequently associated with more severe disease, which may present with fulminant hepatitis or a more rapid progression to cirrhosis and hepatocellular carcinoma (HCC), when compared to HBV mono-infection. HDV exhibits many peculiarities and enigmas, which have led to it bei

HDV evolution-will viral resistance be an issue in HDV infection?

Hepatitis D virus (HDV) is a hepatotropic subviral infectious agent, obligate satellite of the Hepatitis B virus (HBV) and is highly related to viroids. HDV affects around 5% of the 257 million chronic HBV-carriers worldwide, leading to the most severe form of chronic viral hepatitis. Interferon alpha is the only approved treatment for chronic hepatitis D, albeit with low response rates (around 20%-30%). New antiviral strategies are currently under study. Due to the high viral evolution rates (10-3 to 10-4 substitutions/site/year) HDV forms an extremely complex viral population (quasispecies)
