Machine learning-guided leaf margin classification and discovery that BcPHB promoter selection rewires a BcPHB-BcLMI1 module to shape leaf margins in Brassica campestris.

The morphological diversification of leaf margins reflects the evolutionary reshaping of conserved developmental programs. However, fully deciphering the underlying molecular basis remains challenging due to difficulties in phenotype quantification and the incomplete characterization of complex regulatory networks. In this study, we established a computer-vision framework to decode leaf lobe trait and identified the HD-ZIP III factor PHABULOSA (BcPHB), combining genome-wide association studies (GWAS) and selective sweep analysis in Brassica campestris. We found that promoter variation defines

AcWRKY75 and AcMYB108 mediated ABA-GA antagonism in the regulation of pineapple internal browning.

Gibberellic acid (GA) and abscisic acid (ABA) antagonistically regulate various biological processes, but whether they antagonistically regulate tissue browning remains unclear. Here, we showed that ABA reduced pineapple internal browning (IB) by inhibiting phenolic biosynthesis via downregulating AcWRKY75 and AcMYB108, while GA3 had the opposite effects. Biochemical evidences showed AcWRKY75 and AcMYB108 directly bound to and activated the phenolic biosynthetic gene Ac4CL5. Interestingly, AcMYB108 directly bound to AcWRKY75 promoter and activated its transcription, indicating that AcMYB108 fu

The glutathione S-transferase gene LaGSTU6 promotes somatic embryogenesis in a recalcitrant lily genotype by regulating scales redox homeostasis.

Genotypic recalcitrance limits efficient somatic embryogenesis (SE). In this study, an SE induction system for the recalcitrant species Lilium amabile Palib. was established by modulating redox homeostasis. The first SE in this species was achieved by supplementing MS medium containing 1.0 mg·L-1 picloram (PIC) with 150.0 mg·L-1 glutathione (GSH), which increased SE induction rate from 0 to 33.3%. Physiological analysis revealed that GSH treatment upregulated endogenous GSH and key antioxidant enzymes, glutathione peroxidase (GPX) and glutathione S-transferase (GST). Specifically, their activi

The MdERF1B-miR482c-MdCCR4-MdTLP1b module regulates apple resistance to Colletotrichum gloeosporioides.

Glomerella leaf spot (GLS), incited by Colletotrichum gloeosporioides, poses a significant threat to apple (Malus domestica) production. microRNAs (miRNAs) are critical regulators of plant-pathogen crosstalk. However, the underlying mechanism through which miR482 regulates apple resistance to GLS remains unclear. Here, we show that overexpression of miR482c compromises resistance against C. gloeosporioides, while silencing miR482c confers resistance to C. gloeosporioides. 5'RACE assays in apple and co-expression assays in Nicotiana benthamiana confirmed that miR482c targets and cleaves the MdC

Candidate genes with antagonistic roles in stomatal development are associated with population-wide variation in apple.

A sustainable approach to address climate change and increasing water demand in agriculture is breeding for plant functional traits that conserve water and enhance climate resilience. Stomata regulate plant-water relations and are promising targets for crop improvement. Here, we investigate the variation in stomatal density (SD) in a diverse apple population (Malus domestica Borkh.) consisting of 269 accessions. Genome-wide association studies identified robust associations with SD on chromosomes 2, 9, and 10 (classified as SNPs with a P-value higher than adjusted Bonferroni threshold of -log1

From genome to gene module: decoding the BsAlfin2-BsTT2 regulatory network controlling low temperature-induced anthocyanin biosynthesis in Begonia semperflorens.

Begonia semperflorens is an important ornamental plant worldwide, but its practical application is severely limited by low temperature sensitivity. However, the molecular regulatory mechanisms underlying low temperature-induced anthocyanin biosynthesis remain unclear. In this study, we assembled a high-quality chromosome-level B. semperflorens genome. Through genomic and MYB gene family analysis, we identified a key transcription factor BsTT2, which directly binds to the BsDFR promoter and enhances its activity, thereby driving anthocyanin accumulation in B. semperflorens. Furthermore, using B

Deciphering genetic basis of phenylethanoid glycoside production through integrative multiomics analysis in Callicarpa nudiflora.

Callicarpa nudiflora is a medicinal plant rich in phenylethanoid glycosides (PhGs), particularly verbascoside, but the genetic basis of PhG biosynthesis and natural variation in its content remain largely unexplored. Here, we assembled a chromosome-level genome of C. nudiflora (511 Mb, contig N50 = 12.78 Mb) with 39 317 annotated protein-coding genes and 99.5% Benchmarking Universal Single-Copy Orthologs completeness and quantified its bioactive compounds and gene expression across multiple tissues. Using the dataset, we elucidated the complete biosynthetic pathway of verbascoside and demonstr

Panax-derived Zingibroside R1 exerts allelopathic effects on root architecture by modulating the auxin transport pathway and oxidative stress responses.

The triterpenoid-rich Panax spp. possess notable allelopathic capabilities, yet current knowledge lacks comprehensive understanding of the biological mechanisms underlying these inhibitory effects. Here, we show that zingibroside R1 (ZR1), a newly identified allelochemical from Panax spp., inhibits the adventitious root growth in ginseng and primary root elongation in Arabidopsis. Mechanistic analyses revealed that ZR1 disrupts auxin transport, as evidenced by monitoring DR5::GFP and PINs markers. The effect of ZR1 on auxin transport was further elucidated through synergistic effects observed

Dual regime of flowering time and pollination enhances pollen tube development in Ziziphus.

Chinese jujube (Ziziphus jujuba Mill., 2n = 2x = 24) is a drought-tolerant, nutrient-rich fruit crop. However, its genetic improvement is constrained by protandry, low fruit set, and severe embryo abortion. Interspecies hybridization between Chinese jujube and Indian jujube (Ziziphus mauritiana Lam., 2n = 4x = 48) is further hindered by asynchronous flowering. We developed a dual-regime protocol combining temperature control and strategic heavy pruning to advance the flowering time of Indian jujube (cultivar 'Niunaidaqingzao', N) by 2 months, thereby synchronizing its anthesis with that of Chi

Involvement of the LcARF17- and LcRAP2-4-LcLOX7 regulatory modules in the biosynthesis of fresh aroma in litchi aril.

Fatty acid-derived volatile organic compounds (VOCs), especially C6 and C9 aldehydes and alcohols, are vital contributors to the fresh aroma of fruits. However, the specific volatiles responsible for this freshness and their biosynthetic regulatory mechanisms remain poorly characterized in litchi (Litchi chinensis Sonn.). In this study, we systematically characterized the VOC profiles of 24 representative litchi cultivars and identified four critical compounds-trans,cis-2,6-nonadien-1-ol, 1-hexanol, (E)-6-nonenal, and (E)-2-hexen-1-ol-as primary determinants of fresh-aroma variation. FaRIF as a key regulator of strawberry fruit ripening: deciphering its targets and interaction networks.

Ripening inducing factor (RIF) is a key NAC transcription factor (TF) regulating strawberry fruit ripening. Previous studies using RIF-RNAi and overexpression lines in Fragaria × ananassa and CRISPR knock-out lines in F. vesca have established the role of RIF in controlling ABA biosynthesis and signaling, cell wall remodeling, and secondary metabolism. In this study, we deciphered FaRIF's transcriptional regulatory network by combining ChIP-seq-based identification of its direct targets with an analysis of FaRIF-RNAi transcriptome data. These analyses revealed FaRIF's direct role in multiple a

Molecular insights and integrated management of Glomerella leaf spot in apple.

Apple (Malus × domestica) is one of the world's premier fruit crops. Apple Glomerella leaf spot (GLS) is caused by Colletotrichum spp., jeopardizing global apple supply and incurring millions of dollars in annual losses. The development of resistant apple varieties has evolved from conventional selection breeding to deliberate breeding strategies that incorporate statistical analysis and experimental design, and now increasingly integrate genetic and genomic data. Innovative methods like marker-assisted selection and genetic editing have facilitated the development of cultivars resistant to GL

Enhancing cold tolerance through HubZIP6-mediated CBF activation and salicylic acid signaling in pitaya.

Cold stress severely limits the yield and quality of fruit crops, yet its regulatory mechanisms in pitaya remain poorly understood. Here, we identified a cold-inducible bZIP transcription factor, HubZIP6, that plays a central role in enhancing cold tolerance in pitaya. HubZIP6 is a nuclear-localized protein with transcriptional activation activity, and its overexpression in Arabidopsis and tomato significantly improved cold tolerance, as reflected by higher survival rates, reduced ion leakage, and lower reactive oxygen species accumulation. Mechanistically, HubZIP6 directly binds to ACGT motif

The evolution of Ca2+-ATPases across plants with profiles in Rhododendron and the function of key members in alleviating high calcium stress.

Ca2+-ATPase (CAP) is a key Ca2+ efflux protein in plants. Our previous research suggests that CAPs may play a crucial role in the adaptation of rhododendrons to high calcium environments. However, the evolution, variation, characteristic expression, and subfunctionalization of this gene family in Rhododendron remain unknown. Through the analysis of pan-genomes and pan-transcriptomes, we elucidated the systematic evolution of CAPs in plants, as well as their characteristic expression patterns in Rhododendron. During the evolutionary process from lower to higher plants, CAPs can be divided into

Targeted population genomics uncovers demographic history and genetic divergence in north American wild cranberry.

Wild populations of North American cranberry (Vaccinium macrocarpon Aiton) are reservoirs of genetic variation that may contribute to the improvement of breeding-relevant traits. However, the extent to which wild genetic variation is geographically structured and represented in elite germplasm remains unclear. We analysed 179 wild cranberry accessions from the upper Midwest and Eastern North America to estimate nucleotide diversity (π), population structure, and loci associated with genetic differentiation and environmental variables using a genome-informed targeted genotyping panel.
