Colony-stimulating factor-1 (CSF-1) receptor, also known as macrophage colony-stimulating factor (MCSF) receptor, belongs to the type III protein tyrosine kinase receptor family. MCSF and IL-34 play essential roles in both innate and adaptive immune systems in vertebrates through their shared receptor MCSFR. While the functional study of MCSFR in mammals has been well-demonstrated, its role in fish remains limited. Therefore, this report aims to identify and study the expression of the MCSFR genes in rainbow trout Oncorhynchus mykiss, where four paralogues were found present at different genom

BACKGROUND: GBPs (guanylate binding proteins), an evolutionary ancient protein family, play a key role in the host's innate immune response against bacterial, parasitic and viral infections. In Humans, seven GBP genes have been described (GBP1-7). Despite the interest these proteins have received over the last years, evolutionary studies have only been performed in primates, Tupaia and rodents. These have shown a pattern of gene gain and loss in each family, indicative of the birth-and-death evolution process.
RESULTS: In this study, we analysed the evolution of this gene cluster in several b

Giardia duodenalis (syn. G. intestinalis, G. lamblia) is a widespread gastrointestinal protozoan parasite with debated taxonomic status. Currently, eight distinct genetic sub-groups, termed assemblages A-H, are defined based on a few genetic markers. Assemblages A and B may represent distinct species and are both of human public health relevance. Genomic studies are scarce and the few reference genomes available, in particular for assemblage B, are insufficient for adequate comparative genomics. Here, by combining long- and short-read sequences generated by PacBio and Illumina sequencing techn

BACKGROUND: Tick-borne relapsing fever (TBRF) is a globally prevalent, yet under-studied vector-borne disease transmitted by soft and hard bodied ticks. While soft TBRF (sTBRF) spirochetes have been described for over a century, our understanding of the molecular mechanisms facilitating vector and host adaptation is poorly understood. This is due to the complexity of their small (~ 1.5 Mb) but fragmented genomes that typically consist of a linear chromosome and both linear and circular plasmids. A majority of sTBRF spirochete genomes' plasmid sequences are either missing or are deposited as un

BACKGROUND: Cryptosporidium hominis is a dominant species for human cryptosporidiosis. Within the species, IbA10G2 is the most virulent subtype responsible for all C. hominis-associated outbreaks in Europe and Australia, and is a dominant outbreak subtype in the United States. In recent yearsIaA28R4 is becoming a major new subtype in the United States. In this study, we sequenced the genomes of two field specimens from each of the two subtypes and conducted a comparative genomic analysis of the obtained sequences with those from the only fully sequenced Cryptosporidium parvum genome.

BACKGROUND: Chlamydia pecorum is the causative agent of a number of acute diseases, but most often causes persistent, subclinical infection in ruminants, swine and birds. In this study, the genome sequences of three C. pecorum strains isolated from the faeces of a sheep with inapparent enteric infection (strain W73), from the synovial fluid of a sheep with polyarthritis (strain P787) and from a cervical swab taken from a cow with metritis (strain PV3056/3) were determined using Illumina/Solexa and Roche 454 genome sequencing.
RESULTS: Gene order and synteny was almost identical between C. pec

Genes underlying important phenotypic differences between Plasmodium species, the causative agents of malaria, are frequently found in only a subset of species and cluster at dynamically evolving subtelomeric regions of chromosomes. We hypothesized that chromosome-internal regions of Plasmodium genomes harbour additional species subset-specific genes that underlie differences in human pathogenicity, human-to-human transmissibility, and human virulence. We combined sequence similarity searches with synteny block analyses to identify species subset-specific genes in chromosome-internal regions o

Plant genomes harbor dozens to hundreds of nucleotide-binding site-leucine-rich repeat (NBS-LRR) genes; however, the long-term evolutionary history of these resistance genes has not been fully understood. This study focuses on five Brassicaceae genomes and the Carica papaya genome to explore changes in NBS-LRR genes that have taken place in this Rosid II lineage during the past 72 million years. Various numbers of NBS-LRR genes were identified from Arabidopsis lyrata (198), A. thaliana (165), Brassica rapa (204), Capsella rubella (127), Thellungiella salsuginea (88), and C. papaya (51). UNLABELLED: Investigation of the human microbiome has revealed diverse and complex microbial communities at distinct anatomic sites. The microbiome of the human sebaceous follicle provides a tractable model in which to study its dominant bacterial inhabitant, Propionibacterium acnes, which is thought to contribute to the pathogenesis of the human disease acne. To explore the diversity of the bacteriophages that infect P. acnes, 11 P. acnes phages were isolated from the sebaceous follicles of donors with healthy skin or acne and their genomes were sequenced. Comparative genomic analysis of the

Burkholderia pseudomallei is the etiologic agent of melioidosis. Many disease manifestations are associated with melioidosis, and the mechanisms causing this variation are unknown; genomic differences among strains offer one explanation. We compared the genome sequences of two strains of B. pseudomallei: the original reference strain K96243 from Thailand and strain MSHR305 from Australia. We identified a variable homologous region between the two strains. This region was previously identified in comparisons of the genome of B. pseudomallei strain K96243 with the genome of strain E264 from the

Banana Lectin (BanLec) is a mannose-binding jacalin-related lectin that has attracted considerable scientific interest due to its affinity toward high-mannose-type N-glycans and its immunomodulatory and antiviral properties. It also has the potential to suppress cancer cell proliferation and stimulate macrophage activity. In this study, evolutionary relationships among BanLec sequences across the Musa genus were also examined, while the primary focus was the identification and characterization of BanLec-encoding genes from Musa acuminata subsp. malaccensis (Malaysian Dwarf Banana) and Musa bal

INTRODUCTION: Gymnosperm mitochondrial genomes exhibit substantial variation in size and structure, yet the evolutionary dynamics of Cycadales remain insufficiently explored beyond the genus Cycas.
METHODS: We assembled the complete mitochondrial genome of Zamia integrifolia using Oxford Nanopore long-read and MGI short-read sequencing. Genome assembly, polishing, and annotation were performed through an integrated bioinformatics pipeline. Repetitive elements and mitochondrial plastid DNA transfers (MTPTs) were characterized. Whole-genome synteny and structural rearrangements were analyzed. P

Type I interferons (IFNs) play essential roles in antiviral immune responses. The extensive diversification of type I IFNs into various subtypes and duplicated gene copies has posed significant challenges for evolutionary reconstruction. To address this, we developed the type I IFN sequence composition and structure (IFN-SCOPE) model and gene-network graph degree centrality (GENE-GRADE) algorithm, which transform the discovery of type I IFN evolutionary trajectories into computing the node centrality in its gene networks. Through synteny-guided analysis, we verified that three previously repor

Trihelix is a class of transcription factors unique to plants that play a major role in abiotic and biotic stress responses, seed isolate development, floral organ morphogenesis, and plant photomorphogenesis. Nevertheless, the Trihelix transcription factor family in Gardenia jasminoides (G. jasminoides) has not been systematically characterized. In this study, 11 GjTrihelix genes were identified from the G. jasminoides genome, unevenly distributed across five chromosomes, and can be classified into four subfamilies: GT-1, GT-2, SIP and SH4. Gene structure and functional motif analyses revealed

1-Deoxy-D-xylulose 5-phosphate synthase (DXS) catalyzes the rate-limiting step of the plastidial 2-C-methyl-D-erythritol 4-phosphate (MEP) pathway and governs carbon flux toward terpenoid biosynthesis. The Lauraceae constitute an economically important plant lineage characterized by specialized terpenoid metabolism and divergent essential-oil chemotypes; however, the evolutionary dynamics and functional divergence of the DXS gene family across this family remain poorly understood. Here, we performed a comprehensive pan-genomic survey of the DXS family across 14 Lauraceae genomes, integrating p

Analysis of the plastid and mitochondrial genomes offer robust frameworks for identifying evolutionary relationships in red algae. The Solieriaceae is a family of red algae that includes the species of the economically important Kappaphycus and Eucheuma (eucheumatoids) that are valuable sources of carrageenan. Despite this, the composition and arrangement of retained and lost organelle genes remain underexplored in the Solieriaceae. Comparative genomic and phylogenetic analyses of the family Solieriaceae were performed with newly generated complete plastid and mitochondrial genome sequences fr

Il-35 is an immunosuppressive cytokine composed of Ebi3 and Il-12p35, which plays a critical role in regulating the functions of mammalian macrophages, yet its functions in macrophages of teleost fish remain unclear. In this study, two functional Il-35 molecules were identified in large yellow croaker (Larimichthys crocea), which are formed by Ebi3 (encoded by ebi3) paired with Il-12p35a (encoded by il12a1) or Il-12p35b (encoded by il12a2), respectively, designated as Il-35a and Il-35b. Their regulatory effects on macrophage functions were characterized. Through gene cloning, sequence alignmen

The three-amino-acid-loop-extension (TALE) gene family encodes a group of plant-specific homeodomain transcription factors that play indispensable roles in plant growth, development, and adaptation to environmental stresses. Although TALE genes have been extensively investigated in several plant species, their genome-wide characteristics and potential functions in maize, particularly in response to phosphorus deficiency, remain poorly understood. In the present study, a comprehensive genome-wide identification and characterization of the maize TALE gene family were conducted using bioinformati

ACC-synthase (1-aminocyclopropane-1-carboxylate synthase), also known as the ACS gene, plays a pivotal role in ethylene production, which is of great importance in the fruit ripening process for producing saleable yield (marketable fruit). The ACS gene family presumably controls stress responses, plant growth and development, and particularly fruit ripening. Computational biology was used as an essential tool to identify seven ACS genes in Carica papaya (red hermaphrodite) using an RNA-seq database (NCBI GEO). Further, the phylogenetic relationships of ACS genes determined gene family resembla
