Cleavage properties of an estrogen-regulated polysomal ribonuclease involved in the destabilization of albumin mRNA.

Previous work from this laboratory [Dompenciel,R.E., Garnepudi,V.R. and Schoenberg,D.R. (1995)J. Biol. Chem.270, 6108-6118] described the purification and properties of an estrogen-regulated endonuclease isolated from Xenopus liver polysomes that is involved in the destabilization of albumin mRNA. The present study mapped cleavages made by this enzyme onto the secondary structure of the portion of albumin mRNA bearing the major cleavage sites. The predominant cleavages occur in the overlapping APyrUGA sequence AUUGACUGA present in a single-stranded loop region, and in AUUGA located within a bu

Ataxia telangiectasia: an investigation of the repair defect in the cell line AT5BIVA by plasmid reconstitution.

The ataxia telangiectasia cell line, AT5BIVA, exhibited low repair fidelity measured by the reconstitution of transfected linear plasmid. This assay involves transfecting a linear plasmid containing two selectable marker genes: one gene (neo) is undamaged and marks transfection and the other gene (gpt) is cleaved to test functional repair. The proportion of transfected cells which have a functionally intact gpt gene gives a measure of repair fidelity. Southern analysis of individual transfected clones showed that integrated plasmids in AT5BIVA had a high frequency of sequence rearrangement. Bl

Transcription of the E6 and E7 genes of human papillomavirus type 6 in anogenital condylomata is restricted to undifferentiated cell layers of the epithelium.

The E6 and E7 genes of human genital papillomaviruses (HPVs) appear to transform cells by different mechanisms. They seem to act synergistically but are not equally important when tested under diverse experimental conditions. We were therefore tempted to investigate the E6- and E7-specific transcription pattern in HPV6-infected condylomas separately, by in situ hybridization. Recent studies have identified three promoters within the E6-E7 region of HPV6 and HPV11 by applying S1, exonuclease VII, and cDNA analyses. On the basis of these data, we cloned subgenomic fragments of HPV6 into plasmid

Evidence for the mutagenic potential of the vinyl chloride induced adduct, N2, 3-etheno-deoxyguanosine, using a site-directed kinetic assay.

N2,3-Ethenoguanine (epsilon G) is a product of vinyl chloride reaction with DNA in vivo and of its ultimate metabolite, chloroacetaldehyde, in vitro. The synthesis of the very labile 5'-triphosphate of N2,3-etheno-deoxyguanosine (epsilon dGuo) has made it possible to study the base pairing properties of this derivative placed opposite a defined normal base in a 25-base oligonucleotide template. The kinetic parameters, Km and Vmax were determined from elongation of a [32P]5'-end labeled primer annealed one base prior to the designated template base, epsilon G.T pairs, which would be mutagenic,

Identifying Small-Molecule Inhibitors of SARS-CoV-2 RNA-Dependent RNA Polymerase by Establishing a Fluorometric Assay.

SARS-CoV-2 (severe acute respiratory syndrome coronavirus-2), a member of the coronavirus family, appeared in 2019 and has caused the largest global public health and economic emergency in recent history, affecting almost all sectors of society. SARS-CoV-2 is a single-stranded positive-sense RNA virus that relies on RNA-dependent RNA polymerase (RdRp) activity in viral transcription and replication. Due to its high sequence and structural conservation in coronavirus and new SARS-CoV-2 variants, RdRp has been recognized as the key therapeutic target to design novel antiviral strategies. Nucleot

The Rad9 protein enhances survival and promotes DNA repair following exposure to ionizing radiation.

Following DNA damage cells initiate cell cycle checkpoints to allow time to repair sustained lesions. Rad9, Rad1, and Hus1 proteins form a toroidal complex, termed the 9-1-1 complex, that is involved in checkpoint signaling. 9-1-1 shares high structural similarity to the DNA replication protein proliferating cell nuclear antigen (PCNA) and 9-1-1 has been shown in vitro to stimulate steps of the repair process known as long patch base excision repair. Using a system that allows conditional repression of the Rad9 protein in human cell culture, we show that Rad9, and by extension, the 9-1-1 compl

Analysis of strand slippage in DNA polymerase expansions of CAG/CTG triplet repeats associated with neurodegenerative disease.

Lengthy expansions of trinucleotide repeats are found in DNA of patients suffering severe neurodegenerative age-related diseases. Using a synthetic self-priming DNA, containing CAG and CTG repeats implicated in Huntington's disease and several other neurological disorders, we measure the equilibrium distribution of hairpin folding and generate triplet repeat expansions by polymerase-catalyzed extensions of the hairpin folds. Expansions occur by slippage in steps of two CAG triplets when the self-priming sequence (CTG)16(CAG)4 is extended with proofreading-defective Klenow fragment (KF exo-) fr

A Novel "On-Off-On" Electrochemiluminescence Biosensor from Multifunctional AuPt Triangular Nanoprisms/Carbon Nitride Nanosheets.

In this study, a novel electrochemiluminescence (ECL) biosensor is constructed by employing multifunctional gold-platinum triangular nanoprisms decorated on carbon nitride nanosheets (AuPt/CN) and an exonuclease III (Exo III)-assisted target recycling amplification strategy for the ultrasensitive detection of miRNA-499 via an "on-off-on" readout. CN nanosheets work as an excellent ECL luminophore, while AuPt TNPs enhance catalytic activity and electron-transfer capability and boost ECL emission. The AuPt/CN-modified glassy carbon electrode (AuPt/CN/GCE) produces a strong initial ECL signal, i.

Self-Propagating Rolling Circle Amplification Enabled by a Dual-Function Fluorogenic Primer for Ultrasensitive Detection of Salmonella.

Sensitive detection of foodborne pathogenic bacteria is essential for food safety monitoring and public health protection. Herein, we report a self-propagating hyperbranched rolling circle amplification (SP-HRCA) biosensing strategy enabled by a dual-function fluorogenic primer (DFP) for ultrasensitive detection of Salmonella. In this strategy, recombinase polymerase amplification (RPA) combined with λ-exonuclease (λ-exo)-assisted strand-selective digestion was employed to convert double-stranded DNA amplicons into target-specific single-stranded DNA intermediates, enabling efficient coupling

Functionalized Glass Micropipettes for Methylated DNA Detection Based on Enzyme-Responsive Signal Switching Effects.

DNA methylation is a crucial epigenetic modification whose abnormal alterations are closely associated with various tumors and are considered potential biomarkers for cancer diagnosis. However, achieving highly sensitive and selective detection of low-abundance methylated DNA in complex biological samples remains a significant challenge. This study developed a functionalized glass micropipette electrochemical sensing strategy based on the enzyme-responsive signal switching effect for highly sensitive detection of methylated DNA. This system utilizes glass micropipettes modified with polydopami

DNA polymerase characteristics influence noise levels in sequencing of short tandem repeats.

BACKGROUND: Polymerase chain reaction (PCR) applications including sequencing rely on thermostable DNA polymerases and their ability to generate accurate amplicons. Polymerization errors may hinder the detection of low-level DNA variants such as mutations in clinical samples or DNA from minor contributors in crime scene traces with DNA from multiple individuals. Short Tandem Repeat (STR) markers are affected by both random base substitutions and stutter, i.e., products which have lost or gained repeat units. The mechanisms leading to stutter formation have not yet been fully elucidated. RESUL

AlphaFold modeling of the white spot syndrome virus polymerase.

White spot syndrome virus (WSSV) infects crustaceans, causing severe losses in the global shrimp industry. Several properties, including the DNA genome sequence and the virion morphology, place WSSV as the single member of the Whispovirus genus of the Nimaviridae family. The DNA polymerase is one of the few gene products of the predicted 184 open reading frames to have been examined. Conserved sequence motifs found in many viral DNA polymerases are found in the WSSV DNA polymerase; nevertheless, the WSSV enzyme remains enigmatic, possessing over 1000 amino acids more than, for example, the DNA

Cascade Fluorescent Sensors Based on Isothermal Signal Amplification for the Detection of Mercury and Silver Ions.

In this study, novel fluorescent DNA biosensors for mercury (Hg2+) and silver (Ag+) ions were developed based on thymine (T)- and cytosine (C)-rich recognition elements in combination with exonuclease III and a mismatch-catalyzed hairpin assembly (MCHA)-based cascade isothermal signal-amplification strategy. In the presence of the respective target analytes, the recognition element terminals form so-called T-Hg2+-T or C-Ag+-C structures, resulting in cleavage by Exo III and the release of the trigger strand for MCHA. This binds to the H1 hairpin, which is fluorescently labeled with carboxyfluo

A "signal-on" photoelectrochemical biosensor utilizing in-situ synthesis of SnS2/MgIn2S4 heterostructures and enzyme-assisted target cycling amplification for the sensitive detection of the mecA gene.

To address the urgent need for rapid detection of drug resistance biomarkers for methicillin-resistant Staphylococcus aureus (MRSA), particularly the mecA gene that encods the low-affinity penicillin-binding protein PBP2a, this study developed a dual-amplification photoelectrochemical biosensing platform utilizing in-situ synthesized SnS2/MgIn2S4 heterojunction photoanodes. This system synergistically combines the co-sensitization effect of AgInS2 nanoparticles with Exonuclease III-driven target circular amplification: a type II heterojunction structure was constructed through the low-temperat

TREX1 activators: A novel therapeutic strategy for rheumatoid arthritis management via cfDNA clearance.

Rheumatoid arthritis (RA) is a chronic autoimmune disease characterized by systemic inflammation and progressive joint destruction. Although current treatments, including conventional disease-modifying antirheumatic drugs (DMARDs) and biologics, offer therapeutic benefits, they are often associated with drug resistance and significant adverse effects with long-term use. Our previous research identified the accumulation of circulating cell-free DNA (cfDNA) as a critical pathogenic factor in RA, contributing to immune dysregulation and sustained inflammatory responses. Modeling aging and retinal degeneration with mitochondrial DNA mutation burden.

Somatic mitochondrial DNA (mtDNA) mutation accumulation has been observed in individuals with retinal degenerative disorders. To study the effects of aging and mtDNA mutation accumulation in the retina, a polymerase gamma (POLG) exonuclease-deficient model, the PolgD257A mutator mice (D257A), was used. POLG is an enzyme responsible for regulating mtDNA replication and repair. Retinas of young and older mice with this mutation were analyzed in vivo and ex vivo to provide new insights into the contribution of age-related mitochondrial (mt) dysfunction due to mtDNA damage. A New Strategy for Ultrasensitive Detection Based on Target microRNA-Triggered Rolling Circle Amplification in the Early Diagnosis of Alzheimer's Disease.

There is an urgent need to accurately quantify microRNA (miRNA)-based Alzheimer's disease (AD) biomarkers, which have emerged as promising diagnostic biomarkers. In this study, we present a rapid and universal approach to establishing a target miRNA-triggered rolling circle amplification (RCA) detection strategy, which achieves ultrasensitive detection of several targets, including miR-let7a-5p, miR-34a-5p, miR-206-3p, miR-9-5p, miR-132-3p, miR-146a-5p, and miR-21-5p. Insights into the mechanisms and structure of breakage-fusion-bridge cycles in cervical cancer using long-read sequencing.

Cervical cancer is caused by human papillomavirus (HPV) infection, has few approved targeted therapeutics, and is the most common cause of cancer death in low-resource countries. We characterized 19 cervical and four head and neck cancer cell lines using long-read DNA and RNA sequencing and identified the HPV types, HPV integration sites, chromosomal alterations, and cancer driver mutations. Structural variation analysis revealed telomeric deletions associated with DNA inversions resulting from breakage-fusion-bridge (BFB) cycles. BFB is a common mechanism of chromosomal alterations in cancer,

Targeted whole-genome recovery of single viral species in a complex environmental sample.

Characterizing unknown viruses is essential for understanding viral ecology and preparing against viral outbreaks. Recovering complete genome sequences from environmental samples remains computationally challenging using metagenomics, especially for low-abundance species with uneven coverage. We present an experimental method for reliably recovering complete viral genomes from complex environmental samples. Individual genomes are encapsulated into droplets and amplified using multiple displacement amplification. A unique gene detection assay, which employs an RNA-based probe and an exonuclease
