Integrative QTL mapping and transcriptomic profiling uncover molecular mechanisms underlying lodging resistance in Brassica napus.

Lodging remains a significant agronomic challenge that limits the yield potential of Brassica napus globally, making the elucidation of its molecular basis critical for breeding new germplasm. Lignocellulose components (including lignin, cellulose, and hemicellulose) play an essential role in the mechanical strength of the stem, and they are regarded as the key determinants of lodging. In a doubled haploid (DH) population, 61 consensus quantitative trait loci (QTLs) associated with the lignocellulose content in the stem were identified through QTL analysis. Integrating QTL mapping with transcr

Adaptive cold-environmental strategies of Lonicera caerulea: synergistic regulation of anthocyanin and iridoid pathways in cold tolerance and fruit ripening.

Understanding how plants adapt to extreme cold and ripen fruit is a key question in plant biology. Lonicera caerulea (blue honeysuckle), a cold-tolerant berry species native to the northern temperate zone, is valued as a 'noble fruit' for its rich nutrient profile and serves as an ideal model for studies due to its unique ability to thrive in low temperatures and ripen fruit during early spring. Here, we generated a chromosome-level genome assembly for wild L. caerulea from the Changbai Mountain region. We integrated it with transcriptomic and metabolomic analyses to explore its molecular cold

Extremely low light promotes adventitious shoot regeneration via RpPHYA/RpHYH-antagonized auxin biosynthesis and transport through dual regulation of RpPIN1 in Robinia pseudoacacia.

Extremely low light (ELL) is widely applied as a strategy to enhance adventitious shoot (AS) regeneration in woody plants. However, how ELL acts as an environmental signal to reprogram regenerative competence remains unclear. Here, we show that ELL for 14 days (ELL14) markedly promotes AS regeneration across multiple genotypes of Robinia pseudoacacia. Transcriptomic and functional enrichment analyses revealed that auxin biosynthesis, transport, and signaling constitute the core pathways activated under ELL14. Consistently, auxin levels increased, and the inhibition of biosynthesis or transport

Haplotype-resolved T2T genome and population resequencing provide insights into the domestication and mogroside biosynthesis of Siraitia grosvenorii (Cucurbitaceae).

Monk fruit (Siraitia grosvenorii, Cucurbitaceae) is globally renowned for its triterpenoid glycoside mogroside V, a high-intensity, non-caloric natural sweetener. However, its domestication and mogroside biosynthesis remain largely unknown. Here, we report a haplotype-resolved telomere-to-telomere (T2T) gapless genome for monk fruit, consisting of 14 chromosomes with genome sizes of 316.21 Mb (Hap1) and 316.07 Mb (Hap2). Comparative genomic analyses of the haplotypes revealed that structural variations and transposable elements have significantly contributed to genomic variation and architectu

A novel pyrimidine-guanidine derivative YYH-6 confers tomato resistance to TYLCV via multitarget regulation of host defense genes and proteins.

Tomato yellow leaf curl virus (TYLCV) poses a serious threat to global tomato production. Current management strategies remain limited, highlighting the need for novel antiviral agents. In this study, we evaluated the efficacy of a newly synthesized pyrimidine-guanidine derivative, YYH-6, against TYLCV in tomato (Solanum lycopersicum cv. Micro-Tom) and investigated its underlying mechanisms. Foliar application of YYH-6 significantly reduced viral accumulation and alleviated disease symptoms. Transcriptomic analysis revealed that YYH-6 treatment upregulates defense-related pathways such as plan

A spatiotemporal atlas of giant-cell formation during Meloidogyne incognita infection in tomato roots.

Root-knot nematodes (RKNs; Meloidogyne spp.) are destructive agricultural parasites, but although giant cell formation is required for establishing parasitism, the mechanism of action has not been fully elucidated. Spatial transcriptomics enables precise spatiotemporal analyses of gene expression, facilitating studies of cell heterogeneity. We performed spatial transcriptomic sequencing on Moneymaker tomato root galls caused by M. incognita infection at 3, 5, and 7 days post-inoculation to investigate RKN-induced giant cell formation. Five major cell types were identified; of these, giant cell

LlR3MYB-mediated flavonoid biosynthesis confers cold stress tolerance in Lilium lancifolium through the LlDREB-LlCHS2 regulatory cascade.

Lilies (Lilium spp.) are globally important ornamental crops which are constrained by their narrow thermal tolerance range. However, tiger lily (Lilium lancifolium), a wild lily species, exhibits remarkable cold tolerance. Based on our previous findings, we proposed that LlR3MYB, an R3-MYB transcription factor (TF), confers cold tolerance via transcriptional regulation of flavonoid metabolism in tiger lily. Here, we revealed that LlR3MYB represents a unique CPC-type R3-MYB TF exhibiting a bifunctional role in flavonoid metabolism. Specifically, LlR3MYB suppresses anthocyanin biosynthesis while

A coordinated network of MYB regulators orchestrates anthocyanin biosynthesis in banana.

Banana, a globally important staple fruit, is naturally deficient in anthocyanins; however, successful engineering of anthocyanin-enriched banana has not been reported to date. Herein, a regulatory network of five R2R3-MYBs (MusaUP1, MusaUP2, MbaMA2, MusaMA4, and MusaMA8) differentially synchronizing anthocyanin biosynthesis in banana bract is reported. RNA-seq data of red bract revealed a web of regulatory and structural genes fine-tuning anthocyanin accumulation through amalgamation of MYBs and bHLHs activities. Yeast one-hybrid (Y1H) demonstrated differential affinities of these MusaMYBs to

Tandem duplication underlies diversification of the gymnosperm-specific TPS-d subfamily.

Terpene synthases (TPSs) are key drivers of terpenoid diversity in plants, yet the diversity and mechanisms driving their diversification in gymnosperms remain poorly understood. Through comparative genomic analyses of 16 representative land plant species, we demonstrate that tandem duplication (TD) plays an important role in the expansion of gymnosperm-specific TPS-d subfamily. These TD-generated TPS-d genes exhibit elevated sequence variability and markedly increased tissue specificity (τ) compared with conserved primary-metabolic TPS-c and TPS-e/f genes, indicating rapid functional and regu

Bifunctional transcription factors: recent advances in growth and development, stress resistance, and quality formation of fruits and vegetables.

Fruits and vegetables are key components of the human diet, valued for their unique textures and flavors. In recent years, numerous studies have demonstrated that individual transcription factors (TFs) can simultaneously regulate two biological processes; these TFs are defined as bifunctional TFs. However, systematic reviews on these bifunctional TFs in fruits and vegetables remain limited. This review systematically summarizes current knowledge on bifunctional TFs in fruits and vegetables, focusing on three themes: (i) molecular mechanisms (cis-element diversity, partner switching, posttransl

Multiomics reveals postherbivory tea leaves restructure endophytic microbiota to resist disease and boost saccharide metabolism to promote growth.

The induced capacity of plant growth-defense trade-offs under biotic stress is increasingly recognized. While many studies focus primarily on plants' defense activation stage during insect attacks, limited attention has been given to poststress recovery. Herein, leaves from normal and postherbivory tea plants were collected during the compensation stage, and their microbiomes, metabolomes, and transcriptomes were used to dissect the mechanisms underlying growth-defense trade-offs. The results revealed that apart from altering the microbial community diversity, insect herbivory significantly en

Haplotype-resolved genome assembly of female Vernicia montana elucidates its W-specific sex-determination region.

Vernicia montana is a dioecious woody tree with a ZW sex determination system, yet the molecular basis of sex determination remains poorly understood. Here, we constructed a chromosome-level, haplotype-resolved female genome assembly using PacBio HiFi sequencing and Hi-C scaffolding, and integrated population-scale coverage-based genome-wide association analysis of 178 natural individuals to identify sex-associated loci. A highly localized sex-associated signal was detected on ChrB02, defining a ~61.4-kb W-specific sex-determining region (SDR) that is sharply bounded by conserved syntenic bloc

MsMTA regulates growth and metabolism in alfalfa (Medicago sativa) through m6A-mediated stabilization of metabolic transcripts.

N6-methyladenosine (m6A) is a widespread RNA modification in eukaryotes, yet its contribution to growth and metabolic regulation in perennial leguminous forage crops remains poorly understood. Here, we identify MsMTA, a nuclear-localized m6A methyltransferase in alfalfa (Medicago sativa), as a key regulator of the global m6A landscape, plant architecture, and forage nutritional composition. Suppression of MsMTA expression reduced overall m6A levels and caused a pronounced dwarf phenotype. At the metabolic level, MsMTA knockdown lines showed a strong increase in soluble sugar content, accompani

Advances in the study of the role of epigenetic mechanisms in plant growth and response to stress.

Plants face the challenge of balancing dynamic environmental stresses with internal developmental demands during growth, necessitating the precise regulation of gene expression networks to optimize resource allocation. Recent studies have shown that epigenetic regulatory systems, which serve as bridges between genotype and phenotype, enable plants to respond rapidly to environmental changes and facilitate adaptive evolution by establishing heritable epigenetic memory. This article systematically elucidates the molecular mechanisms by which core epigenetic processes coordinate plant growth and

Genetic dissection of the eggplant rhizosphere microbiome enables microbiome-assisted breeding.

Rhizosphere microbiome critically influences plant growth and health, yet the genetic mechanisms underlying host regulation of microbiome composition remain unclear. Here, we analyzed whole-genome genotype and 16S rhizosphere microbiome data from 432 globally sourced eggplant accessions (Solanum melongena L.). Eggplant population structure corresponded to geographic origins, with rhizosphere microbiomes varying significantly among subpopulations. Host genetics explains 9%-39% of the variation in individual microbial taxa abundance, with core taxa more affected by host genetic variation. Microb

Identification and characterization of PsFwC9 conferring Fusarium wilt resistance in pea.

Pea (Pisum sativum L.) is one of the most important edible legumes in China, with both planting area and total yield ranking among the highest in the world. Fusarium wilt, caused by Fusarium oxysporum f. sp. pisi (Fop), is a severe factor limiting pea production. The deployment of resistant pea cultivars is the most effective and sustainable strategy for controlling this disease. In the present study, a novel resistance gene PsFwC9, conferring resistance to Fop race 5, was identified in the resistant pure line Chengwan 9-8 (CW9-8), and its candidate gene Psat4g213640 was characterized and func

A VLCFA-auxin regulatory module modulates root morphogenesis in apple.

Root elongation is a key adaptive trait that enables plants to respond to soil conditions and is jointly regulated by auxin signaling and very long-chain fatty acids (VLCFAs). However, the molecular mechanism underlying this pathway remains unclear in apple. In this study, we elucidate the roles and regulatory relationship between auxin and VLCFA biosynthesis in apple. VLCFA accumulation increases auxin levels in roots, reduces the expression of IAA-related genes, and promotes root morphogenesis. This interaction refines the conventional view of auxin as the sole regulator of root development
