Unravelling the Genetic Structure of Local and Mainstream Red-Pied Cattle Breeds Using Genomics and Extended Pedigree Analysis.

During the last decade, there has been a growing interest for local and endangered breeds as they are often seen as more resilient and healthier than mainstream breeds. They can also provide high added-value products like meat or dairy products. To better preserve these breeds, it is of main importance to characterize their genetic diversity and have an insight of historical gene flow with more mainstream breeds. In this study, we focused on the genetic relationships of five red-pied cattle breeds: the east Belgian red and white (EBRW); the red-pied of the Ösling (RPO), from Luxembourg; the de

Estimation of Genetic Parameters and Genetic Trends for Growth and Reproductive Traits in Mashona Cattle.

Mashona cattle are an indigenous Sanga cattle breed from Zimbabwe, used for beef production and known for their mothering ability and adaptation to harsh tropical environments. Growth and reproductive traits are key determinants of efficiency in beef production. In this context, the main objectives of this study were to estimate (co)variance components and genetic parameters for growth and reproductive traits in registered Zimbabwean Mashona cattle and evaluate individual estimated breeding value (EBV) accuracies, genetic trends and the expected response to selection for these traits. Records

Spectral Transforms as a Tool to Optimize Digital Phenotyping in Biological Images.

Modern livestock breeding has mastered genotyping. Genome-wide association studies, genomic selection, and SNP arrays enable genetic merit prediction at lower cost. However, phenotyping remains the bottleneck, as manual measurement is slow, expensive, subjective, and unable to capture spatial or temporal trait organization. Digital phenotyping via artificial intelligence could resolve this, but deep learning requires thousands of labelled examples, impractical when phenotyping cost itself limits datasets to hundreds of individuals. This creates a paradox: AI could accelerate phenotyping but re

Unraveling Biotypes Related to Thermotolerance During Lactation in Maternal-Line Pigs Through Principal Component and Factor Analyses.

Heat stress imposes significant challenges to welfare, health, and productivity of lactating sows due to their limited thermoregulatory capacity and increased metabolic heat load. Genetic selection for improved heat tolerance is a promising yet complex approach, given the large number of biological processes involved in heat stress response. Therefore, the main objective of this study was to unravel biotypes related to thermotolerance in lactating sows using a multivariate approach. A total of 37 traits, including physiological, behavioural, and anatomical measures, as well as climatic resilie

Study of Genetic Progress in the Context of Disconnection Between Two Originally Connected Populations.

Genetic progress of breeding programs is highly dependent on the size of reference populations and the relatedness between reference populations and selection candidates. Many reasons can lead a population to split into several subpopulations (sanitary, physiological, political reasons, etc.). More specifically, alternative (e.g., organic) farming may lead to farms breaking away from the conventional scheme to form a distinct breeding scheme, especially in organic sheep farming where the ban on hormones makes the use of artificial insemination (AI) difficult. However, these potential splits of

Genome-Wide Association Study and Genomic Prediction of Sperm Quality Traits in Pietrain Pigs.

In the present study, a genome-wide association study (GWAS), estimation of genetic parameters, and prediction of breeding values for semen quality and quantity traits in Pietrain pigs were performed. The traits inferred were total number of sperm, motility, volume, and density. Traits were recorded from 2012 to 2021 using a CASA system (computer aided sperm analysis) and provided data from 96,815 ejaculates from 1647 Pietrain boars. The animals were kept in three Austrian artificial insemination (AI) stations. Genomic data were analysed using Illumina 60 and 80 k SNP arrays and yielded 43,430

Genetic Evaluation of Barrel Racing Performance in Quarter Horses.

Barrel racing is a competitive timed rodeo event that challenges horses and riders to complete a cloverleaf pattern around three barrels in the fastest time possible. In this study, we aimed to estimate the genetic parameters of barrel racing time (BRT) and evaluate the most suitable statistical model for its analysis. We compared a repeatability model and three random regression models (RRM) to analyse the longitudinal BRT data in Brazilian Quarter Horses. A total of 356,877 BRT records from 14,108 horses that competed in various events held across Brazil between 2010 and 2024 were analysed.

Genomic Prediction and Genome-Wide Association Studies for Productivity, Conformation and Heat Tolerance Traits in Tropical Smallholder Dairy Cows.

Genomic selection (GS) and genome-wide association studies (GWAS) have not been investigated in Vietnamese dairy cattle, even for basic milk production traits, largely due to the scarcity of individual phenotype recording in smallholder dairy farms (SDFs). This study aimed to estimate heritability (h 2) and test the applicability of GS and GWAS for milk production, body conformation and novel heat tolerance traits using single test day phenotypic data. Thirty-two SDFs located in either the north (a lowland vs. a highland) or the south (a lowland vs. a highland) of Vietnam were each visited for

Identification of genetic markers associated with hyperketonemia patterns in early lactation Holstein cows.

Ketosis, evidenced by hyperketonemia with elevated blood β-hydroxybutyrate (BHB) levels, is a significant metabolic disorder of dairy cattle, typically diagnosed within the first 6 weeks post-calving when high energy levels are essential to milk production. Our study aimed to identify genetic markers linked to hyperketonemia (HYK) patterns in Holstein cows during early lactation and compare these to HYK-negative cows. We screened 964 cows for HYK using a threshold of BHB ≥1.2 mmol/L during the first 2 weeks postpartum (screening period, SP). Cows that tested negative initially were retested th

Identification of genomic regions and pathways associated with traits related to rumen acidosis in feedlot Nellore cattle.

There may be an increased risk of metabolic disorders, such as rumen acidosis, in cattle fed high-concentrate diets, particularly those from Bos taurus indicus genotypes, which have shown to be more sensitive to ruminal acidification. Therefore, this study aimed to estimate (co)variance components and identify genomic regions and pathways associated with ruminal acidosis in feedlot Nellore cattle fed high-concentrate diets. It was utilized a dataset containing a total of 642 Nellore bulls that were genotyped from seven feedlot nutrition studies. The GGP Indicus 35k panel was used with the sing

Genomic analysis reveals a KIT-related chromosomal translocation associated with the white coat phenotype in yak.

White coat pigmentation is a striking phenotype of many domesticated species and has various genetic controls. The Tianzhu White yak, an indigenous breed with a complete white coat, has fascinated Tibetans for centuries. However, the genetic basis of this trait remains unknown. Here, we conducted population genomics analysis and genome-wide association study based on the whole-genome sequencing data of 38 white and 59 non-white-coated yak. The results revealed the presence of KIT-linked Cs alleles characterized by the translocations between chromosomes 6 and 29 in all-white yak. Furthermore, s

Estimation of economic weights for number of teats and sperm quality traits in pigs.

Accurate predictive modelling facilitates efficient and effective trait selection in animal breeding and can decrease costs while maximizing profits when raising economically important animals. The objective of this study was to extend a previously developed bioeconomic model and computer program to calculate the marginal economic values (MEVs) and economic weights (EWs) for direct and maternal pig traits affected by new reproductive traits, namely the number of sow functional teats (NFTs) and boar sperm quality traits (SQTs) that included sperm volume, sperm concentration, motility percentage

Plasticity effect of rider-horse interaction on genetic evaluations for Show Jumping discipline in sport horses.

To obtain a sport horse that excels in the highest levels of competition, breeders must take into account certain genetic and environmental factors that could influence the sport horse's performance, such as the rider-horse interaction (RHI). The main aim of this study was to describe this interaction in a genetic model by modelling it in relation to the horse's age. A total of 31,129 sport results from Spanish Sport Horses were used from a total of 1,101 animals evaluated, and these were grouped in three age levels and had been ridden by 606 different riders. Only riders who had ridden more t

Method for the estimation of genetic merit of animals with uncertain paternity under Bayesian inference.

The use of controlled mating or artificial insemination is impracticable in the case of large herds, mainly because of labour costs and the need to delimit areas during the breeding period. However, the exclusion of information from animals with uncertain paternity reduces genetic progress. The objectives of this study were as follows: (i) propose an iterative empirical Bayesian procedure to implement the hierarchical animal model (ITER); (ii) calculate the posterior probabilities of paternity by the maximum likelihood method following the concepts; (iii) compare an average numerator relations

Variation in the actual preferences for AI bull traits among Finnish dairy herds.

Changing production circumstances, a wide range of traits and the international bull market enable dairy farmers to make increasingly specific choices concerning artificial insemination (AI) bulls. Finland is part of the joint Nordic dairy cattle breeding programme where in addition to yield, high emphasis is given to health, fertility, conformation and longevity. The aims of our study were (a) to investigate whether Finnish dairy farmers differ in their selection preferences for AI bull traits and can be clustered into herd groups, (b) to determine whether AI bull selection in different herd

Genetic parameter estimates for prenatal and postnatal mortality in Nellore cattle.

The aim of this study was to estimate genetic parameters for prenatal (PRE) and postnatal (POS) mortality in Nellore cattle. A total of 13 141 (PRE) and 17 818 (POS) records from Nellore females were used. PRE and POS were recorded using binary scale scores: a score of '1' was given to calves that were born alive (PRE) and those that were alive at weaning (POS), and a score of '0' was given to calves that were not alive at or around birth (PRE), as well as to those weighed at birth but not at weaning (POS). The relationship matrix included 698 sires, 107 paternal grandsires and 69 maternal gra

Modelling repeated competition records in genetic evaluations of Danish sport horses.

Genetic evaluations of sport performance typically consider competition records of ranking points in each competition, accumulated lifetime points or annual earnings. Repeated observations have the advantage of allowing for adjustment of effects associated with each competition such as rider experience, judge and competing horses, but also demands more computer capacity than single-trait records, which could prohibit multiple-trait evaluations. The aim of the study was to compare CPU times, estimated breeding values (EBVs), reliabilities and model prediction abilities when modelling repeated c

Lack of haplotype structuring for two candidate genes for trypanotolerance in cattle.

Bovine trypanotolerance is a heritable trait associated to the ability of the individuals to control parasitaemia and anaemia. The INHBA (BTA4) and TICAM1 (BTA7) genes are strong candidates for trypanotolerance-related traits. The coding sequence of both genes (3951 bp in total) were analysed in a panel including 79 Asian, African and European cattle (Bos taurus and B. indicus) to identify naturally occurring polymorphisms on both genes. In general, the genetic diversity was low. Nineteen of the 33 mutations identified were found just one time. Seventeen different haplotypes were defined for t

Breeding implications resulting from classification of patellae luxation in dogs.

Patellar luxation (PL) is one of the major hereditary orthopaedic abnormalities observed in a variety of dog breeds. When the patellae move sideways out of the trochlear groove, this is called PL. The PL score varies between dogs from normal to very severe. Reducing the prevalence of PL by breeding could prevent surgery, thereby improve welfare. Orthopaedic specialists differentiate between normal and loose patellae, where the patellae can be moved to the edge of the trochlear groove, considering scoring loose patellae as normal in the future. Loose patellae are considered acceptable for breed

Modelling genetic evaluation for dressage in Pura Raza Español horses with focus on the rider effect.

The most popular use of the Pura Raza Español horse in sport is for dressage competitions. Tests on young sport horses were first established in 2004 in Spain to collect data for the genetic evaluation of this breed's suitability for dressage. The aim of this study was to compare eight different models to find out the most appropriate way to include the rider in the genetic evaluation of dressage. A progressive removal of systematic effects from model was also analysed. A total of 8867 performance records collected between 2004 and 2011 from 1234 horses aged between 4 and 6 years old were used
