Modeling the transmission dynamics of endemic meningitis: stability analysis and long-term persistence.

This study develops and analyzes a deterministic compartmental model to understand the transmission dynamics of Neisseria meningitidis under endemic conditions. Compartment profile plots illustrate the progression of the disease to an endemic level over time. Explicit expressions for the endemic equilibrium points and the basic reproductive number are derived. The basic reproductive number is decomposed into three interpretable components: contributions from (i) carriers, (ii) carriers progressing to symptomatic cases, and (iii) direct symptomatic cases (i.e., infectives bypassing carriership)

Bayesian estimation of transmission networks for infectious diseases.

Reconstructing transmission networks is essential for identifying key factors like superspreaders and high-risk locations, which are critical for developing effective pandemic prevention strategies. This study presents a Bayesian transmission model that combines genomic and temporal data to reconstruct transmission networks for infectious diseases. The Bayesian transmission model incorporates the latent period and distinguishes between symptom onset and actual infection time, improving the accuracy of transmission dynamics and epidemiological models. It also assumes a homogeneous effective pop

Hybrid neural-mechanistic modeling of leptospirosis transmission with environmental drivers: Evidence from Thailand.

Accurate infectious-disease forecasts are essential for timely public health decision-making. In this study, we develop a hybrid modeling framework that combines compartmental models with Long Short-Term Memory (LSTM) networks to estimate a key time-varying epidemiological parameter as a case study for leptospirosis in Thailand. Our framework uses an LSTM-ODE model trained on environmental covariates (rainfall, flooding, and temperature) and infected human cases to infer the transmission rate, which shows strong seasonal and environmental dependencies. The results demonstrate that including fl

Prediction of SARS-CoV-2 transmission dynamics based on population-level cycle threshold values: An epidemic transmission and machine learning modeling study.

Polymerase chain reaction (PCR) cycle threshold (Ct) values can be used to estimate the viral burden of Severe Acute Respiratory Syndrome Coronavirus type 2 (SARS-CoV-2) and predict population-level epidemic trends. We investigated the use of epidemic transmission modeling and machine learning (ML) based on Ct value distribution for SARS-CoV-2 incidence prediction in British Columbia, Canada, during an Omicron subvariant BA.1-predominant period from November 2021 to January 2022. Using real-world data, we developed an epidemic transmission model that was first validated on outbreak data and su

Catastrophe Modelling for Time Series of Reported Cases of COVID-19 in the United States.

This study introduces a catastrophe-theoretic framework for modeling the multi-wave trajectories of COVID-19 incidence across U.S. states, addressing key shortcomings of traditional epidemic models. Using daily cumulative case counts from all 50 states and the District of Columbia, we fit quintic polynomials and swallowtail catastrophe models to ln-transformed data. The swallowtail model captures abrupt transitions, wave phenomena, and healthcare workload effects often missed by conventional SIR and SEIR approaches. Polynomial fits were excellent overall, with significantly better performance

Numerical Analysis of BIMs for Stochastic SIR and SIS Models with Variable Contact Diffusion Rates.

Qualitative properties of adequate numerical methods for stochastic differential equations to simulate the stochastic counterparts of some known models with variable contact diffusion rates in mathematical epidemiology are investigated, especially SIS and SIR models with non-constant total population sizes on bounded domains. We show the convergence of numerical approximations based on Balanced Implicit Methods (BIMs) by proving several properties; including positivity, invariance, stability, mean and mean square consistency, local uniform boundedness, mean square Hölder continuity and mean sq

Informing policy via dynamic models: Cholera in Haiti.

Public health decisions must be made about when and how to implement interventions to control an infectious disease epidemic. These decisions should be informed by data on the epidemic as well as current understanding about the transmission dynamics. Such decisions can be posed as statistical questions about scientifically motivated dynamic models. Thus, we encounter the methodological task of building credible, data-informed decisions based on stochastic, partially observed, nonlinear dynamic models. This necessitates addressing the tradeoff between biological fidelity and model simplicity, a

Exploring the dynamics of monkeypox transmission with data-driven methods and a deterministic model.

INTRODUCTION: Mpox (formerly monkeypox) is an infectious disease that spreads mostly through direct contact with infected animals or people's blood, bodily fluids, or cutaneous or mucosal lesions. In light of the global outbreak that occurred in 2022-2023, in this paper, we analyzed global Mpox univariate time series data and provided a comprehensive analysis of disease outbreaks across the world, including the USA with Brazil and three continents: North America, South America, and Europe. The novelty of this study is that it delved into the Mpox time series data by implementing the data-drive

Information content of household-stratified epidemics.

Household structure is a key driver of many infectious diseases, as well as a natural target for interventions such as vaccination programs. Many theoretical and conceptual advances on household-stratified epidemic models are relatively recent, but have successfully managed to increase the applicability of such models to practical problems. To be of maximum realism and hence benefit, they require parameterisation from epidemiological data, and while household-stratified final size data has been the traditional source, increasingly time-series infection data from households are becoming availab

Interventional probability of causation (IPoC) with epidemiological and partial mechanistic evidence: benzene vs. formaldehyde and acute myeloid leukemia (AML).

INTRODUCTION: Causal epidemiology for regulatory risk analysis seeks to evaluate how removing or reducing exposures would change disease occurrence rates. We define interventional probability of causation (IPoC) as the change in probability of a disease (or other harm) occurring over a lifetime or other specified time interval that would be caused by a specified change in exposure, as predicted by a fully specified causal model. We define the closely related concept of causal assigned share (CAS) as the predicted fraction of disease risk that would be removed or prevented by a specified reduct

A semantic FAIRness framework for epidemiological analysis of COVID-19 data in the UAE.

The increasing availability of Coronavirus disease 2019 (COVID-19)-related data has highlighted the need for robust epidemiological analysis to support public health decision-making, particularly in contexts where data are heterogeneous and fragmented. In the United Arab Emirates (UAE), COVID-19 research has generated diverse genomic, clinical, and epidemiological datasets, yet their integration and reuse remain challenging due to inconsistencies in data representation, semantics, and interoperability. This study aimed to review key genomic and epidemiological studies related to COVID-19 in th

Neural-SEIR: A flexible data-driven framework for precise prediction of epidemic disease.

Accurately modeling and predicting epidemic diseases is crucial to prevent disease transmission and reduce mortality. Due to various unpredictable factors, including population migration, vaccination, control efforts, and seasonal fluctuations, traditional epidemic models that rely on prior knowledge of virus transmission mechanisms may not be sufficient to forecast complex epidemics like coronavirus disease 2019(COVID-19). The application of traditional epidemiological models such as susceptible-exposed-infectious-recovered (SEIR) may face difficulties in accurately predicting such complex ep

Epigrass: a tool to study disease spread in complex networks.

BACKGROUND: The construction of complex spatial simulation models such as those used in network epidemiology, is a daunting task due to the large amount of data involved in their parameterization. Such data, which frequently resides on large geo-referenced databases, has to be processed and assigned to the various components of the model. All this just to construct the model, then it still has to be simulated and analyzed under different epidemiological scenarios. This workflow can only be achieved efficiently by computational tools that can automate most, if not all, these time-consuming task

Topics in dose-response modeling.

Great uncertainty exists in conducting dose-response assessment for microbial pathogens. The data to support quantitative modeling of dose-response relationships are meager. Our philosophy in developing methodology to conduct microbial risk assessments has been to rely on data analysis and formal inferencing from the available data in constructing dose-response and exposure models. The probability of illness is a complex function of factors associated with the disease triangle: the host, the pathogen, and the environment including the food vehicle and indigenous microbial competitors. The epid

Inflammation in prostate carcinogenesis.

About 20% of all human cancers are caused by chronic infection or chronic inflammatory states. Recently, a new hypothesis has been proposed for prostate carcinogenesis. It proposes that exposure to environmental factors such as infectious agents and dietary carcinogens, and hormonal imbalances lead to injury of the prostate and to the development of chronic inflammation and regenerative 'risk factor' lesions, referred to as proliferative inflammatory atrophy (PIA). By developing new experimental animal models coupled with classical epidemiological studies, genetic epidemiological studies and m

Spatio-Temporal Modeling of Zika and Dengue Infections within Colombia.

The aim of this study is to estimate the parallel relative risk of Zika virus disease (ZVD) and dengue using spatio-temporal interaction effects models for one department and one city of Colombia during the 2015⁻2016 ZVD outbreak. We apply the integrated nested Laplace approximation (INLA) for parameter estimation, using the epidemiological week (EW) as a time measure. At the departmental level, the best model showed that the dengue or ZVD risk in one municipality was highly associated with risk in the same municipality during the preceding EWs, while at the city level, the final model selecte

Onset of infectiousness explains differences in transmissibility across Mycobacterium tuberculosis lineages.

Mycobacterium tuberculosis complex (MTBC) lineages show substantial variability in virulence, but the epidemiological consequences of this variability have not been studied in detail. Here, we aimed for a lineage-specific epidemiological characterization by applying phylodynamic models to genomic data from different countries, representing the most abundant MTBC lineages. Our results suggest that all lineages are associated with similar durations and levels of infectiousness, resulting in similar reproductive numbers. However, L1 and L6 are associated with a delayed onset of infectiousness, le

Consequences of congenital Zika virus infection.

The 2015 Zika virus (ZIKV) epidemic in the Americas led to the discovery that ZIKV causes congenital abnormalities including microcephaly, intrauterine growth restriction, and eye disease that can result in blindness. Studies in animal models and human organoid cultures, together with human epidemiological studies, have shown that ZIKV crosses the placenta and subsequently replicates within fetal tissues including the developing brain. Preferential infection of neural cell precursors causes damage to the developing fetal brain. However, a majority of congenitally infected humans do not develop
