Integrating genomic additive relationship matrices improves the efficiency in diploid banana breeding.

Partitioning of genetic variance into additive and non-additive components using the pedigree-based best linear unbiased prediction (P-BLUP) model is possible because of the family structure and replicated clones in clonally propagated crops, but this model may overestimate these components. However, the genomic best linear unbiased prediction (G-BLUP) method, which integrates the genetic relationship through molecular marker information reduces the overestimation. Alternatively, a combination of the P-BLUP and G-BLUP, sourcing to create a hybrid matrix that estimates hybrid best linear unbias

Deciphering podophyllotoxin-mediated defense against downy blight in Litchi chinensis Sonn. via integrated metabolomics and transcriptomics.

Lychee (Litchi chinensis Sonn.) is a commercially important subtropical fruit. Lychee downy blight (LDB), caused by Peronophythora litchii, poses a major threat to lychee production. Here, we identified the LDB-resistant cultivar Yurong (YR) and the susceptible cultivar Guiwei (GW) from 288 global lychee germplasms. Widely targeted metabolomics analysis revealed a striking accumulation of podophyllotoxin (PTOX) in YR. Both in vitro and in vivo assays demonstrated that PTOX effectively inhibited the growth of P. litchii. Further investigation identified LcOMT1 as a key gene encoding an O-methyl

The novel function of the bZIP transcription factor VSF-1 in mediating fruit firmness in tomato.

Fruit firmness is a critical quality trait primarily governed by the structure and composition of the cell wall. While extensive research has focused on firmness dynamics during fruit ripening, the regulatory mechanisms governing its establishment during early fruit development remain poorly understood. Previous studies have demonstrated that VASCULAR SPECIFICITY FACTOR 1 (VSF-1), a member of the bZIP family, is activated in vitro by the key fruit softening regulator LOB1, suggesting its potential role in the regulation of fruit firmness. In this study, we generated both CRISPR-Cas9-mediated k

Spatial distribution of marker compounds in Epimedium sagittatum leaves and the role of UGT72B113 in generating kaempferol glycoside diversity.

Epimedium sagittatum is an important medicinal plant whose main bioactive flavonol glycosides, such as epimedin C and icariin, are derived from kaempferol. However, the spatial distribution of these compounds within the plant and the genetic basis for their structural diversity remain unclear. Here, we employed MALDI-TOF mass spectrometry imaging to visualize the distribution of epimedin C and icariin in E. sagittatum leaves, revealing their predominant accumulation in nonleaf vein mesophyll part. Integrated metabolomic and transcriptomic analyses of leaves, petioles, and rhizomes highlighted

Mining of CtOPR2 as an essential gene regulating jasmonic acid mediated insect tolerance in Camellia tachangensis through genome-wide association studies.

Jasmonic acid (JA), a pivotal lipid-derived phytohormone, serves as a critical regulator in plant growth and defense mechanisms. However, the genetic mechanisms of OPR2 gene in JA-dependent biotic defenses of Camellia tachangensis have rarely been investigated. In this study, we performed a genome-wide association study to analyze 100,720 high-quality single nucleotide polymorphisms (SNPs) among 350 tea accessions from Guizhou province to identify genetic variations associated with JA. Analysis showed C. tachangensis displayed higher levels of JA content, further analysis identified 60 high-qu

Seizing the key nodes in glabridin biosynthesis network: identification of enzymes for producing licorice hairy roots with high levels of glabridin.

Glabridin holds significant value in the pharmaceutical and cosmetics industry. Due to the challenges associated with chemical synthesis, Glycyrrhiza glabra (licorice) remains the only source of glabridin. However, its naturally low content is insufficient to meet the increasing market demand. In this study, several inducers of glabridin accumulation-alkali stress, salt-alkali stress, hydroxylamine, 5-azacytidine, and methyl jasmonate (MeJA)-were identified. Using integrated multi-omics analyses and in vitro enzyme assays, two interconnected biosynthetic routes were elucidated: an OMT/ODMT-dep

Reducing recalcitrance of black pepper to Agrobacterium-mediated transformation: an efficient way through nucellar apomixis to establish transgenic and genome-edited plants at high frequency and scale-up through bioreactor.

Nucellar apomixis is truly clonal and is a powerful tool for broadening the genetic base of crops. Black pepper (Piper nigrum L.), the 'King of Spices' is difficult to improve through conventional breeding. Although transgenesis and genome editing are prime strategies for rapid crop improvement, recalcitrance hinders genetic modifications. Here, we report a highly efficient Agrobacterium-mediated procedure for generating genetically modified black pepper plants using nucellar apomixis-derived embryos of the varieties Sreekara and Karimunda, with a 99% survival rate. Both Agrobacterium tumefaci

Chromosome-level genome assembly and population genomics unveil strigolactone-regulated growth adaptation in the mycoheterotrophic orchid Gastrodia elata.

Mycoheterotrophic plants rely entirely on fungal symbionts for nutrients, yet the role of intraspecific genomic variation in shaping symbiotic adaptation remains unclear. Gastrodia elata is a mycoheterotrophic orchid with multiple cultivated varieties. Here, we generated a chromosome-level genome of G. elata Bl. f. glauca. Comparative genomic analyses with published G. elata assemblies revealed extensive intraspecific variation, characterized by transposon-mediated inversions occurring in 26% of syntenic regions. Notably, these regions frequently harbored orphan genes. Population genomic analy

Virus induced gene editing using potyviral vectors in Cas12a expressing plants.

Clustered regularly interspaced short palindromic repeat (CRISPR)-Cas systems are revolutionizing precision genome editing and gene expression control in crop plants. While effective CRISPR-Cas applications traditionally rely on labor-intensive stable genetic transformation to deliver Cas nucleases and guide RNAs into plant cells, plant viruses have emerged as a faster and efficient alternative, a strategy known as virus-induced gene editing (VIGE). Cas12a, Class 2 Type V CRISPR nucleases, are an alternative to broadly used Cas9 for plant genome engineering. Both kind of nucleases offer precis

Structurally diverse acylsugars on wild tomatillo fruit surfaces.

Plants have evolved a structurally diverse chemical repertoire to mediate various environmental interactions. Yet, little is known about the chemical complexity and metabolic pathways across many plant genera. Acylsugars are a class of specialized metabolite widely distributed across the Solanaceae that play a role in deterring herbivores, insects, and fungal pathogens. Although acylsugars have been extensively characterized from leaf glandular trichomes, they have also been detected in other organs. Nevertheless, the biosynthesis, structures, and function of acylsugars outside of leaf trichom

Light-responsive transcription factor ApTrihelix1 modulates andrographolide biosynthesis via targeting ApCPS2 in Andrographis paniculata.

Andrographolide (AD) is the major bioactive component in the Chinese medicinal plant Andrographis paniculata (A. paniculata), which is widely used for its anti-inflammatory and antiviral properties. In this study, we observed that light is a critical environmental factor for AD biosynthesis and identified a potential transcription factor, ApTrihelix1, as a regulator of AD biosynthesis via RNA-seq combined with co-expression analysis. ApTrihelix1 is light-induced, and knocking down its expression downregulates AD content as well as the expression of several AD biosynthesis-related genes (ADRGs)

The transcriptional cascade CiERF023-CiERF041 of Citrus ichangensis regulates small heat shock protein gene CiHSP26.5 to modulate cold tolerance.

Ichang papeda (Citrus ichangensis), a wild primitive citrus species, exhibits remarkable cold tolerance, yet the transcriptional regulation of cold-responsive genes in C. ichangensis remains poorly explored. In this study, we identified the small heat shock protein (sHSP) CiHSP26.5 as a crucial member that was substantially induced under cold stress and played a positive role in cold tolerance. Furthermore, two APETALA2/Ethylene Responsive Factor (AP2/ERF) family transcription factors, CiERF023 and CiERF041, were found to directly bind to the dehydration-responsive element (DRE) motifs in the

H2S generated by L-cysteine desulfhydrase (SlLCD1) enhances heat tolerance in tomato via antioxidant capacity and stomatal modulation.

Global warming is increasing the frequency of heat stress, a major abiotic constraint on crop growth and productivity. Hydrogen sulfide (H2S), a novel gasotransmitter, has been reported to enhance crops' heat tolerance, yet its underlying mechanism remains poorly understood. Here, we provide genetic evidence confirming that L-cysteine desulfhydrase (SlLCD1, Solyc01g068160) was the enzymatic source of endogenous H2S in tomato heat adaptation. Dual activation of H2S signaling through both SlLCD1 overexpression and exogenous application enhanced tomato heat tolerance. Conversely, CRISPR/Cas9-gene

Uncovering the genetic basis of fruit volatiles in Fragaria vesca through GWAS reveals FvJMT2 as a methyl benzoate biosynthesis gene with bioactivity against Drosophila suzukii.

Strawberry aroma is a key component of fruit quality, influencing consumer preferences and playing important ecological roles, including plant defense. However, the genetic basis of volatile organic compound (VOC) biosynthesis remains only partially understood, particularly in the wild woodland strawberry Fragaria vesca, which has enormous potential to uncover genetic diversity within the genus for improving the commercial strawberries. Here, we performed Genome-Wide Association Studies (GWAS) across a diverse European collection of F. vesca accessions. We identified multiple novel candidate g

Establishing a biomarker set for the diagnosis of apple replant disease using qPCR.

Apple replant disease (ARD) is a soil-borne disease that arises from replanting apple trees on land previously used for apple cultivation. There is interest in biomarkers that can reliably assess the severity of ARD by quantifying how strongly apple plants react to the disease in soils of different agro-environments. Thus far, transcriptomic studies of ARD-affected plants have examined only a few soils at a time, revealing that expression patterns vary among different soils. Here, we analyzed the expression of 90 candidate genes in the roots of apple plants (rootstock genotype 'M.26') grown in

Pan-species genome-wide evolution of the RGF peptide gene family and its impact on adventitious root regeneration in apple.

Root meristem growth factors (RGFs) are pivotal regulators of root growth in plants and are critically involved in the regulation of root development in fruit trees. In this study, we constructed a comprehensive small secreted peptide library from 64 plant species. Using a structure-based screening strategy, we identified a total of 495 RGF genes. Phylogenetic analysis revealed that the modern RGF gene family originated in ferns and exhibited an evolutionary pattern of initial contraction and subsequent expansion, consistent with the evolutionary emergence and diversification of plant root sys

AaSnRK2.6 interacts with AaORA to positively regulate artemisinin biosynthesis in Artemisia annua.

Artemisinin, a sesquiterpene lactone produced in Artemisia annua, is the most effective antimalarial compound, but its low natural abundance in A. annua remains a major bottleneck for large-scale production. Increasing its biosynthesis requires a better understanding of the regulatory networks controlling artemisinin biosynthesis genes. Several jasmonate (JA)-responsive transcription factors have been characterized, but the role of upstream kinases remains poorly understood. Here, we identify AaSnRK2.6, a SnRK2III-type protein kinase, as a novel positive regulator of artemisinin biosynthesis.
