Epigenetic modulation of ALKBH5, FTO and YTHDF2 genes in crimean-congo haemorrhagic fever patients depending on RNA methylation.

BACKGROUND: Crimean-Congo Hemorrhagic Fever (CCHF) is a tick-borne disease caused by a virus belonging to the Orthonairovirus genus. Mononuclear phagocytic cells, hepatocytes and endothelial cells are known to be the primary targets of the CCHF virus during the infection. Epitranscriptomes refers to all chemical modifications of RNA within a cell. The most common among these-and the focus of this study- is N6-methyladenosine (m6A) methylation. METHODS AND RESULTS: In this study, for the first time, we investigated the expression profiles of ALKBH5, FTO and YTHDF2 genes using quantitative real

YTHDF3 suppresses declines in corneal epithelial wound healing through upregulating the Wnt/β-catenin signaling pathway and THBS2 expression in diabetic corneas.

Corneal complications associated with diabetes are gradually receiving attention because of the large number of patients with diabetes. The current treatment for diabetic corneal lesions relies on symptomatic relief, which has uncertain efficacy. Exploring the mechanisms underlying delayed corneal epithelial healing in diabetes is of great significance for the treatment of this disease. N6-methyladenosine (m6A), the most common modification of RNA, plays a key role in a range of diseases. Nevertheless, the role and mechanisms underlying m6A regulation in diabetic corneal epithelial wound heali

Targeting Bromodomain-Containing Protein 9 in Human Uterine Fibroid Cells.

Bromodomain (BRD)-containing proteins are evolutionarily conserved protein-protein interaction modules involved in many biological processes. BRDs selectively recognize and bind to acetylated lysine residues, particularly in histones, and thereby have a crucial role in the regulation of gene expression. BRD protein dysfunction has been linked to many diseases, including tumorigenesis. Previously, we reported the critical role of BRD-containing protein 9 (BRD9) in the pathogenesis of UFs. The present study aimed to extend our previous finding and further understand the role of the BRD9 in UFs.

Advantages and challenges associated with bisulfite-assisted nanopore direct RNA sequencing for modifications.

Nanopore direct RNA sequencing is a technology that allows sequencing for epitranscriptomic modifications with the possibility of a quantitative assessment. In the present work, pseudouridine (Ψ) was sequenced with the nanopore before and after the pH 7 bisulfite reaction that yields stable ribose adducts at C1' of Ψ. The adducted sites produced greater base call errors in the form of deletion signatures compared to Ψ. Sequencing studies on E. coli rRNA and tmRNA before and after the pH 7 bisulfite reaction demonstrated that using chemically-assisted nanopore sequencing has distinct advantages

Role of RNA m6A modification in titanium dioxide nanoparticle-induced acute pulmonary injury: An in vitro and in vivo study.

RNA N6-methyladenosine (m6A) modification regulates the cell stress response and homeostasis, but whether titanium dioxide nanoparticle (nTiO2)-induced acute pulmonary injury is associated with the m6A epitranscriptome and the underlying mechanisms remain unclear. Here, the potential association between m6A modification and the bioeffects of several engineered nanoparticles (nTiO2, nAg, nZnO, nFe2O3, and nCuO) were verified thorough in vitro experiments. nFe2O3, nZnO, and nTiO2 exposure significantly increased the global m6A level in A549 cells. Our study further revealed that nTiO2 can induce

Integrative analyses of the RNA modification machinery reveal tissue- and cancer-specific signatures.

BACKGROUND: RNA modifications play central roles in cellular fate and differentiation. However, the machinery responsible for placing, removing, and recognizing more than 170 RNA modifications remains largely uncharacterized and poorly annotated, and we currently lack integrative studies that identify which RNA modification-related proteins (RMPs) may be dysregulated in each cancer type. RESULTS: Here, we perform a comprehensive annotation and evolutionary analysis of human RMPs, as well as an integrative analysis of their expression patterns across 32 tissues, 10 species, and 13,358 paired t

Biphasic Liquid Microjunction Extraction for Profiling Neuronal RNA Modifications by Liquid Chromatography-Tandem Mass Spectrometry.

RNA modifications are emerging as critical players in the spatiotemporal regulation of gene expression. Although liquid chromatography-tandem mass spectrometry (LC-MS/MS) enables the simultaneous quantification of numerous enzymatically modified RNAs in a biological sample, conventional RNA extraction and enzymatic digestion protocols that are employed prior to analysis have precluded the application of this technique for small-volume samples. In this study, a biphasic liquid microjunction (LMJ) extraction system using coaxial capillaries that direct and aspirate extraction solvents onto a ∼35

Comprehensive Analysis of N7-Methylguanosine-Modified Long Non-Coding RNAs Identifies DPY19L1P1 as a Key Oncogenic Effector in Oral Squamous Cell Carcinoma.

BACKGROUND: N7-methylguanosine (m7G) is an important RNA modification involved in the regulation of gene expression during transcription. While its roles in mRNAs and tRNAs are increasingly understood, the distribution and function of m7G in long non-coding RNAs (lncRNAs), particularly in oral squamous cell carcinoma (OSCC), remain poorly understood. This study aimed to systematically characterize the m7G methylation landscape of lncRNAs in OSCC and investigate the oncogenic function and regulatory mechanism of the m7G-modified lncRNA DPY19L1P1. N6-methyladenosine RNA methylation is modulated in aging and age-related diseases.

Alterations in the epigenetic transcriptome are crucial in the aging process and the occurrence of age-related diseases. This study aims to define global RNA methylation patterns in nursing home residents, an aged population with a high burden of age-related health deficits and sharing a common environment. The study was conducted on RNA samples extracted from blood samples of 56 older adults in a nursing home and of 36 young subjects living independently in their own homes. The RNA samples were both used for the quantification of the global methylation levels by ELISA assays and for the evalu

N6-adenosine methylation enhances nuclear mRNA export through METTL3 and NUP93.

Nuclear export of messenger RNAs (mRNAs) through nuclear pore complexes (NPCs) is a critical step in gene expression. Although N6-adenosine methylation (m6A) has been implicated in this process, the underlying mechanism remains obscure. Here we demonstrate, using single-molecule imaging, that m6A markedly accelerates the nuclear export of messenger ribonucleoproteins (mRNPs) by increasing export efficiency and shortening export time through NPCs. We further show that the m6A methyltransferase METTL3 localizes at NPCs and functionally associates with the nucleoporin NUP93 to promote the efficie

Epigenetic deciphering of ovarian aging: multilayer interactive mechanisms and targeted reversal strategies.

Ovarian aging leads to the progressive loss of reproductive and endocrine functions. As an upstream regulatory hub, epigenetic modifications synergistically impair these two functions through multi-dimensional mechanisms, collectively contributing to the occurrence of clinical phenotypes. Current therapies (e.g., hormone replacement therapy) are difficult to reverse functional decline and carry long-term risks. This review systematically elaborates on the core roles of three major epigenetic mechanisms in ovarian aging: DNA methylation (mediated by DNMTs/TET), histone modification (dynamic bal

Mechanistic analysis and clinical translation strategies of m6A erasers in the metabolism-immunity axis of hepatocellular carcinoma.

Hepatocellular carcinoma (HCC) is a malignant tumor with high heterogeneity and immunotherapeutic resistance worldwide, presenting a severe challenge in clinical prevention and treatment. N6-methyladenosine (m6A) is the most common reversible post-transcriptional modification on eukaryotic mRNA, whose dynamic balance is precisely regulated by "demethylases" (Erasers). Recent studies have confirmed that the two core m6A Erasers (FTO and ALKBH5) exhibit significant expression imbalance in HCC, which strongly drives malignant tumor progression. Erasers enhance the ferroptosis resistance of HCC ce

Mitochondrial translational control in cardiovascular diseases: from mechanisms to therapies.

Mitochondria orchestrate cardiac metabolic homeostasis, and their dysfunction constitutes a fundamental mechanism driving cardiovascular diseases (CVDs). During eukaryotic evolution, most of the mitochondrial genes required for oxidative phosphorylation (OXPHOS) function have been transferred to the nuclear genome, except for 13 genes coding for core subunits of the OXPHOS machinery. The translational regulation of these 13 genes inside mitochondria is precisely and dynamically regulated according to the external environment under diverse metabolic conditions. However, our understanding of the

Clinical Epigenomics in Rare Diseases: Interpreting DNA Methylation Episignatures.

BACKGROUND: Epigenomic testing complements sequence-based analysis by detecting downstream changes in epigenomic state associated with genetic variation. Genome-wide DNA methylation episignatures are reproducible molecular phenotypes that can serve as biomarkers of specific Mendelian disorders, particularly those involving chromatin regulators, DNA methylation machinery, and transcriptional regulatory pathways. METHODS: We reviewed the biological basis, laboratory methodology, analytical approaches and clinical applications of DNA methylation episignature testing, with emphasis on neurodevelo

Targeting the RNA-binding motif protein 15 suppresses prostate cancer progression and hormone therapy resistance by promoting androgen receptor degradation.

Androgen deprivation therapy (ADT) remains the standard treatment for advanced prostate cancer (PCa); however, most patients ultimately progress to lethal castration-resistant PCa (CRPC). Emerging evidence implicates RNA N⁶-methyladenosine (m⁶A) modification as a key regulator of cancer biology, yet its role in CRPC remains poorly understood. As a critical adaptor in the m⁶A methyltransferase complex, RNA-binding motif protein 15 (RBM15) directs m⁶A deposition to specific mRNA targets. Here, we identified RBM15 as the key methyltransferase member significantly upregulated in CRPC tissues and s

The m6A-mediated epi-transcriptomic dysregulation drives synaptic dysfunction in fragile X syndrome.

Fragile X syndrome (FXS), the leading genetic cause of intellectual disability, arises from FMR1 gene silencing and the subsequent loss of the RNA-binding protein FMRP. N6-methyladenosine (m6A) is a prevalent mRNA modification essential for post-transcriptional regulation. FMRP binds and regulates the stability of m6A-containing transcripts. However, how FMRP deficiency impacts transcriptome-wide m6A modifications in FXS remains unknown. To address this, we generated cortical neurons from induced pluripotent stem cells (iPSCs) derived from healthy individuals and FXS patients. Electrophysiolog

Exploring Site-Specific N6-Methyladenosine Modifications as New Cancer Biomarkers via SERS-Based Single-Cell Assay and Histopathological Imaging.

Identifying new cancer biomarkers is crucial for cancer diagnosis. The modification sites of N6-methyladenosine (m6A) significantly influence its regulatory effects on RNA expression and cellular function, suggesting that site-specific m6A modifications may serve as more valuable cancer biomarkers than global m6A or m6A signatures of individual RNA transcripts. However, this potential has largely remained unexplored. In this study, we developed a comprehensive strategy for assessing the clinical value of site-specific m6A modifications via combining the high specificity of an m6A-sensitive DNA

Hepatocyte Mettl3 Deficiency Drives Primary Sclerosing Cholangitis and Liver Fibrosis via Cholangiocyte-Macrophage Crosstalk.

Effective therapies for primary sclerosing cholangitis (PSC), a progressive cholestatic liver disease characterized by biliary inflammation and fibrotic damage, remain limited due to an incomplete elucidation of its underlying molecular mechanisms. Although N6-methyladenosine (m6A) RNA methylation has been implicated in hepatic pathophysiology, its role in PSC remains undefined. Here, we demonstrate that hepatocyte-specific deletion of Mettl3, a critical m6A methyltransferase, induces spontaneous PSC-like pathology characterized by ductular reaction and peribiliary fibrosis.
