Therapeutic Efficacy of Immune Stimulatory Thymidine Kinase and fms-like Tyrosine Kinase 3 Ligand (TK/Flt3L) Gene Therapy in a Mouse Model of High-Grade Brainstem Glioma.

PURPOSE: Diffuse intrinsic pontine glioma (DIPG) bears a dismal prognosis. A genetically engineered brainstem glioma model harboring the recurrent DIPG mutation, Activin A receptor type I (ACVR1)-G328V (mACVR1), was developed for testing an immune-stimulatory gene therapy. EXPERIMENTAL DESIGN: We utilized the Sleeping Beauty transposase system to generate an endogenous mouse model of mACVR1 brainstem glioma. Histology was used to characterize and validate the model. We performed RNA-sequencing analysis on neurospheres harboring mACVR1. mACVR1 neurospheres were implanted into the pons of immun

An extensively shared antibiotic resistome among four seasons suggests management prioritization in a subtropical riverine ecosystem.

Although seasonality is a key driver of environmental fluctuation in aquatic ecosystems, there exists limited knowledge on the factors controlling the distribution of antibiotic resistance genes (ARGs) across seasons at a watershed scale. Here we used high-throughput quantitative PCR to quantify 285 ARGs conferring resistance to most major classes of antibiotics, reveal their spatial and seasonal distribution patterns, and depict the underlying mechanisms in a subtropical riverine ecosystem under low and high human pressures, in Xiamen city, southeast China. Our results showed that spatial dif

Prevention of Cholestatic Liver Disease and Reduced Tumorigenicity in a Murine Model of PFIC Type 3 Using Hybrid AAV-piggyBac Gene Therapy.

Recombinant adeno-associated viral (rAAV) vectors are highly promising vehicles for liver-targeted gene transfer, with therapeutic efficacy demonstrated in preclinical models and clinical trials. Progressive familial intrahepatic cholestasis type 3 (PFIC3), an inherited juvenile-onset, cholestatic liver disease caused by homozygous mutation of the ABCB4 gene, may be a promising candidate for rAAV-mediated liver-targeted gene therapy. The Abcb4-/- mice model of PFIC3, with juvenile mice developing progressive cholestatic liver injury due to impaired biliary phosphatidylcholine excretion, result

Molecular survey of Coxiella burnetii in wildlife and ticks at wildlife-livestock interfaces in Kenya.

Coxiella burnetii is the causative agent of Q fever, a zoonotic disease of public health importance. The role of wildlife and their ticks in the epidemiology of C. burnetii in Kenya is unknown. This study analysed the occurrence and prevalence of the pathogen in wildlife and their ticks at two unique wildlife-livestock interfaces of Laikipia and Maasai Mara National Reserve (MMNR) with the aim to determine the potential risk of transmission to livestock and humans. Blood from 79 and 73 animals in Laikipia and MMNR, respectively, and 756 and 95 ixodid ticks in each of the areas, respectively, w

Mapping and Quantitation of the Interaction between the Recombination Activating Gene Proteins RAG1 and RAG2.

The RAG endonuclease consists of RAG1, which contains the active site for DNA cleavage, and RAG2, an accessory factor whose interaction with RAG1 is critical for catalytic function. How RAG2 activates RAG1 is not understood. Here, we used biolayer interferometry and pulldown assays to identify regions of RAG1 necessary for interaction with RAG2 and to measure the RAG1-RAG2 binding affinity (KD ∼0.4 μM) (where RAG1 and RAG2 are recombination activating genes 1 or 2). Using the Hermes transposase as a guide, we constructed a 36-kDa "mini" RAG1 capable of interacting robustly with RAG2. Mini-RAG1

Epigenetic gene regulation in the bacterial world.

Like many eukaryotes, bacteria make widespread use of postreplicative DNA methylation for the epigenetic control of DNA-protein interactions. Unlike eukaryotes, however, bacteria use DNA adenine methylation (rather than DNA cytosine methylation) as an epigenetic signal. DNA adenine methylation plays roles in the virulence of diverse pathogens of humans and livestock animals, including pathogenic Escherichia coli, Salmonella, Vibrio, Yersinia, Haemophilus, and Brucella. In Alphaproteobacteria, methylation of adenine at GANTC sites by the CcrM methylase regulates the cell cycle and couples gene

Transposable element ISHp608 of Helicobacter pylori: nonrandom geographic distribution, functional organization, and insertion specificity.

A new member of the IS605 transposable element family, designated ISHp608, was found by subtractive hybridization in Helicobacter pylori. Like the three other insertion sequences (ISs) known in this gastric pathogen, it contains two open reading frames (orfA and orfB), each related to putative transposase genes of simpler (one-gene) elements in other prokaryotes; orfB is also related to the Salmonella virulence gene gipA. PCR and hybridization tests showed that ISHp608 is nonrandomly distributed geographically: it was found in 21% of 194 European and African strains, 14% of 175 Bengali strains

Generation of CAR+ T Lymphocytes Using the Sleeping Beauty Transposon System.

Adoptive immunotherapy of cancer using T cells expressing chimeric antigen receptors (CARs) is now an approved treatment for non-Hodgkin lymphoma (NHL) and B cell acute lymphoblastic leukemia (B-ALL), inducing high response rates in patients. The infusion products are generated by using retro- or lentiviral transduction to induce CAR expression in T cells followed by an in vitro expansion protocol. However, use of viral vectors is cumbersome and is associated with increased costs due to the required high titers, replication-competent retrovirus (RCR) detection and production/use in a biosafety

Use of a mariner-based transposon mutagenesis system to isolate Clostridium perfringens mutants deficient in gliding motility.

Clostridium perfringens is an anaerobic Gram-positive pathogen that causes many human and animal diseases, including food poisoning and gas gangrene. C. perfringens lacks flagella but possesses type IV pili (TFP). We have previously shown that C. perfringens can glide across an agar surface in long filaments composed of individual bacteria attached end to end and that two TFP-associated proteins, PilT and PilC, are needed for this. To discover additional gene products that play a role in gliding, we developed a plasmid-based mariner transposon mutagenesis system that works effectively in C. pe

Phenotypic expansion of POGZ-related intellectual disability syndrome (White-Sutton syndrome).

White-Sutton syndrome (WHSUS) is a recently-identified genetic disorder resulting from de novo heterozygous pathogenic variants in POGZ. Thus far, over 50 individuals have been reported worldwide, however phenotypic characterization and data regarding the natural history are still incomplete. Here we report the clinical features of 22 individuals with 21 unique loss of function POGZ variants. We observed a broad spectrum of intellectual disability and/or developmental delay with or without autism, and speech delay in all individuals. Other common problems included ocular abnormalities, hearing

Optimized Callus Subculture and Multi-Omics Analysis Reveal Somatic Embryogenesis Bottlenecks in the Cold-Resistant Rubber Tree Clone GT1.

The rubber tree (Hevea brasiliensis (Willd. ex A. Juss.) Müll. Arg.) is the predominant global source of natural rubber; however, its cultivation is largely confined to tropical regions due to chilling sensitivity. Although the chilling-tolerant clone GT1 holds considerable promise for expanding cultivation latitudes and serving as a genetic transformation recipient, its utility is severely compromised by a recalcitrant somatic embryogenesis (SE) capacity relative to the elite clone Reyan 7-33-97 (R73397). Despite prior media optimization efforts, an efficient callus subculture system for GT1

HBV integration into KMT2B increases malignant phenotype of hepatocellular carcinoma by epigenetic reprogramming.

Lysine methyltransferase 2B (KMT2B, also named MLL4) is a frequently reported target of hepatitis B virus (HBV) genomic integration in hepatocellular carcinoma (HCC). However, the mechanism by which HBV integration at KMT2B (HBV-KMT2B) promotes HCC evolution remains largely unknown. We performed HBV capture sequencing and transcriptome sequencing on paired tumoral and adjacent hepatic tissues from 50 HBV-positive HCC patients, enabling systematic characterization of HBV-KMT2B and its aberrant transcripts. We used methylome sequencing, assay for transposase-accessible chromatin using sequencing

Unveiling the genomic secrets of Micrococcus luteus through a comprehensive comparative genomics approach.

The central motivation of this study was to analyze the unknown genomic facts of the ubiquitously distributed bacterium Micrococcus luteus using in silico comparative genomic analysis. A total of 100 contamination-free genomes were retrieved from the National Center for Biotechnology Information (NCBI). Among them, 12 strains from six different isolation sources were selected based on their ANI (average nucleotide identity) values to explore their niche-specific adaptation. Prokka annotation revealed that their total genome size ranged from 2.4 to 2.8 Mb, with plant-growth-promoting and heavy-

Dynamic changes in chromatin accessibility reveal the role of NF-Y targeting AURKB in mediating cell cycle during asynchronous oogenesis in the Chinese Alligator (Alligator sinensis).

The dynamics of chromatin accessibility that regulate oogenesis for the establishment of the female ovarian reserve in mammals have not been explored in reptiles with lifelong continuous oogenesis. Assays for transposase-accessible chromatin with high-throughput sequencing (ATAC-seq) were conducted to generate a chromatin accessibility landscape from gonadal samples from three critical stages of oogenesis in female Chinese alligators, which revealed a pronounced global decrease in chromatin accessibility across these developmental stages. Functional enrichment analysis demonstrated that differ

Single-Cell Multiome Impact of Prenatal Heavy Metal Exposure on Early Airway Development.

Prenatal exposure to cadmium (Cd) and arsenic (As) can severely impair fetal lung development, leading to lifelong adverse effects. As two of the most common and toxic heavy metals, Cd and As pose risks to many communities through food and water consumption. We have shown that prenatal coexposure to Cd and As at levels relevant to human intake inhibits branching morphogenesis, yet cell type-specific mechanisms remain elusive. Here, we examined early embryonic (Embryonic Day [E]12) lungs from mice exposed prenatally to either 0 (control) or 250 (treated) ppb of both Cd and As. Through single-ce

Superparamagnetic iron oxide nanoparticle-driven 3-aroyl-1,4-diarylpyrrole nanocomposites (ARDAP@SPION-PEI) mediate renal cancer cell PANoptosis by regulating chromatin accessibility.

The renal cancer stem cells (RCSCs) have highly proliferation, resistance to radiotherapy and chemotherapy, and enhanced invasive and tumorigenic capacities characteristics. 3-Aroyl-1,4-diarylpyrrole (ARDAP) is a potent microtubule inhibitor developed by our team; however, its specific killing effects on RCSCs remain unknown. Furthermore, clinical application of ARDAP is restricted by shortcomings such as poor water solubility and low utilization rates. Here, we developed polyethylenimine-coated superparamagnetic iron oxide nanoparticles loaded with ARDAP (ARDAP@SPION-PEI) to overcome these ba

Single-Cell Multi-Omics Reveal Gene Regulatory Mechanisms Underlying Cardiac Embryonic Development.

Background/Objectives: Cardiac embryonic development is a highly coordinated and dynamic process governed by precise spatiotemporal gene regulation. Increasing evidence indicates that cellular heterogeneity and lineage specification during heart development are tightly controlled by complex gene regulatory networks (GRNs) and epigenetic mechanisms. Recent advances in single-cell multi-omics technologies provide unprecedented resolution to dissect these regulatory processes. This review aims to summarise current applications of single-cell multi-omics approaches to elucidate gene regulatory mec

Multimodal Peripheral Blood Immunophenotyping and Single-Cell Epigenetic Analysis of Knee Osteoarthritis Reveals Expansion and Epigenetic Dysregulation of Treg Cell and Nonclassical Monocyte Populations.

OBJECTIVE: Osteoarthritis (OA) involves systemic inflammation, yet peripheral blood immunophenotypes and their underlying epigenetic landscapes remain poorly defined. We characterized cellular and chromatin accessibility profiles in knee OA and radiographic progressors (RPs). METHODS: We performed multimodal immunophenotyping using cytometry by time-of-flight mass spectrometry (CyTOF) on peripheral blood samples from 21 patients with knee OA and 11 healthy controls (HCs). To confirm findings, we developed DNA methylation-based imputation models and applied them to two independent validation c

Single-nucleus multi-omics dissection of dysregulated trophoblast development and disrupted immune microenvironment in complete hydatidiform moles.

Hydatidiform mole (HM) is driven by aberrant trophoblast proliferation, disrupting embryonic development and leading to pregnancy loss with increased risk of malignant progression. Despite its clinical significance, the cellular and molecular heterogeneity of HM remains poorly characterized. To address this, we integrated single-nucleus RNA sequencing (snRNA-seq), single-nucleus transposase-accessible chromatin sequencing (snATAC-seq), and spatial transcriptomics to construct a cell-resolved atlas of androgenetic complete HM compared with gestational age-matched controls.
