Nanopore-Based Glycan Sequencing via a Fragmentation-Reassembly Strategy.

Nanopore have emerged as a promising platform for glycan sequencing, enabling the real-time readout of individual oligosaccharides. Previously, we proposed three conceptual nanopore-based strategies for glycan decoding including hydrolysis sequencing, strand sequencing, and assembly sequencing. However, the feasibility of reconstructing the full sequence of a glycan from fragments has not yet been established. Here, we performed a proof-of-concept evaluation of the nanopore-based fragmentation-reassembly strategy. Intact complex glycans were hydrolyzed into fragments, which were detected by a

Realfreq: real-time base modification analysis for nanopore sequencing.

SUMMARY: Nanopore sequencers allow sequencing data to be accessed in real-time. This allows live analysis to be performed, while the sequencing is running, reducing the turnaround time of the results. We introduce realfreq, a framework for obtaining real-time base modification frequencies while a nanopore sequencer is in operation. Realfreq calculates and allows access to the real-time base modification frequency results while the sequencer is running. We demonstrate that the data analysis rate with realfreq on a laptop computer can keep up with the output data rate of a nanopore MinION sequen

[Progress in studies of seminal microbiome based on next-generation sequencing].

Seminal microbiome plays an important role in male reproductive health, and its composition may be associated with sperm quality, development of oligoasthenospermia, and pregnancy outcomes of assisted reproductive technology. Seminal microbiome may be transmitted to the partner and offspring, and consequently affect female reproduction and the health of offspring. The complete structure of seminal microbiome is difficult to find by conventional bacterial culture due to the length of time taken and restriction of condition. Next-generation sequencing (NGS) can reveal the complete composition of

Clinical Validation of Tagmentation-Based Genome Sequencing for Germline Disorders.

Genome sequencing (GS) is a powerful clinical tool used for the comprehensive diagnosis of germline disorders. GS library preparation typically involves mechanical DNA fragmentation, end repair, and bead-based library size selection followed by adapter ligation, which can require a large amount of input genomic DNA. Tagmentation using bead-linked transposomes can simplify the library preparation process and reduce the DNA input requirement. Here we describe the clinical validation of tagmentation-based PCR-free GS as a clinical test for rare germline disorders. Compared with the Genome-in-a-Bo

Trio-based exome sequencing broaden the genetic spectrum in keratoconus.

Keratoconus (KC) is a complex corneal disorder with genetic factors involving in its pathogenesis. The genetic etiology of KC has not been fully elucidated. In this study, we aimed to expand the genetic spectrum in KC by trio-based exome sequencing. Trio-based exome sequencing was conducted in 20 patients with KC and their unaffected parents to broaden the genetic spectrum of the disease. With a series of filtering criteria, de novo, recessive homozygous, and compound heterozygous variants in candidate genes were identified, and the candidate genes were classified for further analysis. Finally

Sequence and structure-based peptides as potent amyloid inhibitors: A review.

Misfolded and natively disordered globular proteins tend to aggregate together in an interwoven fashion to form fibrous, proteinaceous deposits referred to as amyloid fibrils. Formation and deposition of such insoluble fibrils are the characteristic features of a broad group of diseases, known as amyloidosis. Some of these proteins are known to cause several degenerative disorders in humans, such as Amyloid-Beta (Aβ) in Alzheimer's disease (AD), human Islet Amyloid Polypeptide (hIAPP, amylin) in type 2 diabetes, α-synuclein (α-syn) in Parkinson's disease (PD) and so on. The fact that these pro

Whole-genome sequencing based characterization of antimicrobial resistance in Enterococcus.

Whole-genome sequencing (WGS) has transformed our understanding of antimicrobial resistance, yielding new insights into the genetics underlying resistance. To date, most studies using WGS to study antimicrobial resistance have focused on gram-negative bacteria in the family Enterobacteriaceae, such as Salmonella spp. and Escherichia coli, which have well-defined resistance mechanisms. In contrast, relatively few studies have been performed on gram-positive organisms. We sequenced 197 strains of Enterococcus from various animal and food sources, including 100 Enterococcus faecium and 97 E. faec

Deep sequencing-based analysis of the anaerobic stimulon in Neisseria gonorrhoeae.

BACKGROUND: Maintenance of an anaerobic denitrification system in the obligate human pathogen, Neisseria gonorrhoeae, suggests that an anaerobic lifestyle may be important during the course of infection. Furthermore, mounting evidence suggests that reduction of host-produced nitric oxide has several immunomodulary effects on the host. However, at this point there have been no studies analyzing the complete gonococcal transcriptome response to anaerobiosis. Here we performed deep sequencing to compare the gonococcal transcriptomes of aerobically and anaerobically grown cells. Using the informat

Whole-exome-sequencing-based discovery of human FADD deficiency.

Germline mutations in FASL and FAS impair Fas-dependent apoptosis and cause recessively or dominantly inherited autoimmune lymphoproliferative syndrome (ALPS). Patients with ALPS typically present with no other clinical phenotype. We investigated a large, consanguineous, multiplex kindred in which biological features of ALPS were found in the context of severe bacterial and viral disease, recurrent hepatopathy and encephalopathy, and cardiac malformations. By a combination of genome-wide linkage and whole-exome sequencing, we identified a homozygous missense mutation in FADD, encoding the Fas-

rpoB sequence-based identification of Mycobacterium avium complex species.

The Mycobacterium avium complex (MAC) comprises slowly growing mycobacteria responsible for opportunistic infections and zoonoses. The ability to speciate MAC isolates in the clinical microbiology laboratory is critical for determining the organism implicated in clinical disease and for epidemiological investigation of the source of infection. Investigation of a 711 bp variable fragment of rpoB flanked by the Myco-F/Myco-R primers found a 0.7-5.1 % divergence among MAC reference strains, with Mycobacterium chimaera and Mycobacterium intracellulare being the most closely related. Using a 0.7 %

Sequence-based typing of Mycoplasma genitalium reveals sexual transmission.

Mycoplasma genitalium causes male nonchlamydial, nongonococcal urethritis and is associated with cervicitis and pelvic inflammatory disease in women. Epidemiological studies indicate that M. genitalium is sexually transmitted, and the aim of the present study was to further substantiate this by means of a DNA typing system. A typing assay based on a diagnostic mgpB gene PCR was developed, evaluated, and applied directly to urogenital specimens. The assay had a low limit of detection and hence a high typeability. Sequences of isolates from 52 unrelated patients were divided into 29 different se

Microbial DNA typing by automated repetitive-sequence-based PCR.

Repetitive sequence-based PCR (rep-PCR) has been recognized as an effective method for bacterial strain typing. Recently, rep-PCR has been commercially adapted to an automated format known as the DiversiLab system to provide a reliable PCR-based typing system for clinical laboratories. We describe the adaptations made to automate rep-PCR and explore the performance and reproducibility of the system as a molecular genotyping tool for bacterial strain typing. The modifications for automation included changes in rep-PCR chemistry and thermal cycling parameters, incorporation of microfluidics-base

Ataxic dysarthria: treatment sequences based on intelligibility and prosodic considerations.

Treatment programs of four improving ataxic dysarthric speakers are reviewed. Treatment sequences were based on two overall measures of speech performance-intelligibility and prosody. Increases in intelligibility were initially achieved by control of speaking rate. A hierarchy of rate control strategies, ranging from a rigid imposition of rate through thythmic cueing to self-monitored rate control is discussed. As speakers improved their monitoring skills, a compromise was made between intelligibility and rate. Normal prosodic patterns were not achieved by the ataxic speakers due to difficulty

META-DIFF: a k-mer-based pipeline that detects differentially abundant sequences in metagenomics whole genome sequencing.

Traditional case-control metagenomic studies are constrained by their dependence on taxonomic and functional databases. Because annotation occurs before differential analysis, they are limited to known elements and keep function and taxonomy separate. Although binning strategies have emerged to reconstruct genomes and mitigate this issue, they still require an assembly step, preventing the use of all available sequencing data. Here, we introduce META-DIFF, a pipeline based on differentially abundant k-mers independently of any prior annotation. From those k-mers, it reconstructs longer sequenc

Amplicon-based sequencing as a diagnostic tool for severe pneumonia in the ICU.

The microbiological diagnosis of severe pneumonia in intensive care unit (ICU) patients remains challenging. We investigated whether amplicon-based sequencing (ABS) could provide additional value in this setting. Bacterial 16S rRNA coupled with fungal internal transcribed spacer (ITS) ABS was compared with standard of care (SOC) comprising cultures, PCR and galactomannan on bronchoalveolar lavages of immunosuppressed and immunocompetent ICU patients presenting severe pneumonia (n = 24) and noninfected lung-transplanted patients (n = 12). The ABS-matched SOC results were complete for 20/36 (55.

Influence of Peptide-Based Chelator Sequences on HER2-Targeting Radiopeptide.

In our pursuit of developing HER2-targeting radiolabeled peptides for detection and therapy of HER2-positive breast cancer, the previously reported rL-A9 peptide had shown promising potential. In the present work, a different variant of rL-A9 was designed by incorporation of peptide-based chelators for 99mTc-labeling. Cysteine-based amino acids (CGGG, CSSG, CEEG) were conjugated at the N-terminus of the peptide and were radiolabeled with [99mTc]NaTcO4. Of the three radiopeptides, [99mTc]Tc-CGGG-rL-A9 exhibited high stability, whereas [99mTc]Tc-CSSG-rL-A9 and [99mTc]Tc-CEEG-rL-A9 decomposed rap

Evaluation of an amplicon-based nanopore sequencing test for fungal diagnostics.

This study describes an amplicon-based fungal nanopore sequencing test based on a fragment of the ribosomal operon covering the ITS1, ITS2, D1 and D2 region within one single PCR fragment. First, it was shown that the test can discriminate between at least 28 different fungal genera, and an accuracy at genus level of 94.4% was observed for a collection of 89 reference samples. Species level agreement was evaluated based on a subset (n = 73) of these samples and turned out to be 80.8%. Next, the suitability of the test for use in diagnostics was evaluated by sequencing a set of clinical samples

Implementation of sequencing-based surveillance for drug-resistant tuberculosis in Nigeria.

Sequencing for drug-resistant tuberculosis (DR-TB) surveillance was established in Nigeria for the first time, demonstrating a nationally coordinated referral network for multi-disease sequencing services. Mycobacterium tuberculosis isolates previously identified as resistant to rifampicin and/or isoniazid by genotypic or phenotypic drug susceptibility testing were selected proportionately across all six geopolitical zones in Nigeria. Programmatic use of sequence data for DR-TB surveillance was prioritized, demonstrating additional resistance detection and enhanced monitoring as new TB treatme
