Benchmarking sample preservation strategies for clinical single-cell proteomics.

Single-cell proteomics (SCP) enables direct characterization of cellular states at proteome resolution but remains limited in clinical studies due to challenges in sample collection, storage, and transportation. Here, we systematically evaluated preservation strategies for SCP by comparing fresh, cryopreserved, and paraformaldehyde-fixed cells using HeLa cells as a benchmark model (n = 159 cells). Both strategies maintained comparable proteome coverage, but fixation altered protein abundance, whereas cryopreservation largely preserved the proteomic profile. To assess the translational applicab

Benchmarking cell-type deconvolution in cross-platform transcriptomic data.

BACKGROUND: Transcriptomic data from diverse measurement technologies are widely used to study tissue heterogeneity. Cell-type deconvolution, which resolves mixed transcriptomic signals into cellular components, is a key analytical approach. However, achieving accurate deconvolution across platforms remains challenging due to platform-specific experimental and technological biases. RESULTS: We systematically benchmarked deconvolution performance using real-world cross-platform datasets and simulated data modeling distinct technological features. SpatialDecon and cell2location demonstrated the

Referee Letters for Academic Radiology Promotion Dossiers: Benchmarking Effort.

RATIONALE AND OBJECTIVES: As part of promotion consideration, letters of evaluation are requested from external (to the candidate's institution) reviewers (referees). In some instances, internal letters are also requested. The process of responding to, reviewing the provided materials, writing the letter, and submitting it takes time. To our knowledge, there is no benchmark for the number of reference letters requested from senior faculty to or the time required to provide these letters. Our aim was to quantify this effort. MATERIALS AND METHODS: 5 Professors at different institutions, in dif

Benchmarking AI scientists for omics data-driven biological discovery.

MOTIVATION: Recent advances in large language models have enabled the emergence of AI scientists that aim to autonomously analyze biological data and assist scientific discovery. Despite rapid progress, it remains unclear to what extent these systems can extract meaningful biological insights from real experimental data. Existing benchmarks either evaluate reasoning in the absence of data or focus on predefined analytical outputs, failing to reflect realistic, data-driven biological research. RESULTS: Here, we introduce BAISBench (Biological AI Scientist Benchmark), a benchmark for evaluating

Benchmarking LLM-based agents for single-cell omics analysis.

BACKGROUND: The surge in single-cell omics data exposes limitations in traditional, manually defined analysis workflows. AI agents offer a paradigm shift, enabling adaptive planning, executable code generation, traceable decisions, and real-time knowledge fusion. However, the lack of a comprehensive benchmark critically hinders progress. RESULTS: We introduce a novel benchmarking evaluation system to rigorously assess agent capabilities in single-cell omics analysis. This system comprises: a unified platform compatible with diverse agent frameworks and LLMs; multidimensional metrics assessing

Current Practices and Considerations for Benchmarking Human Gastrointestinal Organoids.

Since the first reports of organoids cultured from primary human small intestine and colonic epithelium in 2011, these systems have held considerable potential to accelerate our understanding of gastrointestinal biology and disease. Improvements in tissue isolation and culture conditions for primary tissue organoids, as well as the parallel development of protocols for generating organoids from pluripotent cells, have made organoid research increasingly accessible over the last 15 years. As organoids emerge as bona fide model systems, there is a growing need to understand and evaluate the accu

scDrugMap: benchmarking large foundation models for drug response prediction.

Drug resistance remains a major challenge in cancer treatment. While single-cell profiling offers unprecedented resolution for uncovercovering resistance mechanisms, the potential of emerging foundation models for drug response prediction at the single-cell level is still largely unknown. Here, we introduce scDrugMap, a unified framework featuring both Python toolkits and an interactive web server for benchmarking and predicting drug responses with state-of-the-art foundation models. scDrugMap evaluates eight single-cell foundation models and two large language models across 495,000 cells from

Benchmarking of Multispectral Pansharpening: Reproducibility, Assessment, and Meta-Analysis.

The term pansharpening denotes the process by which the geometric resolution of a multiband image is increased by means of a co-registered broadband panchromatic observation of the same scene having greater spatial resolution. Over time, the benchmarking of pansharpening methods has revealed itself to be more challenging than the development of new methods. Their recent proliferation in the literature is mostly due to the lack of a standardized assessment. In this paper, we draw guidelines for correct and fair comparative evaluation of pansharpening methods, focusing on the reproducibility of

Detecting beats in the photoplethysmogram: benchmarking open-source algorithms.

The photoplethysmogram (PPG) signal is widely used in pulse oximeters and smartwatches. A fundamental step in analysing the PPG is the detection of heartbeats. Several PPG beat detection algorithms have been proposed, although it is not clear which performs best. Objective:This study aimed to: (i) develop a framework with which to design and test PPG beat detectors; (ii) assess the performance of PPG beat detectors in different use cases; and (iii) investigate how their performance is affected by patient demographics and physiology.Approach:Fifteen beat detectors were assessed against electroca

[Austrian benchmarking project for ERCP: a 10-year report].

The quality assurance program "Benchmarking ERCP", that his been under the patronage of the ÖGGH for ten years (with a one-year break in 2008), in collaboration with the Institute for Applied Statistics University Linz, has followed patient safety measures and successes while undergoing ERCP in Austria. A total of 28 319 examinations were registered. The participating centers all had different ERCP frequency and variable expertise, thereby enabling them to recognise individual problems in terms of success, cannulation and complication rates (3.9 % post-ERCP pancreatitis, 3.8 % bleeding, 0.6 %

Benchmarking in vitro tissue-engineered blood-brain barrier models.

The blood-brain barrier (BBB) plays a key role in regulating transport into and out of the brain. With increasing interest in the role of the BBB in health and disease, there have been significant advances in the development of in vitro models. The value of these models to the research community is critically dependent on recapitulating characteristics of the BBB in humans or animal models. However, benchmarking in vitro models is surprisingly difficult since much of our knowledge of the structure and function of the BBB comes from in vitro studies. Here we describe a set of parameters that we

Benchmarking of Sterilizing-Grade Filter Membranes with Liposome Filtration.

Cytotoxic drugs can be encapsulated in liposomes vesicles, which act as drug delivery vehicles and reduce the risk of exposure of drug to healthy cells. The sterility of such liposome solutions is typically ensured using 0.2 μm-rated sterilizing-grade membranes, but due to the high viscosity and low surface tension of these formulations, they can cause premature blocking and increased risk of bacterial penetration through a 0.2 μm sterilizing-grade membrane. The low surface tension of liposome solutions affects the contact angle with membrane and reduces bubble point, leading to bacterial pene

Benchmarking opioids in the last 24 hours of life.

BACKGROUND/AIMS: Opioid dosages are titrated against symptoms with large variations between patients. For self-assessment of prescribing, and for clinical governance, it is important to know the normal prescribing patterns across New Zealand (NZ). The aims of this study were to document opioids and dosages given to patients in the last 24 h of life to identify normal practice and allow prescribers to reflect on their own practice. METHODS: A cross-sectional benchmarking design with retrospective chart review was carried out among 14 NZ hospices. Data (n = 352) on opioid dosages were analysed

Benchmarking Bayesian Colocalization Methods in Validating Mendelian Randomization-identified Targets.

Mendelian randomization (MR) is an important tool for identifying potential biomarkers and drug targets. Colocalization analysis is crucial for validating MR findings and guarding against confounding due to linkage disequilibrium. We aim to benchmark the performance of four Bayesian colocalization methods in validating MR-based target discoveries from circulating proteins for cardiometabolic traits. We assessed the associations between circulating levels of 1535 proteins and five cardiometabolic traits, followed by colocalization analyses using coloc, coloc+SuSiE, PWCoCo and SharePro. All meth

Benchmarking methods for extracting microbial signal from host-dominated metatranscriptomes.

Human RNA sequencing (RNA-seq) data originally generated for human transcriptome profiling are overwhelmingly dominated by host sequences, yet they often contain a small fraction of non-human reads that can be exploited for microbial detection. When such datasets are repurposed for secondary microbiome-oriented analyses, extracting and accurately classifying this weak microbial signal becomes technically challenging, and no ready-to-use pipeline currently exists. In this study, we evaluate computational strategies for filtering host reads and classifying microbial transcripts in host-dominated

Benchmarking mixed quantum-classical molecular dynamics for electronic strong coupling.

Experiments indicate that collective coupling of molecular ensembles to confined optical modes can modify excited-state dynamics and photochemical reactivity. To describe such cavity-induced effects at atomic resolution, semi-classical molecular dynamics approaches have been developed that treat nuclear motion classically while describing the collective light-matter interaction within the Tavis-Cummings framework of quantum electrodynamics. Here, we benchmark mixed quantum-classical approaches, Ehrenfest dynamics, and Fewest-Switches Surface Hopping (FSSH) for simulating nonadiabatic dynamics

Benchmarking Semantic Segmentation Models via Appearance and Geometry Attribute Editing.

Semantic segmentation takes a pivotal role in various applications such as autonomous driving and medical image analysis. When deploying segmentation models in practice, it is critical to test their behaviors in varied and complex scenes in advance. In this paper, we construct an automatic data generation pipeline Gen4Seg to stress-test semantic segmentation models by generating various challenging samples with different attribute changes. Beyond previous evaluation paradigms focusing solely on global weather and style transfer, we investigate variations in both appearance and geometry attribu
