Stages of biomolecular condensate formation in pro-β-carboxysome assembly.

Cyanobacteria have evolved a CO2-concentrating mechanism (CCM) in the form of a microcompartment with a proteinaceous shell called carboxysome, harbouring the photosynthetic enzyme Rubisco and carbonic anhydrase (CA). β-Carboxysome assembly proceeds by an inside-out process, in which Rubisco, CA and the shell adaptor protein ApN (also known as CcmN) first form the pro-carboxysome biomolecular condensate mediated by the scaffolding protein CM (also known as CcmM). How ApN assembles into the pro-carboxysome as a prerequisite for shell formation has remained unclear. Here we show that ApN is recr

Optically driven control of mechanochemistry and fusion dynamics of biomolecular condensates via thymine dimerization.

Phase-separated biomolecular condensates are functional elements in cells, contribute to protocell formation in prebiotic systems, and represent a distinct class of soft matter. Controlling condensate mechanochemistry is critical for function and material properties. Although photochemical processes are widespread in nature and can be harnessed in engineering, it remains unclear how condensate formation affects photochemistry, and conversely how photochemistry alters condensate dynamics. Using scanning probe microscopy combined with UV-controlled photochemistry and optical imaging, we develop

Intracellular GRP78-Directed Delivery of Rapamycin by Biomolecular Condensates of Hydra-Elastin-like Polypeptides.

Rapamycin (Rapa) is a potent inhibitor of the mammalian target of rapamycin complex 1 (mTORC1) with possible applications in multiple diseases; however, it and its analogues exhibit low solubility, variable bioavailability, and dose-limiting side effects. To engineer a long-release carrier, we employ Rapa's cognate receptor (FKBP12) to modulate its solubility, rate of release, and cellular uptake. To target its internalization into cancer cells under stress with an unfolded protein response (UPR), we use an L-peptide that binds cell-surface glucose-regulated protein 78 (GRP78). Herein, the L-p

Neuronal Death and Biomolecular Condensates: Are There Any New Treatment Options for Alzheimer's Disease?

Alzheimer's disease (AD) is marked by the pathological aggregation of amyloid β (Aβ) and tau proteins. Emerging research reveals that these proteins undergo liquid-liquid phase separation (LLPS), forming biomolecular condensates that promote aggregation and neurotoxicity. These phase-separated structures reshape the intracellular environment, facilitating protein misfolding and spreading. This review highlights recent advances in understanding the role of condensates in AD pathogenesis and explores novel therapeutic strategies targeting condensate dynamics. Promising approaches include small m

APE1 assembles biomolecular condensates to promote the ATR-Chk1 DNA damage response in nucleolus.

Multifunctional protein APE1/APEX1/HAP1/Ref-1 (designated as APE1) plays important roles in nuclease-mediated DNA repair and redox regulation in transcription. However, it is unclear how APE1 regulates the DNA damage response (DDR) pathways. Here we show that siRNA-mediated APE1-knockdown or APE1 inhibitor treatment attenuates the ATR-Chk1 DDR under stress conditions in multiple immortalized cell lines. Congruently, APE1 overexpression (APE1-OE) activates the ATR DDR under unperturbed conditions, which is independent of APE1 nuclease and redox functions. Structural and functional analysis reve

Interleukin-6 at the Host-Tumor Interface: STAT3 in Biomolecular Condensates in Cancer Cells.

It was recognized over 30 years ago that the polyfunctional cytokine interleukin-6 (IL-6) was an almost invariant presence at the host-tumor interface. The IL-6 in the tumor microenvironment was produced either by the cancer cell or by host stromal cells, or by tumor-infiltrating immune cells, or all of them. IL-6 effects in this context included local changes in tumor cell-cell and cell-substrate adhesion, enhanced motility, epithelial to mesenchymal transformation (EMT), and changes in cell proliferation rates in both solid tumors as well as hematologic dyscrasias. Locally produced IL-6 enha

Size of Biomolecular Condensates Dictates Fate in Liquid-Solid Phase Transitions through Amorphous-Amyloid Competition.

Proteins function not only through intramolecular folding and intermolecular complex formation but also through phase transitions driven by intermolecular interactions. Such phases, including liquid-like condensates, amorphous aggregates (AAs), and amyloid fibrils, are linked to distinct biological functions and pathologies. Although the transition from liquid-like condensates to amyloids has been extensively studied, the kinetic relationships between amyloids and other metastable solid states under cell-sized confinement remain unclear, which may hinder the establishment of effective therapeu

A synthetic biomolecular condensate from plant proteins with controlled colloidal properties.

A synthetic biomolecular condensate (sBC) consisting of a prolamin-rich, plant protein, zein, has been engineered. These artificial condensates were prepared from the liquid-liquid phase (LLP) separation of a protein-rich liquid phase in water. To ensure the colloidal stability of the separated condensate, the protein was chemically modified either via quaternization with glycidyl trimethyl ammonium chloride (GTMAC) or covalently connecting poly(ethylene glycol) by reductive amination, respectively. The modified protein condensates, termed QZs and PZs (for quaternized and PEG-conjugated zein,

Poly(imidazolium ester) antibiotic forms intracellular polymer-nucleic acid biomolecular condensates and fight drug-resistant bacteria.

Drug resistance in bacteria is a major problem that calls for new classes of antimicrobial drugs. We report a biodegradable poly(imidazolium ester) (PIE), P8, with excellent broad-spectrum antibacterial activity, high therapeutic selectivity, and an unexploited mechanism of action. P8, a short oligomer, translocates across bacterial membrane and phase separates with intracellular nucleic acids, forming biomolecular condensates. P8 binds the DNA minor groove and intercalates with DNA, interacting with it via electrostatic and hydrogen-bonding interactions. The phase separation of nucleic acids

Exploring the BICC1 Interactome in HEK293T Cells: Insights Into RNA-Mediated Protein Networks and Biomolecular Condensates.

Bicaudal C Homolog 1 (BICC1) is a conserved RNA-binding protein that, in mammals, has been primarily associated with polycystic kidney disease and renal organogenesis. However, its role in other disease contexts, including cancer, remains poorly understood. In this study, we characterized the BICC1 interactome, with emphasis on its dependence on RNA and the sterile alpha motif (SAM) domain, to identify novel biological processes associated with BICC1 function. Protein complexes were purified from HEK293T cells by co-immunoprecipitation and analyzed by mass spectrometry. Notably, co-immunopreci

The Hidden Geometry of Water: Mapping Nanoscale Confinement and Water Properties Inside Peptide-Nucleotide Biomolecular Condensates.

Biomolecular condensates formed by liquid-liquid phase separation create dynamic, water-rich microenvironments that are essential for cellular organization, yet it is challenging to understand their internal aqueous phase. Here, we introduce Brønsted photoacids and photobases as a new class of environmental fluorescent probes to interrogate the water phase inside biomolecular condensates. Using in vitro condensates formed by intrinsically disordered poly lysine or poly arginine peptides with nucleotides, we combine steady-state and time-resolved fluorescence to resolve the probe's excited-stat

Shining light on drug discovery: optogenetic screening for TopBP1 biomolecular condensate inhibitors.

Human topoisomerase IIβ binding protein 1 (TopBP1) is a scaffold protein involved in DNA replication initiation, DNA repair, transcription regulation, and checkpoint activation. TopBP1 forms nuclear condensates that act as a molecular switch to amplify ATR activity and promote the activation of the checkpoint effector kinase Chk1. In cancer cells, ATR activity is crucial to tolerate the intrinsically high level of DNA lesions and obstacles that block replication fork progression. Thus, ATR inhibitors are currently tested in clinical trials, often in combination with chemotherapy drugs. However

Biomolecular Condensates, Crowding, and Membranes: The Role of Water Revealed with Advanced Fluorescence Microscopy and Phasor Analysis.

The intracellular milieu is densely packed with macromolecules, creating a confined space for water molecules. The influence of macromolecular crowding on water activity impacts cell physiology and homeostasis, as well as the behavior of biomolecules and their supramolecular structures. In this context, understanding how water dynamics can be regulated could have profound implications for the tuning of the emergent properties of membrane-bound and membraneless organelles at the mesoscale. In this chapter, we discuss how the application of hyperspectral imaging (HSI) and fluorescence lifetime mi

Turbo-RIP: A Protocol for TurboID-based RNA Immunopurification to Map RNA Landscapes in Plant Biomolecular Condensates.

Biomolecular condensates organize cellular processes through liquid-liquid phase separation, creating membrane-less compartments enriched in specific proteins and RNAs. Understanding their RNA composition is essential for elucidating plant stress responses, yet capturing these transiently associated RNAs remains technically challenging. We present Turbo-RIP (TurboID-based proximity labeling with RNA immunopurification), a comprehensive protocol for identifying condensate-associated RNAs in plants. Turbo-RIP employs the biotin ligase TurboID to label proximal proteins at 22 °C, followed by form

Betulinic acid exacerbates biomolecular condensation of α-synuclein: possible role in Parkinson's disease.

Aggregation of α-synuclein (α-SYN) into amyloid structures is closely linked to progression of Parkinson's disease (PD). Type 2 diabetes mellitus increases PD risk, sharing common pathological features like amyloid aggregation, insulin dysregulation, inflammation, oxidative stress, and mitochondrial dysfunction. Insulin resistance affects over 60% of PD cases, leading to trials of anti-diabetic drugs for potential PD benefits. The monomeric form of α-SYN tends to aggregate in a process that relies on nucleation, ultimately leading to the formation of insoluble fibrils. Recent research indicate

Spermine modulation of Alzheimer's Tau and Parkinson's α-synuclein: implications for biomolecular condensation and neurodegeneration.

Spermine, a pivotal player in biomolecular condensation and diverse cellular processes, has emerged as a focus of investigation in aging, neurodegeneration, and other diseases. Despite its significance, the mechanistic details of spermine remain incompletely understood. Here, we describe the distinct modulation by spermine on Alzheimer's Tau and Parkinson's α-synuclein, elucidating their condensation behaviors in vitro and in vivo. Using biophysical techniques including time-resolved SAXS and NMR, we trace electrostatically driven transitions from atomic-scale conformational changes to mesosco

Temperature and WNK-SPAK/OSR1 Kinases Dynamically Regulate Antiviral Human GFP-MxA Biomolecular Condensates in Oral Cancer Cells.

Phase-separated membraneless biomolecular condensates in the cytoplasm and nucleus are now recognized to play a major role in modulating diverse functions in mammalian cells, and contribute to cancer pathogenesis through dysregulated function of condensates of transcription factors such as STAT3 and fusion oncoproteins. Oral cancer, the sixth most prevalent malignancy worldwide, in the absence of overt causes such as tobacco or alcohol, most frequently occurs in a U-shaped zone (floor of mouth, side of tongue, anterior fauces and retromolar region) reflecting the path of liquid transit through

Biomolecular condensates of Chlorocatechol 1,2-Dioxygenase as prototypes of enzymatic microreactors for the degradation of polycyclic aromatic hydrocarbons.

Polycyclic aromatic hydrocarbons (PAHs) are molecules with two or more fused aromatic rings that occur naturally in the environment due to incomplete combustion of organic substances. However, the increased demand for fossil fuels in recent years has increased anthropogenic activity, contributing to the environmental concentration of PAHs. The enzyme chlorocatechol 1,2-dioxygenase from Pseudomonas putida (Pp 1,2-CCD) is responsible for the breakdown of the aromatic ring of catechol, making it a potential player in bioremediation strategies. Pp 1,2-CCD can tolerate a broader range of substrates

Quantification of Small Molecule Partitioning in a Biomolecular Condensate with 2D Nuclear Magnetic Resonance Spectroscopy.

Several intrinsically disordered proteins have been shown to undergo phase separation into a dense and dilute phase and this process is intimately linked with the regulation of cellular processes. It is therefore highly relevant to know how metabolites partition between these phases. It is shown here that the partitioning of components in a complex mixture can be robustly obtained from a single set of 2D nuclear magnetic resonance (NMR) spectra recorded on the dilute and dense phases separately using "time-zero extrapolated" heteronuclear single quantum coherence (HSQC0) spectroscopy. The spec
