Compositional dynamics and codon usage pattern of BRCA1 gene across nine mammalian species.

The BRCA1 gene is located on the human chromosome 17q21.31 and plays important role in biological processes. The aminoacyl-tRNA synthetases (AARS) are a family of heterogenous enzymes responsible protein synthesis and whose secondary functions include a role in autoimmune myositis. Our findings reveal that the compositional constraint and the preference of more A/T -ending codons determine the codon usage patterns in BRCA1 gene while more G/C-ending codons influence the codon usage pattern of AARS gene among mammals. The codon usage bias in BRCA1 and AARS genes is low. The codon CGC encoding a

Sequence Variation of Epstein-Barr Virus: Viral Types, Geography, Codon Usage, and Diseases.

One hundred thirty-eight new Epstein-Barr virus (EBV) genome sequences have been determined. One hundred twenty-five of these and 116 from previous reports were combined to produce a multiple-sequence alignment of 241 EBV genomes, which we have used to analyze variation within the viral genome. The type 1/type 2 classification of EBV remains the major form of variation and is defined mostly by EBNA2 and EBNA3, but the type 2 single-nucleotide polymorphisms (SNPs) at the EBNA3 locus extend into the adjacent gp350 and gp42 genes, whose products mediate infection of B cells by EBV. A small insert

Characterization of synonymous codon usage bias in the duck plague virus UL35 gene.

OBJECTIVE: The aim was to identify the codon usage bias between the newly identified duck plague virus (DPV) UL35 gene (GenBank accession No. EF643558) and the UL35-like genes of 27 other reference herpesviruses. METHODS: A comparative analysis of the codon usage bias of the 28 herpesviruses was performed by using the CodonW 1.4 program and CUSP (create a codon usage table) program of EMBOSS (The European Molecular Biology Open Software Suite). RESULTS: The results showed obvious differences of the synonymous codon usage bias in the 28 herpesviruses indicated by the Codon Adaptation Index, e

Association of hybridization and genome doubling with codon usage landscapes in the subgenomes of bread wheat.

INTRODUCTION: The success of allopolyploids is partly attributable to their ability to resolve genomic conflicts during the early generations following allopolyploidization. Codon usage patterns represent important genomic signatures, and codon usage bias can influence gene expression and cellular function through multiple processes. However, little is known about how subgenomic conflicts in codon usage are resolved during allopolyploidization. METHODS: We characterized changes in codon usage from the wild progenitors of bread wheat to modern bread wheat. In addition, we generated full-length

Analysis of Synonymous Codon Usage Bias of Zika Virus and Its Adaption to the Hosts.

Zika virus (ZIKV) is a mosquito-borne virus (arbovirus) in the family Flaviviridae, and the symptoms caused by ZIKV infection in humans include rash, fever, arthralgia, myalgia, asthenia and conjunctivitis. Codon usage bias analysis can reveal much about the molecular evolution and host adaption of ZIKV. To gain insight into the evolutionary characteristics of ZIKV, we performed a comprehensive analysis on the codon usage pattern in 46 ZIKV strains by calculating the effective number of codons (ENc), codon adaptation index (CAI), relative synonymous codon usage (RSCU), and other indicators. [Strategy of synonymous codon usage in encoding sequences of the tick-borne encephalitis virus].

Three basic genotypes of the tick-borne encephalitis virus have wide geographical spread; several strains have local spread. In this work, we studied the strategy of the synonymous codon usage in basic genotypes by means of calculation of relative synonymous codon usage values for each complete encoding sequences of viruses. Then, these values were analyzed by methods of the discriminant analysis. In the result of this work the conclusion about the available distinctions in the strategy of synonymous codon usage of various genotypes tick-borne encephalitis viruses was made.

The rate of synonymous substitution in enterobacterial genes is inversely related to codon usage bias.

Genes sequences from Escherichia coli, Salmonella typhimurium, and other members of the Enterobacteriaceae show a negative correlation between the degree of synonymous-codon usage bias and the rate of nucleotide substitution at synonymous sites. In particular, very highly expressed genes have very biased codon usage and accumulate synonymous substitutions very slowly. In contrast, there is little correlation between the degree of codon bias and the rate of protein evolution. It is concluded that both the rate of synonymous substitution and the degree of codon usage bias largely reflect the int

A slight mismatch between a gene's codon usage and the cellular tRNA supply is beneficial.

Each amino acid except two is encoded by multiple synonymous codons, but at unequal frequencies. Such codon usage bias (CUB) is observable in almost all species, and commonly assumed as the result of natural selection towards an optimal CUB that matches the cellular tRNA supply. Here we hypothesize instead that the optimal CUB of a gene should slightly mismatch the tRNA supply to avoid excessive translational costs, while ensuring adequate functional payoff. By modifying the CUB of a resistance gene expressed in bacteria under antibiotic selection, we demonstrate that a small mismatch with the

Biological Characteristics and Patterns of Codon Usage Evolution for the African Genotype Zika Virus.

We investigated temporal trends of codon usage changes for different host species to determine their importance in Zika virus (ZIKV) evolution. Viral spillover resulting from the potential of codon adaptation to host genome was also assessed for the African genotype ZIKV in comparison to the Asian genotype. To improve our understanding on its zoonotic maintenance, we evaluated in vitro the biological properties of the African genotype ZIKV in vertebrate and mosquito cell lines. Analyses were performed in comparison to Yellow fever virus (YFV). Despite significantly lower codon adaptation index

Codon usage determines the mutational robustness, evolutionary capacity, and virulence of an RNA virus.

RNA viruses exist as dynamic and diverse populations shaped by constant mutation and selection. Yet little is known about how the mutant spectrum contributes to virus evolvability and pathogenesis. Because several codon choices are available for a given amino acid, a central question concerns whether viral sequences have evolved to optimize not only the protein coding consensus, but also the DNA/RNA sequences accessible through mutation. Here we directly test this hypothesis by comparing wild-type poliovirus to synthetic viruses carrying re-engineered capsid sequences with hundreds of synonymo

Temporal and gene-specific dynamics of codon usage evolution in SARS-CoV-2 genomes.

BACKGROUND: Since its emergence in 2019, SARS-CoV-2 has undergone continuous evolution, raising questions about codon usage and adaptation to the human host. Because viral fitness depends on rapid replication and efficient protein production, evolutionary processes that optimize translation speed and accuracy may be favoured. The aim of this study was to investigate temporal and gene-specific changes in synonymous codon usage in this coronavirus to assess whether its evolution reflects adaptation to the human translational machinery. To address this question, we analyzed 84,324 genomes collect

A viral codon usage strategy enhances antigen production and protection in SFTSV mRNA vaccination.

Severe Fever with Thrombocytopenia Syndrome Virus (SFTSV) is an emerging tick-borne pathogen with a high case-fatality rate and no approved vaccine, posing a global health threat. Human codon-optimized viral antigens can enhance mRNA vaccine efficacy by improving antigen expression but often requires high mRNA doses, increasing the risk of side effects. In this study, we introduce a codon optimization strategy using Herpes Simplex Virus 1 glycoprotein B (HSVgB) codon usage to develop an mRNA lipid nanoparticle (LNP) vaccine targeting the neutralizing Gn-H domain of SFTSV (sGn-H). The HSVgB cod

Synonymous codon usage shapes ERα function through specialized translational programs during breast cancer progression.

Long considered neutral, synonymous codon usage is increasingly recognized as a regulatory layer of mRNA translation. Proteins expressed during proliferation are translated from mRNAs with codon compositions distinct from those encoding proteins in differentiated states, suggesting the existence of specialized translational programs. In hormone-receptor-positive breast cancer, estrogen receptor-alpha (ERα/ESR1) acts both as a driver of proliferation and as a maintainer of luminal identity, making its translational regulation particularly relevant. Here, we show that the transition of breast ca

Enterovirus A Shows Unique Patterns of Codon Usage Bias in Conventional Versus Unconventional Clade.

Enterovirus A (EV-A) species cause hand, foot and mouth disease (HFMD), threatening the health of young children. Understanding the mutual codon usage pattern of the virus and its host(s) has fundamental and applied values. Here, through examining multiple codon usage parameters, we found that the codon usage bias among EV-A strains varies and is clade-specific. EVA76, EVA89, EVA90, EVA91 and EVA92, the unconventional clade of EV-A strains, show unique codon usage pattern relative to the two conventional clades, including EVA71, CVA16, CVA6 and CVA10, etc. Analyses of Effective Number of Codon

New insights into the factors affecting synonymous codon usage in human infecting Plasmodium species.

Codon usage bias is due to the non-random usage of synonymous codons for coding amino acids. The synonymous sites are under weak selection, and codon usage bias is maintained by the equilibrium in mutational bias, genetic drift and selection pressure. The differential codon usage choices are also relevant to human infecting Plasmodium species. Recently, P. knowlesi switches its natural host, long-tailed macaques, and starts infecting humans. This review focuses on the comparative analysis of codon usage choices among human infecting P. falciparum and P. vivax along with P. knowlesi species tak

Understanding the nucleotide composition and patterns of codon usage in the expression of human oral cancer genes.

Oral squamous cell carcinoma (OSCC) is primarily known as oral cancer (OC) that mostly occurs in mouth, lips and tongue. Mutations in some of the genes cause OC and some genes are risk factors for progression of OC. In this study, we analyzed the compositional features and pattern of codon usage in genes involved in OC using computational method as no work was reported yet. Compositional features suggested that the overall GC content was higher i.e. genes were GC rich. Effective number of codons (ENC) values ranged from 34.6 to 55.9 with a mean value of 49.03±4.22 representing low codon usage

Analyzing the Evolution and Host Adaptation of the Rabies Virus from the Perspective of Codon Usage Bias.

Rabies virus (RABV) is a highly pathogenic virus that causes a fatal disease in humans and other mammals, but the mechanism of its evolution, spread, and spillover remains unknown. In this study, we analyzed the codon usage pattern of 2,018 RABV full-length genome sequences from 79 countries collected between 1931 and 2021 to provide an insight into its molecular evolution and unravel its unknown host-adapted pattern. We found that RABV exhibited a weak codon usage bias, with a preference for the codons ending in A (28.10 ± 0.01) or U (26.43 ± 0.02). Moreover, natural selection plays a major r

A complete analysis of Relative Synonymous Codon Usage in HVRs1-4 region in adenovirus genome.

Recent outbreaks of adenovirus (FAdV) infections in poultry flocks have been determined in many countries in Europe, Asia and Australia connected with economic consequences, and loses in poultry production. To better understand the evolution and transmission of FAdV viruses, de- tailed codon usage analysis was performed for 137 recently obtained FAdV strains. A high effec- tive number of codons, and an indication the presence of low codon usage were determined. The presence of mutations, and their influence on codon usage was confirmed by a correlation be- tween nucleotide compositions at the

Adaptation of Borrelia burgdorferi to its natural hosts by synonymous codon and amino acid usage.

Lyme disease, caused by Borrelia burgdorferi, is a focally endemic tick-transmitted zoonotic infection. In this study, the major factors underlying synonymous codon-related amino acid usage in the B. burgdorferi genome and bias in synonymous codon usage of the translation initiation region of coding sequences were analyzed. Additionally, adaptation of B. burgdorferi to several of its hosts was analyzed in the context of synonymous codon usage. Principal component analysis (PCA) revealed that nucleotide content at the third synonymous position of a codon influenced the synonymous codon usage pa

Reduced efficacy of natural selection on codon usage bias in selfing Arabidopsis and Capsella species.

Population genetic theory predicts that the efficacy of natural selection in a self-fertilizing species should be lower than its outcrossing relatives because of the reduction in the effective population size (N(e)) in the former brought about by inbreeding. However, previous analyses comparing Arabidopsis thaliana (selfer) with A. lyrata (outcrosser) have not found conclusive support for this prediction. In this study, we addressed this issue by examining silent site polymorphisms (synonymous and intronic), which are expected to be informative about changes in N(e). Two comparisons were made:
