T Cell Repertoire Abnormality in Immunodeficiency Patients with DNA Repair and Methylation Defects.

Both DNA damage response and methylation play a crucial role in antigen receptor recombination by creating a diverse repertoire in developing lymphocytes, but how their defects relate to T cell repertoire and phenotypic heterogeneity of immunodeficiency remains obscure. We studied the TCR repertoire in patients with the mutation in different genes (ATM, DNMT3B, ZBTB24, RAG1, DCLRE1C, and JAK3) and uncovered distinct characteristics of repertoire diversity. We propose that early aberrancies in thymus T cell development predispose to the heterogeneous phenotypes of the immunodeficiency spectrum.

Integrated Methodology from Synthesis to in Vivo Study that Identifies Nanostructure Shape "Hot Spots" in T Cell Receptor Repertoire.

A new integrated tunable microfluidic particle synthesis and shape population analysis workflow allows us to study the immunological readouts for even highly complex shaped nanoparticles. Using this approach, we demonstrate that some gold nanoparticles, when injected parenterally, are taken up by axillary and brachial lymph nodes. We then show that specific nanoparticle shapes influence the primary structure of the T cell receptor, inducing changes in hypervariable complementary-determining regions (CDRs) and increasing the clonal diversity of the T cell receptor repertoires. These same partic

IGL CDR3 Hydropathy and Antigen Chemical Complementarity Associated with Greater Disease-Free Survival in Lung Adenocarcinoma: Implications for Gender Disparities.

With lung cancer remaining a challenging disease, new approaches to biomarker discovery and therapy development are needed. Recent immunogenomics, adaptive immune receptor approaches have indicated that it is very likely that B cells play an important role in mediating better overall outcomes. As such, we assessed physicochemical features of lung adenocarcinoma resident IGL complementarity determining region-3 (CDR3) amino acid (AA) sequences and determined that hydrophobic CDR3 AA sequences were associated with a better disease-free survival (DFS) probability. Further, using a recently develo

Bone marrow lymphoid aggregates in malignant lymphomas.

AIM: To examine the usefulness of molecular analysis of IgH gene rearrangement in assessment of clonality in bone marrow biopsies with lymphoid aggregates (LA) and/or nodular lymphoid hyperplasia (NLH) in patients with different subtypes of malignant lymphomas. METHOD: Five hundred and twenty nine samples of bone marrow biopsies, taken in a staging procedure at the time of the initial presentation of illness, were processed routinely. Results were grouped in positive, negative, and cases with LA or NLH. In 43 samples with present LA/NLH, polymerase chain reaction (PCR) analysis of the CDR3 re

Specific TCR V-J gene segment recombinations leading to the identification pan-V-J CDR3s associated with survival distinctions: diffuse large B-cell lymphoma.

In the diffuse large B-cell lymphoma (DLBCL) setting, we examined lymph node biopsy, T-cell receptor features, and the DLBLC patient human leukocyte antigen (HLA) alleles, to provide a basis for assessing survival distinctions represented by the National Cancer Institute Center for Cancer Research (NCICCR) dataset. While previous analyses of other cancer datasets have indicated that specific T-cell receptor (TCR) V or J gene segments, independently, can be associated with a survival distinction, we have here identified V-J recombinations, representing specific V and J gene segments associated

Using the local immune response from the natural buffalo host to generate an antibody fragment library that binds the early larval stages of Schistosoma japonicum.

Antibodies isolated from the local draining inguinal lymph node of field exposed-water buffaloes following challenge with Schistosoma japonicum cercariae showed high reactivity towards S. japonicum antigen preparations and bound specifically to formaldehyde-fixed S. japonicum schistosomules. Using this specific local immune response we produced a series of single-chain antibody Fv domain libraries from the same lymph nodes. Removal of phage that cross reacted with epitopes on adult parasites yielded a single-chain antibody Fv domain-phage library that specifically bound to whole formaldehyde-f

Landscape of immunoglobulin heavy chain gene repertoire and its clinical relevance to LPL/WM.

Lymphoplasmacytic lymphoma/Waldenström macroglobulinemia (LPL/WM) is a heterogeneous disease in which the role of immunoglobulin heavy-chain genes (IGHs) remains unknown. To determine the clinical relevance of the IGH repertoire in patients with LPL/WM, we performed immunoglobulin gene rearrangement and complementarity determining region 3 (CDR3) analysis. The IGH variable gene (IGHV) repertoire was remarkably biased in LPL/WM. IGHV3-23, IGHV4-34, IGHV3-30, IGHV3-7, and IGHV3-74 accounted for one-half of the cohort's repertoire. Most cases (97.1%) were found to carry mutated IGHV genes, based

Analysis of the antibody structure based on high-resolution crystallographic studies.

High-resolution structures of liganded and unliganded antibody molecules were analyzed in terms of the interaction between the antibody with ligand, between the residues in the contact between the variable domains, and between the framework and the complementarity-determining regions of the antibody. The solvent accessibilities of the residues in the variable domains were also analyzed. The structural information is useful in the engineering of antibodies for therapeutic and other purposes.

Plasma cell immunoglobulin heavy chain repertoire dynamics before and after tetanus booster vaccination.

Antibody sequence repertoire analysis of plasma cells (PC) isolated before and 1 week after a vaccine provides time-specific snapshots of the antibody response. Comparison of the immunoglobulin (Ig) sequences pre- and post-vaccination allows analysis of maturation over time and identification of antigen specific Ig. Here we compare the Ig heavy chain (Ig-H) repertoire of circulating PCs isolated from 109 peripheral blood mononuclear cells (PBMC) collected by apheresis 1 week after a tetanus toxoid vaccine booster with the Ig-H repertoire of PCs collected 2 and 11 weeks prior to the booster. The role of evolutionarily conserved germ-line DH sequence in B-1 cell development and natural antibody production.

Because of N addition and variation in the site of VDJ joining, the third complementarity-determining region of the heavy chain (CDR-H3) is the most diverse component of the initial immunoglobulin antigen-binding site repertoire. A large component of the peritoneal cavity B-1 cell component is the product of fetal and perinatal B cell production. The CDR-H3 repertoire is thus depleted of N addition, which increases dependency on germ-line sequence. Cross-species comparisons have shown that DH gene sequence demonstrates conservation of amino acid preferences by reading frame. Preference for rea

Stereotyped B Cell Receptor Immunoglobulins in B Cell Lymphomas.

Comprehensive analysis of the clonotypic B cell receptor immunoglobulin (BcR IG) gene rearrangement sequences in patients with mature B cell neoplasms has led to the identification of significant repertoire restrictions, culminating in the discovery of subsets of patients expressing highly similar, stereotyped BcR IG. This finding strongly supports selection by common epitopes or classes of structurally similar epitopes in the ontogeny of these tumors. BcR IG stereotypy was initially described in chronic lymphocytic leukemia (CLL), where the stereotyped fraction of the disease accounts for a r

Structural analysis of human antibodies to proteinase 3 from patients with Wegener granulomatosis.

We determined the structure of five IgM autoAbs to proteinase-3 (PR3). These Abs are highly specific for Wegener's granulomatosis (WG) and may be involved in the pathogenesis of vasculitis in WG. Five clonal lymphoblastoid cell lines secreting Abs to PR3 were derived from four patients' B cells. From 3 to 5% of supernatants from wells contained detectable anti-PR3 Abs, indicating that anti-neutrophil cytoplasmic Ab specificity represents a sizable part of the IgM B cell repertoire in patients with WG. Mu heavy chains of WG1, WG4-1, and WG4-2 clones belonged to the VH3 subgroup. WG4-1 and WG4-2

[Biological characteristics and clinical significance of stereotyped B-cell receptor in chronic lymphocytic leukemia].

Chronic lymphocytic leukemia (CLL) is the most common leukemia in the Western adults, although the incidence of CLL is relatively low in Asian populations. However, with the aging population, the incidence of CLL is increasing in China. The interaction between CLL cells and the microenvironment plays a crucial role in the recognition of antigens by the B-cell receptor immunoglobulin (BCR IG). The mutational status of the immunoglobulin heavy variable region (IGHV) is a classical prognostic marker for CLL. Over 40% of CLL patients exhibit biased usage of IGHV and highly similar amino acid seque

Penicillin-like mimotopes from autodisplayed Fv-antibody library inhibiting β-lactamase activity.

A penicillin-like mimotope was screened from an Fv-antibody library which had the inhibition activity of β-lactamase. Fv-antibody indicated the variable region (VH) of the immunoglobulin G, which includes three complementarity determining regions (CDRs). The Fv-antibody library was then prepared by randomizing the complementarity determining region 3 (CDR3), and it was expressed on the outer membrane of E. coli. The penicillin-like mimotopes were screened from the Fv-antibody library using magnetic beads with an immobilized monoclonal anti-penicillin antibody. The screened mimotopes were expre

Balancing the extremes for antibody developability: hydrophobic and electrostatic germline framework signatures for CDR-loop compensation.

Antibody therapeutics are a rapidly growing class of biopharmaceuticals, but concerns regarding potential developability issues persist. While complementarity-determining region (CDR) loops are imperative for antigen specificity and mutations are challenging, the framework regions can be exchanged to align with developability attributes such as aggregation, clearance, and viscosity, all governed by physicochemical characteristics. In this study, we systematically analyze the electrostatic and hydrophobic surface properties of germline-encoded antibody frameworks to assess their role in modulat

A pharmaceutical developability perspective on antibodies with ultra-long CDRs.

Antibodies with ultralong complementarity-determining regions (ulCDRs) have unique antigen-binding features with considerable potential for biomedical applications. Despite this potential, their stability and developability remain largely unexplored from a pharmaceutical perspective. Here, we present a systematic analysis of Fab fragments containing ulCDRs using assays for therapeutic antibody candidate selection. Fluorescence- and light-scattering-based analyses across a broad pH range revealed that ulCDR Fabs exhibit good thermal stability and minimal aggregation. Furthermore, we used relati

Rational design of antibodies with pH-dependent antigen-binding properties using structural insights from broadly neutralizing antibodies against α-neurotoxins.

Antibodies that bind in a pH-dependent manner to their antigens show promise for enhanced neutralization potency and blocking capacity against extracellular targets. However, because the mechanisms governing pH-dependent antigen binding remain poorly understood, engineering approaches are often limited to incorporating histidine residues in the antibody complementarity-determining regions. Here, we use a panel of human monoclonal antibodies with neutralizing activity to long-chain α-neurotoxins (LNTxs) to investigate pH-dependent antigen binding. The antibodies vary in their light chains but h

Human IgMhiCD300a+ B Cells Are Circulating Marginal Zone Memory B Cells That Respond to Pneumococcal Polysaccharides and Their Frequency Is Decreased in People Living with HIV.

CD300a is differentially expressed among B cell subsets, although its expression in immunoglobulin (Ig)M+ B cells is not well known. We identified a B cell subset expressing CD300a and high levels of IgM (IgMhiCD300a+). The results showed that IgMhiCD300a+ B cells were CD10-CD27+CD25+IgDloCD21hiCD23-CD38loCD1chi, suggesting that they are circulating marginal zone (MZ) IgM memory B cells. Regarding the immunoglobulin repertoire, IgMhiCD300a+ B cells exhibited a higher mutation rate and usage of the IgH-VDJ genes than the IgM+CD300a- counterpart. Moreover, the shorter complementarity-determining

Structure-Function Assessment and High-Throughput Quantification of Site-Specific Aspartate Isomerization in Monoclonal Antibody Using a Novel Analytical Tool Kit.

Isomerization of surface-exposed aspartic acid (Asp) in the complementarity-determining regions of therapeutic proteins could potentially impact their target binding affinity because of the sensitive location, and often requires complex analytical tactics to understand its effect on structure-function and stability. Inaccurate quantitation of Asp-isomerized variants, especially the succinimide intermediate, presents major challenge in understanding Asp degradation kinetics, its stability, and consequently establishing a robust control strategy. As a practical solution to this problem, a compre

A lightweight TcrLM model predicts T cell receptor and epitope binding specificity.

Immune responses depend on specific interactions between T cell receptors (TCRs) and peptides presented by antigen-presenting cells (APCs). The vast diversity of the TCR repertoire makes accurate prediction of TCR-antigen binding specificity highly challenging. Here, we present a lightweight, masked language model, tcrLM, to address this problem. We pretrain tcrLM on a large-scale TCR CDR3 sequence dataset and use the pretrained encoder to extract informative features for pTCR binding prediction. tcrLM achieves competitive performance on hold-out and external test sets and shows comparatively
